    Graph Triangulations and the Compatibility of Unrooted Phylogenetic Trees

    We characterize the compatibility of a collection of unrooted phylogenetic trees as a question of determining whether a graph derived from these trees --- the display graph --- has a specific kind of triangulation, which we call legal. Our result is a counterpart to the well known triangulation-based characterization of the compatibility of undirected multi-state characters

    Morphisms of pre-Calabi-Yau categories and morphisms of cyclic A∞A_{\infty}-categories

    In this article we prove that there exists a relation between dd-pre-Calabi-morphisms introduced by M. Kontsevich, A. Takeda and Y. Vlassopoulos and cyclic A∞A_{\infty}-morphisms, extending a result proved by D. Fern\'andez and E. Herscovich. This leads to a functor between the category of dd-pre-Calabi-Yau structures and the partial category of A∞A_{\infty}-categories of the form A⊕A∗[d−1]\mathcal{A}\oplus\mathcal{A}^*[d-1] with A\mathcal{A} a graded quiver and whose morphisms are the data of an A∞A_{\infty}-structure on A⊕B∗[d−1]\mathcal{A}\oplus\mathcal{B}^*[d-1] together with A∞A_{\infty}-morphisms A[1]⊕B∗[d]→A[1]⊕A∗[d]\mathcal{A}[1]\oplus\mathcal{B}^*[d]\rightarrow \mathcal{A}[1]\oplus\mathcal{A}^*[d] and A[1]⊕B∗[d]→B[1]⊕B∗[d]\mathcal{A}[1]\oplus\mathcal{B}^*[d]\rightarrow \mathcal{B}[1]\oplus\mathcal{B}^*[d]

    Surface plasmon resonance imaging detection of silver nanoparticle-tagged immunoglobulin

Copyright @ 2011 The Royal Society.The detection sensitivity of silver nanoparticle (AgNP)-tagged goat immunoglobulin G (gIgG) microarrays was investigated by studying surface plasmon resonance (SPR) images captured in the visible wavelength range with the help of a Kretchmann-configured optical coupling set-up. The functionalization of anti-gIgG molecules on the AgNP surface was studied using transmission electron microscopy, photon correlation measurements and UV–visible absorption spectroscopy. A value of 1.3 × 107 M−1 was obtained for the antibody–antigen binding constant by monitoring the binding events at a particular resonance wavelength. The detection limit of this SPR imaging instrument is 6.66 nM of gIgG achieved through signal enhancement by a factor of larger than 4 owing to nanoparticle tagging with the antibody.The European Commissio

    Identification and detection of iha subtypes in LEE-negative Shiga toxin-producing Escherichia coli (STEC) strains isolated from humans, cattle and food

    LEE-negative Shiga toxin-producing Escherichia coli (STEC) strains are important cause of infection in humans and they should be included in the public health surveillance systems. Some isolates have been associated with haemolytic uremic syndrome (HUS) but the mechanisms of pathogenicity are is a field continuos broadening of knowledge. The IrgA homologue adhesin (Iha), encoded by iha, is an adherence-conferring protein and also a siderophore receptor distributed among LEE-negative STEC strains. This study reports the presence of different subtypes of iha in LEE-negative STEC strains. We used genomic analyses to design PCR assays for detecting each of the different iha subtypes and also, all the subtypes simultaneously. LEE-negative STEC strains were designed and different localizations of this gene in STEC subgroups were examinated.Genomic analysis detected iha in a high percentage of LEE-negative STEC strains. These strains generally carried iha sequences similar to those harbored by the Locus of Adhesion and Autoaggregation (LAA) or by the plasmid pO113. Besides, almost half of the strains carried both subtypes. Similar results were observed by PCR, detecting iha LAA in 87% of the strains (117/135) and iha pO113 in 32% of strains (43/135). Thus, we designed PCR assays that allow rapid detection of iha subtypes harbored by LEE-negative strains. These results highlight the need to investigate the individual and orchestrated role of virulence genes that determine the STEC capacity of causing serious disease, which would allow for identification of target candidates to develop therapies against HUS.Fil: Colello, Rocío. In order to bring some light into this phenomenon we present a mechanistic model to study the variably saturated hydraulic properties of bio-amended soils. Special emphasis is laid on the distribution of phases at pore-scale and the mechanisms to retain and let water flow through, providing valuable insights into phenomena behind bioclogging. Our approach consists in modeling the porous media as an ensemble of capillary tubes, obtained from the biofilm-free water retention curve. This methodology is extended by the incorporation of a biofilm composed of bacterial cells and extracellular polymeric substances (EPS). Moreover, such a microbial consortium displays a channeled geometry that shrinks/swells with suction. Analytical equations for the volumetric water content and the relative permeability can then be derived by assuming that biomass reshapes the pore space following specific geometrical patterns. The model is discussed by using data from laboratory studies and other approaches already existing in the literature. It can reproduce (i) displacements of the retention curve toward higher saturations and (ii) permeability reductions of distinct orders of magnitude. Our findings also illustrate how even very small amounts of biofilm may lead to significant changes in the hydraulic properties. We, therefore, state the importance of accounting for the hydraulic characteristics of biofilms and for a complex/more realistic geometry of colonies at the pore-scale.Peer ReviewedPostprint (author's final draft

Brain and Behavior published by Wiley Periodicals, Inc.Background: It is well established that some patients who are diagnosed as being in a vegetative state or a minimally conscious state show reliable signs of volition that may only be detected by measuring neural responses. A pertinent question is whether these patients are capable of higher cognitive processes. Methods: Here, we develop a series of EEG paradigms that probe several core aspects of cognition at the bedside without the need for motor responses and explore the sensitivity of this approach in a group of healthy controls. Results: Using analysis of ERPs alone, this method can determine with high reliability whether individual participants are able to attend a stimulus stream, maintain items in working memory, or solve complex grammatical reasoning problems. Conclusion: We suggest that this approach could form the basis of a brain-based battery for assessing higher cognition in patients with severe motor impairments or disorders of consciousness
