    Transcriptome analysis of porcine M. semimembranosus divergent in intramuscular fat as a consequence of dietary protein restriction

    peer-reviewedBackground: Intramuscular fat (IMF) content is positively correlated with aspects of pork palatability, including flavour, juiciness and overall acceptability. The ratio of energy to protein in the finishing diet of growing pigs can impact on IMF content with consequences for pork quality. The objective of this study was to compare gene expression profiles of Musculus semimembranosus (SM) of animals divergent for IMF as a consequence of protein dietary restriction in an isocaloric diet. The animal model was derived through the imposition of low or high protein diets during the finisher stage in Duroc gilts. RNA was extracted from post mortem SM tissue, processed and hybridised to Affymetrix porcine GeneChip® arrays. Results: IMF content of SM muscle was increased on the low protein diet (3.60 ± 0.38% versus 1.92 ± 0.35%). Backfat depth was also greater in animals on the low protein diet, and average daily gain and feed conversion ratio were lower, but muscle depth, protein content and moisture content were not affected. A total of 542 annotated genes were differentially expressed (DE) between animals on low and high protein diets, with 351 down-regulated and 191 up-regulated on the low protein diet. Transcript differences were validated for a subset of DE genes by qPCR. Alterations in functions related to cell cycle, muscle growth, extracellular matrix organisation, collagen development, lipogenesis and lipolysis, were observed. Expression of adipokines including LEP, TNFα and HIF1α were increased and the hypoxic stress response was induced. Many of the identified transcriptomic responses have also been observed in genetic and fetal programming models of differential IMF accumulation, indicating they may be robust biological indicators of IMF content. Conclusion: An extensive perturbation of overall energy metabolism in muscle occurs in response to protein restriction. A low protein diet can modulate IMF content of the SM by altering gene pathways involved in lipid biosynthesis and degradation; however this nutritional challenge negatively impacts protein synthesis pathways, with potential consequences for growth.Department of Agriculture, Food and the Marine, Ireland - Food Institutional Research Measur

    Ovogénesis y formación de la puesta de los peces invasores Pterois miles y Pterois volitans

    The Indo-Pacific lionfish, Pterois miles and P. volitans, have recently invaded the U.S. east coast and the Caribbean and pose a significant threat to native reef fish communities. Few studies have documented reproduction in pteroines from the Indo-Pacific. This study provides a description of oogenesis and spawn formation in P. miles and P. volitans collected from offshore waters of North Carolina, U.S.A and the Bahamas. Using histological and laboratory observations, we found no differences in reproductive biology between P. miles and P. volitans. These lionfish spawn buoyant eggs that are encased in a hollow mass of mucus produced by specialized secretory cells of the ovarian wall complex. Oocytes develop on highly vascularized peduncles with all oocyte stages present in the ovary of spawning females and the most mature oocytes placed terminally, near the ovarian lumen. Given these ovarian characteristics, these lionfish are asynchronous, indeterminate batch spawners and are thus capable of sustained reproduction throughout the year when conditions are suitable. This mode of reproduction could have contributed to the recent and rapid establishment of these lionfish in the northwestern Atlantic and Caribbean.Los peces Indo-Pacíficos, Pterois miles y P. volitans, han invadido recientemente la costa este de los Estados Unidos y el Caribe y representan una significativa amenaza a las comunidades nativas de peces coralinos. Unos pocos estudios han documentado la reproducción en peces de la subfamilia Pteroinae del Indo-Pacífico. Este estudio presenta la descripción de la ovogénesis y la formación de puesta en P. miles y P. volitans recolectados desde aguas a mar abierto de Carolina del Norte, U.S.A, y las Bahamas. Mediante el uso de observaciones histológicas y de laboratorio, encontramos que no había diferencias en la biología reproductiva entre P. miles y P. volitans. Estas especies desovan huevos flotantes que están encerrados en una masa hueca de moco producida por células secretoras especializadas del complejo de la pared del ovario. Los ovocitos se desarrollan en pedúnculos altamente especializados, estando todos los estadios de los ovocitos presentes en el ovario de las hembras en puesta, y los ovocitos más maduros se localizan en la zona terminal, cerca del lumen del ovario. Dadas estas características del ovario, estas especies son asincrónicas, ponedores secuenciales indeterminados y son, por tanto, capaces de tener una reproducción sostenida a lo largo del año cuando las condiciones son adecuadas.     Flash: Fast and Light Motion Prediction for Autonomous Driving with Bayesian Inverse Planning and Learned Motion Profiles

    Motion prediction of road users in traffic scenes is critical for autonomous driving systems that must take safe and robust decisions in complex dynamic environments. We present a novel motion prediction system for autonomous driving. Our system is based on the Bayesian inverse planning framework, which efficiently orchestrates map-based goal extraction, a classical control-based trajectory generator and an ensemble of light-weight neural networks specialised in motion profile prediction. In contrast to many alternative methods, this modularity helps isolate performance factors and better interpret results, without compromising performance. This system addresses multiple aspects of interest, namely multi-modality, motion profile uncertainty and trajectory physical feasibility. We report on several experiments with the popular highway dataset NGSIM, demonstrating state-of-the-art performance in terms of trajectory error. We also perform a detailed analysis of our system's components, along with experiments that stratify the data based on behaviours, such as change lane versus follow lane, to provide insights into the challenges in this domain. Finally, we present a qualitative analysis to show other benefits of our approach, such as the ability to interpret the outputs

    Evaluation of gene-based family-based methods to detect novel genes associated with familial late onset Alzheimer disease

    AbstractGene-based tests to study the combined effect of rare variants towards a particular phenotype have been widely developed for case-control studies, but their evolution and adaptation for family-based studies, especially for complex incomplete families, has been slower. In this study, we have performed a practical examination of all the latest gene-based methods available for family-based study designs using both simulated and real datasets. We have examined the performance of several collapsing, variance-component and transmission disequilibrium tests across eight different software and twenty-two models utilizing a cohort of 285 families (N=1,235) with late-onset Alzheimer disease (LOAD). After a thorough examination of each of these tests, we propose a methodological approach to identify, with high confidence, genes associated with the studied phenotype with high confidence and we provide recommendations to select the best software and model for family-based gene-based analyses. Additionally, in our dataset, we identified PTK2B, a GWAS candidate gene for sporadic AD, along with six novel genes (CHRD, CLCN2, HDLBP, CPAMD8, NLRP9, MAS1L) as candidates genes for familial LOAD.</jats:p

    Annular electroconvection with shear

    We report experiments on convection driven by a radial electrical force in suspended annular smectic A liquid crystal films. In the absence of an externally imposed azimuthal shear, a stationary one-dimensional (1D) pattern consisting of symmetric vortex pairs is formed via a supercritical transition at the onset of convection. Shearing reduces the symmetries of the base state and produces a traveling 1D pattern whose basic periodic unit is a pair of asymmetric vortices. For a sufficiently large shear, the primary bifurcation changes from supercritical to subcritical. We describe measurements of the resulting hysteresis as a function of the shear at radius ratio η∼0.8\eta \sim 0.8. This simple pattern forming system has an unusual combination of symmetries and control parameters and should be amenable to quantitative theoretical analysis.Comment: 12 preprint pages, 3 figures in 2 parts each.     Electroconvection in a Suspended Fluid Film: A Linear Stability Analysis

    A suspended fluid film with two free surfaces convects when a sufficiently large voltage is applied across it. We present a linear stability analysis for this system. The forces driving convection are due to the interaction of the applied electric field with space charge which develops near the free surfaces. Our analysis is similar to that for the two-dimensional B\'enard problem, but with important differences due to coupling between the charge distribution and the field. We find the neutral stability boundary of a dimensionless control parameter R{\cal R} as a function of the dimensionless wave number κ{\kappa}. R{\cal R}, which is proportional to the square of the applied voltage, is analogous to the Rayleigh number. The critical values Rc{{\cal R}_c} and κc{\kappa_c} are found from the minimum of the stability boundary, and its curvature at the minimum gives the correlation length ξ0{\xi_0}. The characteristic time scale τ0{\tau_0}, which depends on a second dimensionless parameter P{\cal P}, analogous to the Prandtl number, is determined from the linear growth rate near onset. ξ0{\xi_0} and τ0{\tau_0} are coefficients in the Ginzburg-Landau amplitude equation which describes the flow pattern near onset in this system.     The relationship between transcription initiation RNAs and CCCTC-binding factor (CTCF) localization

    Background: Transcription initiation RNAs (tiRNAs) are nuclear localized 18 nucleotide RNAs derived from sequences immediately downstream of RNA polymerase II (RNAPII) transcription start sites. Previous reports have shown that tiRNAs are intimately correlated with gene expression, RNA polymerase II binding and behaviors, and epigenetic marks associated with transcription initiation, but not elongation. Results: In the present work, we show that tiRNAs are commonly found at genomic CCCTC-binding factor (CTCF) binding sites in human and mouse, and that CTCF sites that colocalize with RNAPII are highly enriched for tiRNAs. To directly investigate the relationship between tiRNAs and CTCF we examined tiRNAs originating near the intronic CTCF binding site in the human tumor suppressor gene, p21 (cyclin-dependent kinase inhibitor 1A gene, also known as CDKN1A). Inhibition of CTCF-proximal tiRNAs resulted in increased CTCF localization and increased p21 expression, while overexpression of CTCF-proximal tiRNA mimics decreased CTCF localization and p21 expression. We also found that tiRNA-regulated CTCF binding influences the levels of trimethylated H3K27 at the alternate upstream p21 promoter, and affects the levels of alternate p21 (p21) transcripts. Extending these studies to another randomly selected locus with conserved CTCF binding we found that depletion of tiRNA alters nucleosome density proximal to sites of tiRNA biogenesis. Conclusions: Taken together, these data suggest that tiRNAs modulate local epigenetic structure, which in turn regulates CTCF localization
