Multi-GPU Acceleration of the iPIC3D Implicit Particle-in-Cell Code
iPIC3D is a widely used massively parallel Particle-in-Cell code for the
simulation of space plasmas. However, its current implementation does not
support execution on multiple GPUs. In this paper, we describe the porting of
iPIC3D particle mover to GPUs and the optimization steps to increase the
performance and parallel scaling on multiple GPUs. We analyze the strong
scaling of the mover on two GPU clusters and evaluate its performance and
acceleration. The optimized GPU version which uses pinned memory and
asynchronous data prefetching outperform their corresponding CPU versions by
5-10x on two different systems equipped with NVIDIA K80 and V100 GPUs.Comment: Accepted for publication in ICCS 201
Speciation and fate of copper in sewage treatment works with and without tertiary treatment: The effect of return flows

Copyright @ 2013 Taylor & Francis.The removal of metals from wastewaters is becoming an important issue, with new environmental quality standards putting increased regulatory pressure on operators of sewage treatment works. The use of additional processes (tertiary treatment) following two-stage biological treatment is frequently seen as a way of improving effluent quality for nutrients and suspended solids, and this study investigates the impact of how back washes from these tertiary processes may impact the removal of copper during primary sedimentation. Seven sites were studied, three conventional two-stage biological treatment, and four with tertiary processes. It was apparent that fluxes of copper in traditional return flows made a significant contribution to the load to the primary treatment tanks, and that<1% of this was in the dissolved phase. Where tertiary processes were used, back wash liquors were also returned to the primary tanks. These return flows had an impact on copper removal in the primary tanks, probably due to their aerobic nature. Returning such aerobic back wash flows to the main process stream after primary treatment may therefore be worth consideration. The opportunity to treat consolidated liquor and sludge flows in side-stream processes to remove toxic elements, as they are relatively concentrated, low volume flow streams, should also be evaluated
Region-specific indicators for assessing the sustainability of biomass utilisation in East Asia
© 2015 by the authors, licensee MDPI, Basel, Switzerland. This paper presents the findings of an expert working group of researchers from East Asian countries. The group was tasked with developing a theoretically sound and practically implementable methodology for assessing the sustainability of biomass utilisation in East Asian countries based on the needs and potential of biomass resources in this region. Building on six years of research conducted between 2007 and 2013, the working group formulated a set of main and secondary indicators for biomass utilisation under three pillars of sustainability. For the environmental pillar, the main indicator was life cycle greenhouse gas emissions and secondary indicators were water consumption and soil quality. For the economic pillar, the main indicator was total value added and secondary indicators were net profit, productivity, and net energy balance. For the social pillar, the main indicators were employment generation and access to modern energy, and the secondary indicator was the human development index. The application of the working group methodology and indicators in sustainability assessments of biomass utilisation will enable decision makers in East Asian countries to compare the sustainability of biomass utilisation options and to make decisions on whether or not to launch or sustain biomass utilisation initiatives
Giant Nonlinear Optical Activity from Planar Metasurfaces
Second harmonic generation circular dichroism (CD) is more sensitive to the handedness of
chiral materials than its linear optical counterpart. In this work, we show that 3D chiral structures are not
necessary for introducing strong CD for harmonic generations. Specifically, we demonstrate giant CD for
both second harmonic generation and third harmonic generation on suitably designed ultrathin plasmonic
metasurfaces. It is experimentally and theoretically verified that the overwhelming contribution to this
nonlinear CD is of achiral origin. The results shed new light on the origin of the nonlinear CD effect in
achiral planar surfaces
Hsp90 depletion goes wild
Hsp90 reveals phenotypic variation in the laboratory, but is Hsp90 depletion important in the wild? Recent work from Chen and Wagner in BMC Evolutionary Biology has discovered a naturally occurring Drosophila allele that downregulates Hsp90, creating sensitivity to cryptic genetic variation. Laboratory studies suggest that the exact magnitude of Hsp90 downregulation is important. Extreme Hsp90 depletion might reactivate transposable elements and/or induce aneuploidy, in addition to revealing cryptic genetic variation
Does the majority always know best? Young children's flexible trust in majority opinion
Copying the majority is generally an adaptive social learning strategy but the majority does not always know best. Previous work has demonstrated young children's selective uptake of information from a consensus over a lone dissenter. The current study examined children's flexibility in following the majority: do they overextend their reliance on this heuristic to situations where the dissenting individual has privileged knowledge and should be trusted instead? Four- to six- year-olds (N = 103) heard conflicting claims about the identity of hidden drawings from a majority and a dissenter in two between-subject conditions: in one, the dissenter had privileged knowledge over the majority (he drew the pictures); in the other he did not (they were drawn by an absent third party). Overall, children were less likely to trust the majority in the Privileged Dissenter condition. Moreover, 5- and 6- year-olds made majority-based inferences when the dissenter had no privileged knowledge but systematically endorsed the dissenter when he drew the pictures. The current findings suggest that by 5 years, children are able to make an epistemic-based judgment to decide whether or not to follow the majority rather than automatically following the most common view
Exogenous WNT5A and WNT11 proteins rescue CITED2 dysfunction in mouse embryonic stem cells and zebrafish morphants
Mutations and inadequate methylation profiles of CITED2 are associated with human congenital heart disease (CHD). In mouse, Cited2 is necessary for embryogenesis, particularly for heart development, and its depletion in embryonic stem cells (ESC) impairs cardiac differentiation. We have now determined that Cited2 depletion in ESC affects the expression of transcription factors and cardiopoietic genes involved in early mesoderm and cardiac specification. Interestingly, the supplementation of the secretome prepared from ESC overexpressing CITED2, during the onset of differentiation, rescued the cardiogenic defects of Cited2-depleted ESC. In addition, we demonstrate that the proteins WNT5A and WNT11 held the potential for rescue. We also validated the zebrafish as a model to investigate cited2 function during development. Indeed, the microinjection of morpholinos targeting cited2 transcripts caused developmental defects recapitulating those of mice knockout models, including the increased propensity for cardiac defects and severe death rate. Importantly, the co-injection of anti-cited2 morpholinos with either CITED2 or WNT5A and WNT11 recombinant proteins corrected the developmental defects of Cited2-morphants. This study argues that defects caused by the dysfunction of Cited2 at early stages of development, including heart anomalies, may be remediable by supplementation of exogenous molecules, offering the opportunity to develop novel therapeutic strategies aiming to prevent CHD.Agência financiadora:

Site-specific incorporation of phosphotyrosine using an expanded genetic code.
Access to phosphoproteins with stoichiometric and site-specific phosphorylation status is key to understanding the role of protein phosphorylation. Here we report an efficient method to generate pure, active phosphotyrosine-containing proteins by genetically encoding a stable phosphotyrosine analog that is convertible to native phosphotyrosine. We demonstrate its general compatibility with proteins of various sizes, phosphotyrosine sites and functions, and reveal a possible role of tyrosine phosphorylation in negative regulation of ubiquitination
Nanopods: A New Bacterial Structure and Mechanism for Deployment of Outer Membrane Vesicles
Background:
Bacterial outer membrane vesicles (OMV) are packets of periplasmic material that, via the proteins and other molecules they contain, project metabolic function into the environment. While OMV production is widespread in proteobacteria, they have been extensively studied only in pathogens, which inhabit fully hydrated environments. However, many (arguably most) bacterial habitats, such as soil, are only partially hydrated. In the latter, water is characteristically distributed as films on soil particles that are, on average thinner, than are typical OMV (ca. ≤10 nm water film vs. 20 to >200 nm OMV;).
Methodology/Principal Findings:
We have identified a new bacterial surface structure, termed a "nanopod", that is a conduit for projecting OMV significant distances (e.g., ≥6 µm) from the cell. Electron cryotomography was used to determine nanopod three-dimensional structure, which revealed chains of vesicles within an undulating, tubular element. By using immunoelectron microscopy, proteomics, heterologous expression and mutagenesis, the tubes were determined to be an assembly of a surface layer protein (NpdA), and the interior structures identified as OMV. Specific metabolic function(s) for nanopods produced by Delftia sp. Cs1-4 are not yet known. However, a connection with phenanthrene degradation is a possibility since nanopod formation was induced by growth on phenanthrene. Orthologs of NpdA were identified in three other genera of the Comamonadaceae family, and all were experimentally verified to form nanopods.
Conclusions/Significance:
Nanopods are new bacterial organelles, and establish a new paradigm in the mechanisms by which bacteria effect long-distance interactions with their environment. Specifically, they create a pathway through which cells can effectively deploy OMV, and the biological activity these transmit, in a diffusion-independent manner. Nanopods would thus allow environmental bacteria to expand their metabolic sphere of influence in a manner previously unknown for these organisms
New mutations at the imprinted Gnas cluster show gene dosage effects of Gsα in postnatal growth and implicate XLαs in bone and fat metabolism, but not in suckling
The imprinted Gnas cluster is involved in obesity, energy metabolism, feeding behavior, and viability. Relative contribution of paternally expressed proteins XLαs, XLN1, and ALEX or a double dose of maternally expressed Gsα to phenotype has not been established. In this study, we have generated two new mutants (Ex1A-T-CON and Ex1A-T) at the Gnas cluster. Paternal inheritance of Ex1A-T-CON leads to loss of imprinting of Gsα, resulting in preweaning growth retardation followed by catch-up growth. Paternal inheritance of Ex1A-T leads to loss of imprinting of Gsα and loss of expression of XLαs and XLN1. These mice have severe preweaning growth retardation and incomplete catch-up growth. They are fully viable probably because suckling is unimpaired, unlike mutants in which the expression of all the known paternally expressed Gnasxl proteins (XLαs, XLN1 and ALEX) is compromised. We suggest that loss of ALEX is most likely responsible for the suckling defects previously observed. In adults, paternal inheritance of Ex1A-T results in an increased metabolic rate and reductions in fat mass, leptin, and bone mineral density attributable to loss of XLαs. This is, to our knowledge, the first report describing a role for XLαs in bone metabolism. We propose that XLαs is involved in the regulation of bone and adipocyte metabolism
