    Delay-Based Controller Design for Continuous-Time and Hybrid Applications

    Motivated by the availability of different types of delays in embedded systems and biological circuits, the objective of this work is to study the benefits that delay can provide in simplifying the implementation of controllers for continuous-time systems. Given a continuous-time linear time-invariant (LTI) controller, we propose three methods to approximate this controller arbitrarily precisely by a simple controller composed of delay blocks, a few integrators and possibly a unity feedback. Different problems associated with the approximation procedures, such as finding the optimal number of delay blocks or studying the robustness of the designed controller with respect to delay values, are then investigated. We also study the design of an LTI continuous-time controller satisfying given control objectives whose delay-based implementation needs the least number of delay blocks. A direct application of this work is in the sampled-data control of a real-time embedded system, where the sampling frequency is relatively high and/or the output of the system is sampled irregularly. Based on our results on delay-based controller design, we propose a digital-control scheme that can implement every continuous-time stabilizing (LTI) controller. Unlike a typical sampled-data controller, the hybrid controller introduced here -— consisting of an ideal sampler, a digital controller, a number of modified second-order holds and possibly a unity feedback -— is robust to sampling jitter and can operate at arbitrarily high sampling frequencies without requiring expensive, high-precision computation

    Existence of Oscillations in Cyclic Gene Regulatory Networks with Time Delay

    This paper is concerned with conditions for the existence of oscillations in gene regulatory networks with negative cyclic feedback, where time delays in transcription, translation and translocation process are explicitly considered. The primary goal of this paper is to propose systematic analysis tools that are useful for a broad class of cyclic gene regulatory networks, and to provide novel biological insights. To this end, we adopt a simplified model that is suitable for capturing the essence of a large class of gene regulatory networks. It is first shown that local instability of the unique equilibrium state results in oscillations based on a Poincare-Bendixson type theorem. Then, a graphical existence condition, which is equivalent to the local instability of a unique equilibrium, is derived. Based on the graphical condition, the existence condition is analytically presented in terms of biochemical parameters. This allows us to find the dimensionless parameters that primarily affect the existence of oscillations, and to provide biological insights. The analytic conditions and biological insights are illustrated with two existing biochemical networks, Repressilator and the Hes7 gene regulatory networks

    Analysis & Synthesis of Distributed Control Systems with Sparse Interconnection Topologies

    This dissertation is about control, identification, and analysis of systems with sparse interconnection topologies. We address two main research objectives relating to sparsity in control systems and networks. The first problem is optimal sparse controller synthesis, and the second one is the identification of sparse network. The first part of this dissertation starts with the chapter focusing on developing theoretical frameworks for the synthesis of optimal sparse output feedback controllers under pre-specified structural constraints. This is achieved by establishing a balance between the stability of the controller and the systems quadratic performance. Our approach is mainly based on converting the problem into rank constrained optimizations.We then propose a new approach in the syntheses of sparse controllers by em- ploying the concept of Hp approximations. Considering the trade-off between the controller sparsity and the performance deterioration due to the sparsification pro- cess, we propose solving methodologies in order to obtain robust sparse controllers when the system is subject to parametric uncertainties.Next, we pivot our attention to a less-studied notion of sparsity, namely row sparsity, in our optimal controller design. Combining the concepts from the majorization theory and our proposed rank constrained formulation, we propose an exact reformulation of the optimal state feedback controllers with strict row sparsity constraint, which can be sub-optimally solved by our proposed iterative optimization techniques. The second part of this dissertation focuses on developing a theoretical framework and algorithms to derive linear ordinary differential equation models of gene regulatory networks using literature curated data and micro-array data. We propose several algorithms to derive stable sparse network matrices. A thorough comparison of our algorithms with the existing methods are also presented by applying them to both synthetic and experimental data-sets

    Vertex results for the robust analysis of uncertain biochemical systems

    We consider the problem of assessing the sensitivity of uncertain biochemical systems in the presence of input perturbations (either constant or periodic) around a stable steady state. In particular, we propose approaches for the robust sensitivity analysis of systems with uncertain parameters assumed to take values in a hyper-rectangle. We highlight vertex results, which allow us to check whether a property is satisfied for all parameter choices in the hyper-rectangle by simply checking whether it is satisfied for all parameter choices at the vertices of the hyper-rectangle. We show that, for a vast class of systems, including (bio)chemical reaction networks with mass-action kinetics, the system Jacobian has a totally multiaffine structure (namely, all minors of the Jacobian matrix are multiaffine functions of the uncertain parameters), which can be exploited to obtain several vertex results. We consider different problems: robust non-singularity; robust stability of the steady-state; robust steady-state sensitivity analysis, in the case of constant perturbations; robust frequency-response sensitivity analysis, in the presence of periodic perturbations; and robust adaptation analysis. The developed theory is then applied to gain insight into some examples of uncertain biochemical systems, including the incoherent feed-forward loop, the coherent feed-forward loop, the Brusselator oscillator and the Goldbeter oscillator

    Structure-Preserving Model Reduction of Physical Network Systems

    This paper considers physical network systems where the energy storage is naturally associated to the nodes of the graph, while the edges of the graph correspond to static couplings. The first sections deal with the linear case, covering examples such as mass-damper and hydraulic systems, which have a structure that is similar to symmetric consensus dynamics. The last section is concerned with a specific class of nonlinear physical network systems; namely detailed-balanced chemical reaction networks governed by mass action kinetics. In both cases, linear and nonlinear, the structure of the dynamics is similar, and is based on a weighted Laplacian matrix, together with an energy function capturing the energy storage at the nodes. We discuss two methods for structure-preserving model reduction. The first one is clustering; aggregating the nodes of the underlying graph to obtain a reduced graph. The second approach is based on neglecting the energy storage at some of the nodes, and subsequently eliminating those nodes (called Kron reduction).</p

    Optimized state feedback regulation of 3DOF helicopter system via extremum seeking

    In this paper, an optimized state feedback regulation of a 3 degree of freedom (DOF) helicopter is designed via extremum seeking (ES) technique. Multi-parameter ES is applied to optimize the tracking performance via tuning State Vector Feedback with Integration of the Control Error (SVFBICE). Discrete multivariable version of ES is developed to minimize a cost function that measures the performance of the controller. The cost function is a function of the error between the actual and desired axis positions. The controller parameters are updated online as the optimization takes place. This method significantly decreases the time in obtaining optimal controller parameters. Simulations were conducted for the online optimization under both fixed and varying operating conditions. The results demonstrate the usefulness of using ES for preserving the maximum attainable performance

    A Bayesian approach for structure learning in oscillating regulatory networks

    Oscillations lie at the core of many biological processes, from the cell cycle, to circadian oscillations and developmental processes. Time-keeping mechanisms are essential to enable organisms to adapt to varying conditions in environmental cycles, from day/night to seasonal. Transcriptional regulatory networks are one of the mechanisms behind these biological oscillations. However, while identifying cyclically expressed genes from time series measurements is relatively easy, determining the structure of the interaction network underpinning the oscillation is a far more challenging problem. Here, we explicitly leverage the oscillatory nature of the transcriptional signals and present a method for reconstructing network interactions tailored to this special but important class of genetic circuits. Our method is based on projecting the signal onto a set of oscillatory basis functions using a Discrete Fourier Transform. We build a Bayesian Hierarchical model within a frequency domain linear model in order to enforce sparsity and incorporate prior knowledge about the network structure. Experiments on real and simulated data show that the method can lead to substantial improvements over competing approaches if the oscillatory assumption is met, and remains competitive also in cases it is not

    Dynamical Modeling Techniques for Biological Time Series Data

    The present thesis is articulated over two main topics which have in common the modeling of the dynamical properties of complex biological systems from large-scale time-series data. On one hand, this thesis analyzes the inverse problem of reconstructing Gene Regulatory Networks (GRN) from gene expression data. This first topic seeks to reverse-engineer the transcriptional regulatory mechanisms involved in few biological systems of interest, vital to understand the specificities of their different responses. In the light of recent mathematical developments, a novel, flexible and interpretable modeling strategy is proposed to reconstruct the dynamical dependencies between genes from short-time series data. In addition, experimental trade-offs and optimal modeling strategies are investigated for given data availability. Consistent literature on these topics was previously surprisingly lacking. The proposed methodology is applied to the study of circadian rhythms, which consists in complex GRN driving most of daily biological activity across many species. On the other hand, this manuscript covers the characterization of dynamically differentiable brain states in Zebrafish in the context of epilepsy and epileptogenesis. Zebrafish larvae represent a valuable animal model for the study of epilepsy due to both their genetic and dynamical resemblance with humans. The fundamental premise of this research is the early apparition of subtle functional changes preceding the clinical symptoms of seizures. More generally, this idea, based on bifurcation theory, can be described by a progressive loss of resilience of the brain and ultimately, its transition from a healthy state to another characterizing the disease. First, the morphological signatures of seizures generated by distinct pathological mechanisms are investigated. For this purpose, a range of mathematical biomarkers that characterizes relevant dynamical aspects of the neurophysiological signals are considered. Such mathematical markers are later used to address the subtle manifestations of early epileptogenic activity. Finally, the feasibility of a probabilistic prediction model that indicates the susceptibility of seizure emergence over time is investigated. The existence of alternative stable system states and their sudden and dramatic changes have notably been observed in a wide range of complex systems such as in ecosystems, climate or financial markets
