Nonrigid reconstruction of 3D breast surfaces with a low-cost RGBD camera for surgical planning and aesthetic evaluation
Accounting for 26% of all new cancer cases worldwide, breast cancer remains
the most common form of cancer in women. Although early breast cancer has a
favourable long-term prognosis, roughly a third of patients suffer from a
suboptimal aesthetic outcome despite breast conserving cancer treatment.
Clinical-quality 3D modelling of the breast surface therefore assumes an
increasingly important role in advancing treatment planning, prediction and
evaluation of breast cosmesis. Yet, existing 3D torso scanners are expensive
and either infrastructure-heavy or subject to motion artefacts. In this paper
we employ a single consumer-grade RGBD camera with an ICP-based registration
approach to jointly align all points from a sequence of depth images
non-rigidly. Subtle body deformation due to postural sway and respiration is
successfully mitigated leading to a higher geometric accuracy through
regularised locally affine transformations. We present results from 6 clinical
cases where our method compares well with the gold standard and outperforms a
previous approach. We show that our method produces better reconstructions
qualitatively by visual assessment and quantitatively by consistently obtaining
lower landmark error scores and yielding more accurate breast volume estimates
Finite element surface registration incorporating curvature, volume preservation, and statistical model information
We present a novel method for nonrigid registration of 3D surfaces and images. The method can be used to register surfaces by means of their distance images, or to register medical images directly. It is formulated as a minimization problem of a sum of several terms representing the desired properties of a registration result: smoothness, volume preservation, matching of the surface, its curvature, and possible other feature images, as well as consistency with previous registration results of similar objects, represented by a statistical deformation model. While most of these concepts are already known, we present a coherent continuous formulation of these constraints, including the statistical deformation model. This continuous formulation renders the registration method independent of its discretization. The finite element discretization we present is, while independent of the registration functional, the second main contribution of this paper. The local discontinuous Galerkin method has not previously been used in image registration, and it provides an efficient and general framework to discretize each of the terms of our functional. Computational efficiency and modest memory consumption are achieved thanks to parallelization and locally adaptive mesh refinement. This allows for the first time the use of otherwise prohibitively large 3D statistical deformation models
DEFORM'06 - Proceedings of the Workshop on Image Registration in Deformable Environments
Preface These are the proceedings of DEFORM'06, the Workshop on Image Registration in Deformable Environments, associated to BMVC'06, the 17th British Machine Vision Conference, held in Edinburgh, UK, in September 2006. The goal of DEFORM'06 was to bring together people from different domains having interests in deformable image registration. In response to our Call for Papers, we received 17 submissions and selected 8 for oral presentation at the workshop. In addition to the regular papers, Andrew Fitzgibbon from Microsoft Research Cambridge gave an invited talk at the workshop. Robust Cardiac Motion Estimation using Ultrafast Ultrasound Data: A Low-Rank-Topology-Preserving Approach
Cardiac motion estimation is an important diagnostic tool to detect heart
diseases and it has been explored with modalities such as MRI and conventional
ultrasound (US) sequences. US cardiac motion estimation still presents
challenges because of the complex motion patterns and the presence of noise. In
this work, we propose a novel approach to estimate the cardiac motion using
ultrafast ultrasound data. -- Our solution is based on a variational
formulation characterized by the L2-regularized class. The displacement is
represented by a lattice of b-splines and we ensure robustness by applying a
maximum likelihood type estimator. While this is an important part of our
solution, the main highlight of this paper is to combine a low-rank data
representation with topology preservation. Low-rank data representation
(achieved by finding the k-dominant singular values of a Casorati Matrix
arranged from the data sequence) speeds up the global solution and achieves
noise reduction. On the other hand, topology preservation (achieved by
monitoring the Jacobian determinant) allows to radically rule out distortions
while carefully controlling the size of allowed expansions and contractions.
Our variational approach is carried out on a realistic dataset as well as on a
simulated one. We demonstrate how our proposed variational solution deals with
complex deformations through careful numerical experiments. While maintaining
the accuracy of the solution, the low-rank preprocessing is shown to speed up
the convergence of the variational problem. Beyond cardiac motion estimation,
our approach is promising for the analysis of other organs that experience

HARDWARE-ACCELERATED AUTOMATIC 3D NONRIGID IMAGE REGISTRATION
Software implementations of 3D nonrigid image registration, an essential tool in medical applications like radiotherapies and image-guided surgeries, run excessively slow on traditional computers. These algorithms can be accelerated using hardware methods by exploiting parallelism at different levels in the algorithm. We present here, an implementation of a free-form deformation-based algorithm on a field programmable gate array (FPGA) with a customized, parallel and pipelined architecture. We overcome the performance bottlenecks and gain speedups of up to 40x over traditional computers while achieving accuracies comparable to software implementations. In this work, we also present a method to optimize the deformation field using a gradient descent-based optimization scheme and solve the problem of mesh folding, commonly encountered during registration using free-form deformations, using a set of linear constraints. Finally, we present the use of novel dataflow modeling tools to automatically map registration algorithms to hardware like FPGAs while allowing for dynamic reconfiguration
Distributed-memory large deformation diffeomorphic 3D image registration
We present a parallel distributed-memory algorithm for large deformation
diffeomorphic registration of volumetric images that produces large isochoric
deformations (locally volume preserving). Image registration is a key
technology in medical image analysis. Our algorithm uses a partial differential
equation constrained optimal control formulation. Finding the optimal
deformation map requires the solution of a highly nonlinear problem that
involves pseudo-differential operators, biharmonic operators, and pure
advection operators both forward and back- ward in time. A key issue is the
time to solution, which poses the demand for efficient optimization methods as
well as an effective utilization of high performance computing resources. To
address this problem we use a preconditioned, inexact, Gauss-Newton- Krylov
solver. Our algorithm integrates several components: a spectral discretization
in space, a semi-Lagrangian formulation in time, analytic adjoints, different
regularization functionals (including volume-preserving ones), a spectral
preconditioner, a highly optimized distributed Fast Fourier Transform, and a
cubic interpolation scheme for the semi-Lagrangian time-stepping. We
demonstrate the scalability of our algorithm on images with resolution of up to
on the "Maverick" and "Stampede" systems at the Texas Advanced
Computing Center (TACC). The critical problem in the medical imaging
application domain is strong scaling, that is, solving registration problems of
a moderate size of ---a typical resolution for medical images. We are
able to solve the registration problem for images of this size in less than

Framework for a low-cost intra-operative image-guided neuronavigator including brain shift compensation
In this paper we present a methodology to address the problem of brain tissue
deformation referred to as 'brain-shift'. This deformation occurs throughout a
neurosurgery intervention and strongly alters the accuracy of the
neuronavigation systems used to date in clinical routine which rely solely on
pre-operative patient imaging to locate the surgical target, such as a tumour
or a functional area. After a general description of the framework of our
intra-operative image-guided system, we describe a procedure to generate
patient specific finite element meshes of the brain and propose a biomechanical
model which can take into account tissue deformations and surgical procedures
that modify the brain structure, like tumour or tissue resection
