Decoherence scenarios from micro- to macroscopic superpositions
Environment induced decoherence entails the absence of quantum interference
phenomena from the macroworld. The loss of coherence between superposed wave
packets depends on their separation. The precise temporal course depends on the
relative size of the time scales for decoherence and other processes taking
place in the open system and its environment. We use the exactly solvable model
of an harmonic oscillator coupled to a bath of oscillators to illustrate
various decoherence scenarios: These range from exponential golden-rule decay
for microscopic superpositions, system-specific decay for larger separations in
a crossover regime, and finally universal interaction-dominated decoherence for

A molecular dynamics study on the equilibrium magnetization properties and structure of ferrofluids
We investigate in detail the initial susceptibility, magnetization curves,
and microstructure of ferrofluids in various concentration and particle dipole
moment ranges by means of molecular dynamics simulations. We use the Ewald
summation for the long-range dipolar interactions, take explicitly into account
the translational and rotational degrees of freedom, coupled to a Langevin
thermostat. When the dipolar interaction energy is comparable with the thermal
energy, the simulation results on the magnetization properties agree with the
theoretical predictions very well. For stronger dipolar couplings, however, we
find systematic deviations from the theoretical curves. We analyze in detail
the observed microstructure of the fluids under different conditions. The
formation of clusters is found to enhance the magnetization at weak fields and
thus leads to a larger initial susceptibility. The influence of the particle
aggregation is isolated by studying ferro-solids, which consist of magnetic
dipoles frozen in at random locations but which are free to rotate. Due to the
artificial suppression of clusters in ferro-solids the observed susceptibility

HIV-1 Clade D Is Associated with Increased Rates of CD4 Decline in a Kenyan Cohort
HIV-1 is grouped phylogenetically into clades, which may impact rates of HIV-1 disease progression. Clade D infection in particular has been shown to be more pathogenic. Here we confirm in a Nairobi-based prospective female sex worker cohort (1985-2004) that Clade D (n = 54) is associated with a more rapid CD4 decline than clade A1 (n = 150, 20.6% vs 13.4% decline per year, 1.53-fold increase, p = 0.015). This was independent of "protective" HLA and country of origin (p = 0.053), which in turn were also independent predictors of the rate of CD4 decline (p = 0.026 and 0.005, respectively). These data confirm that clade D is more pathogenic than clade A1. The precise reason for this difference is currently unclear, and requires further study. This is first study to demonstrate difference in HIV-1 disease progression between clades while controlling for protective HLA alleles

A review of the fossil record of turtles of the clade Pan-Carettochelys
Turtles of the total clade Pan-Carettochelys have a relatively poor fossil record that extends from the Early Cretaceous. The clade is only found in Asia during the Cretaceous, but spreads to Europe and North America during the Eocene. Neogene finds are restricted to Europe, Africa and Australia, whereas the only surviving species, Carettochelys insculpta, lives in New Guinea and the Northern Territories of Australia. The ecology of fossil pan-carettochelyids appears similar to that of the extant C. insculpta, although more primitive representatives were likely less adapted to brackish water. Current phylogenies only recognize three internested clades: Pan- Carettochelys, Carettochelyidae and Carettochelyinae. A taxonomic review of the group concludes that of 25 named taxa, 13 are nomina valida, 7 are nomina invalida, 3 are nomina dubia, and 2 are nomina nuda

Integrating sequence and array data to create an improved 1000 Genomes Project haplotype reference panel
A major use of the 1000 Genomes Project (1000GP) data is genotype imputation in genome-wide association studies (GWAS). Here we develop a method to estimate haplotypes from low-coverage sequencing data that can take advantage of single-nucleotide polymorphism (SNP) microarray genotypes on the same samples. First the SNP array data are phased to build a backbone (or 'scaffold') of haplotypes across each chromosome. We then phase the sequence data 'onto' this haplotype scaffold. This approach can take advantage of relatedness between sequenced and non-sequenced samples to improve accuracy. We use this method to create a new 1000GP haplotype reference set for use by the human genetic community. Using a set of validation genotypes at SNP and bi-allelic indels we show that these haplotypes have lower genotype discordance and improved imputation performance into downstream GWAS samples, especially at low-frequency variants. © 2014 Macmillan Publishers Limited.
