    Time-varying volume visualization

    Volume rendering is a very active research field in Computer Graphics because of its wide range of applications in various sciences, from medicine to flow mechanics. In this report, we survey a state-of-the-art on time-varying volume rendering. We state several basic concepts and then we establish several criteria to classify the studied works: IVR versus DVR, 4D versus 3D+time, compression techniques, involved architectures, use of parallelism and image-space versus object-space coherence. We also address other related problems as transfer functions and 2D cross-sections computation of time-varying volume data. All the papers reviewed are classified into several tables based on the mentioned classification and, finally, several conclusions are presented.Preprin

    dissertationThe aim of direct volume rendering is to facilitate exploration and understanding of three-dimensional scalar fields referred to as volume datasets. Improving understanding is done by improving depth perception, whereas facilitating exploration is done by speeding up volume rendering. In this dissertation, improving both depth perception and rendering speed is considered. The impact of depth of field (DoF) on depth perception in direct volume rendering is evaluated by conducting a user study in which the test subjects had to choose which of two features, located at different depths, appeared to be in front in a volume-rendered image. Whereas DoF was expected to improve perception in all cases, the user study revealed that if used on the back feature, DoF reduced depth perception, whereas it produced a marked improvement when used on the front feature. We then worked on improving the speed of volume rendering on distributed memory machines. Distributed volume rendering has three stages: loading, rendering, and compositing. In this dissertation, the focus is on image compositing, more specifically, trying to optimize communication in image compositing algorithms. For that, we have developed the Task Overlapped Direct Send Tree image compositing algorithm, which works on both CPU- and GPU-accelerated supercomputers, which focuses on communication avoidance and overlapping communication with computation; the Dynamically Scheduled Region-Based image compositing algorithm that uses spatial and temporal awareness to efficiently schedule communication among compositing nodes, and a rendering and compositing pipeline that allows both image compositing and rendering to be done on GPUs of GPU-accelerated supercomputers. We tested these on CPU- and GPU-accelerated supercomputers and explain how these improvements allow us to obtain better performance than image compositing algorithms that focus on load-balancing and algorithms that have no spatial and temporal awareness of the rendering and compositing stages

    Concept-driven visualization for terascale data analytics

    Over the past couple of decades the amount of scientific data sets has exploded. The science community has since been facing the common problem of being drowned in data, and yet starved of information. Identification and extraction of meaningful features from large data sets has become one of the central problems of scientific research, for both simulation as well as sensory data sets. The problems at hand are multifold and need to be addressed concurrently to provide scientists with the necessary tools, methods, and systems. Firstly, the underlying data structures and management need to be optimized for the kind of data most commonly used in scientific research, i.e. terascale time-varying, multi-dimensional, multi-variate, and potentially non-uniform grids. This implies avoidance of data duplication, utilization of a transparent query structure, and use of sophisticated underlying data structures and algorithms.Secondly, in the case of scientific data sets, simplistic queries are not a sufficient method to describe subsets or features. For time-varying data sets, many features can generally be described as local events, i.e. spatially and temporally limited regions with characteristic properties in value space. While most often scientists know quite well what they are looking for in a data set, at times they cannot formally or definitively describe their concept well to computer science experts, especially when based on partially substantiated knowledge. Scientists need to be enabled to query and extract such features or events directly and without having to rewrite their hypothesis into an inadequately simple query language. Thirdly, tools to analyze the quality and sensitivity of these event queries itself are required. Understanding local data sensitivity is a necessity for enabling scientists to refine query parameters as needed to produce more meaningful findings.Query sensitivity analysis can also be utilized to establish trends for event-driven queries, i.e. how does the query sensitivity differ between locations and over a series of data sets. In this dissertation, we present an approach to apply these interdependent measures to aid scientists in better understanding their data sets.     Web-based Stereo Rendering for Visualization and Annotation of Scientific Volumetric Data

    Advancement in high-throughput microscopy technology such as the Knife-Edge Scanning Microscopy (KESM) is enabling the production of massive amounts of high-resolution and high-quality volumetric data of biological microstructures. To fully utilize these data, they should be efficiently distributed to the scientific research community through the Internet and should be easily visualized, annotated, and analyzed. Given the volumetric nature of the data, visualizing them in 3D is important. However, since we cannot assume that every end user has high-end hardware, an approach that has minimal hardware and software requirements will be necessary, such as a standard web browser running on a typical personal computer. There are several web applications that facilitate the viewing of large collections of images. Google Maps and Google Maps-like interfaces such as Brainmaps.org allow users to pan and zoom 2D images efficiently. However, they do not yet support the rendering of volumetric data in their standard web interface. The goal of this thesis is to develop a light-weight volumetric image viewer using existing web technologies such as HTML, CSS and JavaScript while exploiting the properties of stereo vision to facilitate the viewing and annotations of volumetric data. The choice of stereogram over other techniques was made since it allows the usage of raw image stacks produced by the 3D microscope without any extra computation on the data at all. Operations to generate stereo images using 2D image stacks include distance attenuation and binocular disparity. By using HTML and JavaScript that are computationally cheap, we can accomplish both tasks dynamically in a standard web browser, by overlaying the images with intervening semi-opaque layers. The annotation framework has also been implemented and tested. In order for annotation to work in this environment, it should also be in the form of stereogram and should aid the merging of stereo pairs. The current technique allows users to place a mark (dot) on one image stack, and its projected position onto the other image stack is calculated dynamically on the client side. Other extra metadata such as textual descriptions can be entered by the user as well. To cope with the occlusion problem caused by changes in the z direction, the structure traced by the user will be displayed on the side, together with the data stacks. Using the same stereo-gram creation techniques, the traces made by the user is dynamically generated and shown as stereogram. We expect the approach presented in this thesis to be applicable to a broader scientific domain, including geology and meteorology

    Interactive volume visualization with WebGl

    Web-based applications have become increasingly popular in many areas and advances in web-based 3D graphics were made accordingly. In this context, we present a web based implementation of volume rendering using the relatively new WebGL API for interactive 3D graphics. An overview of the theoretical background of volume rendering as well as of the common approaches for a GPU implementation is given, followed by detailed description of our implementation with WebGL. Afterwards the implementation of advanced features is covered, before a short introduction to X3DOM, as a possible alternative for web based volume visualization, is given. It is the aim of this work to incorporate both basic and advanced methods of volume rendering and to achieve interactive framerates with WebGL, using the power of client-side graphics hardware. With regard to that, the result of our implementation is discussed by evaluating its performance and by comparing it to an alternative solution. Finally, we draw a conclusion of our work and point out possible future work and improvements

    Synergistic Visualization And Quantitative Analysis Of Volumetric Medical Images

    The medical diagnosis process starts with an interview with the patient, and continues with the physical exam. In practice, the medical professional may require additional screenings to precisely diagnose. Medical imaging is one of the most frequently used non-invasive screening methods to acquire insight of human body. Medical imaging is not only essential for accurate diagnosis, but also it can enable early prevention. Medical data visualization refers to projecting the medical data into a human understandable format at mediums such as 2D or head-mounted displays without causing any interpretation which may lead to clinical intervention. In contrast to the medical visualization, quantification refers to extracting the information in the medical scan to enable the clinicians to make fast and accurate decisions. Despite the extraordinary process both in medical visualization and quantitative radiology, efforts to improve these two complementary fields are often performed independently and synergistic combination is under-studied. Existing image-based software platforms mostly fail to be used in routine clinics due to lack of a unified strategy that guides clinicians both visually and quan- titatively. Hence, there is an urgent need for a bridge connecting the medical visualization and automatic quantification algorithms in the same software platform. In this thesis, we aim to fill this research gap by visualizing medical images interactively from anywhere, and performing a fast, accurate and fully-automatic quantification of the medical imaging data. To end this, we propose several innovative and novel methods. Specifically, we solve the following sub-problems of the ul- timate goal: (1) direct web-based out-of-core volume rendering, (2) robust, accurate, and efficient learning based algorithms to segment highly pathological medical data, (3) automatic landmark- ing for aiding diagnosis and surgical planning and (4) novel artificial intelligence algorithms to determine the sufficient and necessary data to derive large-scale problems

    dissertationVolumetric parameterization is an emerging field in computer graphics, where volumetric representations that have a semi-regular tensor-product structure are desired in applications such as three-dimensional (3D) texture mapping and physically-based simulation. At the same time, volumetric parameterization is also needed in the Isogeometric Analysis (IA) paradigm, which uses the same parametric space for representing geometry, simulation attributes and solutions. One of the main advantages of the IA framework is that the user gets feedback directly as attributes of the NURBS model representation, which can represent geometry exactly, avoiding both the need to generate a finite element mesh and the need to reverse engineer the simulation results from the finite element mesh back into the model. Research in this area has largely been concerned with issues of the quality of the analysis and simulation results assuming the existence of a high quality volumetric NURBS model that is appropriate for simulation. However, there are currently no generally applicable approaches to generating such a model or visualizing the higher order smooth isosurfaces of the simulation attributes, either as a part of current Computer Aided Design or Reverse Engineering systems and methodologies. Furthermore, even though the mesh generation pipeline is circumvented in the concept of IA, the quality of the model still significantly influences the analysis result. This work presents a pipeline to create, analyze and visualize NURBS geometries. Based on the concept of analysis-aware modeling, this work focusses in particular on methodologies to decompose a volumetric domain into simpler pieces based on appropriate midstructures by respecting other relevant interior material attributes. The domain is decomposed such that a tensor-product style parameterization can be established on the subvolumes, where the parameterization matches along subvolume boundaries. The volumetric parameterization is optimized using gradient-based nonlinear optimization algorithms and datafitting methods are introduced to fit trivariate B-splines to the parameterized subvolumes with guaranteed order of accuracy. Then, a visualization method is proposed allowing to directly inspect isosurfaces of attributes, such as the results of analysis, embedded in the NURBS geometry. Finally, the various methodologies proposed in this work are demonstrated on complex representations arising in practice and research
