    Sparsity-based autoencoders for denoising cluttered radar signatures

    Narrowband and broadband indoor radar images significantly deteriorate in the presence of target-dependent and target-independent static and dynamic clutter arising from walls. A stacked and sparse denoising autoencoder (StackedSDAE) is proposed for mitigating the wall clutter in indoor radar images. The algorithm relies on the availability of clean images and the corresponding noisy images during training and requires no additional information regarding the wall characteristics. The algorithm is evaluated on simulated Doppler-time spectrograms and high-range resolution profiles generated for diverse radar frequencies and wall characteristics in around-the-corner radar (ACR) scenarios. Additional experiments are performed on range-enhanced frontal images generated from measurements gathered from a wideband radio frequency imaging sensor. The results from the experiments show that the StackedSDAE successfully reconstructs images that closely resemble those that would be obtained in free space conditions. Furthermore, the incorporation of sparsity and depth in the hidden layer representations within the autoencoder makes the algorithm more robust to low signal-to-noise ratio (SNR) and label mismatch between clean and corrupt data during training than the conventional single-layer DAE. For example, the denoised ACR signatures show a structural similarity above 0.75 to clean free space images at SNR of −10 dB and label mismatch error of 50%

    Localization of protein aggregation in Escherichia coli is governed by diffusion and nucleoid macromolecular crowding effect

    Aggregates of misfolded proteins are a hallmark of many age-related diseases. Recently, they have been linked to aging of Escherichia coli (E. coli) where protein aggregates accumulate at the old pole region of the aging bacterium. Because of the potential of E. coli as a model organism, elucidating aging and protein aggregation in this bacterium may pave the way to significant advances in our global understanding of aging. A first obstacle along this path is to decipher the mechanisms by which protein aggregates are targeted to specific intercellular locations. Here, using an integrated approach based on individual-based modeling, time-lapse fluorescence microscopy and automated image analysis, we show that the movement of aging-related protein aggregates in E. coli is purely diffusive (Brownian). Using single-particle tracking of protein aggregates in live E. coli cells, we estimated the average size and diffusion constant of the aggregates. Our results evidence that the aggregates passively diffuse within the cell, with diffusion constants that depend on their size in agreement with the Stokes-Einstein law. However, the aggregate displacements along the cell long axis are confined to a region that roughly corresponds to the nucleoid-free space in the cell pole, thus confirming the importance of increased macromolecular crowding in the nucleoids. We thus used 3d individual-based modeling to show that these three ingredients (diffusion, aggregation and diffusion hindrance in the nucleoids) are sufficient and necessary to reproduce the available experimental data on aggregate localization in the cells. Taken together, our results strongly support the hypothesis that the localization of aging-related protein aggregates in the poles of E. coli results from the coupling of passive diffusion- aggregation with spatially non-homogeneous macromolecular crowding. They further support the importance of "soft" intracellular structuring (based on macromolecular crowding) in diffusion-based protein localization in E. coli.Comment: PLoS Computational Biology (2013

    Real-time Ultrasound Signals Processing: Denoising and Super-resolution

    Ultrasound acquisition is widespread in the biomedical field, due to its properties of low cost, portability, and non-invasiveness for the patient. The processing and analysis of US signals, such as images, 2D videos, and volumetric images, allows the physician to monitor the evolution of the patient's disease, and support diagnosis, and treatments (e.g., surgery). US images are affected by speckle noise, generated by the overlap of US waves. Furthermore, low-resolution images are acquired when a high acquisition frequency is applied to accurately characterise the behaviour of anatomical features that quickly change over time. Denoising and super-resolution of US signals are relevant to improve the visual evaluation of the physician and the performance and accuracy of processing methods, such as segmentation and classification. The main requirements for the processing and analysis of US signals are real-time execution, preservation of anatomical features, and reduction of artefacts. In this context, we present a novel framework for the real-time denoising of US 2D images based on deep learning and high-performance computing, which reduces noise while preserving anatomical features in real-time execution. We extend our framework to the denoise of arbitrary US signals, such as 2D videos and 3D images, and we apply denoising algorithms that account for spatio-temporal signal properties into an image-to-image deep learning model. As a building block of this framework, we propose a novel denoising method belonging to the class of low-rank approximations, which learns and predicts the optimal thresholds of the Singular Value Decomposition. While previous denoise work compromises the computational cost and effectiveness of the method, the proposed framework achieves the results of the best denoising algorithms in terms of noise removal, anatomical feature preservation, and geometric and texture properties conservation, in a real-time execution that respects industrial constraints. The framework reduces the artefacts (e.g., blurring) and preserves the spatio-temporal consistency among frames/slices; also, it is general to the denoising algorithm, anatomical district, and noise intensity. Then, we introduce a novel framework for the real-time reconstruction of the non-acquired scan lines through an interpolating method; a deep learning model improves the results of the interpolation to match the target image (i.e., the high-resolution image). We improve the accuracy of the prediction of the reconstructed lines through the design of the network architecture and the loss function. %The design of the deep learning architecture and the loss function allow the network to improve the accuracy of the prediction of the reconstructed lines. In the context of signal approximation, we introduce our kernel-based sampling method for the reconstruction of 2D and 3D signals defined on regular and irregular grids, with an application to US 2D and 3D images. Our method improves previous work in terms of sampling quality, approximation accuracy, and geometry reconstruction with a slightly higher computational cost. For both denoising and super-resolution, we evaluate the compliance with the real-time requirement of US applications in the medical domain and provide a quantitative evaluation of denoising and super-resolution methods on US and synthetic images. Finally, we discuss the role of denoising and super-resolution as pre-processing steps for segmentation and predictive analysis of breast pathologies

    Machine learning-based automated segmentation with a feedback loop for 3D synchrotron micro-CT

    Die Entwicklung von Synchrotronlichtquellen der dritten Generation hat die Grundlage fĂŒr die Untersuchung der 3D-Struktur opaker Proben mit einer Auflösung im Mikrometerbereich und höher geschaffen. Dies fĂŒhrte zur Entwicklung der Röntgen-Synchrotron-Mikro-Computertomographie, welche die Schaffung von Bildgebungseinrichtungen zur Untersuchung von Proben verschiedenster Art förderte, z.B. von Modellorganismen, um die Physiologie komplexer lebender Systeme besser zu verstehen. Die Entwicklung moderner Steuerungssysteme und Robotik ermöglichte die vollstĂ€ndige Automatisierung der Röntgenbildgebungsexperimente und die Kalibrierung der Parameter des Versuchsaufbaus wĂ€hrend des Betriebs. Die Weiterentwicklung der digitalen Detektorsysteme fĂŒhrte zu Verbesserungen der Auflösung, des Dynamikbereichs, der Empfindlichkeit und anderer wesentlicher Eigenschaften. Diese Verbesserungen fĂŒhrten zu einer betrĂ€chtlichen Steigerung des Durchsatzes des Bildgebungsprozesses, aber auf der anderen Seite begannen die Experimente eine wesentlich grĂ¶ĂŸere Datenmenge von bis zu Dutzenden von Terabyte zu generieren, welche anschließend manuell verarbeitet wurden. Somit ebneten diese technischen Fortschritte den Weg fĂŒr die DurchfĂŒhrung effizienterer Hochdurchsatzexperimente zur Untersuchung einer großen Anzahl von Proben, welche DatensĂ€tze von besserer QualitĂ€t produzierten. In der wissenschaftlichen Gemeinschaft besteht daher ein hoher Bedarf an einem effizienten, automatisierten Workflow fĂŒr die Röntgendatenanalyse, welcher eine solche Datenlast bewĂ€ltigen und wertvolle Erkenntnisse fĂŒr die Fachexperten liefern kann. Die bestehenden Lösungen fĂŒr einen solchen Workflow sind nicht direkt auf Hochdurchsatzexperimente anwendbar, da sie fĂŒr Ad-hoc-Szenarien im Bereich der medizinischen Bildgebung entwickelt wurden. Daher sind sie nicht fĂŒr Hochdurchsatzdatenströme optimiert und auch nicht in der Lage, die hierarchische Beschaffenheit von Proben zu nutzen. Die wichtigsten BeitrĂ€ge der vorliegenden Arbeit sind ein neuer automatisierter Analyse-Workflow, der fĂŒr die effiziente Verarbeitung heterogener RöntgendatensĂ€tze hierarchischer Natur geeignet ist. Der entwickelte Workflow basiert auf verbesserten Methoden zur Datenvorverarbeitung, Registrierung, Lokalisierung und Segmentierung. Jede Phase eines Arbeitsablaufs, die eine Trainingsphase beinhaltet, kann automatisch feinabgestimmt werden, um die besten Hyperparameter fĂŒr den spezifischen Datensatz zu finden. FĂŒr die Analyse von Faserstrukturen in Proben wurde eine neue, hochgradig parallelisierbare 3D-Orientierungsanalysemethode entwickelt, die auf einem neuartigen Konzept der emittierenden Strahlen basiert und eine prĂ€zisere morphologische Analyse ermöglicht. Alle entwickelten Methoden wurden grĂŒndlich an synthetischen DatensĂ€tzen validiert, um ihre Anwendbarkeit unter verschiedenen Abbildungsbedingungen quantitativ zu bewerten. Es wurde gezeigt, dass der Workflow in der Lage ist, eine Reihe von DatensĂ€tzen Ă€hnlicher Art zu verarbeiten. DarĂŒber hinaus werden die effizienten CPU/GPU-Implementierungen des entwickelten Workflows und der Methoden vorgestellt und der Gemeinschaft als Module fĂŒr die Sprache Python zur VerfĂŒgung gestellt. Der entwickelte automatisierte Analyse-Workflow wurde erfolgreich fĂŒr Mikro-CT-DatensĂ€tze angewandt, die in Hochdurchsatzröntgenexperimenten im Bereich der Entwicklungsbiologie und Materialwissenschaft gewonnen wurden. Insbesondere wurde dieser Arbeitsablauf fĂŒr die Analyse der Medaka-Fisch-DatensĂ€tze angewandt, was eine automatisierte Segmentierung und anschließende morphologische Analyse von Gehirn, Leber, Kopfnephronen und Herz ermöglichte. DarĂŒber hinaus wurde die entwickelte Methode der 3D-Orientierungsanalyse bei der morphologischen Analyse von PolymergerĂŒst-DatensĂ€tzen eingesetzt, um einen Herstellungsprozess in Richtung wĂŒnschenswerter Eigenschaften zu lenken

    3D Tracking via Body Radio Reflections

    This paper introduces WiTrack, a system that tracks the 3D motion of a user from the radio signals reflected off her body. It works even if the person is occluded from the WiTrack device or in a different room. WiTrack does not require the user to carry any wireless device, yet its accuracy exceeds current RF localization systems, which require the user to hold a transceiver. Empirical measurements with a WiTrack prototype show that, on average, it localizes the center of a human body to within 10 to 13 cm in the x and y dimensions, and 21 cm in the z dimension. It also provides coarse tracking of body parts, identifying the direction of a pointing hand with a median of 11.2 degrees. WiTrack bridges a gap between RF-based localization systems which locate a user through walls and occlusions, and human-computer interaction systems like WiTrack, which can track a user without instrumenting her body, but require the user to stay within the direct line of sight of the device

    SAR tomography consists in exploiting multiple images from the same area acquired from a slightly different angle to retrieve the 3-D distribution of the complex reflectivity on the ground. As the transmitted waves are coherent, the desired spatial information (along with the vertical axis) is coded in the phase of the pixels. Many methods have been proposed to retrieve this information in the past years. However, the natural redundancies of the scene are generally not exploited to improve the tomographic estimation step. This Ph.D. presents new approaches to regularize the estimated reflectivity density obtained through SAR tomography by exploiting the urban geometrical structures.La tomographie SAR exploite plusieurs acquisitions d'une mĂȘme zone acquises d'un point de vue lĂ©gerement diffĂ©rent pour reconstruire la densitĂ© complexe de rĂ©flectivitĂ© au sol.     Detail Enhancing Denoising of Digitized 3D Models from a Mobile Scanning System

    The acquisition process of digitizing a large-scale environment produces an enormous amount of raw geometry data. This data is corrupted by system noise, which leads to 3D surfaces that are not smooth and details that are distorted. Any scanning system has noise associate with the scanning hardware, both digital quantization errors and measurement inaccuracies, but a mobile scanning system has additional system noise introduced by the pose estimation of the hardware during data acquisition. The combined system noise generates data that is not handled well by existing noise reduction and smoothing techniques. This research is focused on enhancing the 3D models acquired by mobile scanning systems used to digitize large-scale environments. These digitization systems combine a variety of sensors – including laser range scanners, video cameras, and pose estimation hardware – on a mobile platform for the quick acquisition of 3D models of real world environments. The data acquired by such systems are extremely noisy, often with significant details being on the same order of magnitude as the system noise. By utilizing a unique 3D signal analysis tool, a denoising algorithm was developed that identifies regions of detail and enhances their geometry, while removing the effects of noise on the overall model. The developed algorithm can be useful for a variety of digitized 3D models, not just those involving mobile scanning systems. The challenges faced in this study were the automatic processing needs of the enhancement algorithm, and the need to fill a hole in the area of 3D model analysis in order to reduce the effect of system noise on the 3D models. In this context, our main contributions are the automation and integration of a data enhancement method not well known to the computer vision community, and the development of a novel 3D signal decomposition and analysis tool. The new technologies featured in this document are intuitive extensions of existing methods to new dimensionality and applications. The totality of the research has been applied towards detail enhancing denoising of scanned data from a mobile range scanning system, and results from both synthetic and real models are presented
