    Sequence Heterogeneity Accelerates Protein Search for Targets on DNA

    The process of protein search for specific binding sites on DNA is fundamentally important since it marks the beginning of all major biological processes. We present a theoretical investigation that probes the role of DNA sequence symmetry, heterogeneity and chemical composition in the protein search dynamics. Using a discrete-state stochastic approach with a first-passage events analysis, which takes into account the most relevant physical-chemical processes, a full analytical description of the search dynamics is obtained. It is found that, contrary to existing views, the protein search is generally faster on DNA with more heterogeneous sequences. In addition, the search dynamics might be affected by the chemical composition near the target site. The physical origins of these phenomena are discussed. Our results suggest that biological processes might be effectively regulated by modifying chemical composition, symmetry and heterogeneity of a genome.Comment: 10 pages, 5 figure

    Rural Transit in Oregon: Current and Future Needs

    The purpose of the research reported was to identify the current status and needs for general public transportation in Oregon’s rural areas, as well as opportunities and barriers (e.g., funding, governance issues, and leadership) to expanding services over a 20 year period. Oregon is a largely rural state. This lack of density poses problems for the provision of public transit, whether through fixed route or demand response service. People living in the rural areas and who lack cars and access to public transportation are at a strong disadvantage. With no access to these transit resources, they may be limited to relying on friends, family, or associates for travel. This reliance may severely limit the flexibility of travel and limit those individuals’ independence. When transit is not available, older adults and people with disabilities, in particular, experience more restrictions on their ability to travel and must rely more heavily on informal networks or formal supportive services to meet their needs. Rural public transit also plays a vital role for agricultural workers. The lack of transit options in rural areas, therefore, leaves many rural citizens at a tremendous economic as well as social disadvantage. Improved rural transit service could enhance the quality of life for Oregon’s rural residents and contribute to the state’s economic well-being by facilitating travel to jobs and shops, access to medical services, volunteering, and other forms of participation in the community.     Dry and wet interfaces: Influence of solvent particles on molecular recognition

    We present a coarse-grained lattice model to study the influence of water on the recognition process of two rigid proteins. The basic model is formulated in terms of the hydrophobic effect. We then investigate several modifications of our basic model showing that the selectivity of the recognition process can be enhanced by considering the explicit influence of single solvent particles. When the number of cavities at the interface of a protein-protein complex is fixed as an intrinsic geometric constraint, there typically exists a characteristic fraction that should be filled with water molecules such that the selectivity exhibits a maximum. In addition the optimum fraction depends on the hydrophobicity of the interface so that one has to distinguish between dry and wet interfaces.Comment: 11 pages, 7 figure

    Certification of damage tolerant composite structure

    A reliability based certification testing methodology for impact damage tolerant composite structure was developed. Cocured, adhesively bonded, and impact damaged composite static strength and fatigue life data were statistically analyzed to determine the influence of test parameters on the data scatter. The impact damage resistance and damage tolerance of various structural configurations were characterized through the analysis of an industry wide database of impact test results. Realistic impact damage certification requirements were proposed based on actual fleet aircraft data. The capabilities of available impact damage analysis methods were determined through correlation with experimental data. Probabilistic methods were developed to estimate the reliability of impact damaged composite structures

    Model for Folding and Aggregation in RNA Secondary Structures

    We study the statistical mechanics of RNA secondary structures designed to have an attraction between two different types of structures as a model system for heteropolymer aggregation. The competition between the branching entropy of the secondary structure and the energy gained by pairing drives the RNA to undergo a `temperature independent' second order phase transition from a molten to an aggregated phase'. The aggregated phase thus obtained has a macroscopically large number of contacts between different RNAs. The partition function scaling exponent for this phase is \theta ~ 1/2 and the crossover exponent of the phase transition is \nu ~ 5/3.     Failure to meet aerobic fitness standards among urban elementary students

    The aim of this study was to explore the relationship of aerobic fitness with the elementary school environment and student characteristics among 4th and 5th grade children attending urban public schools in St. Louis, MO, USA. This cross-sectional study was conducted during 2012–2015 and included 2381 children (mean age 10.5 y) who completed the FITNESSGRAM® 20-m Progressive Aerobic Cardiovascular Endurance Run. Healthy Fitness Zone (HFZ) was defined according to FITNESSGRAM® aerobic capacity criteria. Other student-level variables included age, race, National School Lunch Program eligibility, BMI z-score, weight status, and daily pedometer steps. School environment variables included playground features and playground safety, physical education and recess practices, and school census tract data on vacant houses and median household income. Bivariate analyses with sex stratification were used to identify student-level and school-level predictors of failure to achieve the aerobic HFZ; predictors were then included in a multivariable logistic regression model. Failure to meet the aerobic HFZ was observed among 33% of boys and 57% of girls. School environment was not predictive, but higher age and fewer daily steps were: each additional year of age was associated with 41% higher odds of failing to meet the aerobic HFZ among boys and 100% higher odds among girls. Conversely, each additional 1000 daily steps was associated with 15% (boys) and 13% (girls) lower odds of failure. Obesity posed a 60% higher risk of failure to meet HFZ among girls. These results highlight the importance of childhood physical activity opportunities, especially for girls residing in low-resource areas.
