    Auto-Pipe: A Pipeline Design and Evaluation System

    Auto-Pipe is a tool that aids in the design, evaluation, and implementation of pipelined applications that are distributed across a set of heterogeneous devices including multiple processors and FPGAs. It has been developed to meet the needs arising in the domains of communications, computation on large datasets, and real time streaming data applications. In this paper, the Auto-Pipe design flow is introduced and two sample applications, developed for compatibility with the Auto-Pipe system, are presented. The sample applications are the Triple-DES encryption standard and a subset of the signal-processing pipeline for VERITAS, a high-energy gamma-ray astrophysics experiment. These applications are analyzed and one phase of the Auto-Pipe design flow is illustrated.     Coyote Diets on the Rolling Plains Quail Research Ranch, Texas

    Predation is a major cause of mortality and nest failure for the northern bobwhite (Colinus virginianus) across its range. Coyotes (Canis latrans) are a potential predator of bobwhites and typically the most common mesocarnivore on bobwhite range in Texas. Few data exist regarding the importance of bobwhites in the coyote’s diet in the Rolling Plains of Texas. We describe the seasonal and annual diets of coyotes on the Rolling Plains Quail Research Ranch (RPQRR), Fisher County, Texas. The RPQRR encompasses 1,902 ha of rolling terrain consisting of ridges and mesquite (Prosopis glandulosa) dominated rangeland; other common shrubs include netleaf hackberry (Celtis laevigata), littleleaf sumac (Rhus microphylla), lotebush (Ziziphus obtusifolia), wolfberry (Lycium berlandieri), chittam (Bumrlia lanuginosa), catclaws (Acacia spp., Mimosa spp.), and agarito (Mahonia trifoliolata). Prickly pear (Opuntia spp.) is abundant on most sites. The study area received 58 and 64 cm of rainfall, respectively during 2009 and 2010, below the 30-year average of 76 cm for Fisher County, Texas. We collected, and examined 720 coyote scats from December 2008 to December 2010. Each scat was prepared for analysis by placing it inside a nylon mesh bag and washing it for 2 cycles in an automatic washing machine. We analyzed scat contents macroscopically and any guard hairs were analyzed microscopically to identify prey to genus. We also collected estimates of abundance for a range of potential food sources including bobwhites, small mammals, and insects. Preliminary analyses suggest coyotes were minor predators of quail and their diets mainly consisted of seasonally-available mast (e.g., tunas of prickly pear) and rodents. Variation in timing and amount of rainfall during our study allowed us to document how coyotes adjusted their diets to the resulting fluctuations in food availability (especially mast)

    Conformally coupled dark matter

    Dark matter is obtained from a scalar field coupled conformally to gravitation; the scalar being a relict of Dirac's gauge function. This conformally coupled dark matter includes a gas of very light (m≈2.25×10−34eVm\approx 2.25\times 10^{-34} eV) neutral bosons having spin 0, as well as a time-dependent global scalar field, both pervading all of the cosmic space.     Observation of Changes in the Atomic and Electronic Structure of Single-Crystal YBa₂Cu₃O₆.₆ Accompanying Bromination

    To ascertain the role of bromination in the recovery of superconductivity in underdoped YBa2Cu3O6+y (YBCO), we have performed polarized multiple-edge x-ray-absorption fine structure (XAFS) measurements on normal (y~0.6) and brominated (Br/Cu~1/30, y~0.6) single crystals with superconducting transitions at 63 and 89 K, respectively. The brominated sample becomes strongly heterogeneous on an atomic length scale. Approximately one-third of YBCO is locally decomposed yet incorporated as a well-ordered host lattice as nanoscale regions. The decomposed phase consists of heavily distorted domains with an order not following that of the host lattice. Structurally, these domains are fragments of the YBCO lattice that are discontinued along the Cu(1)-O(1) containing planes. The local structure is consistent with the cluster expansions: Y-O(2,3)8-Cu(2)8-..., Ba-O8-Cu(2)4Cu(1)2-..., and Cu-O4... about the Y, Ba, and Cu sites. Interatomic distances and Debye-Waller factors for the expansions were determined from fits to Y K-, Ba L3-, and Cu K-edge XAFS data at room temperature. Br K-edge data reveal that Br does not enter substitutionally or interstitially into the perfect YBCO lattice. However, Br does occupy the Cu(1) sites in a nanofragment of the YBCO lattice, forming Br-O(4)-Ba-Cu2(1)Cu(2)-... nanoclusters. From polarized measurements these nanoclusters were found to be almost randomly oriented with respect to the host crystal, and probably are the nucleus of the decomposed phase. This heterogeneity brings about the unusual structural and electronic properties of the normal state previously reported in the literature.     Clinical microbiology testing is a fundamental component of healthcare, which depends upon the problem solving skills of its employees. Graduates entering these positions must be able to select, conduct, and interpret a wide variety of diagnostic tests, and undergraduate curricula must be able to foster these transferrable research skills. To this end, an undergraduate research experience (URE) was implemented in MICR2000, an introductory microbiology and immunology course offered at The University of Queensland (UQ). The URE aimed to identify the bacterial composition within healthy human oral cavities (the human oral microbiome), an original research question that has the potential to establish oral risk factors for disease. Previous studies have been hindered by limited volunteer recruitment but by engaging MICR2000 students, 225 oral swab samples were collected for microbial identification via student-driven selection and interpretation of diagnostic tests.     Mass Cytometry Defines Virus-Specific CD4 + T Cells in Influenza Vaccination

    The antiviral response to influenza virus is complex and multifaceted, involving many immune cell subsets. There is an urgent need to understand the role of CD4+ T cells, which orchestrate an effective antiviral response, to improve vaccine design strategies. In this study, we analyzed PBMCs from human participants immunized with influenza vaccine, using high-dimensional single-cell proteomic immune profiling by mass cytometry. Data were analyzed using a novel clustering algorithm, denoised ragged pruning, to define possible influenza virus-specific clusters of CD4+ T cells. Denoised ragged pruning identified six clusters of cells. Among these, one cluster (Cluster 3) was found to increase in abundance following stimulation with influenza virus peptide ex vivo. A separate cluster (Cluster 4) was found to expand in abundance between days 0 and 7 postvaccination, indicating that it is vaccine responsive. We examined the expression profiles of all six clusters to characterize their lineage, functionality, and possible role in the response to influenza vaccine. Clusters 3 and 4 consisted of effector memory cells, with high CD154 expression. Cluster 3 expressed cytokines like IL-2, IFN-γ, and TNF-α, whereas Cluster 4 expressed IL-17. Interestingly, some participants had low abundance of Clusters 3 and 4, whereas others had higher abundance of one of these clusters compared with the other. Taken together, we present an approach for identifying novel influenza virus-reactive CD4+ T cell subsets, a method that could help advance understanding of the immune response to influenza, predict responsiveness to vaccines, and aid in better vaccine design
