Τριδιάστατη μορφομετρική ανάλυση του σκελετού του σύγχρονου ελληνικού πληθυσμού με φωτογραμμετρικές τεχνικές
Σκοπός της παρούσας διδακτορικής έρευνας ήταν η διεύρυνση της γνώσης πάνω στην ποικιλομορφία του σκελετού του σύγχρονου ελληνικού πληθυσμού και η ανάπτυξη νέων μεθοδολογιών και εργαλείων για την εξαγωγή βιολογικών παραμέτρων, όπως το φύλο και η ηλικία θανάτου, από ανθρώπινα σκελετικά κατάλοιπα. Το σύνολο της έρευνας βασίστηκε στη σύγχρονη σκελετική συλλογή αναφοράς, που φυλάσσεται στο εργαστήριο Φυσικής Ανθρωπολογίας του Τομέα Φυσιολογίας Ζώων και Ανθρώπου του Τμήματος Βιολογίας, η οποία αποτελεί την πληρέστερη σκελετική συλλογή αναφοράς στην Ελλάδα και θεωρείται αντιπροσωπευτικό δείγμα του ελληνικού πληθυσμού του 20ού αιώνα. Βασικός στόχος του διδακτορικού ήταν η ψηφιακή τεκμηρίωση ενός υποσυνόλου του διαθέσιμου σκελετικού δείγματος στο οποίο εστίασαν τα επί μέρους ερευνητικά ερωτήματα. Η ψηφιακή τεκμηρίωση, που βασίστηκε στην τριδιάστατη φωτογραμμετρία, αφορά το κρανίο, την κάτω γνάθο, τα ανώνυμα οστά, τα μηριαία, τις κνήμες και τα βραχιόνια από όλα τα άτομα της σκελετικής συλλογής, όπου ήταν διαθέσιμα. Η ολοκλήρωση της ψηφιακής τεκμηρίωσης έδωσε 2117 τριδιάστατα μοντέλα υψηλής ανάλυσης με φωτορεαλιστική υφή, τα οποία αφενός μεν αξιοποιήθηκαν ως δείγμα σε οστεομετρικές αναλύσεις, πολλές εκ των οποίων δεν είναι δυνατό να εφαρμοστούν στα πραγματικά οστά με κλασσικές οστεομετρικές μεθόδους, αφετέρου δε αποτελούν μία παρακαταθήκη, ως ψηφιακή βιβλιοθήκη, για μελλοντικές έρευνες επιτρέποντας ταυτόχρονα την βέλτιστη φύλαξη και συντήρηση της σύγχρονης σκελετικής συλλογής, στην οποία πλέον η φυσική πρόσβαση δεν είναι απαραίτητη.
Στο πλαίσιο του διδακτορικού έργου, έγιναν μία σειρά από μελέτες με κύριο άξονα τις βιολογικές παραμέτρους του φύλου και της ηλικίας θανάτου. Υπό αυτό το πρίσμα, μελετήθηκε η έκφραση του φυλετικού διμορφισμού του κρανίου και αξιοποιώντας τους βέλτιστους μετρικούς χαρακτήρες υπολογίστηκαν διακριτικές εξισώσεις εκτίμησης φύλου εξειδικευμένες για τον ελληνικό πληθυσμό, οι οποίες έδωσαν ακρίβεια ταυτοποίησης άνω του 95%. Αντίστοιχη μελέτη έγινε και για το οστό της κάτω γνάθου, το οποίο αν και παρουσιάζει μικρότερο φυλετικό διμορφισμό από το κρανίο μπορεί να αξιοποιηθεί για την ταυτοποίηση του φύλου ενός αγνώστου ατόμου. Η εν λόγω μελέτη έδειξε επίσης ότι η έκφραση του φυλετικού διμορφισμού της κάτω γνάθου έχει πολύ έντονη πληθυσμιακή εξειδίκευση.
Επιπλέον, μελετήθηκε η μορφολογία του βοθρίου της κεφαλής του μηριαίου τόσο ως προς το φύλο όσο και ως προς την ηλικία θανάτου και παρόλο που οι παρατηρούμενες μορφολογικές αλλαγές δεν καθιστούν το βοθρίο κατάλληλο σκελετικό δείκτη για την εκτίμηση φύλου ή ηλικίας θανάτου, είναι σαφές πως το μέγεθός του σχετίζεται άμεσα με το φύλο (συστηματικά μεγαλύτερο στα αρσενικά άτομα) ενώ το σχήμα του με την ηλικία θανάτου (πιο ακανόνιστη περίμετρος με την αύξηση της ηλικίας του ατόμου). Αξιοποιώντας το μέγιστο μήκος των μηριαίων μελετήθηκαν οι διαχρονικές τάσεις στο ανάστημα του ελληνικού πληθυσμού για την περίοδο αναφοράς (1879-1965), οι οποίες, αν και ανοδικές για το συνολικό εύρος της εξεταζόμενης χρονικής περιόδου, έδειξαν ότι τα αρσενικά άτομα είτε ήταν πιο ευάλωτα είτε δέχθηκαν μεγαλύτερη περιβαλλοντική πίεση από τις κοινωνικοοικονομικές συνθήκες που σχετίζονται με τους πολέμους του 1ου μισού του 20ού αιώνα.
Κατά τη δημιουργία της ψηφιακής σκελετικής συλλογής, πραγματοποιήθηκε μία μελέτη ορθότητας κι ακρίβειας στην λήψη οστεομετρικών δεδομένων από εικονικά (ψηφιακά) σκελετικά κατάλοιπα αξιοποιώντας τα μοντέλα των κρανίων, η οποία έδειξε ότι η χρήση τριδιάστατων μοντέλων με φωτορεαλιστική υφή που δημιουργούνται με φωτογραμμετρία όχι μόνο αποτελούν αξιόπιστα υποκατάστατα των πραγματικών οστών, αλλά σε πολλές περιπτώσεις επιτρέπουν καλύτερη ακρίβεια μετρήσεων σε σύγκριση με χειροκίνητα οστεομετρικά όργανα. Αξιοποιώντας περαιτέρω τα μοντέλα των κρανίων, πραγματοποιήθηκε μία αξιολόγηση του διεθνώς αναγνωρισμένου λογισμικού 3D-ID ως προς τη δυνατότητα εκτίμησης καταγωγής και φύλου από κρανιακά κατάλοιπα του ελληνικού πληθυσμού. Τα αποτελέσματα έδειξαν πολύ χαμηλά ποσοστά σωστής ταξινόμησης σε στενά προκαθορισμένες ομάδες φανερώνοντας τις αδυναμίες του λογισμικού αλλά και τους περιορισμούς της ακολουθούμενης μεθόδου (3DGM), ενώ έδειξαν μία καλύτερη απόκριση σε πιο διευρυμένες πληθυσμιακές ομάδες (π.χ. Αφρικανοί, Ασιάτες, Ευρωπαίοι κ.α.).
Με στόχο τη βέλτιστη αξιοποίηση των τριδιάστατων μοντέλων δημιουργήθηκε μία καινοτόμος μέθοδος αυτόματου υπολογισμού των παραμέτρων εγκάρσιων τομών της διάφυσης των μακρών οστών, η οποία αντικαθιστά πλήρως την κοστοβόρα, τόσο σε υλικά όσο και σε απαιτούμενη εργασία, μέθοδο καλουπιών σιλικόνης (Latex Cast Method) εξαλείφοντας ταυτόχρονα το σφάλμα μέτρησης που προκύπτει από την εφαρμογή της τελευταίας. Αυτή η νέα προτεινόμενη μέθοδος υλοποιήθηκε ως ελεύθερο λογισμικό ανοικτού κώδικα, με την ονομασία “long-bone-diaphyseal-CSG-Toolkit”. Η εν λόγω μέθοδος αξιοποιήθηκε για τη μελέτη του φυλετικού διμορφισμού στα μακρά οστά (μηριαίο, κνήμη, βραχιόνιο) του ελληνικού πληθυσμού, από όπου προέκυψε και μία καινούρια μεθοδολογία για την εκτίμηση φύλου από μακρά οστά, η οποία ειδικά για το βραχιόνιο άγγιξε το 97,3% ως προς την ακρίβεια επιτυχούς ταξινόμησης. Τα δεδομένα των παραμέτρων εγκάρσιων τομών των διαφύσεων σε συνδυασμό με κατηγορικά δεδομένα από τις αλλοιώσεις των ενθέσεων του μηριαίου και της κνήμης, ως γενικοί δείκτες δραστηριότητας, αξιοποιήθηκαν περαιτέρω για την μελέτη της επίδρασης της δραστηριότητας του ατόμου σε συγκεκριμένους σκελετικούς ηλικιακούς δείκτες των ανώνυμων οστών, οι οποίοι αξιοποιούνται ευρέως για την εκτίμηση της ηλικίας θανάτου.
Η τελευταία ερευνητική εργασία του παρόντος διδακτορικού έργου αφορά στη δημιουργία μίας καινοτόμου μεθόδου προσδιορισμού του φύλου από εικονικά κρανία με αυτόματο τρόπο και χωρίς μετρητικό σφάλμα που να σχετίζεται με τον παρατηρητή. Η νέα αυτή μέθοδος, χρησιμοποιώντας στατιστικές μεθόδους μηχανικής εκμάθησης (machine learning) αλλά και νέες μορφομετρικές παραμέτρους εμπνευσμένες από υφιστάμενες μεθόδους υπολογιστικής όρασης (computer vision), συνδυάζει την ακρίβεια και επαναληψιμότητα των μετρικών χαρακτήρων με την διαγνωστική ικανότητα της μακροσκοπικής μορφολογικής ανάλυσης στον εντοπισμό λεπτών διαφορών μεταξύ των δύο φύλλων. Η νέα μέθοδος, η οποία υλοποιήθηκε ως ελεύθερο λογισμικό ανοικτού κώδικα, με την ονομασία “skullanalyzer”, δοκιμάστηκε σε συνδυασμό με ένα επιπλέον δείγμα ευρωπαϊκού πληθυσμού και έδωσε επιτυχή ταξινόμηση άνω του 95% καθώς και μειωμένη πληθυσμιακή εξειδίκευση, κάτι το οποίο αποτελεί σαφές πλεονέκτημα έναντι υφιστάμενων μεθόδων.The purpose of this doctoral study was to expand our knowledge on the diversity of the human skeleton of a modern Greek population and to develop new methodologies and tools for extracting biological parameters, such as sex and age-at-death, from human skeletal remains. The whole research was based on the modern skeletal reference collection, housed in the Physical Anthropology laboratory of the Department of Animal and Human Physiology of the Department of Biology, which is the most complete skeletal reference collection in Greece and is considered a representative sample of the Greek population of the 20th century. A major goal has been the digital documentation of a subset of the available skeletal sample, which an array of individual research questions focused upon. The digital documentation, based on three-dimensional photogrammetry, covers the skull, the mandible, the os coxae, the femurs, the tibiae, and the humeri from all adult individuals of the skeletal collection, where available. The completion of the digital documentation yielded 2,117 high-precision three-dimensional mesh models with high-resolution photorealistic texture. These were used as a sample in numerous osteometric analyses, many of which cannot be applied to dry bones with classical osteometric methods. Furthermore, they are a consignment, as a digital library, for future research while allowing for optimal storage and maintenance of the modern skeletal collection, to which physical access is no longer necessary.
A series of studies were conducted focusing on the biological parameters of sex and age-at-death within the doctorate. In this light, the expression of cranial sexual dimorphism was studied and employing the optimal metric characteristics, population-specific discriminant function equations for estimation of sex have been formulated, which gave an identification accuracy of over 95%. A similar study was conducted for the mandible, which can facilitate sex estimation of an unknown individual, despite being less sexually dimorphism compared to the skull. This study also revealed that the expression of the sexual dimorphism of the mandible is highly population specific.
In addition, the morphological variation of the fovea capitis femoris with respect to sex and age-at-death was investigated, and although it may not to be suitable for estimating sex or age-at-death in the forensic context, it was shown that the size is directly related to sex (systematically larger in males) while its shape with age-at-death (more irregular perimeter with increasing age). Furthermore, the secular change in stature of the Greek population for the reference period (1879-1965) was studied utilizing the maximum femoral length. According to the results, the stature increases over the total range of the examined period as expected. However, male individuals were either more vulnerable or received greater environmental stress from the socio-economic conditions associated with the wars of the first half of the 20th century as opposed to females.
During the development of the digital skeletal collection, a study was performed on the accuracy and precision in obtaining osteometric data from virtual (digital) skeletal remains using skull models. This study revealed that the use of three-dimensional models with photorealistic texture created with photogrammetry not only are reasonable substitutes for dry bones but in many cases allow for better measurement accuracy compared to manual osteometric instruments. Further exploiting the 3D cranial models, an evaluation of the reliability of 3D-ID software in sex and ancestry estimation was performed. The results showed a very low percentage of correct classification in narrowly defined groups, outlining certain weaknesses of the software but also the limitations of the adopted method (3DGM). However, the performance of 3D-ID software increases considerably when it comes to large population groups (eg Africans, Asians, Europeans, etc.).
In order to make the best use out of the three-dimensional models, a novel method for automatically computing the long bones’ diaphyseal cross-sectional geometric (CSG) properties was developed. This method, called the "long-bone-diaphyseal-CSG-Toolkit", was implemented as a free open source software aiming to replace the costly and time-consuming latex cast method (LCM) while at the same time it eliminates the measurement error resulting from the implementation of the latter. The CSG-Toolkit was further used to develop an automated method for estimating sex from the lower and upper limbs (femur, tibia, humerus) of the Greek population, which resulted in a classification accuracy reaching 97.3% for the humerus. Additionally, the long bones’ diaphyseal cross-sectional geometric properties along with the categorical data from the entheseal changes of the femur and tibia, being evaluated as skeletal activity markers, were used to study the impact of physical activity on specific pelvic age indicators, which are widely used to estimate age-at-death.
The latest research work of this doctorate concerns the development of an innovative method for estimating sex from virtual skulls in an automatic way, which eliminates any observer error. This new method combines the accuracy and repeatability of metric characteristics with the diagnostic capability of macroscopic morphological analysis to identify subtle differences between males and females by using machine learning techniques and new morphometric features inspired by existing computer vision methods. The new method, called "skullanalyzer", is also implemented as free open source software and was evaluated using two European population samples. According to the results, "skullanalyzer" yields accuracy in excess of 95% and is less prone to population specificity, which demonstrates a clear advantage over existing methods

The genetic history of the Southern Arc: a bridge between West Asia and Europe
By sequencing 727 ancient individuals from the Southern Arc (Anatolia and its neighbors in Southeastern Europe and West Asia) over 10,000 years, we contextualize its Chalcolithic period and Bronze Age (about 5000 to 1000 BCE), when extensive gene flow entangled it with the Eurasian steppe. Two streams of migration transmitted Caucasus and Anatolian/Levantine ancestry northward, and the Yamnaya pastoralists, formed on the steppe, then spread southward into the Balkans and across the Caucasus into Armenia, where they left numerous patrilineal descendants. Anatolia was transformed by intra–West Asian gene flow, with negligible impact of the later Yamnaya migrations. This contrasts with all other regions where Indo-European languages were spoken, suggesting that the homeland of the Indo-Anatolian language family was in West Asia, with only secondary dispersals of non-Anatolian Indo-Europeans from the steppe

A GNU Octave toolkit for analyzing diaphyseal long bone cross sectional geometry
The present set of GNU Octave functions provides a novel and robust algorithm for analyzing the diaphyseal cross-sectional geometric properties of long bones, which can be applied to any 3D digital model of a humerus, femur or tibia bone represented as a triangular mesh in a Wavefront OBJ file format.
The CSG Toolkit requires the 'io', 'statistical' and 'geometry' packages to be installed. Reading the .obj mesh files is performed with the readObj.oct file, which may be used directly as a binary. In case this is not possible (due to different version of GNU Octave installed or else), the user may directly recompile it from source with the following command

The CSG Toolkit can be called in batch processing mode using the 'longbone_Analysis.m' script which can handle all available 3D models found in OBJ format in the working directory as long as a specific bone, i.e. humerus, femur or tibia, is selected. Type

The CSG Toolkit also provides functionality for graphical representation of the cross-sectional contours and their respective CSG properties, which can be accessed with the 'visualize_CrossSections.m' function by reading the output results of the longbone_Analysis stored in relevant CSV files.
The present toolkit has been extensively tested and these results are presented in the relevant validation study available at doi:10.5281/zenodo.1466135. The testing dataset, which comprises three 3D mesh models of real humans bones (a humerus, a femur and a tibia, which are part of the Athens modern reference skeletal collection), is also freely available at doi:10.5281/zenodo.1466962 and may be used with the CSG Toolkit for demonstrating its operation

Η εν λόγω μελέτη έδειξε επίσης ότι η έκφραση του φυλετικού διμορφισμού της κάτω γνάθου έχει πολύ έντονη πληθυσμιακή εξειδίκευση.Επιπλέον, μελετήθηκε η μορφολογία του βοθρίου της κεφαλής του μηριαίου τόσο ως προς το φύλο όσο και ως προς την ηλικία θανάτου και παρόλο που οι παρατηρούμενες μορφολογικές αλλαγές δεν καθιστούν το βοθρίο κατάλληλο σκελετικό δείκτη για την εκτίμηση φύλου ή ηλικίας θανάτου, είναι σαφές πως το μέγεθός του σχετίζεται άμεσα με το φύλο (συστηματικά μεγαλύτερο στα αρσενικά άτομα) ενώ το σχήμα του με την ηλικία θανάτου (πιο ακανόνιστη περίμετρος με την αύξηση της ηλικίας του ατόμου). Αξιοποιώντας το μέγιστο μήκος των μηριαίων μελετήθηκαν οι διαχρονικές τάσεις στο ανάστημα του ελληνικού πληθυσμού για την περίοδο αναφοράς (1879-1965), οι οποίες, αν και ανοδικές για το συνολικό εύρος της εξεταζόμενης χρονικής περιόδου, έδειξαν ότι τα αρσενικά άτομα είτε ήταν πιο ευάλωτα είτε δέχθηκαν μεγαλύτερη περιβαλλοντική πίεση από τις κοινωνικοοικονομικές συνθήκες που σχετίζονται με τους πολέμους του 1ου μισού του 20ού αιώνα.Κατά τη δημιουργία της ψηφιακής σκελετικής συλλογής, πραγματοποιήθηκε μία μελέτη ορθότητας κι ακρίβειας στην λήψη οστεομετρικών δεδομένων από εικονικά (ψηφιακά) σκελετικά κατάλοιπα αξιοποιώντας τα μοντέλα των κρανίων, η οποία έδειξε ότι η χρήση τριδιάστατων μοντέλων με φωτορεαλιστική υφή που δημιουργούνται με φωτογραμμετρία όχι μόνο αποτελούν αξιόπιστα υποκατάστατα των πραγματικών οστών, αλλά σε πολλές περιπτώσεις επιτρέπουν καλύτερη ακρίβεια μετρήσεων σε σύγκριση με χειροκίνητα οστεομετρικά όργανα. Αξιοποιώντας περαιτέρω τα μοντέλα των κρανίων, πραγματοποιήθηκε μία αξιολόγηση του διεθνώς αναγνωρισμένου λογισμικού 3D-ID ως προς τη δυνατότητα εκτίμησης καταγωγής και φύλου από κρανιακά κατάλοιπα του ελληνικού πληθυσμού. Τα αποτελέσματα έδειξαν πολύ χαμηλά ποσοστά σωστής ταξινόμησης σε στενά προκαθορισμένες ομάδες φανερώνοντας τις αδυναμίες του λογισμικού αλλά και τους περιορισμούς της ακολουθούμενης μεθόδου (3DGM), ενώ έδειξαν μία καλύτερη απόκριση σε πιο διευρυμένες πληθυσμιακές ομάδες (π.χ. Αφρικανοί, Ασιάτες, Ευρωπαίοι κ.α.).Με στόχο τη βέλτιστη αξιοποίηση των τριδιάστατων μοντέλων δημιουργήθηκε μία καινοτόμος μέθοδος αυτόματου υπολογισμού των παραμέτρων εγκάρσιων τομών της διάφυσης των μακρών οστών, η οποία αντικαθιστά πλήρως την κοστοβόρα, τόσο σε υλικά όσο και σε απαιτούμενη εργασία, μέθοδο καλουπιών σιλικόνης (Latex Cast Method) εξαλείφοντας ταυτόχρονα το σφάλμα μέτρησης που προκύπτει από την εφαρμογή της τελευταίας. Αυτή η νέα προτεινόμενη μέθοδος υλοποιήθηκε ως ελεύθερο λογισμικό ανοικτού κώδικα, με την ονομασία “long-bone-diaphyseal-CSG-Toolkit”. Η εν λόγω μέθοδος αξιοποιήθηκε για τη μελέτη του φυλετικού διμορφισμού στα μακρά οστά (μηριαίο, κνήμη, βραχιόνιο) του ελληνικού πληθυσμού, από όπου προέκυψε και μία καινούρια μεθοδολογία για την εκτίμηση φύλου από μακρά οστά, η οποία ειδικά για το βραχιόνιο άγγιξε το 97,3% ως προς την ακρίβεια επιτυχούς ταξινόμησης. Τα δεδομένα των παραμέτρων εγκάρσιων τομών των διαφύσεων σε συνδυασμό με κατηγορικά δεδομένα από τις αλλοιώσεις των ενθέσεων του μηριαίου και της κνήμης, ως γενικοί δείκτες δραστηριότητας, αξιοποιήθηκαν περαιτέρω για την μελέτη της επίδρασης της δραστηριότητας του ατόμου σε συγκεκριμένους σκελετικούς ηλικιακούς δείκτες των ανώνυμων οστών, οι οποίοι αξιοποιούνται ευρέως για την εκτίμηση της ηλικίας θανάτου.Η τελευταία ερευνητική εργασία του παρόντος διδακτορικού έργου αφορά στη δημιουργία μίας καινοτόμου μεθόδου προσδιορισμού του φύλου από εικονικά κρανία με αυτόματο τρόπο και χωρίς μετρητικό σφάλμα που να σχετίζεται με τον παρατηρητή. Η νέα αυτή μέθοδος, χρησιμοποιώντας στατιστικές μεθόδους μηχανικής εκμάθησης (machine learning) αλλά και νέες μορφομετρικές παραμέτρους εμπνευσμένες από υφιστάμενες μεθόδους υπολογιστικής όρασης (computer vision), συνδυάζει την ακρίβεια και επαναληψιμότητα των μετρικών χαρακτήρων με την διαγνωστική ικανότητα της μακροσκοπικής μορφολογικής ανάλυσης στον εντοπισμό λεπτών διαφορών μεταξύ των δύο φύλλων. Η νέα μέθοδος, η οποία υλοποιήθηκε ως ελεύθερο λογισμικό ανοικτού κώδικα, με την ονομασία “skullanalyzer”, δοκιμάστηκε σε συνδυασμό με ένα επιπλέον δείγμα ευρωπαϊκού πληθυσμού και έδωσε επιτυχή ταξινόμηση άνω του 95% καθώς και μειωμένη πληθυσμιακή εξειδίκευση, κάτι το οποίο αποτελεί σαφές πλεονέκτημα έναντι υφιστάμενων μεθόδων

Ancient DNA from Mesopotamia suggests distinct Pre-Pottery and Pottery Neolithic migrations into Anatolia
We present the first ancient DNA data from the Pre-Pottery Neolithic of Mesopotamia (Southeastern Turkey and Northern Iraq), Cyprus, and the Northwestern Zagros, along with the first data from Neolithic Armenia. We show that these and neighboring populations were formed through admixture of pre-Neolithic sources related to Anatolian, Caucasus, and Levantine hunter-gatherers, forming a Neolithic continuum of ancestry mirroring the geography of West Asia. By analyzing Pre-Pottery and Pottery Neolithic populations of Anatolia, we show that the former were derived from admixture between Mesopotamian-related and local Epipaleolithic-related sources, but the latter experienced additional Levantine-related gene flow, thus documenting at least two pulses of migration from the Fertile Crescent heartland to the early farmers of Anatolia
