    AIDA: ab initio domain assembly server.

    AIDA: ab initio domain assembly server, available at http://ffas.burnham.org/AIDA/ is a tool that can identify domains in multi-domain proteins and then predict their 3D structures and relative spatial arrangements. The server is free and open to all users, and there is an option for a user to provide an e-mail to get the link to result page. Domains are evolutionary conserved and often functionally independent units in proteins. Most proteins, especially eukaryotic ones, consist of multiple domains while at the same time, most experimentally determined protein structures contain only one or two domains. As a result, often structures of individual domains in multi-domain proteins can be accurately predicted, but the mutual arrangement of different domains remains unknown. To address this issue we have developed AIDA program, which combines steps of identifying individual domains, predicting (separately) their structures and assembling them into multiple domain complexes using an ab initio folding potential to describe domain-domain interactions. AIDA server not only supports the assembly of a large number of continuous domains, but also allows the assembly of domains inserted into other domains. Users can also provide distance restraints to guide the AIDA energy minimization

    Introducing Adaptive Incremental Dynamic Analysis: A New Tool for Linking Ground Motion Selection and Structural Response Assessment

    Adaptive Incremental Dynamic Analysis (AIDA) is a novel ground motion selection scheme that adaptively changes the ground motion suites at different ground motion intensity levels to match hazardconsistent properties for structural response assessment. Incremental DynamicAnalysis (IDA), a current dynamic response history analysis practice in Performance-Based Earthquake Engineering (PBEE), uses the same suite of ground motions at all Intensity Measure (IM) levels to estimate structural response. Probabilistic Seismic Hazard Analysis (PSHA) deaggregation tells us, however, that the target distributions of important ground motion properties change as the IM levels change. To match hazard-consistent ground motion properties, ground motions can be re-selected at each IM level, but ground motion continuity is lost when using such “stripes” (i.e., individual analysis points at each IM level). Alternatively, the data from the same ground motions in IDA can be re-weighted at various IM levels to match their respective target distributions of properties, but this implies potential omission of data and curse of dimensionality. Adaptive Incremental Dynamic Analysis, in contrast, gradually changes ground motion records to match ground motion properties as the IM level changes, while also partially maintaining ground motion continuity without the omission of useful data. AIDA requires careful record selection across IM levels. Potential record selection criteria include ground motion properties from deaggregation, or target spectrum such as the Conditional Spectrum. Steps to perform AIDA are listed as follows: (1) obtain target ground motion properties for each IM level; (2) determine “bin sizes” (i.e., tolerance for acceptable ground motion properties) and identify all candidate ground motions that fall within target bins; (3) keep ground motions that are usable at multiple IM levels, to maintain continuity; (4) use each ground motion for IDA within its allowable IM range. As a result, if we keep increasing the “bin sizes”, AIDA will approach IDA asymptotically; on the other hand, if we decrease the “bin sizes”, AIDA will approach the other end of “stripes”. This paper addresses the challenges of changing records across various IM levels. Different ground motion selection schemes are compared with AIDA to demonstrate the advantages of using AIDA. Example structural analyses are used to illustrate the impact of AIDA on the estimation of structural response in PBEE. By combining the benefits of IDA and PSHA without the omission of useful data, AIDA is a promising new tool for linking ground motion selection and structural response assessment

    Identity development in adolescents with mental problems

    Background: In the revision of the Diagnostic and Statistical Manual (DSM-5), "Identity" is an essential diagnostic criterion for personality disorders (self-related personality functioning) in the alternative approach to the diagnosis of personality disorders in Section III of DSM-5. Integrating a broad range of established identity concepts, AIDA (Assessment of Identity Development in Adolescence) is a new questionnaire to assess pathology-related identity development in healthy and disturbed adolescents aged 12 to 18 years. Aim of the present study is to investigate differences in identity development between adolescents with different psychiatric diagnoses. Methods: Participants were 86 adolescent psychiatric in- and outpatients aged 12 to 18 years. The test set includes the questionnaire AIDA and two semi-structured psychiatric interviews (SCID-II, K-DIPS). The patients were assigned to three diagnostic groups (personality disorders, internalizing disorders, externalizing disorders). Differences were analyzed by multivariate analysis of variance MANOVA. Results: In line with our hypotheses, patients with personality disorders showed the highest scores in all AIDA scales with T>70. Patients with externalizing disorders showed scores in an average range compared to population norms, while patients with internalizing disorders lay in between with scores around T=60. The AIDA total score was highly significant between the groups with a remarkable effect size of f= 0.44. Conclusion: Impairment of identity development differs between adolescent patients with different forms of mental disorders. The AIDA questionnaire is able to discriminate between these groups. This may help to improve assessment and treatment of adolescents with severe psychiatric problems

    Broadening the Scope of Nanopublications

    In this paper, we present an approach for extending the existing concept of nanopublications --- tiny entities of scientific results in RDF representation --- to broaden their application range. The proposed extension uses English sentences to represent informal and underspecified scientific claims. These sentences follow a syntactic and semantic scheme that we call AIDA (Atomic, Independent, Declarative, Absolute), which provides a uniform and succinct representation of scientific assertions. Such AIDA nanopublications are compatible with the existing nanopublication concept and enjoy most of its advantages such as information sharing, interlinking of scientific findings, and detailed attribution, while being more flexible and applicable to a much wider range of scientific results. We show that users are able to create AIDA sentences for given scientific results quickly and at high quality, and that it is feasible to automatically extract and interlink AIDA nanopublications from existing unstructured data sources. To demonstrate our approach, a web-based interface is introduced, which also exemplifies the use of nanopublications for non-scientific content, including meta-nanopublications that describe other nanopublications.Comment: To appear in the Proceedings of the 10th Extended Semantic Web Conference (ESWC 2013

    The Istana Sprei Shop has been selling products in the form of bed sheets and bed covers since 2011. Almost all of the bed sheet and bed cover products offered are self-produced and the Istana Bed Cover Shop serves orders according to customer wishes. The Istana Bed Sheet Store uses Instagram as a medium to communicate with consumers. From these promotional activities, consumers will go through the stages of Attention, Interest, Desire, and take action. The aim of this research is to find out and analyze the grouping of AIDA stages via Instagram social media among consumers of the Istana Sprei shop. The analysis technique used is non-hierarchical clustering or k-means clustering. From the calculations, 2 clusters were formed. The first cluster consisted of 81 members and was named Peduli AIDA. The second cluster consists of 19 members and is called Don't Care AIDA. Based on these results, it is recommended that Istana Sprei shop pay more attention to the promotions it carries out via Instagram social media so that consumers buy the products being promoted and it is hoped that the Istana Sprei shop will use social media such as Tiktok, Facebook, Telegram or the like so that the marketing reach at the Istana Sprei shop is greater. The area and decline in sales volume of the Istana Sprei store can now be overcome

    Pathogenesis and clinical significance of AIDA-I-positive E. coli in diarrhea of pigs

    Escherichia coli remains a significant cause of diarrhea worldwide and in recent years a relatively high number of E. coli carrying gene for AIDA-I (adhesin involved in diffuse adherence) has been isolated from cases of neonatal and post-weaning diarrEscherichia coli remains a significant cause of diarrhea worldwide and in recent years a relatively high number of E. coli carrying gene for AIDA-I (adhesin involved in diffuse adherence) has been isolated from cases of neonatal and post-weaning diarrhea in pigs. AIDA-I adhesin and its gene aidA were first identified and characterized in E. coli isolated from a human case of infantile diarrhea. Recent studies have demonstrated a significant degree of homology between the AIDA-I adhesin isolated from porcine neonatal diarrheagenic E. coli isolates and that from a human E. coli isolate; however, the role of AIDA-I adhesin in the pathogenesis of diarrhea and the clinical significance of the AIDA-I E. coli virotype are unknown in humans or in animals. First, in order to evaluate the role of AIDA-I adhesin, colostrum deprived newborn pigs were infected with: i) a wild strain PD20 (AIDA-I+/STb+) E. coli; ii) a mutant strain PD20M (AIDA-I-/STb+), generated by partial deletion of the aidA gene from the wild strain, iii) a complemented strain PD20C (AIDA-I+/STb+), generated by reintroducing the full length aidA gene into PD20M strain, and iv) a nonpathogenic E. coli strain PD71 used as negative control. Pigs infected with wild type (PD20) and complemented (PD20C) strains developed diarrhea between 15-19 h and 27-31 h after oral inoculation, respectively, in contrast to pigs infected with strains PD20M or PD71 that did not developed diarrhea. Intestinal colonization was evaluated by histology, imunohistochemistry (IHC), transmission electron microscopy (TEM), including immunogold electron microscopy (IGEM), and showed heavy bacterial colonization with biofilm formation in the large intestine with AIDA-I+ strains (PD20 and PD20C), but not in pigs infected with AIDA-I- strains (PD20M and PD71). In vitro assays showed marked diffuse adherence to HeLa cells, enhanced bacterial autoaggregation and significant biofilm formation by AIDA-I+ strains, when compared to AIDA-I- strains.Second, 110 F4 negative E. coli isolates from problematic cases of diarrhea in pigs were subjected to multiplex polymerase chain reaction (M-PCR) for detection of the genes encoding the virulence factors F4, F5, F6, F18, F41, AIDA-I, EAE, STa, STb, LT, EAST1 and Stx2e. In this study, the prevalence of aidA gene among the 110 isolates was 8.2%, and the aidA gene was shown to be associated most commonly with EAST1 and STb genes. The genes for the F4, F5, F6 and F41 fimbriae were absent in all the AIDA-I+ E. coli isolates. The clinical significance of the AIDA-I+ E. coli was studied using clinical data available for 35 of the 110 E. coli isolates, originating from 18 cases of diarrhea. Among these 18 diarrhea cases, 3 cases (5 isolates) were found to have AIDA-I+ E. coli and these were significantly associated with diarrhea cases of post-weaning age group. Enterotoxigenic E. coli strains were isolated from the majority (72.5%) of 18 diarrhea cases and a high proportion (23.1%) of these ETEC cases carried AIDA-I+ E. coli. In conclusion, AIDA-I adhesin appears to be a significant virulence factor for intestinal colonization and induction of biofilm formation. Further, experimental studies and clinical data suggest that the AIDA-I/STb virotype may be important in the pathogenesis of pre-weaning and post-weaning diarrhea in pigs.     Perbandingan Uchi Ni dan Aida Ni (Kajian Semantik)

    Penelitian ini berjudul ‘perbedaan dan persamaan uchi ni dan aida ni'. Alasan peneliti memilih judul ini karenapembelajar bahasa Jepang khususnya di Universitas Dian Nuswantoro masih sering melakukan kesalahanpemakaian ungkapan. Hal ini disebabkan terbatasnya referensi yang membahas perbedaan dan persamaankeduanya. Salah satunya adalah ungkapan yang menyatakan waktu tertentu yaitu uchi ni dan aida ni. Keduanyasekilas mempunyai makna yang sama, tetapi berbeda penggunaan. Penelitian ini menggunakan sumber data novelYukiguni, karya Yasunari Kawabata dengan menggunakan metode deskriptif kualitatif. Jumlah data yang digunakandalam penelitian ini adalah sebanyak 16 kalimat. Kalimat yang menggunakan ungkapan uchi ni sebanyak 9 kalimat,yang menggunakan ungkapan aida ni sebanyak 7 kalimat. Hasil penelitian menunjukkan bahwa ungkapan uchi nidan aida ni digunakan untuk menyatakan dua kejadian, di mana kejadian kedua terjadi sebelum kejadianpertamaselesai. Perbedaan uchi ni dan aida ni, uchi ni berdasarkan emosi pembicara, ada rasa penyesalan jika terlambatdilakukan, sedangkan dalam aida ni tidak ada rasa penyesalan. Selain itu batasan jangka waktu yang dinyatakan olehuchi ni adalah titik terjadinya Perubahan waktu, sedangkan batasan jangka waktu yang dinyatakan oleh aida niadalah titik selesai dilakukannya kegiatan
