kNNDM CV: <i>k</i>-fold nearest-neighbour distance matching cross-validation for map accuracy estimation
Random and spatial cross-validation (CV) methods are commonly used to evaluate machine-learning-based spatial prediction models, and the performance values obtained are often interpreted as map accuracy estimates. However, the appropriateness of such approaches is currently the subject of controversy. For the common case where no probability sample for validation purposes is available, in Milà et al. (2022) we proposed the nearest-neighbour distance matching (NNDM) leave-one-out (LOO) CV method. This method produces a distribution of geographical nearest-neighbour distances (NNDs) between test and training locations during CV that matches the distribution of NNDs between prediction and training locations. Hence, it creates predictive conditions during CV that are comparable to what is required when predicting a defined area. Although NNDM LOO CV produced largely reliable map accuracy estimates in our analysis, as a LOO-based method, it cannot be applied to the large datasets found in many studies.
Here, we propose a novel k-fold CV strategy for map accuracy estimation inspired by the concepts of NNDM LOO CV: the k-fold NNDM (kNNDM) CV. The kNNDM algorithm tries to find a k-fold configuration such that the empirical cumulative distribution function (ECDF) of NNDs between test and training locations during CV is matched to the ECDF of NNDs between prediction and training locations.
We tested kNNDM CV in a simulation study with different sampling distributions and compared it to other CV methods including NNDM LOO CV. We found that kNNDM CV performed similarly to NNDM LOO CV and produced reasonably reliable map accuracy estimates across sampling patterns. However, compared to NNDM LOO CV, kNNDM resulted in significantly reduced computation times. In an experiment using 4000 strongly clustered training points, kNNDM CV reduced the time spent on fold assignment and model training from 4.8 d to 1.2 min. Furthermore, we found a positive association between the quality of the match of the two ECDFs in kNNDM and the reliability of the map accuracy estimates.
kNNDM provided the advantages of our original NNDM LOO CV strategy while bypassing its sample size limitations.</p

Towards the periodization of the uses of Can Sadurní Cave (Begues, Catalonia) during the Middle Neolithic I. The contribution of bayesian modelling to radiocarbon dating sequences
Excavations at Can Sadurní Cave since 2012 have uncovered a complex stratigraphy for the Middle Neolithic phase (ca. 4700-4000 cal. BC). This was not in agreement with our expectations from the previous excavation of a trial trench, where only 4 layers (10, 10b,11 and 11b) were uncovered. After excavating a funerary layer with several in situ burials and further deposits containing multiple layers of burnt dung (fumier), the stratigraphy was revised and 5 episodes within layer 11 were detected. It became necessary to find a tool to refine the chronological sequence of these uses, under the premise that it is unlikely that the cave was used as a funerary area and a byre at the same time. Bayesian modelling allowed distinguishing these two phases, establishing an earlier use of the cave for animal herding purposes (ca. 4700-4450 cal. BC) and a funerary use of the cave in a more recent period (ca. 4400-4200 cal. BC)
Heterogeneity of Moraxella isolates found in the nasal cavities of piglets
Background
Previous studies have shown that the genus Moraxella is commonly present in the nasal microbiota of swine.
Results
In this study, 51 isolates of Moraxella were obtained from nasal swabs from 3 to 4 week old piglets, which represented 26 different fingerprintings by enterobacterial repetitive intergenic consensus (ERIC)-PCR. Whole 16S rRNA gene sequencing allowed the identification at species level of the Moraxella spp. isolates. The majority of the field strains were identified as Moraxella pluranimalium, but Moraxella porci was also detected. In addition, a cluster of 7 strains did not group with any described Moraxella species, probably representing a new species. Subsequent phenotypic characterization indicated that strains of Moraxella pluranimalium were mainly sensitive to serum complement, while the cluster representing the putative new species was highly resistant. Biofilm formation capacity was very variable among the Moraxella spp. isolates, while adherence to epithelial cell lines was similar among selected strains. Additionally, variability was also observed in the association of selected strains to porcine alveolar macrophages. Antimicrobial tests evidenced the existence of multidrug-resistance in the strains.
Conclusions
In summary, phenotypic characterization revealed heterogeneity among Moraxella strains from the nasal cavity of piglets. Strains with pathogenic potential were detected as well as those that may be commensal members of the nasal microbiota. However, the role of Moraxella in porcine diseases and health should be further evaluated.info:eu-repo/semantics/publishedVersio
Effectivity of pazopanib treatment in orthotopic models of human testicular germ cell tumors
Background: Cisplatin (CDDP) resistance in testicular germ cell tumors (GCTs) is still a clinical challenge, and one associated with poor prognosis. The purpose of this work was to test pazopanib, an anti-tumoral and anti-angiogenic multikinase inhibitor, and its combination with lapatinib (an anti-ErbB inhibitor) in mouse orthotopic models of human testicular GCTs. Methods: We used two different models of human testicular GCTs orthotopically grown in nude mice; a CDDP-sensitive choriocarcinoma (TGT38) and a new orthotopic model generated from a metastatic GCT refractory to first-line CDDP chemotherapy (TGT44). Nude mice implanted with these orthotopic tumors were treated with the inhibitors and the effect on tumoral growth and angiogenesis was evaluated. Results: TGT44 refractory tumor had an immunohistochemical profile similar to the original metastasis, with characteristics of yolk sac tumor. TGT44 did not respond when treated with cisplatin. In contrast, pazopanib had an anti-angiogenic effect and anti-tumor efficacy in this model. Pazopanib in combination with lapatinib in TGT38, an orthotopic model of choriocarcinoma had an additive effect blocking tumor growth. Conclusions: We present pazopanib as a possible agent for the alternative treatment of CDDP-sensitive and CDDP-refractory GCT patients, alone or in combination with anti-ErbB therapies
Synthetic approaches to multifunctional indenes
The synthesis of multifunctional indenes with at least two different functional groups has not yet been extensively explored. Among the plausible synthetic routes to 3,5-disubstituted indenes bearing two different functional groups, such as the [3-(aminoethyl)inden-5-yl)]amines, a reasonable pathway involves the (5-nitro-3-indenyl)acetamides as key intermediates. Although several multistep synthetic approaches can be applied to obtain these advanced intermediates, we describe herein their preparation by an aldol-type reaction between 5-nitroindan-1-ones and the lithium salt of N,N-disubstituted acetamides, followed immediately by dehydration with acid. This classical condensation process, which is neither simple nor trivial despite its apparent directness, permits an efficient entry to a variety of indene-based molecular modules, which could be adapted to a range of functionalized indanones
Azolium-based systems: application of an anion exchange resin (A- form) method and 1H NMR analysis of the charged-assisted (C<br>H)+·anion hydrogen bonds
The counteranion exchange of quaternary 1,2,3-triazolium salts was examined using a simple method that permitted halide ions to be swap for a variety of anions using an anion exchange resin (A¯ form). The method was applied to 1,2,3-triazolium-based ionic liquids and the iodideto- anion exchange proceeded in excellent to quantitative yields, concomitantly removing halide impurities. Additionally, an anion exchange resin (N3¯ form) was used to obtain the benzyl azide from benzyl halide under mild reaction. Likewise, following a similar protocol, bis(azidomethyl)arenes were also synthesized in excellent yields. The results of a proton NMR spectroscopic study of simple azolium-based ion pairs are discussed, with attention focused on the significance of the charged-assisted (CH)+···anion hydrogen bonds of simple azolium systems such as 1-butyl-3-methylimidazolium and 1-benzyl-3-methyl-1,2,3-triazolium salts
ErbBs inhibition by lapatinib blocks tumor growth in an orthotopic model of human testicular germ cell tumor
In this work, we have analyzed the expression of different members of the ErbB family in human samples of testicular germ cell tumors (GCTs). We observed expression of ErbB1 or ErbB2 in different tumor subtypes, but we also found high expression of ErbB3 in all GCTs tested. This pattern of expression was maintained when primary tumors were orthotopically implanted in nude mice. We have chosen a choriocarcinoma model characterized by high levels of ErbB1, but also of ErbB2 and ErbB3, to assay the in vivo effect of ErbB inhibitors on tumoral growth. Our results showed a complete lack of effect (refractoriness) to the pure ErbB1 receptor inhibitors cetuximab and gefitinib. While these inhibitors blocked ErbB1 phosphorylation, ErbB2 phosphorylation was not affected, suggesting an ErbB1-independent activation of this receptor. To confirm the importance of ErbB2 activation, animals were treated with lapatinib, a dual ErbB1 and ErbB2 inhibitor. Lapatinib treatment caused a 50% inhibition in tumor growth, an effect correlated with a blockade of both ErbB1 and ErbB2 phosphorylation levels, and of downstream signaling pathways (Akt, ERKs and Stat3). ErbB2 activation could still occur due to the formation of ErbB2/ErbB3 heterodimers, and ErbB3 activation was completely inhibited by lapatinib. Finally, combined inhibition of ErbB1 (gefitinib) and ErbB3 activities (knockdown expression by shRNA) inhibited tumoral testicular cells proliferation in a similar way to lapatinib. Our results explain why lapatinib but not anti-ErbB1 agents might be effective for treatment of testicular GCT patients
Cerebral amyloid‐β load is associated with neurodegeneration and gliosis: Mediation by p‐tau and interactions with risk factors early in the Alzheimer's continuum
Introduction: The association between cerebral amyloid‐β accumulation and downstream CSF biomarkers is not fully understood, particularly in asymptomatic stages. /
Methods: In 318 cognitively unimpaired participants, we assessed the association between amyloid‐β PET (Centiloid), and cerebrospinal fluid (CSF) biomarkers of several pathophysiological pathways. Interactions by Alzheimer's disease risk factors (age, sex and APOE‐ε4), and the mediation effect of tau and neurodegeneration were also investigated. /
Results: Centiloids were positively associated with CSF biomarkers of tau pathology (p‐tau), neurodegeneration (t‐tau, NfL), synaptic dysfunction (neurogranin) and neuroinflammation (YKL‐40, GFAP, sTREM2), presenting interactions with age (p‐tau, t‐tau, neurogranin) and sex (sTREM2, NfL). Most of these associations were mediated by p‐tau, except for NfL. The interaction between sex and amyloid‐β on sTREM2 and NfL was also tau‐independent. /
Discussion: Early amyloid‐β accumulation has a tau‐independent effect on neurodegeneration and a tau‐dependent effect on neuroinflammation. Besides, sex has a modifier effect on these associations independent of tau
