Methodische Aspekte der Generalisierung von Geodaten
Diese Arbeit stellt die Generalisierung in der Kartographie auf eine theoretische Grundlage im Zusammenhang mit mathematischen Strukturen. Ausgegangen wird von einem erfolgreich entwickelten Verfahren zur Modellgeneralisierung von Digitalen Landschaftsmodellen. Die Verallgemeinerung dieses Verfahrens ist wĂŒnschenswert, um auch andere Anwendungen von den Ergebnissen profitieren zu lassen. Gezeigt wird, dass in bestimmten Bereichen eine Verallgemeinerung des gesamten Verfahrens prinzipiell nicht zu erreichen ist. Um der Verallgemeinerung der Modellgeneralisierung dennoch nĂ€her zu kommen, wird das Problem der Generalisierung auf einer abstrakteren Ebene definiert. Das erste Ziel ist die Formalisierung der Generalisierungsziele. Hierbei wird auch die Formalisierung der Geodaten und des Generalisierungsvorganges angestrebt. Das zweite Ziel ist die Abstraktion und Verallgemeinerung der entwickelten Formalisierungen, um Gemeinsamkeiten zwischen verschiedenen Generalisierungsanwendungen zu finden. Das dritte Ziel ist die Erstellung von Bedingungen, die sich auf einzelne Komponenten der Geodaten beziehen. Die ErfĂŒllung dieser Bedingungen ist Voraussetzung fĂŒr eine Generalisierung mit korrekten und qualitativ hochwertigen Ergebnissen. Die Methodik stĂŒtzt sich auf folgende Mittel: (1) Es wird ein Datenmodell entwickelt, das auf eine groĂe Bandbreite unterschiedlicher Arten von Geodaten anwendbar ist. Zum einen ermöglicht es durch seine klare Strukturierung in Thematik, Topologie und Geometrie eine differenzierte Gruppierung der Formalisierungen. Zum anderen ermöglicht es eine MultireprĂ€sentation von Geodaten in unterschiedlichen Auflösungen. (2) Die Generalisierung wird durch eine mathematische Funktion ausgedrĂŒckt, die aus der ungeneralisierten Menge von Geodaten auf die Menge der generalisierten Geodaten abbildet. Die Formulierung der Generalisierung als mathematische Funktion bildet die Grundlage fĂŒr die Abstraktion der Generalisierung. (3) Die Generalisierungsfunktion wird als Morphismus formuliert. Dazu werden Eigenschaften auf den ungeneralisierten Daten identifiziert, die durch eine Generalisierung nicht verĂ€ndert werden dĂŒrfen oder sollen. Diese Eigenschaften bilden Invarianzen der Generalisierung. Beispiele fĂŒr invariante Eigenschaften sind die Zugehörigkeit zu Objektklassen, die topologische Adjazenz und Inzidenz, der Netzzusammenhang sowie die FlĂ€chendeckung. Die gefundenen invarianten Eigenschaften werden als Bedingungen formuliert, und zwar so, dass sie durch einen Rechner automatisch ĂŒberprĂŒfbar sind. Sie sind unabhĂ€ngig von einer konkreten Generalisierungsanwendung, da sie abstrahiert und allgemein formuliert sind. Mit der abstrakten und formalisierten Erstellung von Bedingungen zu invarianten Eigenschaften der Generalisierung leistet diese Arbeit einen Beitrag zur bedingungsbasierten Modellierung der Generalisierung. Mit der Anwendung auf reale Daten wird die PraktikabilitĂ€t der entwickelten Formalisierungen, Abstraktionen und Verallgemeinerungen gezeigt. Die Anwendung geschieht auf Basis der Implementation des eingangs erwĂ€hnten Verfahrens zur Modellgeneralisierung. An Hand von zwei weiteren Anwendungsbeispielen - der Generalisierung von geologischen Karten und der Generalisierung von StraĂenkarten - wird gezeigt, wie die abstrahiert formulierten Bedingungen der Invarianzen auf andere Generalisierungsanwendungen ĂŒbertragen werden können.Methodological Aspects of the Generalisation of Spatial Data This thesis establishes a theoretical framework for the generalisation in cartography in the context of mathematical structures. The starting point is a procedure of model generalisation developed for digital landscape models that has been successfully implemented. A more general procedure that lets other generalisation applications benefit from the results would be desirable. It is shown that for some aspects it's impossible to generate a most general level of this procedure. To bypass this problem, an attempt is made to approximate a general level by defining the task of model generalisation in a more abstract way. The first aim of this thesis is the formalisation of the goals of generalisation. Subordinate objectives are the formalisation of the spatial data and the formalisation of the generalisation process. The second aim is the abstraction of the formalisations developed and the identification of analogies that hold between different generalisation applications. The third aim is to establish constraints. These constraints concern different components of spatial data. The satisfaction of these constraints is a prerequisite for a generalisation that leads to correct and high quality results. The following methods are used to reach these aims: (1) A data model is developed which is applicable to a large variety of different types of spatial data. It makes possible a differentiation of the formalisations by a clear classification of the spatial data into thematic, topological and geometrical elements. It also supports multiple representations of spatial data in different resolutions. (2) The generalisation is expressed by a mathematical function that maps an ungeneralised set of spatial data onto a generalised set of spatial data. The formulation as a mathematical function provides the basis for the abstraction of the generalisation. (3) The generalisation function is formulated as a morphism. For this purpose invariant properties of the sets of spatial data are identified. They must---or at least should---be preserved within the generalisation process. These properties function as the invariant parts of the generalisation. Examples of such invariants are: Membership of object classes, topological adjacency and incidence, net connectivity and area coverage. The identified invariants are formulated as constraints in such a way that they can be verified automatically by a computer. They are independent of the specification of a generalisation application because they are abstracted and formalised in a general way. With the abstracted and formalised constraints of invariant properties this thesis makes a contribution to the constrained-based modelling of generalisation. The practicability of the developed formalisations and abstractions is shown by applying them to real data. Here the above mentioned procedure of model generalisation of digital landscape models is used. Two further examples---the generalisation of geological maps and the generalisation of road maps---show how the abstractly formulated constraints can be adapted to other generalisation applications
Virtual screening for RNA-ligands : to cope with a flexible target structure
Das Ziel dieser Arbeit war es, RNA-Strukturen als potentielle Zielstrukturen fĂŒr die Medikamentenentwicklung zu untersuchen. Hierbei ging es im Speziellen um die Anwendung Virtueller Screening Verfahren fĂŒr die RNA-Liganden-Vorhersage. Hierzu wurde die als TAR-Motiv (transactivating response element) bekannte RNA-Struktur der mRNAs des HI-Virus ausgewĂ€hlt. Diese Struktur wurde gewĂ€hlt, da mit den vier PDB-EintrĂ€gen 1ANR, 1ARJ, 1LVJ und 1QD3 bereits experimentell motivierte Strukturmodelle zum Beginn der Untersuchung vorlagen. Ausschlaggebend war hierbei auch das Vorhandensein eines Tat-TAR-FRET-Assays im Rahmen des SFB 579, in welchem diese Arbeit angefertigt wurde. Die Aufmerksamkeit, welche dem HI-Virus im Rahmen der BekĂ€mpfung der ImmunschwĂ€chekrankheit bereits zukam, fĂŒhrte bei dem gewĂ€hlten Testmodell ebenfalls zu einem, wenn auch immer noch ĂŒberschaubaren Datensatz bereits getesteter Substanzen, der als Grundlage fĂŒr einen Liganden-basierten Ansatz als erste Basis dienen konnte. Basierend auf diesen Voruntersuchungen ergaben sich die weiteren Schritte dieser Arbeit. Die Arbeit lĂ€sst sich zusammenfassend in vier zum Teil parallel verlaufende Phasen einteilen: Phase 1:Bestandsaufnahme bekannter Informationen ĂŒber die Zielstruktur · experimentell bestimmte Zielstrukturen · experimentell bestimmte Liganden/Nichtliganden der Zielstruktur Phase 2: Ableiten eines ligandenbasierten Ansatzes zur Vorhersage von potentiellen Bindern der Zielstruktur aus Substanzbibliotheken, der nicht auf Strukturdaten der Zielstruktur beruht. Phase 3: Analyse der bekannten Konformere der Zielstruktur auf konstante Angriffspunkte fĂŒr ein spezielles Liganden-Design. Phase 4: Einbinden der bekannten Strukturinformationen der Zielstruktur zur weiteren Verfeinerung der Auswahlverfahren neuer Kandidaten fĂŒr die weitere experimentelle Bestimmung des Bindeverhaltens. Im Rahmen dieser Arbeit konnten mittels der Anwendung von kĂŒnstlichen neuronalen Netzen in einem ligandenbasierten Ansatz durch virtuelles Screening der Chemikalien-Datenbanken verschiedener Lieferanten fĂŒnf neue potentielle TAR-RNA-Liganden identifiziert werden (drei davon mit einem Methylenaminoguanidyl-Substrukturmotiv), sowie als âSpin-Offâ durch die Anwendung der ursprĂŒnglich nur fĂŒr den Tat-TAR-FRET-Assay vorgesehenen Testsubstanzen in einem Kooperationsprojekt (mittels CFivTT-Assay) zwei neue potentiell antibakterielle Verbindungen identifiziert werden. Die BeschĂ€ftigung mit der offensichtlichen FlexibilitĂ€t der TAR-RNA und damit einer nicht eindeutig zu definierenden Referenz-Zielstruktur fĂŒr das Liganden-Docking fĂŒhrte zur Erstellung eines Software-Pakets, mit dem flexible Zielstrukturen â basierend auf den Konformer-DatensĂ€tzen von MD-Simulationen â auf konstante Angriffspunkte untersucht werden können. Hierbei wurde ausgehend von der Integration eines Taschenvorhersage-Programms (PocketPicker) eine Reihe von Filtern implementiert, die auf den hierzu in einer MySQL-Datenbank abgelegten Strukturinformationen eine EinschrĂ€nkung des möglichen Taschenraums fĂŒr das zukĂŒnftige Liganden-Design automatisiert vornehmen können. Des Weiteren ermöglicht dieser Ansatz einen einfachen Zugriff auf die einzelnen Konformere und die Möglichkeit Annotationen zu den Konformeren und den daraus abgeleiteten Tascheninformationen hinzuzufĂŒgen, so dass diese Informationen fĂŒr die Erstellung von Liganden-Docking-Versuchen verwendet werden können. Ferner wurden im Rahmen dieser Arbeit ein neuer Deskriptor fĂŒr die Beschreibung von TaschenoberflĂ€chen eingefĂŒhrt: der auf der âSkalierungs-Index-Methodeâ basierende molekulare SIMPrint. Die BeschĂ€ftigung mit der Verteilung der potentiellen Bindetaschen auf der OberflĂ€che der Konformerensemble fĂŒhrte ferner zur Definition der TaschenoberflĂ€chenbildungswahrscheinlichkeit (Pocket Surface Generation Probability â PSGP) fĂŒr einzelne Atome einer Zielstruktur, die tendenziell fĂŒr die EinschĂ€tzung der Ausbildung einer potentiell langlebigen Interaktion eines Liganden mit der Zielstruktur herangezogen werden kann, um beispielsweise Docking-Posen zu bewerten.The focus of this work was the evaluation of RNA as a potential target structure for drug development, specializing on virtual screening methods for the prediction of RNA-ligands. The TAR-RNA motif of HIV was chosen as a model structure due to the prevalence of experimentally solved structure models with and without the presence of RNA-ligands. Additionally the accessibility of a Tat-TAR-FRET-assay and the availability of previously generated data (by other members of the CRC579) motivated this choice. Based upon these and extended datasets various virtual screening methods (structure- and ligand-based) were utilized to derive models applicable for the in silico screening of chemical compound libraries for potential RNA-ligands. Selected compounds identified by different virtual screening methods have thereafter been tested in the Tat-TAR-FRET-assay for their ability to displace the Tat-model peptide from its TAR-RNA target structure. As a result five potential TAR-RNA binding ligands where identified. Cooperation made it possible to test some of the compounds within an antibacterial assay system for their efficacy, identifying two novel potentially antibacterial compounds. The occupation with the inherent flexibility of the available target structure models led to the goal of identifying the âmost likelyâ target conformer for structure based screening rounds. Therefore a database system was developed which could contain the vast information of the targets conformer space, as can be derived for example by multiple molecular dynamic simulations. A module allows now to automatically tag the location of potential binding sites (utilizing PocketPicker) on each stored conformer. Based upon this information different approaches where tested to identify the most prevalent binding site surface patch presenting atoms within a given target structure ensemble. Efforts summarizing in the definition of the pocket surface generation probability as an additional mean to weigh the interaction potential of a given target structures atom for interacting with potential ligands, enabling the definition of potentially time-stable anchor point interactions. Additionally a novel alternative descriptor system (termed SIMPrint) based upon the Scaling-index method has been tested successfully for clustering conformers and pockets, where the use of RMSD or other methods based on the alignment of defined reference points, seems inapplicable. In the future the combination of the utilized ligand-based as well as structure-based approaches could guide the establishment of an automated statistic-based selection scheme to pick the needed reference conformers out of the potential conformer space, as well as the needed ligand libraries, to improve future docking studies. Thereby eventually reducing the amount of in vitro screening needed to find RNA-ligands
VertrauenswĂŒrdige, adaptive Anfrageverarbeitung in dynamischen Sensornetzwerken zur UnterstĂŒtzung assistiver Systeme
Assistenzsysteme in smarten Umgebungen sammeln durch den Einsatz verschiedenster Sensoren viele Daten, um die Intentionen und zukĂŒnftigen AktivitĂ€ten der Nutzer zu berechnen. In den meisten FĂ€llen werden dabei mehr Informationen gesammelt als fĂŒr die ErfĂŒllung der Aufgabe des Assistenzsystems notwendig sind. Das Ziel dieser Dissertation ist die Konzeption und Implementierung von datenschutzfördernden Algorithmen fĂŒr die Weitergabe sensibler Sensor- und Kontextinformationen zu den Analysewerkzeugen der Assistenzsysteme. Die DatenschutzansprĂŒche der Nutzer werden dazu in IntegritĂ€tsbedingungen der Datenbanksysteme transformiert, welche die gesammelten Informationen speichern und auswerten. Ausgehend vom Informationsbedarf des Assistenzsystems und den DatenschutzbedĂŒrfnissen des Nutzers werden die gesammelten Daten so nahe wie möglich am Sensor durch Selektion, Reduktion, Kompression oder Aggregation durch die Datenschutzkomponente des Assistenzsystems verdichtet. Sofern nicht alle Informationen lokal verarbeitet werden können, werden Teile der Analyse an andere, an der Verarbeitung der Daten beteiligte Rechenknoten ausgelagert. Das Konzept wurde im Rahmen des PArADISE-Frameworks (Privacy-AwaRe Assistive Distributed Information System Environment) umgesetzt und u. a. in Zusammenarbeit mit dem DFG-Graduiertenkolleg 1424 (MuSAMA-Multimodal Smart Appliances for Mobile Application) anhand eines Beispielszenarios getestet
