Algorithms Implemented for Cancer Gene Searching and Classifications
Understanding the gene expression is an important factor to cancer diagnosis. One target of this understanding is implementing cancer gene search and classification methods. However, cancer gene search and classification is a challenge in that there is no an obvious exact algorithm that can be implemented individually for various cancer cells. In this paper a research is con-ducted through the most common top ranked algorithms implemented for cancer gene search and classification, and how they are implemented to reach a better performance. The paper will distinguish algorithms implemented for Bio image analysis for cancer cells and algorithms implemented based on DNA array data. The main purpose of this paper is to explore a road map towards presenting the most current algorithms implemented for cancer gene search and classification
An evolutionary approach for balancing effectiveness and representation level in gene selection
As data mining develops and expands to new application areas, feature selection also reveals various aspects to be considered. This paper underlines two aspects that seem to categorize the large body of available feature selection algorithms: the effectiveness and the representation level. The effectiveness deals with selecting the minimum set of variables that maximize the accuracy of a classifier and the representation level concerns discovering how relevant the variables are for the domain of interest. For balancing the above aspects, the paper proposes an evolutionary framework for feature selection that expresses a hybrid method, organized in layers, each of them exploits a specific model of search strategy. Extensive experiments on gene selection from DNA-microarray datasets are presented and discussed. Prediction of progression in idiopathic pulmonary fibrosis using CT scans atbaseline: A quantum particle swarm optimization - Random forest approach
Idiopathic pulmonary fibrosis (IPF) is a fatal lung disease characterized by an unpredictable progressive declinein lung function. Natural history of IPF is unknown and the prediction of disease progression at the time ofdiagnosis is notoriously difficult. High resolution computed tomography (HRCT) has been used for the diagnosisof IPF, but not generally for monitoring purpose. The objective of this work is to develop a novel predictivemodel for the radiological progression pattern at voxel-wise level using only baseline HRCT scans. Mainly, thereare two challenges: (a) obtaining a data set of features for region of interest (ROI) on baseline HRCT scans andtheir follow-up status; and (b) simultaneously selecting important features from high-dimensional space, andoptimizing the prediction performance. We resolved the first challenge by implementing a study design andhaving an expert radiologist contour ROIs at baseline scans, depending on its progression status in follow-upvisits. For the second challenge, we integrated the feature selection with prediction by developing an algorithmusing a wrapper method that combines quantum particle swarm optimization to select a small number of featureswith random forest to classify early patterns of progression. We applied our proposed algorithm to analyzeanonymized HRCT images from 50 IPF subjects from a multi-center clinical trial. We showed that it yields aparsimonious model with 81.8% sensitivity, 82.2% specificity and an overall accuracy rate of 82.1% at the ROIlevel. These results are superior to other popular feature selections and classification methods, in that ourmethod produces higher accuracy in prediction of progression and more balanced sensitivity and specificity witha smaller number of selected features. Our work is the first approach to show that it is possible to use onlybaseline HRCT scans to predict progressive ROIs at 6 months to 1year follow-ups using artificial intelligence
How complex is the microarray dataset? A novel data complexity metric for biological high-dimensional microarray data
Data complexity analysis quantifies the hardness of constructing a predictive
model on a given dataset. However, the effectiveness of existing data
complexity measures can be challenged by the existence of irrelevant features
and feature interactions in biological micro-array data. We propose a novel
data complexity measure, depth, that leverages an evolutionary inspired feature
selection algorithm to quantify the complexity of micro-array data. By
examining feature subsets of varying sizes, the approach offers a novel
perspective on data complexity analysis. Unlike traditional metrics, depth is
robust to irrelevant features and effectively captures complexity stemming from
feature interactions. On synthetic micro-array data, depth outperforms existing
methods in robustness to irrelevant features and identifying complexity from
feature interactions. Applied to case-control genotype and gene-expression
micro-array datasets, the results reveal that a single feature of
gene-expression data can account for over 90% of the performance of
multi-feature model, confirming the adequacy of the commonly used
differentially expressed gene (DEG) feature selection method for the gene
expression data. Our study also demonstrates that constructing predictive
models for genotype data is harder than gene expression data. The results in
this paper provide evidence for the use of interpretable machine learning
algorithms on microarray data
Cancer microarray data feature selection using Multi-Objective Binary Particle Swarm Optimization algorithm
Cancer investigations in microarray data play a major role in cancer analysis and the treatment. Cancer microarray data consists of complex gene expressed patterns of cancer. In this article, a Multi-Objective Binary Particle Swarm Optimization (MOBPSO) algorithm is proposed for analyzing cancer gene expression data. Due to its high dimensionality, a fast heuristic based pre-processing technique is employed to reduce some of the crude domain features from the initial feature set. Since these pre-processed and reduced features are still high dimensional, the proposed MOBPSO algorithm is used for finding further feature subsets. The objective functions are suitably modeled by optimizing two conflicting objectives i.e., cardinality of feature subsets and distinctive capability of those selected subsets. As these two objective functions are conflicting in nature, they are more suitable for multi-objective modeling. The experiments are carried out on benchmark gene expression datasets, i.e., Colon, Lymphoma and Leukaemia available in literature. The performance of the selected feature subsets with their classification accuracy and validated using 10 fold cross validation techniques. A detailed comparative study is also made to show the betterment or competitiveness of the proposed algorithm

One major component of machine learning is feature analysis which comprises of mainly two processes: feature selection and feature extraction. Due to its applications in several areas including data mining, soft computing and big data analysis, feature selection has got a reasonable importance. This paper presents an introductory concept of feature selection with various inherent approaches. The paper surveys historic developments reported in feature selection with supervised and unsupervised methods. The recent developments with the state of the art in the on-going feature selection algorithms have also been summarized in the paper including their hybridizations.
