    Mind out of matter: topics in the physical foundations of consciousness and cognition

    This dissertation begins with an exploration of a brand of dual aspect monism and some problems deriving from the distinction between a first person and third person point of view. I continue with an outline of one way in which the conscious experience of the subject might arise from organisational properties of a material substrate. With this picture to hand, I first examine theoretical features at the level of brain organisation which may be required to support conscious experience and then discuss what bearing some actual attributes of biological brains might have on such experience. I conclude the first half of the dissertation with comments on information processing and with artificial neural networks meant to display simple varieties of the organisational features initially described abstractly.While the first half begins with a view of conscious experience and infers downwards in the organisational hierarchy to explore neural features suggested by the view, attention in the second half shifts towards analysing low level dynamical features of material substrates and inferring upwards to possible effects on experience. There is particular emphasis on clarifying the role of chaotic dynamics, and I discuss relationships between levels of description of a cognitive system and comment on issues of complexity, computability, and predictability before returning to the topic of representation which earlier played a central part in isolating features of brain organisation which may underlie conscious experience.Some themes run throughout the dissertation, including an emphasis on understanding experience from both the first person and the third person points of view and on analysing the latter at different levels of description. Other themes include a sustained effort to integrate the picture offered here with existing empirical data and to situate current problems in the philosophy of mind within the new framework, as well as an appeal to tools from mathematics, computer science, and cognitive science to complement the more standard philosophical repertoire

    Genetic association analysis of complex diseases through information theoretic metrics and linear pleiotropy

    The main goal of this thesis was to help in the identification of genetic variants that are responsible for complex traits, combining both linear and nonlinear approaches. First, two one-locus approaches were proposed. The first one defined and characterized a novel nonlinear test of genetic association, based on the mutual information measure. This test takes into account the genetic structure of the population. It was applied to the GAW17 dataset and compared to the standard linear test of association. Since the solution of the GAW17 simulation model was known, this study served to characterize the performance of the proposed nonlinear methods in comparison to the linear one. The proposed nonlinear test was able to recover the results obtained with linear methods but also detected an additional SNP in a gene related with the phenotype. In addition, the performance of both tests in terms of their accuracy in classification (AUC) was similar. In contrast, the second approach was an exploratory study on the relationship between SNP variability among species and SNP association with disease, at different genetic regions. Two sets of SNPs were compared, one containing deleterious SNPs and the other defined by neutral SNPs. Both sets were stratified depending on the region where the polymorphisms were located, a feature that may have influenced their conservation across species. It was observed that, for most functional regions, SNPs associated to diseases tend to be significantly less variable across species than neutral SNPs. Second, a novel nonlinear methodology for multiloci genetic association was proposed with the goal of detecting association between combinations of SNPs and a phenotype. The proposed method was based on the mutual information of statistical significance, called MISS. This approach was compared with MLR, the standard linear method used for genetic association based on multiple linear regressions. Both were applied as a relevance criterion of a new multi-solution floating feature selection algorithm (MSSFFS), proposed in the context of multi-loci genetic association for complex diseases. Both were also compared with MECPM, an algorithm for searching predictive multi-loci interactions with a criterion of maximum entropy. The three methods were tested on the SNPs of the F7 gene, and the FVII levels in blood, with the data from the GAIT project. The proposed nonlinear method (MISS) improved the results of traditional genetic association methods, detecting new SNP-SNP interactions. Most of the obtained sets of SNPs were in concordance with the functional results found in the literature where the obtained SNPs have been described as functional elements correlated with the phenotype. Third, a linear methodological framework for the simultaneous study of several phenotypes was proposed. The methodology consisted in building new phenotypic variables, named metaphenotypes, that capture the joint activity of sets of phenotypes involved in a metabolic pathway. These new variables were used in further association tests with the aim of identifying genetic elements related with the underlying biological process as a whole. As a practical implementation, the methodology was applied to the GAIT project dataset with the aim of identifying genetic markers that could be related to the coagulation process as a whole and thus to thrombosis. Three mathematical models were used for the definition of metaphenotypes, corresponding to one PCA and two ICA models. Using this novel approach, already known associations were retrieved but also new candidates were proposed as regulatory genes with a global effect on the coagulation pathway as a whole

    This open access book demonstrates the application of simulation modelling and network analysis techniques in the field of Roman studies. It summarizes and discusses the results of a 5-year research project carried out by the editors that aimed to apply spatial dynamical modelling to reconstruct and understand the socio-economic development of the Dutch part of the Roman frontier (limes) zone, in particular the agrarian economy and the related development of settlement patterns and transport networks in the area. The project papers are accompanied by invited chapters presenting case studies and reflections from other parts of the Roman Empire focusing on the themes of subsistence economy, demography, transport and mobility, and socio-economic networks in the Roman period. The book shows the added value of state-of-the-art computer modelling techniques and bridges computational and conventional approaches. Topics that will be of particular interest to archaeologists are the question of (forced) surplus production, the demographic and economic effects of the Roman occupation on the local population, and the structuring of transport networks and settlement patterns. For modellers, issues of sensitivity analysis and validation of modelling results are specifically addressed. This book will appeal to students and researchers working in the computational humanities and social sciences, in particular, archaeology and ancient history

    From the projected to the transmitted image: the 2.0 construction of tourist destination image and identity in Catalonia

    This thesis aims to explore online projected and perceived images of a tourist destination, to assess their mutual correspondence, and to shed light on the role of online user-generated images in destination image formation. It also seeks to analyse the spatial distribution of image by tourists and the complex image identity issues concerning a destination. To achieve this, online image sources regarding the case study of Catalonia were analysed through massive computerized quantitative content analysis of some 25,000 travel blog and review entries (perceived image) and around 3,000 official tourism webpages (projected image). The results showed significant dissonance between tourists’ images and official images of the destination in several aspects, notably its attraction factors and cultural identity. Tourists' destination images were found to be greatly concentrated on certain elements and spaces. Finally, this thesis proposes the concept of "transmitted image" to reflect the new central role of tourists’ online images in the creation, dissemination and formation of destination image. Amb aquests propòsits, es van analitzar fonts d’imatge online sobre el cas d’estudi de Catalunya a través d’una anàlisi computeritzada quantitativa de contingut massiu d’aproximadament 25.000 entrades de travel blogs i travel reviews (imatge percebuda) i aproximadament 3.000 pàgines de webs oficials (imatge projectada). Els resultats mostren que hi ha una dissonància important entre les imatges dels turistes i les imatges oficials de la destinació en diversos aspectes, notablement en els seus factors d’atracció i identitat cultural. S’ha trobat que les imatges dels turistes sobre la destinació estaven altament concentrades en certs elements i espais. Finalment, aquesta tesi proposa el concepte d’ “imatge transmesa” per tal de reflectir el nou rol central de les imatges online dels turistes en la creació, disseminació i formació de la imatge d’una destinació. Les résultats montrent qu'il y a une dissonance importante entre les images des touristes et les images officielles de la destination selon quelques aspects, surtout dans ses facteurs d'attraction et d'identité culturelle. On a trouvé que les images des touristes sur la destination étaient hautement concentrées dans certains éléments et des espaces. Finalement, cette thèse propose le concept d’ "image transmise" pour refléter le nouveau rôle central des images en ligne des touristes dans la création, la dissémination et la formation de l'image d'une destination.
