Only Slight Impact of Predicted Replicative Capacity for Therapy Response Prediction
BACKGROUND: Replication capacity (RC) of specific HIV isolates is occasionally blamed for unexpected treatment responses. However, the role of viral RC in response to antiretroviral therapy is not yet fully understood. MATERIALS AND METHODS: We developed a method for predicting RC from genotype using support vector machines (SVMs) trained on about 300 genotype-RC pairs. Next, we studied the impact of predicted viral RC (pRC) on the change of viral load (VL) and CD4(+) T-cell count (CD4) during the course of therapy on about 3,000 treatment change episodes (TCEs) extracted from the EuResist integrated database. Specifically, linear regression models using either treatment activity scores (TAS), the drug combination, or pRC or any combination of these covariates were trained to predict change in VL and CD4, respectively. RESULTS: The SVM models achieved a Spearman correlation (rho) of 0.54 between measured RC and pRC. The prediction of change in VL (CD4) was best at 180 (360) days, reaching a correlation of rho = 0.45 (rho = 0.27). In general, pRC was inversely correlated to drug resistance at treatment start (on average rho = -0.38). Inclusion of pRC in the linear regression models significantly improved prediction of virological response to treatment based either on the drug combination or on the TAS (t-test; p-values range from 0.0247 to 4 10(-6)) but not for the model using both TAS and drug combination. For predicting the change in CD4 the improvement derived from inclusion of pRC was not significant. CONCLUSION: Viral RC could be predicted from genotype with moderate accuracy and could slightly improve prediction of virological treatment response. However, the observed improvement could simply be a consequence of the significant correlation between pRC and drug resistance

Selective Pharmacological Targeting of a DEAD Box RNA Helicase
RNA helicases represent a large family of proteins implicated in many biological processes including ribosome biogenesis, splicing, translation and mRNA degradation. However, these proteins have little substrate specificity, making inhibition of selected helicases a challenging problem. The prototypical DEAD box RNA helicase, eIF4A, works in conjunction with other translation factors to prepare mRNA templates for ribosome recruitment during translation initiation. Herein, we provide insight into the selectivity of a small molecule inhibitor of eIF4A, hippuristanol. This coral-derived natural product binds to amino acids adjacent to, and overlapping with, two conserved motifs present in the carboxy-terminal domain of eIF4A. Mutagenesis of amino acids within this region allowed us to alter the hippuristanol-sensitivity of eIF4A and undertake structure/function studies. Our results provide an understanding into how selective targeting of RNA helicases for pharmacological intervention can be achieved

In Schafzuchtbetrieben wurden die Einflussfaktoren auf das Wachstum von Schaflämmern verschiedener Rassen für Feldleistungsprüfungen bewertet. Im Ergebnis konnten der optimale Zeitpunkt der Erfassung der Wachstumsdaten, Art und Umfang der Leistungsermittlung und deren Einordnung in das Prüfsystem des Zuchtprogramms abgeleitet werden.
In acht Zuchtbetrieben wurden von 4.000 Lämmern verschiedener Rassen Geburtsgewichte sowie 60-Tage- und 100-Tage-Gewichte erhoben. Das Geburtsgewicht beeinflusst im entscheidenden Maße das Wachstum bis zum 100. Lebenstag. Es wird am stärksten vom Geburtstyp beeinflusst, dann erst von Rasse und Geschlecht.
Bei den erfassten Lämmern sind über alle Rassen die Lebendmassezunahmen mit 304 g/Tier und Tag bis zum 60. Lebenstag bzw. 302 g/Tier und Tag bis zum 100. Lebenstag (bei Berücksichtigung des Geburtsgewichtes) nahezu gleich.
Mit den Untersuchungsergebnissen können die bisher verwendeten standardisierten Geburtsgewichte aktualisiert werden. Es wird empfohlen, dass bei der Festlegung von Standard-Geburtsgewichten die Faktoren Rasse, Geburtstyp und Geschlecht Berücksichtigung finden sollten. Die Ergebnisse liefern allen mit der Schafzucht befassten Personen, Unternehmen und Verbänden wichtige Erkenntnisse für die künftige Gestaltung des Prüfsystems

vipR: variant identification in pooled DNA using R
Motivation: High-throughput-sequencing (HTS) technologies are the method of choice for screening the human genome for rare sequence variants causing susceptibility to complex diseases. Unfortunately, preparation of samples for a large number of individuals is still very cost- and labor intensive. Thus, recently, screens for rare sequence variants were carried out in samples of pooled DNA, in which equimolar amounts of DNA from multiple individuals are mixed prior to sequencing with HTS.
