    Analytic height correlation function of rough surfaces derived from light scattering

    We derive an analytic expression for the height correlation function of a rough surface based on the inverse wave scattering method of Kirchhoff theory. The expression directly relates the height correlation function to diffuse scattered intensity along a linear path at fixed polar angle. We test the solution by measuring the angular distribution of light scattered from rough silicon surfaces, and comparing extracted height correlation functions to those derived from atomic force microscopy (AFM). The results agree closely with AFM over a wider range of roughness parameters than previous formulations of the inverse scattering problem, while relying less on large-angle scatter data. Our expression thus provides an accurate analytical equation for the height correlation function of a wide range of surfaces based on measurements using a simple, fast experimental procedure.Comment: 6 pages, 5 figures, 1 tabl

    Sediment Denitrification Potential in the Elizabeth River, Virginia

    Sediment denitrification potential from two sites in the Elizabeth River estuary was studied over a nine-month period using the acetylene blockage method. Rates of microbial processes in this environment are of interest because of the high concentration of toxics present in some parts of the system. Highest rates were found in the highly polluted Southern Branch of the Elizabeth River with nitrate amended sediment ranging from 2-262 nmol N20/h per 20ml of sediment and exhibiting maximal rates during spring and fall. Rates in the Main Stem of the Elizabeth River were lower, with less than 1-85 nmol N2O/h/20ml in nitrate amended sediment, and maxima in late fall. Unamended sediment from the Southern Branch denitrified in spring (2-131 nmol N2O/h/20ml) and fall (1-124 nmol N2O/h/20ml) only. Main Stem unamended sediment denitrified ony minimally in the spring. Sediment denitrification potential was independent of temperature and dissolved oxygen in the water column. Comparison of phytoplankton abundance values and potential denitrification rates suggest that denitrification potential may be stimulated by phytoplankton bloom senescence. Comparison to other published studies shows sediment denitrification potential in the Elizabeth River to be within the range of values reported for other environments

    Neuronal Activation in the Central Nervous System of Rats in the Initial Stage of Chronic Kidney Disease-Modulatory Effects of Losartan and Moxonidine.

    The effect of mild chronic renal failure (CRF) induced by 4/6-nephrectomy (4/6NX) on central neuronal activations was investigated by c-Fos immunohistochemistry staining and compared to sham-operated rats. In the 4/6 NX rats also the effect of the angiotensin receptor blocker, losartan, and the central sympatholyticum moxonidine was studied for two months. In serial brain sections Fos-immunoreactive neurons were localized and classified semiquantitatively. In 37 brain areas/nuclei several neurons with different functional properties were strongly affected in 4/6NX. It elicited a moderate to high Fos-activity in areas responsible for the monoaminergic innervation of the cerebral cortex, the limbic system, the thalamus and hypothalamus (e.g. noradrenergic neurons of the locus coeruleus, serotonergic neurons in dorsal raphe, histaminergic neurons in the tuberomamillary nucleus). Other monoaminergic cell groups (A5 noradrenaline, C1 adrenaline, medullary raphe serotonin neurons) and neurons in the hypothalamic paraventricular nucleus (innervating the sympathetic preganglionic neurons and affecting the peripheral sympathetic outflow) did not show Fos-activity. Stress- and pain-sensitive cortical/subcortical areas, neurons in the limbic system, the hypothalamus and the circumventricular organs were also affected by 4/6NX. Administration of losartan and more strongly moxonidine modulated most effects and particularly inhibited Fos-activity in locus coeruleus neurons. In conclusion, 4/6NX elicits high activity in central sympathetic, stress- and pain-related brain areas as well as in the limbic system, which can be ameliorated by losartan and particularly by moxonidine. These changes indicate a high sensitivity of CNS in initial stages of CKD which could be causative in clinical disturbances

    Stochastic Analysis and Regeneration of Rough Surfaces

    We investigate Markov property of rough surfaces. Using stochastic analysis we characterize the complexity of the surface roughness by means of a Fokker-Planck or Langevin equation. The obtained Langevin equation enables us to regenerate surfaces with similar statistical properties compared with the observed morphology by atomic force microscopy.Comment: 4 pages, 7 figure

    Automated cell tracking using StarDist and TrackMate [version 1; peer review: awaiting peer review]

    The ability of cells to migrate is a fundamental physiological process involved in embryonic development, tissue homeostasis, immune surveillance, and wound healing. Therefore, the mechanisms governing cellular locomotion have been under intense scrutiny over the last 50 years. One of the main tools of this scrutiny is live-cell quantitative imaging, where researchers image cells over time to study their migration and quantitatively analyze their dynamics by tracking them using the recorded images. Despite the availability of computational tools, manual tracking remains widely used among researchers due to the difficulty setting up robust automated cell tracking and large-scale analysis. Here we provide a detailed analysis pipeline illustrating how the deep learning network StarDist can be combined with the popular tracking software TrackMate to perform 2D automated cell tracking and provide fully quantitative readouts. Our proposed protocol is compatible with both fluorescent and widefield images. It only requires freely available and open-source software (ZeroCostDL4Mic and Fiji), and does not require any coding knowledge from the users, making it a versatile and powerful tool for the field. We demonstrate this pipeline's usability by automatically tracking cancer cells and T cells using fluorescent and brightfield images. Importantly, we provide, as supplementary information, a detailed step-by-step protocol to allow researchers to implement it with their images

    Upregulation of circulating cancer stem cell marker, DCLK1 but not Lgr5, in chemoradiotherapy-treated colorectal cancer patients

    Cancer stem cell (CSC) markers have attracted considerable attention in tumor diagnostic, prognostic, and therapeutic implications. Detection of cancer stem cells in circulating blood using cancer stem cell markers has received remarkable attention recently. In this study, we aimed to investigate the messenger RNA (mRNA) expression level of Lgr5 and DCLK1 as most proposed colorectal CSC markers in blood circulation also determine the subsequent association to patients� clinical and pathological findings. Peripheral blood mononuclear cells (PBMCs) of 58 patients with colorectal cancer at stage I�IV with 33 out of 58 patients undergoing preoperative chemoradiotherapy (CRT), as well as 58 healthy controls have been isolated and the extracted RNAs were analyzed using real-time PCR. The mRNA expression pattern of CSC markers of patients and controls was compared using ��Ct method. The expression level of Lgr5 was significantly higher in colorectal cancer (CRC) patients comparing to healthy group (4.8-fold change, p < 0.001). Also there was a significant increase in expression level of Lgr5 in patients at stages III and IV comparing to stages I and II (p = 0.031) and higher grades (p = 0.039) of CRC. The expression of DCLK1 was also elevated in patients significantly (2.7-fold change, p < 0.001) and the related expression was increased by increasing disease stage (p = 0.025). Combination of DCLK1 and Lgr5 markers was analyzed by logistic regression and proved to be a slightly better marker compared to each marker alone. Interestingly the DCLK1 expression level was significantly higher in patients undergoing preoperative CRT (p = 0.041); however, no association to neoadjuvant CRT was observed for Lgr5. Considering the over-expression of DCLK1 and Lgr5 in circulating blood of CRC patients comparing to controls, our results might emphasize on the presence of CSCs in blood of these patients which might be attributed to their clinical and pathological characteristics and may lead to apply in future clinical implications. Moreover, the higher expression level of DCLK1 in patients undergoing CRT can propose it as a more relevant candidate among CSC markers comparing to Lgr5 for CRC patients. © 2015, International Society of Oncology and BioMarkers (ISOBM)

    Molecular detection of blaVEB-1 beta-lactamase encoding gene among extended spectrum B-Lactamase positive wound isolates of Pseudomonas aeruginosa

    Background: Pseudomonas aeruginosa is considered as a leading cause of nosocomial infections. Burn and wound infections are mainly caused by multidrug-resistant P. aeruginosa isolates. Drug resistance frequently occurs among nosocomial isolates and can usually resist a myriad of antibiotics such as novel β-lactam antibiotics. Detection of multidrug-resistant isolates could assist better drug administration. Objectives: The aim of this study was to detect Extended Spectrum Beta-Lactamases (ESBL) positive wound isolates and the genes encoding blaVEB-1 ESBL among wound isolates of P. aeruginosa. Materials and Methods: A total of 89 wound isolates of P. aeruginosa were collected from patients (47 (n = 42) were male and 53 (n = 47) were female) at six Iranian hospitals between years 2009 and 2011. Antibiotic susceptibility and phenotypic ESBL production tests were conducted. The combined disk was used to determine ESBLs production. The blaVEB-1 gene was detected with the polymerase chain reaction (PCR). Results: The majority of the wound isolates were resistant to augmentin (90, n = 80) and cefpodoxime (87.6, n = 78). However, the majority was susceptible to imipenem and meropenem. Fifty-eight (42) wound isolates were ESBL positive. The antibiotic resistance amongst ESBL positive isolates was relatively higher than ESBL negative isolates. Twenty-three (40) ESBL-positive isolates amplified the blaVEB-1 gene. Conclusions: More than behalf of the wound isolates were ESBL positive, and the presence of blaVEB-1 was determined in less than half of these isolates. Fortunately, resistance to imipenem and meropenem was low. © 2015 Pediartric Infections Research Center

    Experimental Indicators of Accretion Processes in Active Galactic Nuclei

    Bright Active Galactic Nuclei are powered by accretion of mass onto the super massive black holes at the centers of the host galaxies. For fainter objects star formation may significantly contribute to the luminosity. We summarize experimental indicators of the accretion processes in Active Galactic Nuclei (AGN), i.e., observable activity indicators that allow us to conclude on the nature of accretion. The Galactic Center is the closest galactic nucleus that can be studied with unprecedented angular resolution and sensitivity. Therefore, here we also include the presentation of recent observational results on Sagittarius A* and the conditions for star formation in the central stellar cluster. We cover results across the electromagnetic spectrum and find that the Sagittarius A* (SgrA*) system is well ordered with respect to its geometrical orientation and its emission processes of which we assume to reflect the accretion process onto the super massive black hole.Comment: 16 pages, 4 figures, conference proceeding: Accretion Processes in Cosmic Sources - APCS2016 - 5-10 September 2016, Saint Petersburg, Russi
