    VIPR: A probabilistic algorithm for analysis of microbial detection microarrays

    <p>Abstract</p> <p>Background</p> <p>All infectious disease oriented clinical diagnostic assays in use today focus on detecting the presence of a single, well defined target agent or a set of agents. In recent years, microarray-based diagnostics have been developed that greatly facilitate the highly parallel detection of multiple microbes that may be present in a given clinical specimen. While several algorithms have been described for interpretation of diagnostic microarrays, none of the existing approaches is capable of incorporating training data generated from positive control samples to improve performance.</p> <p>Results</p> <p>To specifically address this issue we have developed a novel interpretive algorithm, VIPR (<b>V</b>iral <b>I</b>dentification using a <b>PR</b>obabilistic algorithm), which uses Bayesian inference to capitalize on empirical training data to optimize detection sensitivity. To illustrate this approach, we have focused on the detection of viruses that cause hemorrhagic fever (HF) using a custom HF-virus microarray. VIPR was used to analyze 110 empirical microarray hybridizations generated from 33 distinct virus species. An accuracy of 94% was achieved as measured by leave-one-out cross validation. <it>Conclusions</it></p> <p>VIPR outperformed previously described algorithms for this dataset. The VIPR algorithm has potential to be broadly applicable to clinical diagnostic settings, wherein positive controls are typically readily available for generation of training data.</p

    The Systemic Evaluation and Clinical Significance of Immunological Function for Advanced Lung Cancer Patients

    Background and objective The actual evaluation of immunological function is significant for studing the tumor development and devising a treatment in time. The aim of this study is to evaluate the immunological function of advanced lung cancer patients systematically, and to discuss the clinical significance. Methods The nucleated cell amounts of advanced lung cancer patients and the healthy individuals were counted. The immune cell subsets and the levels of IL-4, INF-γ, perforin and granzyme in CD8+T cells by the flow cytometry were measured. The proliferation activity and the inhibition ratio of immune cells to several tumor cell lines were evaluated by MTT assay. Results The absolute amounts and subsets of T, B, NK cells of advanced lung cancer patients were lower than the healthy individuals (P < 0.05); However, the proportion of regulatory T cells of advanced lung cancer patients (4.00±1.84)% was lower than the healthy individuals (1.27±0.78)% (P < 0.05). The positive rates of IFN-γ perforin, granzyme in CD8+T cells decreased while them in IL-4 did not in the advanced lung cancer patients compared to the healthy control group (P < 0.05). The proliferation activity of immune cells, the positive rate of PPD masculine and the inhibition ratio to tumor cells in the advanced lung cancer patients was lower than the healthy subsets obviously (P < 0.05). Conclusion There was a significant immune depression in the advanced lung cancer patients compared to the healthy individuals

    The path to triacylglyceride obesity in the sta6 strain of Chlamydomonas reinhardtii

    When the sta6 (starch-null) strain of the green microalga Chlamydomonas reinhardtii is nitrogen starved in acetate and then “boosted” after 2 days with additional acetate, the cells become “obese” after 8 days, with triacylglyceride (TAG)-filled lipid bodies filling their cytoplasm and chloroplasts. To assess the transcriptional correlates of this response, the sta6 strain and the starch-forming cw15 strain were subjected to RNA-Seq analysis during the 2 days prior and 2 days after the boost, and the data were compared with published reports using other strains and growth conditions. During the 2 h after the boost, ∼425 genes are upregulated ≥2-fold and ∼875 genes are downregulated ≥2-fold in each strain. Expression of a small subset of “sensitive” genes, encoding enzymes involved in the glyoxylate and Calvin-Benson cycles, gluconeogenesis, and the pentose phosphate pathway, is responsive to culture conditions and genetic background as well as to boosting. Four genes—encoding a diacylglycerol acyltransferase (DGTT2), a glycerol-3-P dehydrogenase (GPD3), and two candidate lipases (Cre03.g155250 and Cre17.g735600)—are selectively upregulated in the sta6 strain. Although the bulk rate of acetate depletion from the medium is not boost enhanced, three candidate acetate permease-encoding genes in the GPR1/FUN34/YaaH superfamily are boost upregulated, and 13 of the “sensitive” genes are strongly responsive to the cell's acetate status. A cohort of 64 autophagy-related genes is downregulated by the boost. Our results indicate that the boost serves both to avert an autophagy program and to prolong the operation of key pathways that shuttle carbon from acetate into storage lipid, the combined outcome being enhanced TAG accumulation, notably in the sta6 strain

    Construction and Practice of Livelihood Efficiency Index System for Herders in Typical Steppe Area of Inner Mongolia Based on Super-Efficiency Slacks-Based Measure Model

    Inner Mongolia is one of the main animal husbandry production bases in China, with herders being the main animal husbandry producers. A systematic analysis of the efficiency of herding households’ livelihoods and the influencing factors is of great importance to formulate effective policies to support herding households’ livelihoods, enhance their social adaptability, and alleviate the vulnerability of poor people in herding areas. This study used a typical steppe of Inner Mongolia as the research area. It used the interview data of herding households from 2021, constructed the evaluation index system of herding households’ livelihood efficiency, analyzed the redundancy of the inputs and outputs of herding households’ livelihoods, and examined the key factors affecting herding households’ livelihood efficiency. The results indicate that (1) the pure technical effectiveness of the livelihood efficiency of typical grassland herding households in Inner Mongolia is the highest; the comprehensive technical efficiency and scale efficiency are low. The scale return of most herders’ livelihoods shows a decreasing state. (2) According to the results of the model, under the premise of the output not being reduced, reducing the amount of social capital input can effectively save resources. Without increasing the input, the room for improvement in the living level is the most obvious. (3) The pasture area, the communication network, and the access to information have significant negative effects on the efficiency of herders’ livelihoods; infrastructure and water supply have significant positive impacts. In summary, we built a model for evaluating the livelihood efficiency of herders in typical grassland areas of Inner Mongolia, which can provide a reference for the revitalization work of pastoral areas and related research in the future

    Climate Change Characteristics of Typical Grassland in the Mongolian Plateau from 1978 to 2020

    Typical grassland is the core of the Mongolian Plateau grassland belt, and is also an important ecological barrier in the north of China. It is of great significance to explore the real-time changes in grassland climate for the prevention and control of climate disasters, and for ecological protection. In this study, the spatial and temporal variation of temperature, precipitation and maximum wind speed in typical Mongolian Plateau grassland were studied using observation data from 16 meteorological stations from 1978 to 2020, using the linear trend method, cumulative anomaly method, Mann-Kendall test, sliding t-test and Morlet wavelet analysis. The results show that: (1) The typical grassland temperature has been increasing at a rate of 0.4 °C/10a (p p < 0.001), with the most pronounced decrease in spring; the maximum wind speed changed abruptly from strong to weak around 1991; spatially, the annual average maximum wind speed decreased gradually from northwest to southeast and northeast, with the most pronounced decrease in the south and northeast. (4) The wavelet analysis shows that the typical grassland area will still be in a warm, low-rainfall and weak-wind stage in the coming years. Using the above analysis, the typical grassland climate of the Mongolian Plateau has shown a clear trend of warm and dry, weak wind in the past 40 years

    Generating Salt-Affected Irrigated Cropland Map in an Arid and Semi-Arid Region Using Multi-Sensor Remote Sensing Data

    Soil salinization is a widespread environmental hazard and a major abiotic constraint affecting global food production and threatening food security. Salt-affected cropland is widely distributed in China, and the problem of salinization in the Hetao Irrigation District (HID) in the Inner Mongolia Autonomous Region is particularly prominent. The salt-affected soil in Inner Mongolia is 1.75 million hectares, accounting for 14.8% of the total land. Therefore, mapping saline cropland in the irrigation district of Inner Mongolia could evaluate the impacts of cropland soil salinization on the environment and food security. This study hypothesized that a reasonably accurate regional map of salt-affected cropland would result from a ground sampling approach based on PlanetScope images and the methodology developed by Sentinel multi-sensor images employing the machine learning algorithm in the cloud computing platform. Thus, a model was developed to create the salt-affected cropland map of HID in 2021 based on the modified cropland base map, valid saline and non-saline samples through consistency testing, and various spectral parameters, such as reflectance bands, published salinity indices, vegetation indices, and texture information. Additionally, multi-sensor data of Sentinel from dry and wet seasons were used to determine the best solution for mapping saline cropland. The results imply that combining the Sentinel-1 and Sentinel-2 data could map the soil salinity in HID during the dry season with reasonable accuracy and close to real time. Then, the indicators derived from the confusion matrix were used to validate the established model. As a result, the combined dataset, which included reflectance bands, spectral indices, vertical transmit–vertical receive (VV) and vertical transmit–horizontal receive (VH) polarization, and texture information, outperformed the highest overall accuracy at 0.8938, while the F1 scores for saline cropland and non-saline cropland are 0.8687 and 0.9109, respectively. According to the analyses conducted for this study, salt-affected cropland can be detected more accurately during the dry season by using just Sentinel images from March to April. The findings of this study provide a clear explanation of the efficiency and standardization of salt-affected cropland mapping in arid and semi-arid regions, with significant potential for applicability outside the current study area
