Metrological characterization of the pulsed Rb clock with optical detection
We report on the implementation and the metrological characterization of a
vapor-cell Rb frequency standard working in pulsed regime. The three main parts
that compose the clock, physics package, optics and electronics, are described
in detail in the paper. The prototype is designed and optimized to detect the
clock transition in the optical domain. Specifically, the reference atomic
transition, excited with a Ramsey scheme, is detected by observing the
interference pattern on a laser absorption signal.
\ The metrological analysis includes the observation and characterization of
the clock signal and the measurement of frequency stability and drift. In terms
of Allan deviation, the measured frequency stability results as low as
, being the averaging time, and
reaches the value of few units of for s, an
unprecedent achievement for a vapor cell clock. We discuss in the paper the
physical effects leading to this result with particular care to laser and
microwave noises transferred to the clock signal. The frequency drift, probably
related to the temperature, stays below per day, and no evidence of
flicker floor is observed.
\ We also mention some possible improvements that in principle would lead to
a clock stability below the level at 1 s and to a drift of few units
of per day
Proton acceleration in analytic reconnecting current sheets
Particle acceleration provides an important signature for the magnetic collapse that accompanies a solar flare. Most particle acceleration studies, however, invoke magnetic and electric field models that are analytically convenient rather than solutions of the governing magnetohydrodynamic equations. In this paper a self-consistent magnetic reconnection solution is employed to investigate proton orbits, energy gains, and acceleration timescales for proton acceleration in solar flares. The magnetic field configuration is derived from the analytic reconnection solution of Craig and Henton. For the physically realistic case in which magnetic pressure of the current sheet is limited at small resistivities, the model contains a single free parameter that specifies the shear of the velocity field. It is shown that in the absence of losses, the field produces particle acceleration spectra characteristic of magnetic X-points. Specifically, the energy distribution approximates a power law ~ξ-3/2 nonrelativistically, but steepens slightly at the higher energies. Using realistic values of the “effective” resistivity, we obtain energies and acceleration times that fall within the range of observational data for proton acceleration in the solar corona
Configuration interaction calculation of hyperfine and P,T-odd constants on ^{207}PbO excited states for the electron EDM experiments
We report first configuration interaction calculations of hyperfine constants
A_\parallel and the effective electric field W_d acting on the electric dipole
moment of the electron, in two excited electronic states of ^{207}PbO. The
obtained hyperfine constants, A_\parallel = -3826 MHz for the a(1) state and
A_\parallel = 4887 MHz for the B(1) state, are in very good agreement with the
experimental data, -4113 MHz and 5000 \pm 200 MHz, respectively. We find W_d =
-(6.1 ^{+1.8}_{-0.6}) 10^{24} Hz/(e cm) for a(1), and W_d = (8.0 \pm 1.6)
10^{24} Hz/(e cm) for B(1). The obtained values are analyzed and compared to
recent relativistic coupled cluster results and a semiempirical estimate of W_d

On Nonperturbative Calculations in Quantum Electrodynamics
A new approach to nonperturbative calculations in quantum electrodynamics is
proposed. The approach is based on a regular iteration scheme for solution of
Schwinger-Dyson equations for generating functional of Green functions. The
approach allows one to take into account the gauge invariance conditions (Ward
identities) and to perform the renormalization program. The iteration scheme
can be realized in two versions. The first one ("perturbative vacuum")
corresponds to chain summation in the diagram language. In this version in
four-dimensional theory the non-physical singularity (Landau pole) arises which
leads to the triviality of the renormalized theory. The second version
("nonperturbative vacuum") corresponds to ladder summation and permits one to
make non-perturbative calculations of physical quantities in spite of the
triviality problem. For chiral-symmetrical leading approximation two terms of
the expansion of the first-step vertex function over photon momentum are
calculated. A formula for anomalous magnetic moment is obtained. A problem of
dynamical chiral symmetry breaking (DCSB) is considered, the calculations are
performed for renormalized theory in Minkowsky space. In the strong coupling
region DCSB-solutions arise. For the renormalized theory a DCSB-solution is
also possible in the weak coupling region but with a subsidiary condition on

Cross-site comparison of ribosomal depletion kits for Illumina RNAseq library construction
Background
Ribosomal RNA (rRNA) comprises at least 90% of total RNA extracted from mammalian tissue or cell line samples. Informative transcriptional profiling using massively parallel sequencing technologies requires either enrichment of mature poly-adenylated transcripts or targeted depletion of the rRNA fraction. The latter method is of particular interest because it is compatible with degraded samples such as those extracted from FFPE and also captures transcripts that are not poly-adenylated such as some non-coding RNAs. Here we provide a cross-site study that evaluates the performance of ribosomal RNA removal kits from Illumina, Takara/Clontech, Kapa Biosystems, Lexogen, New England Biolabs and Qiagen on intact and degraded RNA samples.
Results
We find that all of the kits are capable of performing significant ribosomal depletion, though there are differences in their ease of use. All kits were able to remove ribosomal RNA to below 20% with intact RNA and identify ~ 14,000 protein coding genes from the Universal Human Reference RNA sample at >1FPKM. Analysis of differentially detected genes between kits suggests that transcript length may be a key factor in library production efficiency.
Conclusions
These results provide a roadmap for labs on the strengths of each of these methods and how best to utilize them. Time-resolved predissociation of the vibrationless level of the B state of CH3I
The predissociation dynamics of the vibrationless level of the first Rydberg
state 6s (B 2E) state of CH3I has been studied by femtosecond-resolved velocity
map imaging of both the CH3 and I photofragments. The kinetic energy
distributions of the two fragments have been recorded as a function of the
pump-probe delay, and as a function of excitation within the umbrella and
stretching vibrational modes of the CH3 fragment. These observations are made
by using (2+1) Resonant Enhanced MultiPhoton Ionization (REMPI) via the 3pz
2A2" state of CH3 to detect specific vibrational levels of CH3. The vibrational
branching fractions of the CH3 are recovered by using the individual
vibrationally state-selected CH3 distributions to fit the kinetic energy
distribution obtained by using nonresonant multiphoton ionization of either the
I or CH3 fragment. The angular distributions and rise times of the two
fragments differ significantly. These observations can be rationalized through
a consideration of the alignment of the CH3 fragment and the effect of this
alignment on its detection efficiency. Two extra dissociation channels are
detected: one associated with Rydberg states near 9.2 eV that were observed
previously in photoelectron studies, and one associated with photodissociation

Comparative Analysis of DNA Replication Timing Reveals Conserved Large-Scale Chromosomal Architecture
Recent evidence suggests that the timing of DNA replication is coordinated across megabase-scale domains in metazoan genomes, yet the importance of this aspect of genome organization is unclear. Here we show that replication timing is remarkably conserved between human and mouse, uncovering large regions that may have been governed by similar replication dynamics since these species have diverged. This conservation is both tissue-specific and independent of the genomic G+C content conservation. Moreover, we show that time of replication is globally conserved despite numerous large-scale genome rearrangements. We systematically identify rearrangement fusion points and demonstrate that replication time can be locally diverged at these loci. Conversely, rearrangements are shown to be correlated with early replication and physical chromosomal proximity. These results suggest that large chromosomal domains of coordinated replication are shuffled by evolution while conserving the large-scale nuclear architecture of the genome
A Methodological Framework for the Reconstruction of Contiguous Regions of Ancestral Genomes and Its Application to Mammalian Genomes
The reconstruction of ancestral genome architectures and gene orders from homologies between extant species is a long-standing problem, considered by both cytogeneticists and bioinformaticians. A comparison of the two approaches was recently investigated and discussed in a series of papers, sometimes with diverging points of view regarding the performance of these two approaches. We describe a general methodological framework for reconstructing ancestral genome segments from conserved syntenies in extant genomes. We show that this problem, from a computational point of view, is naturally related to physical mapping of chromosomes and benefits from using combinatorial tools developed in this scope. We develop this framework into a new reconstruction method considering conserved gene clusters with similar gene content, mimicking principles used in most cytogenetic studies, although on a different kind of data. We implement and apply it to datasets of mammalian genomes. We perform intensive theoretical and experimental comparisons with other bioinformatics methods for ancestral genome segments reconstruction. We show that the method that we propose is stable and reliable: it gives convergent results using several kinds of data at different levels of resolution, and all predicted ancestral regions are well supported. The results come eventually very close to cytogenetics studies. It suggests that the comparison of methods for ancestral genome reconstruction should include the algorithmic aspects of the methods as well as the disciplinary differences in data aquisition
Kombinasi Format Factory, U-lead dan Microsoft Office Powerpoint dalam Upaya Meningkatkan Kualitas Media Pembelajaran
Peserta didik mempunyai gaya belajar yang berbeda-beda. Gaya belajar tersebut meliputi auditori, visual dan kinestetik (VAK). Seorang guru harus mampu memenuhi kebutuhan masing-masing gaya belajar peserta didik tersebut. Salah satu cara yang dapat dilakukan adalah dengan menggunakan media pembelajaran berbasis VAK. Media pembelajaran berbasis VAK dapat dipenuhi dengan menyisipkan file video di dalamnya. Selain itu, penggunaan file video sebagai media pembelajaran mendukung implementasi pembelajaran saintifik pada kurikulum 2013. Namun, belum semua guru memiliki kemampuan untuk mengemas file video tersebut dalam bentuk media pembelajaran. Tujuan penelitian ini adalah untuk meningkatkan kemampuan guru-guru di SMA Negeri 1 Teras dan SMA Negeri 1 Boyolali dalam membuat media pembelajaran berbasis VAK dengan kombinasi software Format Factory, U-Lead dan PowerPoint. Hasil penelitian menunjukkan bahwa terjadi peningkatan kemampuan para guru di SMA Negeri 1 Teras dan SMA Negeri 1 Boyolali dalam membuat media pembelajaran. Peningkatan kemampuan guru-guru tersebut berada di atas target yang direncanakan. Rerata peningkatan kemampuan guru-guru di SMA Negeri 1 Teras 7,87% di atas target, sedangkan di SMA Negeri 1 Boyolali 9,58% di atas target. A teacher must be able to fulfill the needs of individual students\u27 learning styles. One way that can be applied is using Visual, Audio and Kinesthetic (VAK) learning media based. VAK-learning media based can be created by inserting video files on it. In addition, using video file as a learning media can support the implementation of scientific learning on the 2013 curriculum. However, not all teachers have the ability to use video files into a learning media. The purpose of this study is to improve the teachers\u27 ability at SMA Negeri 1 Teras and SMAN 1 Boyolali on making VAK-learning media based with a combination of Format Factory, U-Lead and PowerPoint software. The results showed that the teachers\u27 ability on making VAK-learning media based was increased. Increased the teachers\u27 ability was above planned target score. The mean score of the teachers\u27 ability at SMA Negeri 1 Teras 7.87% above the target, while at SMAN 1 Boyolali 9.58% above the target
