Recognizing Stick Graphs with and without Length Constraints
Stick graphs are intersection graphs of horizontal and vertical line segments
that all touch a line of slope -1 and lie above this line. De Luca et al.
[GD'18] considered the recognition problem of stick graphs when no order is
given (STICK), when the order of either one of the two sets is given (STICK_A),
and when the order of both sets is given (STICK_AB). They showed how to solve
STICK_AB efficiently.
In this paper, we improve the running time of their algorithm, and we solve
STICK_A efficiently. Further, we consider variants of these problems where the
lengths of the sticks are given as input. We show that these variants of STICK,
STICK_A, and STICK_AB are all NP-complete. On the positive side, we give an
efficient solution for STICK_AB with fixed stick lengths if there are no
isolated vertices
Structure-transport correlation reveals anisotropic charge transport in coupled PbS nanocrystal superlattices
Semiconductive nanocrystals (NCs) can be self-assembled into ordered
superlattices (SLs) to create artificial solids with emerging collective
properties. Computational studies have predicted that properties such as
electronic coupling or charge transport are determined not only by the
individual NCs but also by the degree of their organization and structure.
However, experimental proof for a correlation between structure and charge
transport in NC SLs is still pending. Here, we perform X-ray nano-diffraction
and apply Angular X-ray Cross-Correlation Analysis (AXCCA) to characterize the
structures of coupled PbS NC SLs, which are directly correlated with the
electronic properties of the same SL microdomains. We find strong evidence for
the effect of SL crystallinity on charge transport and reveal anisotropic
charge transport in highly ordered monocrystalline hexagonal close-packed PbS
NC SLs, caused by the dominant effect of shortest interparticle distance. This
implies that transport anisotropy should be a general feature of weakly coupled

Mendelian randomization integrating GWAS and eQTL data reveals genetic determinants of complex and clinical traits
Genome-wide association studies (GWAS) have identified thousands of variants associated with complex traits, but their biological interpretation often remains unclear. Most of these variants overlap with expression QTLs, indicating their potential involvement in regulation of gene expression. Here, we propose a transcriptome-wide summary statistics-based Mendelian Randomization approach (TWMR) that uses multiple SNPs as instruments and multiple gene expression traits as exposures, simultaneously. Applied to 43 human phenotypes, it uncovers 3,913 putatively causal gene-trait associations, 36% of which have no genome-wide significant SNP nearby in previous GWAS. Using independent association summary statistics, we find that the majority of these loci were missed by GWAS due to power issues. Noteworthy among these links is educational attainment-associated BSCL2, known to carry mutations leading to a Mendelian form of encephalopathy. We also find pleiotropic causal effects suggestive of mechanistic connections. TWMR better accounts for pleiotropy and has the potential to identify biological mechanisms underlying complex traits

Retrospective evaluation of whole exome and genome mutation calls in 746 cancer samples
Funder: NCI U24CA211006Abstract: The Cancer Genome Atlas (TCGA) and International Cancer Genome Consortium (ICGC) curated consensus somatic mutation calls using whole exome sequencing (WES) and whole genome sequencing (WGS), respectively. Here, as part of the ICGC/TCGA Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium, which aggregated whole genome sequencing data from 2,658 cancers across 38 tumour types, we compare WES and WGS side-by-side from 746 TCGA samples, finding that ~80% of mutations overlap in covered exonic regions. We estimate that low variant allele fraction (VAF < 15%) and clonal heterogeneity contribute up to 68% of private WGS mutations and 71% of private WES mutations. We observe that ~30% of private WGS mutations trace to mutations identified by a single variant caller in WES consensus efforts. WGS captures both ~50% more variation in exonic regions and un-observed mutations in loci with variable GC-content. Together, our analysis highlights technological divergences between two reproducible somatic variant detection efforts

Constraining graph layouts - that is, restricting the placement of vertices and the routing of edges to obey certain constraints - is common practice in graph drawing.
In this book, we discuss algorithmic results on two different restriction types:
placing vertices on the outer face and on the integer grid.
For the first type, we look into the outer k-planar and outer k-quasi-planar graphs, as well as giving a linear-time algorithm to recognize full and closed outer k-planar graphs Monadic Second-order Logic.
For the second type, we consider the problem of transferring a given planar drawing onto the integer grid while perserving the original drawings topology;
we also generalize a variant of Cauchy's rigidity theorem for orthogonal polyhedra of genus 0 to those of arbitrary genus.Das Einschränken von Zeichnungen von Graphen, sodass diese bestimmte Nebenbedingungen erfüllen - etwa solche, die das Platzieren von Knoten oder den Verlauf von Kanten beeinflussen - sind im Graphzeichnen allgegenwärtig.

Für die zweite Einschränkung untersuchen wir das Problem, eine gegebene planare Zeichnung eines Graphen auf das ganzzahlige Koordinatengitter zu transportieren, ohne dabei die Topologie der Zeichnung zu verändern; außerdem generalisieren wir eine Variante von Cauchys Starrheitssatz für orthogonale Polyeder von Geschlecht 0 auf solche von beliebigem Geschlecht
Fabrication of nanocrystal superlattice microchannels by soft-lithography for electronic measurements of single-crystalline domains
We report a high-throughput and easy-to-implement approach to fabricate
microchannels of nanocrystal superlattices with dimensions of ~4 micrometer^2,
thus approaching the size of typical single-crystalline domains. By means of
microcontact printing, highly ordered superlattices with microscale dimensions
are transferred onto photolithographically prepatterned microelectrodes,
obtaining well-defined superlattice microchannels. We present step-by-step
guidelines for microfabrication, nanocrystal self-assembly and patterning to
archive large quantities of up to 330 microchannels per device for
statistically meaningful investigations of charge transport in
single-crystalline superlattice domains. As proof-of-concept, we perform
conductivity and field-effect transistor measurements on microchannels of PbS
nanocrystal superlattices. We find that the electric transport within
microchannel superlattices is orders of magnitude more efficient than within
conventional large-scale channels, highlighting the advantage of the near
single-crystalline microchannels presented in this paper.Comment: 22 pages, 12 Figure
Planar Steiner Orientation is NP-complete
Many applications in graph theory are motivated by routing or flow problems. Among these problems is Steiner Orientation: given a mixed graph G (having directed and undirected edges) and a set T of k terminal pairs in G, is there an orientation of the undirected edges in G such that there is a directed path for every terminal pair in T ? This problem was shown to be NP -complete by Arkin and Hassin and later W [1]-hard by Pilipczuk and Wahlström, parametrized by k. On the other hand, there is an XP algorithm by Cygan et al. and a polynomial time algorithm for graphs without directed edges by Hassin and Megiddo. Chitnis and Feldmann showed W [1]-hardness of the problem for graphs of genus 1. We consider a further restriction to planar graphs and show NP -completeness.publishe
