    Stress‐response balance drives the evolution of a network module and its host genome

    Stress response genes and their regulators form networks that underlie drug resistance. These networks often have an inherent tradeoff: their expression is costly in the absence of stress, but beneficial in stress. They can quickly emerge in the genomes of infectious microbes and cancer cells, protecting them from treatment. Yet, the evolution of stress resistance networks is not well understood. Here, we use a two‐component synthetic gene circuit integrated into the budding yeast genome to model experimentally the adaptation of a stress response module and its host genome in three different scenarios. In agreement with computational predictions, we find that: (i) intra‐module mutations target and eliminate the module if it confers only cost without any benefit to the cell; (ii) intra‐ and extra‐module mutations jointly activate the module if it is potentially beneficial and confers no cost; and (iii) a few specific mutations repeatedly fine‐tune the module's noisy response if it has excessive costs and/or insufficient benefits. Overall, these findings reveal how the timing and mechanisms of stress response network evolution depend on the environment

    metaQuantome : an integrated, quantitative metaproteomics approach reveals connections between taxonomy and protein function in complex microbiomes

    Microbiome research offers promising insights into the impact of microorganisms on biological systems. Metaproteomics, the study of microbial proteins at the community level, integrates genomic, transcriptomic, and proteomic data to determine the taxonomic and functional state of a microbiome. However, standard metaproteomics software is subject to several limitations, commonly supporting only spectral counts, emphasizing exploratory analysis rather than hypothesis testing and rarely offering the ability to analyze the interaction of function and taxonomy -that is, which taxa are responsible for different processes. Here we present metaQuantome, a novel, multifaceted software suite that analyzes the state of a microbiome by leveraging complex taxonomic and functional hierarchies to summarize peptide-level quantitative information, emphasizing label-free intensity-based methods. For experiments with multiple experimental conditions, metaQuantome offers differential abundance analysis, principal components analysis, and clustered heat map visualizations, as well as exploratory analysis for a single sample or experimental condition. We benchmark metaQuantome analysis against standard methods, using two previously published datasets: (1) an artificially assembled microbial community dataset (taxonomy benchmarking) and (2) a dataset with a range of recombinant human proteins spiked into an Escherichia coli background (functional benchmarking). Furthermore, we demonstrate the use of metaQuantome on a previously published human oral microbiome dataset. In both the taxonomic and functional benchmarking analyses, metaQuantome quantified taxonomic and functional terms more accurately than standard summarization- based methods. We use the oral microbiome dataset to demonstrate metaQuantome's ability to produce publication- quality figures and elucidate biological processes of the oral microbiome. metaQuantome enables advanced investigation of metaproteomic datasets, which should be broadly applicable to microbiome-related research.     Village Water Ozonation System

    The Village Water Ozonation System (VWOS) team’s core mission is to provide economically sustainable and culturally sensitive drinking water solutions for communities, to empower them with the ability to properly maintain their drinking water supply, and to transform people’s lives by decreasing the occurrences of waterborne diseases. Currently, the VWOS team is partnering with Friends in Action to implement two drinking water treatment systems this summer for the community living on Rama Cay, an island in Nicaragua. The wells on the island have a high salt content and are contaminated with bacteria which makes the water unsafe to drink; therefore, these two systems consist of a Reverse Osmosis unit, a UV light and other filters to ensure clean water. VWOS is also partnering with Forward Edge International to serve Mama Beth\u27s Children\u27s Home in Kijabe, Kenya. Mama Beth\u27s serves approximately 250 children every day but their water source is heavily contaminated with bacteria. VWOS is designing a chlorination system that will provide safe water for the students with plans to implement it in the summer of 2023.     Omega-3 Long-Chain Polyunsaturated Fatty Acids Intake by Ethnicity, Income, and Education Level in the United States: NHANES 2003-201414.

    Although there are many recognized health benefits for the consumption of omega-3 (n-3) long-chain polyunsaturated fatty acids (LCPUFA), intake in the United States remains below recommended amounts. This analysis was designed to provide an updated assessment of fish and n-3 LCPUFA intake (eicosapentaenoic (EPA), docosahexaenoic acid (DHA), and EPA+DHA) in the United States adult population, based on education, income, and race/ethnicity, using data from the 2003-2014 National Health and Nutrition Examination Survey (NHANES) (n = 44,585). Over this survey period, participants with less education and lower income had significantly lower n-3 LCPUFA intakes and fish intakes (p \u3c 0.001 for all between group comparisons). N-3 LCPUFA intake differed significantly according to ethnicity (p \u3c 0.001), with the highest intake of n-3 LCPUFA and fish in individuals in the Other category (including Asian Americans). Supplement use increased EPA + DHA intake, but only 7.4% of individuals consistently took supplements. Overall, n-3 LCPUFA intake in this study population was low, but our findings indicate that individuals with lower educational attainment and income are at even higher risk of lower n-3 LCPUFA and fish intake

    Exoplanet Diversity in the Era of Space-based Direct Imaging Missions

    This whitepaper discusses the diversity of exoplanets that could be detected by future observations, so that comparative exoplanetology can be performed in the upcoming era of large space-based flagship missions. The primary focus will be on characterizing Earth-like worlds around Sun-like stars. However, we will also be able to characterize companion planets in the system simultaneously. This will not only provide a contextual picture with regards to our Solar system, but also presents a unique opportunity to observe size dependent planetary atmospheres at different orbital distances. We propose a preliminary scheme based on chemical behavior of gases and condensates in a planet's atmosphere that classifies them with respect to planetary radius and incident stellar flux.Comment: A white paper submitted to the National Academy of Sciences Exoplanet Science Strateg

    The SUrvey for Pulsars and Extragalactic Radio Bursts – IV. Discovery and polarimetry of a 12.1-s radio pulsar

    We report the discovery of PSR J2251−3711, a radio pulsar with a spin period of 12.1 seconds, the second longest currently known. Its timing parameters imply a characteristic age of 15 Myr, a surface magnetic field of 1.3 × 1013 G and a spin-down luminosity of 2.9 × 1029 erg s−1. Its dispersion measure of 12.12(1) pc cm−3 leads to distance estimates of 0.5 and 1.3 kpc according to the NE2001 and YMW16 Galactic free electron density models, respectively. Some of its single pulses show an uninterrupted 180 degree sweep of the phase-resolved polarization position angle, with an S-shape reminiscent of the rotating vector model prediction. However, the fact that this sweep occurs at different phases from one pulse to another is remarkable and without straightforward explanation. Although PSR J2251−3711 lies in the region of the P − P˙ parameter space occupied by the X-ray Isolated Neutron Stars (XINS), there is no evidence for an X-ray counterpart in our Swift XRT observation; this places a 99%-confidence upper bound on its unabsorbed bolometric thermal luminosity of 1.1 × 1031 (d/1 kpc)2 ergs-1 for an assumed temperature of 85 eV, where d is the distance to the pulsar. Further observations are needed to determine whether it is a rotation-powered pulsar with a true age of at least several Myr, or a much younger object such as an XINS or a recently cooled magnetar. Extreme specimens like PSR J2251−3711 help bridge populations in the so-called neutron star zoo in an attempt to understand their origins and evolution
