A comprehensive set of plasmids for vanillate- and xylose-inducible gene expression in Caulobacter crescentus
Caulobacter crescentus is widely used as a powerful model system for the study of prokaryotic cell biology and development. Analysis of this organism is complicated by a limited selection of tools for genetic manipulation and inducible gene expression. This study reports the identification and functional characterization of a vanillate-regulated promoter (Pvan) which meets all requirements for application as a multi-purpose expression system in Caulobacter, thus complementing the established xylose-inducible system (Pxyl). Furthermore, we introduce a newly constructed set of integrating and replicating shuttle vectors that considerably facilitate cell biological and physiological studies in Caulobacter. Based on different narrow and broad-host range replicons, they offer a wide choice of promoters, resistance genes, and fusion partners for the construction of fluorescently or affinity-tagged proteins. Since many of these constructs are also suitable for use in other bacteria, this work provides a comprehensive collection of tools that will enrich many areas of microbiological research
Analyse der elektroenzephalographischen HirntÀtigkeit, der perkutan gemessenen SauerstoffsÀttigung und des endexpiratorisch gemessenen Kohlendioxids gesunder Probanden in AbhÀngigkeit der akuten Höhenkrankheit im Rahmen einer Himalaya-Expedition auf 5.050 m Höhe
Die akute Höhenkrankheit ist durch eine Kombination unspezifischer Symptome wie Kopfschmerzen, Erbrechen, Ăbelkeit, Erschöpfung, Schwindel und Schlafstörungen gekennzeichnet. Als schwerere Formen können ein Höhenhirnödem und/ oder Höhenlungenödem auftreten. Sie kann ab 2.500 m auftreten und ist abhĂ€ngig von der Akklimatisation und Aufstiegsgeschwindigkeit. Bisher gibt es keine Möglichkeit vorherzusagen, welche Bergsteiger im Verlauf einer Expedition an der Höhenkrankheit erkranken und welche nicht. Die vorliegende Studie sollte prĂŒfen, ob eine Beziehung zwischen EEG VerĂ€nderungen und Symptomen der akuten Höhenkrankheit besteht, ob mögliche Effekte auf das EEG mit Ănderungen der peripher gemessenen SauerstoffsĂ€ttigung und des endexpiratorisch gemessenen Kohlendioxids als Ausdruck kompensatorischer Mechanismen korrelieren, und ob EEG VerĂ€nderungen, Ănderungen der peripher gemessenen SauerstoffsĂ€ttigung oder des endexpiratorisch gemessenen Kohlendioxids einen prediktiven Wert zu Voraussagen der akuten Höhenkrankheit besitzen. Basismessungen fanden auf 100 m in Deutschland und wĂ€hrend einer klassischen Trekkingtour zum Everest Base Camp in Nepal auf 3.440 m und 5.050 m ĂŒber 3 Wochen im Rahmen einer Feldstudie an 32 Probanden statt. Der AusprĂ€gungsgrad der Höhenkrankheit wurde zweimal tĂ€glich mittels eines standardisierten Fragebogens (Lake Louise Score) erfasst. Die Daten von 5 Probanden, die vor 3.440 m höhenkrank wurden, oder massive EEG Artefakte aufwiesen (5 Probanden), wurden von der Datenanalyse ausgeschlossen. 12 von 22 Probanden (55%) wurden zwischen 3.440 m und 5.050 m höhenkrank. Es konnte gezeigt werden, dass bei milder Höhenkrankheit die perkutane Pulsoxymetrie und die Kapnographie keine sensitiven Methoden darstellen, um das Auftreten der akuten Höhenkrankheit vorauszusagen. Die Analyse der EEG Daten mittels Fast Fourier Transformation hingegen ermöglichte es, einen neurophysiologischen PrĂ€diktor fĂŒr das Auftreten der akuten Höhenkrankheit ausfindig zu machen. Probanden, die im weiteren Verlauf der Expedition zwischen 3.440 m und 5.050 m höhenkrank wurden, zeigten bereits zwischen 100 m und 3.440 m vor dem Auftreten erster Symptome eine rechts temporale Hirnfunktionsstörung, nĂ€mlich einen Anstieg des Deltafrequenzbereichs des EEG Powerspektrums in der Elektrode T4. Dies war bei den Gesunden nicht der Fall. Weiter konnten wir zeigen, dass bei den symptomatischen Probanden, die schlechter hyperventilierten und die somit höhere Kohlendioxidwerte hatten, der Anstieg des Deltafrequenzbereichs des EEG Powerspektrums ausgeprĂ€gter war. Dies bestĂ€tigt Ergebnisse, die zeigten, dass der Grad der Hyperventilation ein entscheidender Faktor bei der erfolgreichen Akklimatisation ist. Die frontale und occipitale GrundaktivitĂ€t stieg bei allen Probanden initial als Ausdruck der Kompensation an. Bei weiterem Aufstieg konnte dieser Mechanismus von den symptomatischen Probanden nicht mehr aufrecht erhalten werden, was zu einem Abfall der GrundaktivitĂ€t fĂŒhrte
Activated chemoreceptor arrays remain intact and hexagonally packed
Bacterial chemoreceptors cluster into exquisitively sensitive, tunable, highly ordered, polar arrays. While these arrays serve as paradigms of cell signalling in general, it remains unclear what conformational changes transduce signals from the periplasmic tips, where attractants and repellents bind, to the cytoplasmic signalling domains. Conflicting reports support and contest the hypothesis that activation causes large changes in the packing arrangement of the arrays, up to and including their complete disassembly. Using electron cryotomography, here we show that in Caulobacter crescentus, chemoreceptor arrays in cells grown in different media and immediately after exposure to the attractant galactose all exhibit the same 12 nm hexagonal packing arrangement, array size and other structural parameters. ÎcheB and ÎcheR mutants mimicking attractant- or repellent-bound states prior to adaptation also show the same lattice structure. We conclude that signal transduction and amplification must be accomplished through only small, nanoscale conformational changes
Chromosomal periodicity and positional networks of genes in Escherichia coli
Escherichia coli periodic gene distribution is identified for a periodic interval of 33âkb.Two positional networks of genes are discovered by studying gene periodic distribution: one is driven by metabolic genes and the other by genes involved in cellular processing and signaling.A functional core of Escherichia coli genes drives gene periodic distribution.A few chromosomal regions that preserve gene transcription profiles across environmental changes are identified.This single genome analysis approach can be taken as a footprint for a large-scale bacterial and archaeal periodic distribution analysis
A gradient-forming MipZ protein mediating the control of cell division in the magnetotactic bacterium Magnetospirillum gryphiswaldense
Cell division needs to be tightly regulated and closely coordinated with other cellular processes to ensure the generation of fully viable offspring. Here, we investigate division site placement by the cell division regulator MipZ in the alphaproteobacterium Magnetospirillum gryphiswaldense, a species that forms linear chains of magnetosomes to navigate within the geomagnetic field. We show that M. gryphiswaldense contains two MipZ homologs, termed MipZ1 and MipZ2. MipZ2 localizes to the division site, but its absence does not cause any obvious phenotype. MipZ1, by contrast, forms a dynamic bipolar gradient, and its deletion or overproduction cause cell filamentation, suggesting an important role in cell division. The monomeric form of MipZ1 interacts with the chromosome partitioning protein ParB, whereas its ATP-dependent dimeric form shows non-specific DNA-binding activity. Notably, both the dimeric and, to a lesser extent, the monomeric form inhibit FtsZ polymerization in vitro. MipZ1 thus represents a canonical gradient-forming MipZ homolog that critically contributes to the spatiotemporal control of FtsZ ring formation. Collectively, our findings add to the view that the regulatory role of MipZ proteins in cell division is conserved among many alphaproteobacteria. However, their number and biochemical properties may have adapted to the specific needs of the host organism
Der Translationsfaktor SelB
Die kotranslationelle Dekodierung des Kodons UGA als Selenocystein erfolgt
durch eine spezifische tRNA (tRNASec), die von Seryl-tRNA Synthetase mit Serin
beladen und anschlieĂend von Selenocystein Synthase (SelA) zu Selenocysteyl-
tRNASec umgesetzt wird. Selenophosphat, das als Selendonor fĂŒr diese Reaktion
dient, wird von Selenophosphat Synthetase (SelD) aus Selenid und ATP generiert.
Der anschlieĂende Transfer der beladenen tRNA zum Ribosom erfolgt durch den
spezialisierten Elongationsfaktor SelB, dessen N-terminale Region Homologie zu
EF-Tu zeigt und wie dieses Guanosin-Nukleotide und tRNA bindet. Der C-terminale
Teil interagiert zusÀtzlich mit einer als SECIS-Element bezeichneten mRNA-
SekundĂ€rstruktur, die in Bakterien unmittelbar auf das fĂŒr Selenocystein
kodierende UGA-Triplett folgt und fĂŒr dessen Rekodierung als Sinnkodon
verantwortlich ist.
Die vorliegende Arbeit beschÀftigt sich mit den Mechanismen, die der Interaktion
von SelB mit seinen Liganden sowie der Regulation der Selenocystein-
Biosynthese durch SelB zu Grunde liegen. Im Einzelnen wurden dabei folgende
Resultate erhalten:
1) Die strikte Diskriminierung zwischen Seryl- und Selenocysteyl-tRNASec durch
SelB ist essentiell fĂŒr das Funktionieren des Selenocystein inkorporierenden Systems.
Eine gerichtete Mutatagenese der Aminoacyl-Bindetasche von SelB
zeigte, dass die SelektivitÀt der tRNA-Bindung vermutlich nicht auf einer
spezifischen Erkennung des Aminoacyl-Rests beruht. Nach Zufallsmutagenese
konnten vier SelB-Varianten isoliert werden, die in vivo eine erhöhte
AktivitÀt mit Seryl-tRNASec besitzen. Zwei der Mutationen waren in der G-DomÀne
von SelB lokalisiert, die anderen beiden in DomÀne 4a. Die biochemische
Charakterisierung der mutierten Proteine ergab noch keinen Hinweis auf eine
erhöhte AffinitĂ€t der SelB-Varianten fĂŒr Seryl-tRNASec, so dass andere
Mechanismen fĂŒr die Erweiterung der AminosĂ€ure-SpezifitĂ€t verantwortlich sein
mĂŒssen.
2) Die Interaktion von SelB mit seinen Liganden wurde mit Hilfe von
biochemischen und biophysikalischen Methoden analysiert. Der Elongationsfaktor
zeigt im Gegensatz zu vielen anderen G-Proteinen eine höhere AffinitĂ€t fĂŒr GTP
(KD = 0,74 ”M) als fĂŒr GDP (KD = 13,4 ”M),was zusammen mit der hohen
Dissoziationsrate von GDP (kdis = 15 s-1) darauf hinweist, dass der
Nukleotidaustausch ohne Katalyse durch einen Austauschfaktor erfolgt. Die
Kinetiken der Interaktion mit Guanosin-Nukleotiden werden durch die Gegenwart
eines SECIS-Elements nicht beeinflusst. Die AffinitÀt von SelB zu einem
fluoresceinmarkierten SECIS-Transkript liegt im nanomolaren Bereich
(KD = 1,23 nM), wobei die Assoziations- und Dissoziationskinetiken sehr
schnell sind und durch die Gegenwart von Guanosin-Nukleotiden nicht verÀndert werden.
In Gegenwart von Selenocysteyl-tRNASec wurde jedoch eine signifikante
Verringerung der Dissoziationsgeschwindigkeit beobachtet, die zu einer
Stabilisierung der Bindung fĂŒhrt und eine Interaktion zwischen der SECIS- und
tRNA-Bindetasche nahelegt. Diese intramolekulare Wechselwirkung wurde durch
Charakterisierung der isolierten mRNA-BindedomÀne von SelB bestÀtigt. Die
Gleichgewichtslage der einzelnen Reaktionen fĂŒhrt zu einer gerichteten Bildung
eines Komplexes aus SelB, GTP, Selenocysteyl-tRNASec und dem SECIS-Element, der
durch seine hohe StabilitÀt auf der mRNA fixiert wird und gleichzeitig eine
Konformation annimmt, die seine Interaktion mit dem Ribosom zulÀsst.
3) In der 5Ž-untranslatierten Region der selAB-mRNA wurde eine SekundÀrstruktur
identifiziert, die Ăhnlichkeit mit dem SECIS-Element aufweist und mit der SelB
spezifisch und mit hoher AffinitÀt interagiert. Die StabilitÀt des Komplexes
zwischen SelB und dem SECIS-Àhnlichen Element erhöht sich in Gegenwart von
Selenocysteyl-tRNASec. Eine Analyse der sel-Genexpression ergab, dass die
Synthese von SelA und in geringerem AusmaĂ SelB in genetischen HintergrĂŒnden,
die eine Assemblierung des quaternÀren Komplexes aus SelB, GTP, Selenocysteyl-
tRNASec und dem SECIS-Ă€hnlichen Element erlauben, reprimiert ist. Mutationen in
sel- Genen fĂŒhren dagegen zu einer erhöhten intrazellulĂ€ren Konzentration dieser
Proteine. Mit Hilfe von Reportergen-Fusionen wurde gezeigt, dass die
Repression der selA-Expression direkt von der Bildung eines quaternÀren
Komplexes am SECIS-Àhnlichen Element abhÀngig ist. Da diese keinen Einfluss auf
die Transkription hat und nur zu einer schwachen Verringerung der mRNA-Menge
fĂŒhrt, wurde gefolgert, dass das SECIS-Ă€hnliche Element eine Regulation der
Translationsinitiation am selA-Gen in AbhÀngigkeit vom Selenstatus der Zelle
ermöglicht
DipM, a new factor required for peptidoglycan remodelling during cell division in Caulobacter crescentus
In bacteria, cytokinesis is dependent on lytic enzymes that facilitate remodelling of the cell wall during constriction. In this work, we identify a thus far uncharacterized periplasmic protein, DipM, that is required for cell division and polarity in Caulobacter crescentus. DipM is composed of four peptidoglycan binding (LysM) domains and a C-terminal lysostaphin-like (LytM) peptidase domain. It binds to isolated murein sacculi in vitro, and is recruited to the site of constriction through interaction with the cell division protein FtsN. Mutational analyses showed that the LysM domains are necessary and sufficient for localization of DipM, while its peptidase domain is essential for function. Consistent with a role in cell wall hydrolysis, DipM was found to interact with purified murein sacculi in vitro and to induce cell lysis upon overproduction. Its inactivation causes severe defects in outer membrane invagination, resulting in a significant delay between cytoplasmic compartmentalization and final separation of the daughter cells. Overall, these findings indicate that DipM is a periplasmic component of the C. crescentus divisome that facilitates remodelling of the peptidoglycan layer and, thus, coordinated constriction of the cell envelope during the division process
The MatP/matS Site-Specific System Organizes the Terminus Region of the E. coli Chromosome into a Macrodomain
The organization of the Escherichia coli chromosome into insulated macrodomains influences the segregation of sister chromatids and the mobility of chromosomal DNA. Here, we report that organization of the Terminus region (Ter) into a macrodomain relies on the presence of a 13 bp motif called matS repeated 23 times in the 800-kb-long domain. matS sites are the main targets in the E. coli chromosome of a newly identified protein designated MatP. MatP accumulates in the cell as a discrete focus that colocalizes with the Ter macrodomain. The effects of MatP inactivation reveal its role as main organizer of the Ter macrodomain: in the absence of MatP, DNA is less compacted, the mobility of markers is increased, and segregation of Ter macrodomain occurs early in the cell cycle. Our results indicate that a specific organizational system is required in the Terminus region for bacterial chromosome management during the cell cycle
In vivo DNase I sensitivity of the Streptomyces coelicolor chromosome correlates with gene expression: implications for bacterial chromosome structure
For a bacterium, Streptomyces coelicolor A3(2) contains a relatively large genome (8.7 Mb) with a complex and adaptive pattern of gene regulation. We discovered a correlation between the physical structure of the S.coelicolor genome and the transcriptional activity of the genes therein. Twelve genes were surveyed throughout 72 h of growth for both in vivo sensitivity to DNase I digestion and levels of transcription. DNase I-sensitivity correlated positively with transcript levels, implying that it was predictive of gene expression, and indicating increased accessibility of transcribed DNA. The genome was fractionated based on the sensitivity to DNase I digestion, with the low molecular weight (frequently cut) fraction highly enriched for actively transcribed sequences when compared to the infrequently cut fraction, which was representative of the entire genome. This approach will allow comparison of nucleoid proteins, and any modifications thereof, associated with transcriptionally active and inactive regions of the bacterial genome
