    Unsupervised Classification for Tiling Arrays: ChIP-chip and Transcriptome

    Tiling arrays make possible a large scale exploration of the genome thanks to probes which cover the whole genome with very high density until 2 000 000 probes. Biological questions usually addressed are either the expression difference between two conditions or the detection of transcribed regions. In this work we propose to consider simultaneously both questions as an unsupervised classification problem by modeling the joint distribution of the two conditions. In contrast to previous methods, we account for all available information on the probes as well as biological knowledge like annotation and spatial dependence between probes. Since probes are not biologically relevant units we propose a classification rule for non-connected regions covered by several probes. Applications to transcriptomic and ChIP-chip data of Arabidopsis thaliana obtained with a NimbleGen tiling array highlight the importance of a precise modeling and the region classification

    TC-motifs at the TATA-box expected position in plant genes: a novel class of motifs involved in the transcription regulation

    <p>Abstract</p> <p>Background</p> <p>The TATA-box and TATA-variants are regulatory elements involved in the formation of a transcription initiation complex. Both have been conserved throughout evolution in a restricted region close to the Transcription Start Site (TSS). However, less than half of the genes in model organisms studied so far have been found to contain either one of these elements. Indeed different core-promoter elements are involved in the recruitment of the TATA-box-binding protein. Here we assessed the possibility of identifying novel functional motifs in plant genes, sharing the TATA-box topological constraints.</p> <p>Results</p> <p>We developed an <it>ab-initio </it>approach considering the preferential location of motifs relative to the TSS. We identified motifs observed at the TATA-box expected location and conserved in both <it>Arabidopsis thaliana </it>and <it>Oryza sativa </it>promoters. We identified TC-elements within non-TA-rich promoters 30 bases upstream of the TSS. As with the TATA-box and TATA-variant sequences, it was possible to construct a unique distance graph with the TC-element sequences. The structural and functional features of TC-element-containing genes were distinct from those of TATA-box- or TATA-variant-containing genes. <it>Arabidopsis thaliana </it>transcriptome analysis revealed that TATA-box-containing genes were generally those showing relatively high levels of expression and that TC-element-containing genes were generally those expressed in specific conditions.</p> <p>Conclusions</p> <p>Our observations suggest that the TC-elements might constitute a class of novel regulatory elements participating towards the complex modulation of gene expression in plants.</p

    Ultrarobust calibration of an optical lattice depth based on a phase shift

    We report on a new method to calibrate the depth of an optical lattice. It consists in triggering the intrasite dipole mode of the cloud by a sudden phase shift. The corresponding oscillatory motion is directly related to the intraband frequencies on a large range of lattice depths. Remarkably, for a moderate displacement, a single frequency dominates this oscillation for the zeroth and first order interference pattern observed after a sufficiently long time-of-flight. The method is robust against atom-atom interactions and the exact value of the extra external confinement of the initial trapping potential.Comment: 7 pages, 6 figure

    Justiça social na escola: Representações de estudantes de educação secundária e desafios para a formação de professores

    Este artículo presenta los resultados de una investigación cuyo objetivo es conocer la representación de la justicia social en la escuela que poseen los estudiantes de enseñanza media, basada en su experiencia escolar y las implicancias para la formación de profesores. Se efectuó una investigación cualitativa en tres escuelas secundarias emblemáticas, en Santiago de Chile; se efectuaron entrevistas individuales y colectivas a 50 estudiantes de centros de alumnos y agrupaciones informales denominadas colectivos, cuyos establecimientos tuvieron alta participación en las movilizaciones estudiantiles entre los años 2011 y 2015; los datos se analizaron mediante el análisis de contenido por categorías. Se detectó que la participación es el núcleo de la representación de la justicia social y los contenidos periféricos son: igualdad, aceptación de la diversidad, responsabilidad por la justicia social y la ausencia de justicia socialThis article presents the results of a research study, which aims knowing the representation of social justice at the school, by high school students, based on their school experience and implications for teacher training. A qualitative research was conducted among three emblematic secondary schools in Santiago de Chile; we applied individual and group interviews to 50 students involved with student unions and collectives, which have a record of high participation in street rallies between 2011 and 2015.
