    Encoding of low-quality DNA profiles as genotype probability matrices for improved profile comparisons, relatedness evaluation and database searches

    Many DNA profiles recovered from crime scene samples are of a quality that does not allow them to be searched against, nor entered into, databases. We propose a method for the comparison of profiles arising from two DNA samples, one or both of which can have multiple donors and be affected by low DNA template or degraded DNA. We compute likelihood ratios to evaluate the hypothesis that the two samples have a common DNA donor, and hypotheses specifying the relatedness of two donors. Our method uses a probability distribution for the genotype of the donor of interest in each sample. This distribution can be obtained from a statistical model, or we can exploit the ability of trained human experts to assess genotype probabilities, thus extracting much information that would be discarded by standard interpretation rules. Our method is compatible with established methods in simple settings, but is more widely applicable and can make better use of information than many current methods for the analysis of mixed-source, low-template DNA profiles. It can accommodate uncertainty arising from relatedness instead of or in addition to uncertainty arising from noisy genotyping. We describe a computer program GPMDNA, available under an open source license, to calculate LRs using the method presented in this paper.Comment: 28 pages.     THE DETERMINATION OF STABILITY CONSTANTS AND COMPLEXING CAPACITIES OF NATURAL ORGANIC MATTER FOR COPPER (2+), COBALT (2+) AND MANGANESE (2+) BY FLUORESCENCE QUENCHING TITRATION

    The purpose of this study is to develop methodologies for the investigation of the metal ion binding properties of natural humic substances. Humic materials are prevalent in soil and water and their important metal ion detoxification and transport properties are the major justification for this work. The primary emphasis is the determination of the complexing capacity of a sample for a particular metal ion under fixed conditions. The initial part of the investigation involves the application of chelating ion exchange to remove and quantify humic-chelated trace metal ions from water samples. Amine, dithiocarbamate and 8-hydroxyquinoline chelating agents immobilized on porous glass beads are compared to Chelex 100. In the presence of humic materials, modeled with isolated soil-derived fulvic acid (SFA), the removal of metal ions with Chelex is significantly hindered while the stronger immobilized chelates still perform adequately. A fluorescence titration technique is also described which can be used to determine complexing capacities (C(,L)) and 1:1 conditional stability constants (K) of fluorescing ligands with paramagnetic metal ions at the micromolar level. Titrations of the model compound L-tyrosine prove the validity of the technique. Fluorescence data for SFA with Cu(\u272+) at pH 5, 6 and 7 compares well with results for the same material using different techniques. The binding of Cu(\u272+) to SFA is much stronger than Co(\u272+) and Mn(\u272+) which are similar. Co(\u272+) and Mn(\u272+) also bind to fewer sites. Rayleigh scattering data collected with fluorescence indicates Cu(\u272+) is more effective at precipitating and aggregating SFA than Co(\u272+) and Mn(\u272+). The natural fluorescence of humic substances in both marine and freshwaters is also quenched upon complexation to Cu(\u272+) ion. The fluorescence technique is therefore applied to several samples to determine K and C(,L) values. Scattering and fluorescence trends were similar for all samples except an estuarine sample which demonstrated a high degree of scattering with the addition of Cu(\u272+). Pore water obtained from several estuarine sediment cores contained a high organic matter content but a low C(,L) value, probably due to competition from other ions. A multiple correlation study of several parameters for the freshwater samples showed a statistically significant trend between UV absorbance and C(,L) values

    Transforming Graph Representations for Statistical Relational Learning

    Relational data representations have become an increasingly important topic due to the recent proliferation of network datasets (e.g., social, biological, information networks) and a corresponding increase in the application of statistical relational learning (SRL) algorithms to these domains. In this article, we examine a range of representation issues for graph-based relational data. Since the choice of relational data representation for the nodes, links, and features can dramatically affect the capabilities of SRL algorithms, we survey approaches and opportunities for relational representation transformation designed to improve the performance of these algorithms. This leads us to introduce an intuitive taxonomy for data representation transformations in relational domains that incorporates link transformation and node transformation as symmetric representation tasks. In particular, the transformation tasks for both nodes and links include (i) predicting their existence, (ii) predicting their label or type, (iii) estimating their weight or importance, and (iv) systematically constructing their relevant features. We motivate our taxonomy through detailed examples and use it to survey and compare competing approaches for each of these tasks. We also discuss general conditions for transforming links, nodes, and features. Finally, we highlight challenges that remain to be addressed

    Over 50 years have passed since the movie 2001: A Space Odyssey debuted in April 1968. In the film, Dr. Heywood Floyd flies to a large artificial gravity space station orbiting Earth aboard a commercial space plane. He then embarks on a commuter flight to the Moon arriving there 25hours later. Today, on the 50th anniversary of the Apollo 11 lunar landing, the images portrayed in 2001 still remain well beyond our capabilities. This paper examines key technologies and systems (in-situ resource utilization, fission power, advanced chemical and nuclear propulsion),and orbiting infrastructure elements (providing a propellant depot and cargo transfer function),that could be developed by NASA and the private sector in future decades allowing the operational capabilities presented in 2001 to be achieved, albeit on a more spartan scale. Lunar derived propellants (LDPs) will be essential to reducing the launch mass requirements from Earth and developing a reusable lunar transportation system (LTS) that can allow initial outposts to evolve into settlements supporting a variety of commercial activities like in-situ propellant production. Deposits of icy regolith found within permanently shadowed craters at the lunar pole scan supply the feedstock material to produce liquid oxygen (LO2) and hydrogen (LH2) propellan tneeded by surface-based lunar landing vehicles (LLVs) using chemical rocket engines. Along the Moon's nearside equatorial corridor, iron oxide-rich volcanic glass beads from vast pyroclasticdeposits, together with mare regolith, can provide the materials to produce lunar-derived LO2plus other important solar wind implanted (SWI) volatiles, including H2 and helium-3. Mega watt classfission power systems will be essential for providing continuous "24/7" power to LLVs will provide cargo and passenger "orbit-to-surface" access and willalso be used to transport LDP to Space Transportation Nodes (STNs) located in lunar polar(LPO) and equatorial orbits (LLO). Spaced-based, reusable lunar transfer vehicles (LTVs),operating between STNs in low Earth orbit (LEO), LLO, and LPO, and able to refuel with LDPs,can offer unique mission capabilities including short transit time crewed cargo transports.     Differential Effects of Buffer pH On Ca\u3csup\u3e2+\u3c/sup\u3e-Induced ROS Emission with Inhibited Mitochondrial Complexes I and III

    Excessive mitochondrial reactive oxygen species (ROS) emission is a critical component in the etiology of ischemic injury. Complex I and complex III of the electron transport chain are considered the primary sources of ROS emission during cardiac ischemia and reperfusion (IR) injury. Several factors modulate ischemic ROS emission, such as an increase in extra-matrix Ca2+, a decrease in extra-matrix pH, and a change in substrate utilization. Here we examined the combined effects of these factors on ROS emission from respiratory complexes I and III under conditions of simulated IR injury. Guinea pig heart mitochondria were suspended in experimental buffer at a given pH and incubated with or without CaCl2. Mitochondria were then treated with either pyruvate, a complex I substrate, followed by rotenone, a complex I inhibitor, or succinate, a complex II substrate, followed by antimycin A, a complex III inhibitor. H2O2 release rate and matrix volume were compared with and without adding CaCl2 and at pH 7.15, 6.9, or 6.5 with pyruvate + rotenone or succinate + antimycin A to simulate conditions that may occur during in vivo cardiac IR injury. We found a large increase in H2O2 release with high [CaCl2] and pyruvate + rotenone at pH 6.9, but not at pHs 7.15 or 6.5. Large increases in H2O2 release rate also occurred at each pH with high [CaCl2] and succinate + antimycin A, with the highest levels observed at pH 7.15. The increases in H2O2 release were associated with significant mitochondrial swelling, and both H2O2 release and swelling were abolished by cyclosporine A, a desensitizer of the mitochondrial permeability transition pore (mPTP). These results indicate that ROS production by complex I and by complex III is differently affected by buffer pH and Ca2+ loading with mPTP opening. The study suggests that changes in the levels of cytosolic Ca2+ and pH during IR alter the relative amounts of ROS produced at mitochondrial respiratory complex I and complex III

    Evidence of Recent Treeline Dynamics in Southwest Yukon from Aerial Photographs

    Small-scale vertical aerial photographs taken in 1947 and 1948 covering 200 km2 of the Kluane Ranges, southwest Yukon, were compared with corresponding photographs taken in 1989 for the purpose of characterizing changes in the distribution and abundance of white spruce (Picea glauca (Moench) Voss) at the alpine treeline. Digital photogrammetry, including orthorectification and on-screen interpretation, was supplemented by stereoscopic inspection of the original prints. Qualitative assessment of change across nine image pairs was accompanied by quantitative analysis of changes in spruce density and elevation using 1 hectare plots and 100 m wide elevational belt transects, respectively, superimposed on the orthorectified images. Significant changes were observed over the 41 years, but the degree of change varied throughout the study area. The most common changes were an increase in canopy size of individual trees and an increase in stand density resulting from the establishment of new individuals. Several instances of treeline advance were also observed. An absence of major natural disturbances or widespread land use change indicates that treeline change is attributable to climate. Results from concurrent dendroecological studies indicate that these dynamics represent only part of the total extent of change to occur during the 20th century.Des photographies aériennes verticales à petite échelle prises en 1947 et 1948 sur une aire de 200 km2 de la chaîne de montagnes Kluane, dans le sud-ouest du Yukon, ont été comparées à des photos correspondantes prises en 1989 dans le but de caractériser les changements en matière de répartition et d’abondance de l’épinette blanche (Picea glauca (Moench) Voss) à la hauteur de la limite alpine des arbres. La photogrammétrie numérique, dont les techniques de redressement différentiel et d’interprétation à l’écran, a été supplémentée par l’inspection stéréoscopique des épreuves photographiques originales. L’évaluation qualitative du changement par rapport à neuf paires d’images s’est accompagnée de l’analyse quantitative des changements en matière de densité des épinettes et d’élévation à l’aide de parcelles de 1 hectare et de transects d’élévation en bandes de 100 m de large, respectivement, superposés sur les images ayant fait l’objet du redressement différentiel. D’importants changements ont été observés au cours de la période de 41 ans, mais le degré de changement variait d’un endroit à l’autre visé par l’étude. Les changements les plus courants consistaient en l’augmentation de la taille du couvert des arbres individuels ainsi qu’en l’augmentation de la densité de peuplement découlant de l’établissement de nouveaux individus. Plusieurs occurrences d’avancement de la limite des arbres ont également été observées. L’absence de perturbations naturelles majeures ou d’importants changements sur le plan de l’utilisation des terres laisse croire que le changement de la limite des arbres est attribuable au climat. Les résultats découlant d’études dendroécologiques concurrentes indiquent que ces dynamiques ne représentent qu’une partie de l’ampleur totale du changement s’étant produit au cours du XXe siècle
