    Ligand-based virtual screening using binary kernel discrimination

    This paper discusses the use of a machine-learning technique called binary kernel discrimination (BKD) for virtual screening in drug- and pesticide-discovery programmes. BKD is compared with several other ligand-based tools for virtual screening in databases of 2D structures represented by fragment bit-strings, and is shown to provide an effective, and reasonably efficient, way of prioritising compounds for biological screening

    Correcting the NLRP3 inflammasome deficiency in macrophages from autoimmune NZB mice with exon skipping antisense oligonucleotides

    Inflammasomes are molecular complexes activated by infection and cellular stress, leading to caspase-1 activation and subsequent interleukin-1Ī² (IL-1Ī²) processing and cell death. The autoimmune NZB mouse strain does not express NLRP3, a key inflammasome initiator mediating responses to a wide variety of stimuli including endogenous danger signals, environmental irritants and a range of bacterial, fungal and viral pathogens. We have previously identified an intronic point mutation in the Nlrp3 gene from NZB mice that generates a splice acceptor site. This leads to inclusion of a pseudoexon that introduces an early termination codon and is proposed to be the cause of NLRP3 inflammasome deficiency in NZB cells. Here we have used exon skipping antisense oligonucleotides (AONs) to prevent aberrant splicing of Nlrp3 in NZB macrophages, and this restored both NLRP3 protein expression and NLRP3 inflammasome activity. Thus, the single point mutation leading to aberrant splicing is the sole cause of NLRP3 inflammasome deficiency in NZB macrophages. The NZB mouse provides a model for addressing a splicing defect in macrophages and could be used to further investigate AON design and delivery of AONs to macrophages in vivo

    High resolution (1 km) positive degree-day modelling of Greenland ice sheet surface mass balance, 1870ā€“2012 using reanalysis data

    We show results from a positive degree-day (PDD) model of Greenland ice sheet (GrIS) surface mass balance (SMB), 1870ā€“2012, forced with reanalysis data. The model includes an improved daily temperature parameterization as compared with a previous version and is run at 1 km rather than 5 km resolution. The improvements lead overall to higher SMB with the same forcing data. We also compare our model with results from two regional climate models (RCMs). While there is good qualitative agreement between our PDD model and the RCMs, it usually results in lower precipitation and lower runoff but approximately equivalent SMB: mean 1979ā€“2012 SMB (Ā± standard deviation), in Gt aāˆ’1, is 382 Ā± 78 in the PDD model, compared with 379 Ā± 101 and 425 Ā± 90 for the RCMs. Comparison with in situ SMB observations suggests that the RCMs may be more accurate than PDD at local level, in some areas, although the latter generally compares well. Dividing the GrIS into seven drainage basins we show that SMB has decreased sharply in all regions since 2000. Finally we show correlation between runoff close to two calving glaciers and either calving front retreat or calving flux, this being most noticeable from the mid-1990s

    Evaluation of machine-learning methods for ligand-based virtual screening

    Machine-learning methods can be used for virtual screening by analysing the structural characteristics of molecules of known (in)activity, and we here discuss the use of kernel discrimination and naive Bayesian classifier (NBC) methods for this purpose. We report a kernel method that allows the processing of molecules represented by binary, integer and real-valued descriptors, and show that it is little different in screening performance from a previously described kernel that had been developed specifically for the analysis of binary fingerprint representations of molecular structure. We then evaluate the performance of an NBC when the training-set contains only a very few active molecules. In such cases, a simpler approach based on group fusion would appear to provide superior screening performance, especially when structurally heterogeneous datasets are to be processed

    Breast cancer in lesbians and bisexual women: Systematic review of incidence, prevalence and risk studies

Lesbians and bisexual (LB) women have behavioural risk-factors at higher rates compared to heterosexuals such as increased alcohol intake and higher stress levels. Conversely, breast cancer rates are higher in more affluent women yet income levels in LB women are relatively low. This systematic review investigated all evidence on whether there is, or likely to be, higher rates of breast cancer in LB women. Methods: Cochrane library (CDSR, CENTRAL, HTA, DARE, NHSEED), MEDLINE, EMBASE, PsychINFO, CAB abstracts, Web of Science (SCI, SSCI), SIGLE and Social Care Online databases were searched to October 2013. Unpublished research and specific lesbian, gay and bisexual websites were checked, as were citation lists of relevant papers. Included were studies in LB populations reporting breast cancer incidence or prevalence rates, risk model results or risk-factor estimates. Inclusions, data-extraction and quality assessment were by two reviewers with disagreements resolved by discussion. Results: Searches found 198 references. No incidence rates were found. Nine studies gave prevalence estimates - two showed higher, four showed no differences, one showed mixed results depending on definitions, one had no comparison group and one gave no sample size. All studies were small with poor methodological and/or reporting quality. One incidence modelling study suggested a higher rate. Four risk modelling studies were found, one Rosner-Colditz and three Gail models. Three suggested higher and one lower rate in LB compared to heterosexual women. Six risk-factor estimates suggested higher risk and one no difference between LB and heterosexual women. Conclusions: The only realistic way to establish rates in LB women would be to collect sexual orientation within routine statistics, including cancer registry data, or from large cohort studies

    Inhibition of Dihydrotestosterone Synthesis in Prostate Cancer by Combined Frontdoor and Backdoor Pathway Blockade

    Androgen deprivation therapy (ADT) is palliative and prostate cancer (CaP) recurs as lethal castration-recurrent/resistant CaP (CRPC). One mechanism that provides CaP resistance to ADT is primary backdoor androgen metabolism, which uses up to four 3Ī±-oxidoreductases to convert 5Ī±-androstane-3Ī±,17Ī²-diol (DIOL) to dihydrotestosterone (DHT). The goal was to determine whether inhibition of 3Ī±-oxidoreductase activity decreased conversion of DIOL to DHT. Protein sequence analysis showed that the four 3Ī±-oxidoreductases have identical catalytic amino acid residues. Mass spectrometry data showed combined treatment using catalytically inactive 3Ī±-oxidoreductase mutants and the 5Ī±-reductase inhibitor, dutasteride, decreased DHT levels in CaP cells better than dutasteride alone. Combined blockade of frontdoor and backdoor pathways of DHT synthesis provides a therapeutic strategy to inhibit CRPC development and growth

    Structural change in a B-DNA helix with hydrostatic pressure

    Study of the effects of pressure on macromolecular structure improves our understanding of the forces governing structure, provides details on the relevance of cavities and packing in structure, increases our understanding of hydration and provides a basis to understand the biology of high-pressure organisms. A study of DNA, in particular, helps us to understand how pressure can affect gene activity. Here we present the first high-resolution experimental study of B-DNA structure at high pressure, using NMR data acquired at pressures up to 200 MPa (2 kbar). The structure of DNA compresses very little, but is distorted so as to widen the minor groove, and to compress hydrogen bonds, with AT pairs compressing more than GC pairs. The minor groove changes are suggested to lead to a compression of the hydration water in the minor groove

    Targeted rehabilitation to improve outcome after total knee replacement (TRIO): study protocol for a randomised controlled trial

    BackgroundApproximately 20% of patients are not satisfied with the outcome of total knee replacement, great volumes of which are carried out yearly. Physiotherapy is often provided by the NHS to address dysfunction following knee replacement; however the efficacy of this is unknown. Although clinically it is accepted that therapy is useful, provision of physiotherapy to all patients post-operatively does not enhance outcomes at one year. No study has previously assessed the effect of targeting therapy to individuals struggling to recover in the early post-operative phase.The aim of the TRIO study is to determine whether stratifying care by targeting physiotherapy to those individuals performing poorly following knee replacement is effective in improving the one year outcomes. We are also investigating whether the structure of the physiotherapy provision itself influences outcomes.Methods/DesignThe study is a multi-centre prospective randomised controlled trial (RCT) of patients undergoing primary total knee replacement, with treatment targeted at those deemed most susceptible to gain from it. Use of the national PROMS programme for pre-operative data collection allows us to screen all patients at initial post-operative clinical review, and recruit only those deemed to be recovering slowly.We aim to recruit 440 patients through various NHS orthopaedic centres who will undergo six weeks of physiotherapy. The intervention will be either ā€˜intensiveā€™ involving both hospital and home-based functional exercise rehabilitation, or ā€˜standard of careā€™ consisting of home exercises. Patients will be randomised to either group using a web-based system. Both groups will receive pre and post-intervention physiotherapy review. Patients will be followed-up to one year post-operation. The primary outcome measure is the Oxford Knee Score. Secondary outcomes are patient satisfaction, functional ability, pain scores and cost-effectiveness

    Inferring the variation of climatic and glaciological contributions to West Greenland iceberg discharge in the twentieth century

    Iceberg discharge is a major component of the mass balance of the Greenland Ice Sheet (GrIS). While bulk estimates of discharge variation over time exist, inferred remotely from measurements of grounding line ice velocities or surface mass balance calculations, few detailed measurements of discharge itself from individual marine-terminating glaciers existed until recent years. Recently, it has been shown, through a combination of oceanā€“iceberg modelling and non-linear system identification, that the century-long record of iceberg numbers crossing 48oN in the West Atlantic is a good first-order proxy for discharge from at least south and west Greenland. Here, we explore the varying relative importance of ice sheet, oceanic and climatic forcing of iceberg discharge from these areas over the twentieth century, by carrying out sensitivity studies of a non-linear auto-regressive mathematical model of the 48oN time series. We find that the relationships are mainly non-linear, with the contribution of the GrIS surface mass balance to iceberg discharge likely to be dominant in the first half of the century. This period is followed by several decades where oceanic temperature effects are most important in determining the model variation in iceberg discharge. In recent decades, all physical processes play a non-negligible part in explaining the iceberg discharge and the model suggests that the glacial response time to environmental changes may have decreased
