An Assessment of Data Transfer Performance for Large-Scale Climate Data Analysis and Recommendations for the Data Infrastructure for CMIP6
We document the data transfer workflow, data transfer performance, and other
aspects of staging approximately 56 terabytes of climate model output data from
the distributed Coupled Model Intercomparison Project (CMIP5) archive to the
National Energy Research Supercomputing Center (NERSC) at the Lawrence Berkeley
National Laboratory required for tracking and characterizing extratropical
storms, a phenomena of importance in the mid-latitudes. We present this
analysis to illustrate the current challenges in assembling multi-model data
sets at major computing facilities for large-scale studies of CMIP5 data.
Because of the larger archive size of the upcoming CMIP6 phase of model
intercomparison, we expect such data transfers to become of increasing
importance, and perhaps of routine necessity. We find that data transfer rates
using the ESGF are often slower than what is typically available to US
residences and that there is significant room for improvement in the data
transfer capabilities of the ESGF portal and data centers both in terms of
workflow mechanics and in data transfer performance. We believe performance
improvements of at least an order of magnitude are within technical reach using
current best practices, as illustrated by the performance we achieved in
transferring the complete raw data set between two high performance computing
facilities. To achieve these performance improvements, we recommend: that
current best practices (such as the Science DMZ model) be applied to the data
servers and networks at ESGF data centers; that sufficient financial and human
resources be devoted at the ESGF data centers for systems and network
engineering tasks to support high performance data movement; and that
performance metrics for data transfer between ESGF data centers and major
computing facilities used for climate data analysis be established, regularly
tested, and published
Structural damage assessment as an identification problem
Damage assessment of structural assemblies is treated as an identification problem. A brief review of identification methods is first presented with particular focus on the output error approach. The use of numerical optimization methods in identifying the location and extent of damage in structures is studied. The influence of damage on eigenmode shapes and static displacements is explored as a means of formulating a measure of damage in the structure. Preliminary results obtained in this study are presented and special attention is directed at the shortcomings associated with the nonlinear programming approach to solving the optimization problem
Dielectric anomaly at T_N in LaMnO3
We observe a distinct anomaly in dielectric permittivity (epsilon') as well
as relaxation time (tao_0) versus temperature (T) pattern at the
antiferromagnetic transition point (T_N) in single crystal of LaMnO3. The
equivalent circuit analysis of the impedance spectra across T_N reveals clear
anomaly in the capacitive component C_0 at T_N. Since no structural transition
takes place across T_N, the anomaly in tao_0 and C_0 at T_N possibly signifies
multiferroicity stemming from coupling between orbital and spin order in

A global map of terrestrial habitat types
Funder: NatureMap (https://naturemap.earth/) through Norway's International Climate and Forest Initiative (NICFI)Abstract: We provide a global, spatially explicit characterization of 47 terrestrial habitat types, as defined in the International Union for Conservation of Nature (IUCN) habitat classification scheme, which is widely used in ecological analyses, including for quantifying species’ Area of Habitat. We produced this novel habitat map for the year 2015 by creating a global decision tree that intersects the best currently available global data on land cover, climate and land use. We independently validated the map using occurrence data for 828 species of vertebrates (35152 point plus 8181 polygonal occurrences) and 6026 sampling sites. Across datasets and mapped classes we found on average a balanced accuracy of 0.77 (+¯0.14 SD) at Level 1 and 0.71 (+¯0.15 SD) at Level 2, while noting potential issues of using occurrence records for validation. The maps broaden our understanding of habitats globally, assist in constructing area of habitat refinements and are relevant for broad-scale ecological studies and future IUCN Red List assessments. Translating habitat class to land cover to map area of habitat of terrestrial vertebrates.
Area of habitat (AOH) is defined as the "habitat available to a species, that is, habitat within its range" and is calculated by subtracting areas of unsuitable land cover and elevation from the range. The International Union for the Conservation of Nature (IUCN) Habitats Classification Scheme provides information on species habitat associations, and typically unvalidated expert opinion is used to match habitat to land-cover classes, which generates a source of uncertainty in AOH maps. We developed a data-driven method to translate IUCN habitat classes to land cover based on point locality data for 6986 species of terrestrial mammals, birds, amphibians, and reptiles. We extracted the land-cover class at each point locality and matched it to the IUCN habitat class or classes assigned to each species occurring there. Then, we modeled each land-cover class as a function of IUCN habitat with (SSG, using) logistic regression models. The resulting odds ratios were used to assess the strength of the association between each habitat and land-cover class. We then compared the performance of our data-driven model with those from a published translation table based on expert knowledge. We calculated the association between habitat classes and land-cover classes as a continuous variable, but to map AOH as binary presence or absence, it was necessary to apply a threshold of association. This threshold can be chosen by the user according to the required balance between omission and commission errors. Some habitats (e.g., forest and desert) were assigned to land-cover classes with more confidence than others (e.g., wetlands and artificial). The data-driven translation model and expert knowledge performed equally well, but the model provided greater standardization, objectivity, and repeatability. Furthermore, our approach allowed greater flexibility in the use of the results and uncertainty to be quantified. Our model can be modified for regional examinations and different taxonomic groups
Local Causal States and Discrete Coherent Structures
Coherent structures form spontaneously in nonlinear spatiotemporal systems
and are found at all spatial scales in natural phenomena from laboratory
hydrodynamic flows and chemical reactions to ocean, atmosphere, and planetary
climate dynamics. Phenomenologically, they appear as key components that
organize the macroscopic behaviors in such systems. Despite a century of
effort, they have eluded rigorous analysis and empirical prediction, with
progress being made only recently. As a step in this, we present a formal
theory of coherent structures in fully-discrete dynamical field theories. It
builds on the notion of structure introduced by computational mechanics,
generalizing it to a local spatiotemporal setting. The analysis' main tool
employs the \localstates, which are used to uncover a system's hidden
spatiotemporal symmetries and which identify coherent structures as
spatially-localized deviations from those symmetries. The approach is
behavior-driven in the sense that it does not rely on directly analyzing
spatiotemporal equations of motion, rather it considers only the spatiotemporal
fields a system generates. As such, it offers an unsupervised approach to
discover and describe coherent structures. We illustrate the approach by
analyzing coherent structures generated by elementary cellular automata,
comparing the results with an earlier, dynamic-invariant-set approach that

Beaming into the Rat World: Enabling Real-Time Interaction between Rat and Human Each at Their Own Scale
Immersive virtual reality (IVR) typically generates the illusion in participants that they are in the displayed virtual scene where they can experience and interact in events as if they were really happening. Teleoperator (TO) systems place people at a remote physical destination embodied as a robotic device, and where typically participants have the sensation of being at the destination, with the ability to interact with entities there. In this paper, we show how to combine IVR and TO to allow a new class of application. The participant in the IVR is represented in the destination by a physical robot (TO) and simultaneously the remote place and entities within it are represented to the participant in the IVR. Hence, the IVR participant has a normal virtual reality experience, but where his or her actions and behaviour control the remote robot and can therefore have physical consequences. Here, we show how such a system can be deployed to allow a human and a rat to operate together, but the human interacting with the rat on a human scale, and the rat interacting with the human on the rat scale. The human is represented in a rat arena by a small robot that is slaved to the human’s movements, whereas the tracked rat is represented to the human in the virtual reality by a humanoid avatar. We describe the system and also a study that was designed to test whether humans can successfully play a game with the rat. The results show that the system functioned well and that the humans were able to interact with the rat to fulfil the tasks of the game. This system opens up the possibility of new applications in the life sciences involving participant observation of and interaction with animals but at human scale
Association of homocysteine and methylene tetrahydrofolate reductase (MTHFR C677T) gene polymorphism with coronary artery disease (CAD) in the population of North India
The implications of the methylene tetrahydrofolate reductase (MTHFR) gene and the level of homocysteine in the pathogenesis of coronary artery disease (CAD) have been extensively studied in various ethnic groups. Our aim was to discover the association of MTHFR (C677T) polymorphism and homocysteine level with CAD in north Indian subjects. The study group consisted of 329 angiographically proven CAD patients, and 331 age and sex matched healthy individuals as controls. MTHFR (C677T) gene polymorphism was detected based on the polymerase chain reaction and restriction digestion with HinfI. Total homocysteine plasma concentration was measured using immunoassay. T allele frequency was found to be significantly higher in patients than in the control group. We found significantly elevated levels of mean homocysteine in the patient group when compared to the control group (p = 0.00). Traditional risk factors such as diabetes, hypertension, smoking habits, a positive family history and lipid profiles (triglyceride, total cholesterol, HDL-cholesterol, LDL-cholesterol, VLDL-cholesterol), were found significantly associated through univariate analysis. Furthermore, multivariable logistics regression analysis revealed that CAD is significantly and variably associated with diabetes, hypertension, smoking, triglycerides and HDL-cholesterol. Our findings showed that MTHFR C677T polymorphism and homocysteine levels were associated with coronary artery disease in the selected population

Antimicrobial Resistance, Virulence Factors and Genetic Diversity of Escherichia coli Isolates from Household Water Supply in Dhaka, Bangladesh
Background: Unsafe water supplies continue to raise public health concerns, especially in urban areas in low resource countries. To understand the extent of public health risk attributed to supply water in Dhaka city, Bangladesh, Escherichia coli isolated from tap water samples collected from different locations of the city were characterized for their antibiotic resistance, pathogenic properties and genetic diversity. Methodology/Principal Findings: A total of 233 E. coli isolates obtained from 175 tap water samples were analysed for susceptibility to 16 different antibiotics and for the presence of genes associated with virulence and antibiotic resistance. Nearly 36% (n = 84) of the isolates were multi-drug(≥3 classes of antibiotics) resistant (MDR) and 26% (n = 22) of these were positive for extended spectrum β-lactamase (ESBL). Of the 22 ESBL-producers, 20 were positive for blaCTX-M-15, 7 for blaOXA-1-group(all had blaOXA-47) and 2 for blaCMY-2. Quinolone resistance genes, qnrS and qnrB were detected in 6 and 2 isolates, respectively. Around 7% (n = 16) of the isolates carried virulence gene(s) characteristic of pathogenic E. coli; 11 of these contained lt and/or st and thus belonged to enterotoxigenic E. coli and 5 contained bfp and eae and thus belonged to enteropathogenic E. coli. All MDR isolates carried multiple plasmids (2 to 8) of varying sizes ranging from 1.2 to >120 MDa. Ampicillin and ceftriaxone resistance were co-transferred in conjugative plasmids of 70 to 100 MDa in size, while ampicillin, trimethoprim-sulfamethoxazole and tetracycline resistance were co-transferred in conjugative plasmids of 50 to 90 MDa. Pulsed-field gel electrophoresis analysis revealed diverse genetic fingerprints of pathogenic isolates. Significance: Multi-drug resistant E. coli are wide spread in public water supply in Dhaka city, Bangladesh. Transmission of resistant bacteria and plasmids through supply water pose serious threats to public health in urban areas
