    Fast and Compact Regular Expression Matching

    We study 4 problems in string matching, namely, regular expression matching, approximate regular expression matching, string edit distance, and subsequence indexing, on a standard word RAM model of computation that allows logarithmic-sized words to be manipulated in constant time. We show how to improve the space and/or remove a dependency on the alphabet size for each problem using either an improved tabulation technique of an existing algorithm or by combining known algorithms in a new way

    Average-Case Optimal Approximate Circular String Matching

    Approximate string matching is the problem of finding all factors of a text t of length n that are at a distance at most k from a pattern x of length m. Approximate circular string matching is the problem of finding all factors of t that are at a distance at most k from x or from any of its rotations. In this article, we present a new algorithm for approximate circular string matching under the edit distance model with optimal average-case search time O(n(k + log m)/m). Optimal average-case search time can also be achieved by the algorithms for multiple approximate string matching (Fredriksson and Navarro, 2004) using x and its rotations as the set of multiple patterns. Here we reduce the preprocessing time and space requirements compared to that approach

    Exact string matching algorithms : survey, issues, and future research directions

    String matching has been an extensively studied research domain in the past two decades due to its various applications in the fields of text, image, signal, and speech processing. As a result, choosing an appropriate string matching algorithm for current applications and addressing challenges is difficult. Understanding different string matching approaches (such as exact string matching and approximate string matching algorithms), integrating several algorithms, and modifying algorithms to address related issues are also difficult. This paper presents a survey on single-pattern exact string matching algorithms. The main purpose of this survey is to propose new classification, identify new directions and highlight the possible challenges, current trends, and future works in the area of string matching algorithms with a core focus on exact string matching algorithms. © 2013 IEEE

    Fast Searching in Packed Strings

    Given strings PP and QQ the (exact) string matching problem is to find all positions of substrings in QQ matching PP. The classical Knuth-Morris-Pratt algorithm [SIAM J. Comput., 1977] solves the string matching problem in linear time which is optimal if we can only read one character at the time. However, most strings are stored in a computer in a packed representation with several characters in a single word, giving us the opportunity to read multiple characters simultaneously. In this paper we study the worst-case complexity of string matching on strings given in packed representation. Let m≀nm \leq n be the lengths PP and QQ, respectively, and let σ\sigma denote the size of the alphabet. On a standard unit-cost word-RAM with logarithmic word size we present an algorithm using time O\left(\frac{n}{\log_\sigma n} + m + \occ\right). Here \occ is the number of occurrences of PP in QQ. For m=o(n)m = o(n) this improves the O(n)O(n) bound of the Knuth-Morris-Pratt algorithm. Furthermore, if m=O(n/logâĄÏƒn)m = O(n/\log_\sigma n) our algorithm is optimal since any algorithm must spend at least \Omega(\frac{(n+m)\log \sigma}{\log n} + \occ) = \Omega(\frac{n}{\log_\sigma n} + \occ) time to read the input and report all occurrences. The result is obtained by a novel automaton construction based on the Knuth-Morris-Pratt algorithm combined with a new compact representation of subautomata allowing an optimal tabulation-based simulation.Comment: To appear in Journal of Discrete Algorithms.     Compressed Subsequence Matching and Packed Tree Coloring

    We present a new algorithm for subsequence matching in grammar compressed strings. Given a grammar of size nn compressing a string of size NN and a pattern string of size mm over an alphabet of size σ\sigma, our algorithm uses O(n+nσw)O(n+\frac{n\sigma}{w}) space and O(n+nσw+mlog⁥Nlog⁥w⋅occ)O(n+\frac{n\sigma}{w}+m\log N\log w\cdot occ) or O(n+nσwlog⁥w+mlog⁥N⋅occ)O(n+\frac{n\sigma}{w}\log w+m\log N\cdot occ) time. Here ww is the word size and occocc is the number of occurrences of the pattern. Our algorithm uses less space than previous algorithms and is also faster for occ=o(nlog⁥N)occ=o(\frac{n}{\log N}) occurrences. The algorithm uses a new data structure that allows us to efficiently find the next occurrence of a given character after a given position in a compressed string. This data structure in turn is based on a new data structure for the tree color problem, where the node colors are packed in bit strings.Comment: To appear at CPM '1

    Ultra-high throughput string matching for deep packet inspection

    Deep Packet Inspection (DPI) involves searching a packet's header and payload against thousands of rules to detect possible attacks. The increase in Internet usage and growing number of attacks which must be searched for has meant hardware acceleration has become essential in the prevention of DPI becoming a bottleneck to a network if used on an edge or core router. In this paper we present a new multi-pattern matching algorithm which can search for the fixed strings contained within these rules at a guaranteed rate of one character per cycle independent of the number of strings or their length. Our algorithm is based on the Aho-Corasick string matching algorithm with our modifications resulting in a memory reduction of over 98% on the strings tested from the Snort ruleset. This allows the search structures needed for matching thousands of strings to be small enough to fit in the on-chip memory of an FPGA. Combined with a simple architecture for hardware, this leads to high throughput and low power consumption. Our hardware implementation uses multiple string matching engines working in parallel to search through packets. It can achieve a throughput of over 40 Gbps (OC-768) when implemented on a Stratix 3 FPGA and over 10 Gbps (OC-192) when implemented on the lower power Cyclone 3 FPGA

The main word-size string-matching instruction wssm is available in contemporary commodity processors. The other word-size maximum-suffix instruction wslm is only required during the pattern pre-processing. Benchmarks show that our solution can be efficiently implemented, unlike some prior theoretical packed string matching work. (b) We also consider the complexity of the packed string matching problem in the classical word-RAM model in the absence of the specialized micro-level instructions wssm and wslm. We propose micro-level algorithms for the theoretically efficient emulation using parallel algorithms techniques to emulate wssm and using the Four-Russians technique to emulate wslm. Surprisingly, our bit-parallel emulation of wssm also leads to a new simplified parallel random access machine string-matching algorithm. As a byproduct to facilitate our results we develop a new algorithm for finding the leftmost (most significant) 1 bits in consecutive non-overlapping blocks of uniform size inside a word. This latter problem is not known to be reducible to finding the rightmost 1, which can be easily solved, since we do not know how to reverse the bits of a word in O (1) time

    A New Multi-threaded and Interleaving Approach to Enhance String Matching for Intrusion Detection Systems

    String matching algorithms are computationally intensive operations in computer science. The algorithms find the occurrences of one or more strings patterns in a larger string or text. String matching algorithms are important for network security, biomedical applications, Web search, and social networks. Nowadays, the high network speeds and large storage capacity put a high requirement on string matching methods to perform the task in a short time. Traditionally, Aho-Corasick algorithm, which is used to find the string matches, is executed sequentially. In this paper, a new multi-threaded and interleaving approach of Aho-Corasick using graphics processing units (GPUs) is designed and implemented to achieve high-speed string matching. Compute Unified Device Architecture (CUDA) programming language is used to implement the proposed parallel version. Experimental results show that our approach achieves more than 5X speedup over the sequential and other parallel implementations. Hence, a wide range of applications can benefit from our solution to perform string matching faster than ever before
