    The relationships of the Yellow-breasted Chat (Icteria virens) and the alleged slowdown in the rate of macromolecular evolution in birds

    The taxonomic relationships of the Yellow-breasted Chat (Icteria virens) have been uncertain since its discovery more than 200 years ago. Although usually considered to be a New World wood warbler (Parulini) it possesses structural and behavioral characteristics that seem aberrant in comparison with the typical members of that group. The relationships of Icteria were investigated by comparing its single-copy DNA sequences with those of other New World nine-primaried oscines and representatives of other oscine families, using the technique of DNA-DNA hybridization. The data indicate that Icteria is a paruline warbler and it should continue to be included within that group. The study of Icteria provided the basis for an examination of the suggestion by several authors that the proteins of birds and, by extension, their DNAs, evolve more slowly than do those of other animals. Evidence is presented indicating that the alleged differences are due, at least in part, to differences in the human perception of the boundaries of taxonomic categories in birds versus most other organisms. Birds are taxonomically oversplit at all supraspecific levels, but small, nocturnal mammals and other groups are probably overlumped at all levels. The lack of equivalence between the taxonomic categories of birds and those of other animals results in an erroneous evaluation of their rates of macromolecular evolution. DNA hybridization data indicate that the vireos (Vireoninae) are not closely related to the wood warblers, or to other New World nine-primaried oscines.     Nutrient cycling in Alaskan tundra in response to experimental manipulation of growing season length and soil temperature : a climate change scenario

    Climate change in the Arctic is predicted to increase plant productivity through decomposition-related enhanced nutrient availability. However, the extent of the increase will depend on whether the increased nutrient availability can be sustained. To address this uncertainty, I assessed the response of plant tissue nutrients, litter decomposition rates, and soil nutrient availability to experimental climate warming manipulations, extended growing season and soil warming, over a 7 year period. Overall, the most consistent effect was the year-to-year variability in measured parameters, probably a result of large differences in weather and time of snowmelt. The results of this study emphasize that although plants of arctic environments are specifically adapted to low nutrient availability, they also posses a suite of traits that help to reduce nutrient losses such as slow growth, low tissue concentrations, and low tissue turnover that result in subtle responses to environmental changes

    Divergence of the single-copy DNA sequences of the Western Grebe (Aechmophorus occidentalis) and Clark’s Grebe (A. clarkii), as indicated by DNA-DNA hybridization

    Single-copy nuclear DNA sequences of individuals of Aechmophorus occidentalis and A. ciarkii were compared by DNA-DNA hybridization. In each of three experimental sets the average thermal stability of homoduplex and within-species DNA-DNA hybrids did not differ, but the between-species DNA-DNA hybrids dissociated at an average temperature 0.57°C below the median melting temperature of homoduplex and within-species hybrids. The difference was highly significant in all three sets. The median DNA sequence distance between A. occidentalis and A. clarkii is comparable to such distances between other closely related congeneric species

    Perturbing HIV-1 Ribosomal Frameshifting Frequency Reveals a cis Preference for Gag-Pol Incorporation into Assembling Virions

    HIV-1 virion production is driven by Gag and Gag-Pol (GP) proteins, with Gag forming the bulk of the capsid and driving budding, while GP binds Gag to deliver the essential virion enzymes protease, reverse transcriptase, and integrase. Virion GP levels are traditionally thought to reflect the relative abundances of GP and Gag in cells (;1:20), dictated by the frequency of a 21 programmed ribosomal frameshifting (PRF) event occurring in gag-pol mRNAs. Here, we exploited a panel of PRF mutant viruses to show that mechanisms in addition to PRF regulate GP incorporation into virions. First, we show that GP is enriched ;3-fold in virions relative to cells, with viral infectivity being better maintained at subphysiological levels of GP than when GP levels are too high. Second, we report that GP is more efficiently incorporated into virions when Gag and GP are synthesized in cis (i.e., from the same gag-pol mRNA) than in trans, suggesting that Gag/GP translation and assembly are spatially coupled processes. Third, we show that, surprisingly, virions exhibit a strong upper limit to trans-delivered GP incorporation; an adaptation that appears to allow the virus to temper defects to GP/Gag cleavage that may negatively impact reverse transcription. Taking these results together, we propose a "weighted Goldilocks"scenario for HIV-1 GP incorporation, wherein combined mechanisms of GP enrichment and exclusion buffer virion infectivity over a broad range of local GP concentrations.     DNA methylation profiling of ovarian carcinomas and their in vitro models identifies HOXA9, HOXB5, SCGB3A1, and CRABP1 as novel targets

    <p>Abstract</p> <p>Background</p> <p>The epigenetics of ovarian carcinogenesis remains poorly described. We have in the present study investigated the promoter methylation status of 13 genes in primary ovarian carcinomas (n = 52) and their <it>in vitro </it>models (n = 4; ES-2, OV-90, OVCAR-3, and SKOV-3) by methylation-specific polymerase chain reaction (MSP). Direct bisulphite sequencing analysis was used to confirm the methylation status of individual genes. The MSP results were compared with clinico- pathological features.</p> <p>Results</p> <p>Eight out of the 13 genes were hypermethylated among the ovarian carcinomas, and altogether 40 of 52 tumours were methylated in one or more genes. Promoter hypermethylation of <it>HOXA9</it>, <it>RASSF1A</it>, <it>APC</it>, <it>CDH13</it>, <it>HOXB5</it>, <it>SCGB3A1 (HIN-1)</it>, <it>CRABP1</it>, and <it>MLH1 </it>was found in 51% (26/51), 49% (23/47), 24% (12/51), 20% (10/51), 12% (6/52), 10% (5/52), 4% (2/48), and 2% (1/51) of the carcinomas, respectively, whereas <it>ADAMTS1</it>, <it>MGMT</it>, <it>NR3C1</it>, <it>p14</it><sup><it>ARF</it></sup>, and <it>p16</it><sup><it>INK</it>4<it>a </it></sup>were unmethylated in all samples. The methylation frequencies of <it>HOXA9 </it>and <it>SCGB3A1 </it>were higher among relatively early-stage carcinomas (FIGO I-II) than among carcinomas of later stages (FIGO III-IV; <it>P </it>= 0.002, <it>P </it>= 0.020, respectively). The majority of the early-stage carcinomas were of the endometrioid histotype. Additionally, <it>HOXA9 </it>hypermethylation was more common in tumours from patients older than 60 years of age (15/21) than among those of younger age (11/30; <it>P </it>= 0.023). Finally, there was a significant difference in <it>HOXA9 </it>methylation frequency among the histological types (<it>P </it>= 0.007).</p> <p>Conclusion</p> <p>DNA hypermethylation of tumour suppressor genes seems to play an important role in ovarian carcinogenesis and <it>HOXA9</it>, <it>HOXB5</it>, <it>SCGB3A1</it>, and <it>CRABP1 </it>are identified as novel hypermethylated target genes in this tumour type.</p

    Gene methylation profiles of normal mucosa, and benign and malignant colorectal tumors identify early onset markers

    <p>Abstract</p> <p>Background</p> <p>Multiple epigenetic and genetic changes have been reported in colorectal tumors, but few of these have clinical impact. This study aims to pinpoint epigenetic markers that can discriminate between non-malignant and malignant tissue from the large bowel, i.e. markers with diagnostic potential.</p> <p>The methylation status of eleven genes (<it>ADAMTS1</it>, <it>CDKN2A</it>, <it>CRABP1</it>, <it>HOXA9</it>, <it>MAL</it>, <it>MGMT</it>, <it>MLH1</it>, <it>NR3C1</it>, <it>PTEN</it>, <it>RUNX3</it>, and <it>SCGB3A1</it>) was determined in 154 tissue samples including normal mucosa, adenomas, and carcinomas of the colorectum. The gene-specific and widespread methylation status among the carcinomas was related to patient gender and age, and microsatellite instability status. Possible CIMP tumors were identified by comparing the methylation profile with microsatellite instability (MSI), <it>BRAF</it>-, <it>KRAS</it>-, and <it>TP53 </it>mutation status.</p> <p>Results</p> <p>The mean number of methylated genes per sample was 0.4 in normal colon mucosa from tumor-free individuals, 1.2 in mucosa from cancerous bowels, 2.2 in adenomas, and 3.9 in carcinomas. Widespread methylation was found in both adenomas and carcinomas. The promoters of <it>ADAMTS1</it>, <it>MAL</it>, and <it>MGMT </it>were frequently methylated in benign samples as well as in malignant tumors, independent of microsatellite instability. In contrast, normal mucosa samples taken from bowels without tumor were rarely methylated for the same genes. Hypermethylated <it>CRABP1, MLH1</it>, <it>NR3C1</it>, <it>RUNX3</it>, and <it>SCGB3A1 </it>were shown to be identifiers of carcinomas with microsatellite instability. In agreement with the CIMP concept, MSI and mutated <it>BRAF </it>were associated with samples harboring hypermethylation of several target genes.</p> <p>Conclusion</p> <p>Methylated <it>ADAMTS1</it>, <it>MGMT</it>, and <it>MAL </it>are suitable as markers for early tumor detection.</p

    Hypermethylated MAL gene – a silent marker of early colon tumorigenesis

    Background Tumor-derived aberrantly methylated DNA might serve as diagnostic biomarkers for cancer, but so far, few such markers have been identified. The aim of the present study was to investigate the potential of the MAL (T-cell differentiation protein) gene as an early epigenetic diagnostic marker for colorectal tumors. Methods Using methylation-specific polymerase chain reaction (MSP) the promoter methylation status of MAL was analyzed in 218 samples, including normal mucosa (n = 44), colorectal adenomas (n = 63), carcinomas (n = 65), and various cancer cell lines (n = 46). Direct bisulphite sequencing was performed to confirm the MSP results. MAL gene expression was investigated with real time quantitative analyses before and after epigenetic drug treatment. Immunohistochemical analysis of MAL was done using normal colon mucosa samples (n = 5) and a tissue microarray with 292 colorectal tumors. Results Bisulphite sequencing revealed that the methylation was unequally distributed within the MAL promoter and by MSP analysis a region close to the transcription start point was shown to be hypermethylated in the majority of colorectal carcinomas (49/61, 80%) as well as in adenomas (45/63, 71%). In contrast, only a minority of the normal mucosa samples displayed hypermethylation (1/23, 4%). The hypermethylation of MAL was significantly associated with reduced or lost gene expression in in vitro models. Furthermore, removal of the methylation re-induced gene expression in colon cancer cell lines. Finally, MAL protein was expressed in epithelial cells of normal colon mucosa, but not in the malignant cells of the same type. Conclusion Promoter hypermethylation of MAL was present in the vast majority of benign and malignant colorectal tumors, and only rarely in normal mucosa, which makes it suitable as a diagnostic marker for early colorectal tumorigenesis

    Foreign Direct Investment (FDI) can be a valuable tool for development. However, not all forms of FDI are equally beneficial for the host country. The paper analyses the characteristics and determinants of FDI in a typical developing country: Ghana. Moreover, key policy areas are indicated, in order to enable Ghana both to attract more FDI and to increase the benefits from these capital inflows. The analysis combines qualitative and quantitative methods and is partly based on data retrieved from the World Bank's 2007 Enterprise Survey, and partly on our own survey of 54 multinational enterprises operating in Ghana
