Ontologies and Information Extraction
This report argues that, even in the simplest cases, IE is an ontology-driven
process. It is not a mere text filtering method based on simple pattern
matching and keywords, because the extracted pieces of texts are interpreted
with respect to a predefined partial domain model. This report shows that
depending on the nature and the depth of the interpretation to be done for
extracting the information, more or less knowledge must be involved. This
report is mainly illustrated in biology, a domain in which there are critical
needs for content-based exploration of the scientific literature and which
becomes a major application domain for IE
Implementing a Portable Clinical NLP System with a Common Data Model - a Lisp Perspective
This paper presents a Lisp architecture for a portable NLP system, termed
LAPNLP, for processing clinical notes. LAPNLP integrates multiple standard,
customized and in-house developed NLP tools. Our system facilitates portability
across different institutions and data systems by incorporating an enriched
Common Data Model (CDM) to standardize necessary data elements. It utilizes
UMLS to perform domain adaptation when integrating generic domain NLP tools. It
also features stand-off annotations that are specified by positional reference
to the original document. We built an interval tree based search engine to
efficiently query and retrieve the stand-off annotations by specifying
positional requirements. We also developed a utility to convert an inline
annotation format to stand-off annotations to enable the reuse of clinical text
datasets with inline annotations. We experimented with our system on several
NLP facilitated tasks including computational phenotyping for lymphoma patients
and semantic relation extraction for clinical notes. These experiments

Nanoinformatics: developing new computing applications for nanomedicine
Nanoinformatics has recently emerged to address the need of computing applications at the nano level. In this regard, the authors have participated in various initiatives to identify its concepts, foundations and challenges. While nanomaterials open up the possibility for developing new devices in many industrial and scientific areas, they also offer breakthrough perspectives for the prevention, diagnosis and treatment of diseases. In this paper, we analyze the different aspects of nanoinformatics and suggest five research topics to help catalyze new research and development in the area, particularly focused on nanomedicine. We also encompass the use of informatics to further the biological and clinical applications of basic research in nanoscience and nanotechnology, and the related concept of an extended ?nanotype? to coalesce information related to nanoparticles. We suggest how nanoinformatics could accelerate developments in nanomedicine, similarly to what happened with the Human Genome and other -omics projects, on issues like exchanging modeling and simulation methods and tools, linking toxicity information to clinical and personal databases or developing new approaches for scientific ontologies, among many others
vSPARQL: A View Definition Language for the Semantic Web
Translational medicine applications would like to leverage the biological and biomedical ontologies, vocabularies, and data sets available on the semantic web. We present a general solution for RDF information set reuse inspired by database views. Our view definition language, vSPARQL, allows applications to specify the exact content that they are interested in and how that content should be restructured or modified. Applications can access relevant content by querying against these view definitions. We evaluate the expressivity of our approach by defining views for practical use cases and comparing our view definition language to existing query languages
