Performance portability of Earth system models with user-controlled GGDML code translation
The increasing need for performance of earth system modeling and other scientific domains pushes the computing technologies in diverse architectural directions. The development of models needs technical expertise and skills of using tools that are able to exploit the hardware capabilities. The heterogeneity of architectures complicates the development and the maintainability of the models. To improve the software development process of earth system models, we provide an approach that simplifies the code maintainability by fostering separation of concerns while providing performance portability. We propose the use of high-level language extensions that reflect scientific concepts. The scientists can use the programming language of their own choice to develop models, however, they can use the language extensions optionally wherever they need. The code translation is driven by configurations that are separated from the model source code. These configurations are prepared by scientific programmers to optimally use the machine’s features. The main contribution of this paper is the demonstration of a user-controlled source-to-source translation technique of earth system models that are written with higher-level semantics. We discuss a flexible code translation technique that is driven by the users through a configuration input that is prepared especially to transform the code, and we use this technique to produce OpenMP or OpenACC enabled codes besides MPI to support multi-node configurations

Dealing with extreme scale Earth-system models is challenging from the computer science perspective, as the required computing power and storage capacity are steadily increasing.

The developers of these models face similar problems in scaling, maintaining and optimizing code.
Performance portability and the maintainability of code are key concerns of scientists as, compared to industry projects, model code is continuously revised and extended to incorporate further levels of detail.
This leads to a rapidly growing code base that is rarely refactored.
However, code modernization is important to maintain productivity of the scientist working
with the code and for utilizing performance provided by modern and future architectures.
The need for performance optimization is motivated by the evolution of the parallel architecture landscape from
homogeneous flat machines to heterogeneous combinations of processors with deep memory hierarchy.
Notably, the rise of many-core, throughput-oriented accelerators, such as GPUs, requires non-trivial code changes at minimum and, even worse, may necessitate a substantial rewrite of the existing codebase.
At the same time, the code complexity increases the difficulty for computer scientists and vendors to understand and optimize the code for a given system.
Storing the products of climate predictions requires a large storage and archival system which is expensive.
Often, scientists restrict the number of scientific variables and write interval to keep the costs
balanced.
Compression algorithms can reduce the costs significantly but can also increase the scientific yield of simulation runs.
In the AIMES project, we addressed the key issues of programmability, computational efficiency and I/O limitations that are common in next-generation icosahedral earth-system models.

Effect of aerobic exercise training and cognitive behavioural therapy on reduction of chronic fatigue in patients with facioscapulohumeral dystrophy: protocol of the FACTS-2-FSHD trial
<p>Abstract</p> <p>Background</p> <p>In facioscapulohumeral dystrophy (FSHD) muscle function is impaired and declines over time. Currently there is no effective treatment available to slow down this decline. We have previously reported that loss of muscle strength contributes to chronic fatigue through a decreased level of physical activity, while fatigue and physical inactivity both determine loss of societal participation. To decrease chronic fatigue, two distinctly different therapeutic approaches can be proposed: aerobic exercise training (AET) to improve physical capacity and cognitive behavioural therapy (CBT) to stimulate an active life-style yet avoiding excessive physical strain. The primary aim of the FACTS-2-FSHD (acronym for Fitness And Cognitive behavioural TherapieS/for Fatigue and ACTivitieS in FSHD) trial is to study the effect of AET and CBT on the reduction of chronic fatigue as assessed with the Checklist Individual Strength subscale fatigue (CIS-fatigue) in patients with FSHD. Additionally, possible working mechanisms and the effects on various secondary outcome measures at all levels of the International Classification of Functioning, Disability and Health (ICF) are evaluated.</p> <p>Methods/Design</p> <p>A multi-centre, assessor-blinded, randomized controlled trial is conducted. A sample of 75 FSHD patients with severe chronic fatigue (CIS-fatigue ≥ 35) will be recruited and randomized to one of three groups: (1) AET + usual care, (2) CBT + usual care or (3) usual care alone, which consists of no therapy at all or occasional (conventional) physical therapy. After an intervention period of 16 weeks and a follow-up of 3 months, the third (control) group will as yet be randomized to either AET or CBT (approximately 7 months after inclusion). Outcomes will be assessed at baseline, immediately post intervention and at 3 and 6 months follow up.</p> <p>Discussion</p> <p>The FACTS-2-FSHD study is the first theory-based randomized clinical trial which evaluates the effect and the maintenance of effects of AET and CBT on the reduction of chronic fatigue in patients with FSHD. The interventions are based on a theoretical model of chronic fatigue in patients with FSHD. The study will provide a unique set of data with which the relationships between outcome measures at all levels of the ICF could be assessed.</p> <p>Trial registration</p> <p>Dutch Trial Register, NTR1447.</p
Community led active schools programme (CLASP) exploring the implementation of health interventions in primary schools: headteachers’ perspectives
Background: Schools are repeatedly utilised as a key setting for health interventions. However, the translation of effective research findings to the school setting can be problematic. In order to improve effective translation of future interventions, it is imperative key challenges and facilitators of implementing health interventions be understood from a school's perspective. Methods: Nineteen semi-structured interviews were conducted in primary schools (headteachers n = 16, deputy headteacher n = 1, healthy school co-ordinator n = 2). Interviews were transcribed verbatim and analysed using thematic analysis. Results: The main challenges for schools in implementing health interventions were; government-led academic priorities, initiative overload, low autonomy for schools, lack of staff support, lack of facilities and resources, litigation risk and parental engagement. Recommendations to increase the application of interventions into the school setting included; better planning and organisation, greater collaboration with schools and external partners and elements addressing sustainability. Child-centred and cross-curricular approaches, inclusive whole school approaches and assurances to be supportive of the school ethos were also favoured for consideration. Conclusions: This work explores schools' perspectives regarding the implementation of health interventions and utilises these thoughts to create guidelines for developing future school-based interventions. Recommendations include the need to account for variability between school environments, staff and pupils. Interventions with an element of adaptability were preferred over the delivery of blanket fixed interventions. Involving schools in the developmental stage would add useful insights to ensure the interventions can be tailored to best suit each individual schools' needs and improve implementation.11 page(s
Withdrawal symptoms in children after long-term administration of sedatives and/or analgesics: A literature review. "Assessment remains troublesome"
Background: Prolonged administration of benzodiazepines and/or opioids to children in a pediatric intensive care unit (PICU) may induce physiological dependence and withdrawal symptoms. Objective: We reviewed the literature for relevant contributions on the nature of these withdrawal symptoms and on availability of valid scoring systems to assess the extent of symptoms. Methods: The databases PubMed, CINAHL, and Psychinfo (1980-June 2006) were searched using relevant key terms. Results: Symptoms of benzodiazepine and opioid withdrawal can be classified in two groups: central nervous system effects and autonomic dysfunction. However, symptoms of the two types show a large overlap for benzodiazepine and opioid withdrawal. Symptoms of gastrointestinal dysfunction in the PICU population have been described for opioid withdrawal only. Six assessment tools for withdrawal symptoms are used in children. Four of these have been validated for neonates only. Two instruments are available to specifically determine withdrawal symptoms in the PICU: the Sedation Withdrawal Score (SWS) and the Opioid Benzodiazepine Withdrawal Scale (OBWS). The OBWS is the only available assessment tool with prospective validation; however, the sensitivity is low. Conclusions: Withdrawal symptoms for benzodiazepines and opioids largely overlap. A sufficiently sensitive instrument for assessing withdrawal symptoms in PICU patients needs to be developed
Profile of subjective quality of life and its correlates in a nation-wide sample of high school students in an Arab setting using the WHOQOL-Bref
<p>Abstract</p> <p>Background</p> <p>The upsurge of interest in the quality of life (QOL) of children is in line with the 1989 Convention on the Rights of the Child, which stressed the child's right to adequate circumstances for physical, mental, and social development. The study's objectives were to: (i) highlight how satisfied Kuwaiti high school students were with life circumstances as in the WHOQOL-Bref; (ii) assess the prevalence of at risk status for impaired QOL and establish the QOL domain normative values; and (iii) examine the relationship of QOL with personal, parental, and socio-environmental factors.</p> <p>Method</p> <p>A nation-wide sample of students in senior classes in government high schools (N = 4467, 48.6% boys; aged 14-23 years) completed questionnaires that included the WHOQOL-Bref.</p> <p>Results</p> <p>Using Cummins' norm of 70% - 80%, we found that, as a group, they barely achieved the well-being threshold score for physical health (70%), social relations (72.8%), environment (70.8%) and general facet (70.2%), but not for psychological health (61.9%). These scores were lower than those reported from other countries. Using the recommended cut-off of <1<it>SD </it>of population mean, the prevalence of at risk status for impaired QOL was 12.9% - 18.8% (population age-adjusted: 15.9% - 21.1%). In all domains, boys had significantly higher QOL than girls, mediated by anxiety/depression; while the younger ones had significantly higher QOL (<it>p </it>< 0.001), mediated by difficulty with studies and social relations. Although poorer QOL was significantly associated with parental divorce and father's low socio-economic status, the most important predictors of poorer QOL were perception of poor emotional relationship between the parents, poor self-esteem and difficulty with studies.</p> <p>Conclusion</p> <p>Poorer QOL seemed to reflect a circumstance of social disadvantage and poor psychosocial well-being in which girls fared worse than boys. The findings indicate that programs that address parental harmony and school programs that promote study-friendly atmospheres could help to improve psychosocial well-being. The application of QOL as a school population health measure may facilitate risk assessment and the tracking of health status.</p
The Cyst Nematode SPRYSEC Protein RBP-1 Elicits Gpa2- and RanGAP2-Dependent Plant Cell Death
Plant NB-LRR proteins confer robust protection against microbes and metazoan
parasites by recognizing pathogen-derived avirulence (Avr) proteins that are
delivered to the host cytoplasm. Microbial Avr proteins usually function as
virulence factors in compatible interactions; however, little is known about the
types of metazoan proteins recognized by NB-LRR proteins and their relationship
with virulence. In this report, we demonstrate that the secreted protein RBP-1
from the potato cyst nematode Globodera pallida elicits defense
responses, including cell death typical of a hypersensitive response (HR),
through the NB-LRR protein Gpa2. Gp-Rbp-1 variants from
G. pallida populations both virulent and avirulent to
Gpa2 demonstrated a high degree of polymorphism, with
positive selection detected at numerous sites. All Gp-RBP-1
protein variants from an avirulent population were recognized by Gpa2, whereas
virulent populations possessed Gp-RBP-1 protein variants both
recognized and non-recognized by Gpa2. Recognition of Gp-RBP-1
by Gpa2 correlated to a single amino acid polymorphism at position 187 in the
Gp-RBP-1 SPRY domain. Gp-RBP-1 expressed
from Potato virus X elicited Gpa2-mediated defenses that required Ran
GTPase-activating protein 2 (RanGAP2), a protein known to interact with the Gpa2
N terminus. Tethering RanGAP2 and Gp-RBP-1 variants via fusion
proteins resulted in an enhancement of Gpa2-mediated responses. However,
activation of Gpa2 was still dependent on the recognition specificity conferred
by amino acid 187 and the Gpa2 LRR domain. These results suggest a two-tiered
process wherein RanGAP2 mediates an initial interaction with pathogen-delivered
Gp-RBP-1 proteins but where the Gpa2 LRR determines which
of these interactions will be productive
