SkiMap: An Efficient Mapping Framework for Robot Navigation
We present a novel mapping framework for robot navigation which features a
multi-level querying system capable to obtain rapidly representations as
diverse as a 3D voxel grid, a 2.5D height map and a 2D occupancy grid. These
are inherently embedded into a memory and time efficient core data structure
organized as a Tree of SkipLists. Compared to the well-known Octree
representation, our approach exhibits a better time efficiency, thanks to its
simple and highly parallelizable computational structure, and a similar memory
footprint when mapping large workspaces. Peculiarly within the realm of mapping
for robot navigation, our framework supports realtime erosion and
re-integration of measurements upon reception of optimized poses from the
sensor tracker, so as to improve continuously the accuracy of the map.Comment: Accepted by International Conference on Robotics and Automation

A Survey on Array Storage, Query Languages, and Systems
Since scientific investigation is one of the most important providers of
massive amounts of ordered data, there is a renewed interest in array data
processing in the context of Big Data. To the best of our knowledge, a unified
resource that summarizes and analyzes array processing research over its long
existence is currently missing. In this survey, we provide a guide for past,
present, and future research in array processing. The survey is organized along
three main topics. Array storage discusses all the aspects related to array
partitioning into chunks. The identification of a reduced set of array
operators to form the foundation for an array query language is analyzed across
multiple such proposals. Lastly, we survey real systems for array processing.
The result is a thorough survey on array data storage and processing that
should be consulted by anyone interested in this research topic, independent of
experience level. The survey is not complete though. We greatly appreciate
pointers towards any work we might have forgotten to mention.Comment: 44 page
Concurrent Probabilistic Simulation of High Temperature Composite Structural Response
A computational structural/material analysis and design tool which would meet industry's future demand for expedience and reduced cost is presented. This unique software 'GENOA' is dedicated to parallel and high speed analysis to perform probabilistic evaluation of high temperature composite response of aerospace systems. The development is based on detailed integration and modification of diverse fields of specialized analysis techniques and mathematical models to combine their latest innovative capabilities into a commercially viable software package. The technique is specifically designed to exploit the availability of processors to perform computationally intense probabilistic analysis assessing uncertainties in structural reliability analysis and composite micromechanics. The primary objectives which were achieved in performing the development were: (1) Utilization of the power of parallel processing and static/dynamic load balancing optimization to make the complex simulation of structure, material and processing of high temperature composite affordable; (2) Computational integration and synchronization of probabilistic mathematics, structural/material mechanics and parallel computing; (3) Implementation of an innovative multi-level domain decomposition technique to identify the inherent parallelism, and increasing convergence rates through high- and low-level processor assignment; (4) Creating the framework for Portable Paralleled architecture for the machine independent Multi Instruction Multi Data, (MIMD), Single Instruction Multi Data (SIMD), hybrid and distributed workstation type of computers; and (5) Market evaluation. The results of Phase-2 effort provides a good basis for continuation and warrants Phase-3 government, and industry partnership
High-performance epistasis detection in quantitative trait GWAS
epiSNP is a program for identifying pairwise single nucleotide polymorphism (SNP) interactions (epistasis) in quantitative-trait genome-wide association studies (GWAS). A parallel MPI version (EPISNPmpi) was created in 2008 to address this computationally expensive analysis on large data sets with many quantitative traits and SNP markers. However, the falling cost of genotyping has led to an explosion of large-scale GWAS data sets that challenge EPISNPmpi’s ability to compute results in a reasonable amount of time. Therefore, we optimized epiSNP for modern multi-core and highly parallel many-core processors to efficiently handle these large data sets. This paper describes the serial optimizations, dynamic load balancing using MPI-3 RMA operations, and shared-memory parallelization with OpenMP to further enhance load balancing and allow execution on the Intel Xeon Phi coprocessor (MIC). For a large GWAS data set, our optimizations provided a 38.43× speedup over EPISNPmpi on 126 nodes using 2 MICs on TACC’s Stampede Supercomputer. We also describe a Coarray Fortran (CAF) version that demonstrates the suitability of PGAS languages for problems with this computational pattern. We show that the Coarray version performs competitively with the MPI version on the NERSC Edison Cray XC30 supercomputer. Finally, the performance benefits of hyper-threading for this application on Edison (average 1.35× speedup) are demonstrated
Load Balancing Algorithms for Parallel Spatial Join on HPC Platforms
Geospatial datasets are growing in volume, complexity, and heterogeneity. For efficient execution of geospatial computations and analytics on large scale datasets, parallel processing is necessary. To exploit fine-grained parallel processing on large scale compute clusters, partitioning of skewed datasets in a load-balanced way is challenging. The workload in spatial join is data dependent and highly irregular. Moreover, wide variation in the size and density of geometries from one region of the map to another, further exacerbates the load imbalance. This dissertation focuses on spatial join operation used in Geographic Information Systems (GIS) and spatial databases, where the inputs are two layers of geospatial data, and the output is a combination of the two layers according to join predicate.This dissertation introduces a novel spatial data partitioning algorithm geared towards load balancing the parallel spatial join processing. Unlike existing partitioning techniques, the proposed partitioning algorithm divides the spatial join workload instead of partitioning the individual datasets separately to provide better load-balancing. This workload partitioning algorithm has been evaluated on a high-performance computing system using real-world datasets. An intermediate output-sensitive duplication avoidance technique is proposed that decreases the external memory space requirement for storing spatial join candidates across the partitions. GPU acceleration is used to further reduce the spatial partitioning runtime. For dynamic load balancing in spatial join, a novel framework for fine-grained work stealing is presented. This framework is efficient and NUMA-aware. Performance improvements are demonstrated on shared and distributed memory architectures using threads and message passing. Experimental results show effective mitigation of data skew. The framework supports a variety of spatial join predicates and spatial overlay using partitioned and un-partitioned datasets
Feasibility study for a numerical aerodynamic simulation facility. Volume 1
A Numerical Aerodynamic Simulation Facility (NASF) was designed for the simulation of fluid flow around three-dimensional bodies, both in wind tunnel environments and in free space. The application of numerical simulation to this field of endeavor promised to yield economies in aerodynamic and aircraft body designs. A model for a NASF/FMP (Flow Model Processor) ensemble using a possible approach to meeting NASF goals is presented. A Parallel Adaptive P3M code with Hierarchical Particle Reordering
We discuss the design and implementation of HYDRA_OMP a parallel
implementation of the Smoothed Particle Hydrodynamics-Adaptive P3M (SPH-AP3M)
code HYDRA. The code is designed primarily for conducting cosmological
hydrodynamic simulations and is written in Fortran77+OpenMP. A number of
optimizations for RISC processors and SMP-NUMA architectures have been
implemented, the most important optimization being hierarchical reordering of
particles within chaining cells, which greatly improves data locality thereby
removing the cache misses typically associated with linked lists. Parallel
scaling is good, with a minimum parallel scaling of 73% achieved on 32 nodes
for a variety of modern SMP architectures. We give performance data in terms of
the number of particle updates per second, which is a more useful performance
metric than raw MFlops. A basic version of the code will be made available to
