    Accelerating Wilson Fermion Matrix Inversions by Means of the Stabilized Biconjugate Gradient Algorithm

    The stabilized biconjugate gradient algorithm BiCGStab recently presented by van der Vorst is applied to the inversion of the lattice fermion operator in the Wilson formulation of lattice Quantum Chromodynamics. Its computational efficiency is tested in a comparative study against the conjugate gradient and minimal residual methods. Both for quenched gauge configurations at beta= 6.0 and gauge configurations with dynamical fermions at beta=5.4, we find BiCGStab to be superior to the other methods. BiCGStab turns out to be particularly useful in the chiral regime of small quark masses.Comment: 25 pages, WUB 94-1

    Deflation of Eigenvalues for Iterative Methods in Lattice QCD

    Work on generalizing the deflated, restarted GMRES algorithm, useful in lattice studies using stochastic noise methods, is reported. We first show how the multi-mass extension of deflated GMRES can be implemented. We then give a deflated GMRES method that can be used on multiple right-hand sides of Ax=bAx=b in an efficient manner. We also discuss and give numerical results on the possibilty of combining deflated GMRES for the first right hand side with a deflated BiCGStab algorithm for the subsequent right hand sides.Comment: Lattice2003(machine

    SUT Sucrose and MST Monosaccharide Transporter Inventory of the Selaginella Genome

    Most metazoa use hexose transporters to acquire hexoses from their diet and as a transport form for distributing carbon and energy within their bodies; insects use trehalose, and plants use sucrose as their major form for translocation. Plant genomes contain at least three families of mono- and disaccharide transporters: monosaccharide/polyol transporters that are evolutionary closely related to the yeast and human glucose transporters, sucrose transporters of the SUT family, which similar to the hexose transporters belong to the major facilitator superfamily, but share only minimal amino acid sequence homology with the hexose transporters, and the family of SWEET sugar transporters conserved between animals and plants. Recently, the genome sequence of the spikemoss Selaginella has been determined. In order to study the evolution of sugar transport in plants, we carefully annotated of the complement of sugar transporters in Selaginella. We review the current knowledge regarding sugar transport in spikemoss and provide phylogenetic analyses of the complement of MST and SUT homologs in Selaginella (and Physcomitrella)
