    NMR Structure and Dynamics of TonB Investigated by Scar-Less Segmental Isotopic Labeling Using a Salt-Inducible Split Intein

    The growing understanding of partially unfolded proteins increasingly points to their biological relevance in allosteric regulation, complex formation, and protein design. However, the structural characterization of disordered proteins remains challenging. NMR methods can access both the dynamics and structures of such proteins, yet suffering from a high degeneracy of NMR signals. Here, we overcame this bottleneck utilizing a salt-inducible split intein to produce segmentally isotope-labeled samples with the native sequence, including the ligation junction. With this technique, we investigated the NMR structure and conformational dynamics of TonB from Helicobacter pylori in the presence of a proline-rich low complexity region. Spin relaxation experiments suggest that the several nano-second time scale dynamics of the C-terminal domain (CTD) is almost independent of the faster pico-to-nanosecond dynamics of the low complexity central region (LCCR). Our results demonstrate the utility of segmental isotopic labeling for proteins with heterogenous dynamics such as TonB and could advance NMR studies of other partially unfolded proteins.Peer reviewe

    Space-Variant Gabor Decomposition for Filtering 3D Medical Images

    This is an experimental paper in which we introduce the possibility to analyze and to synthesize 3D medical images by using multivariate Gabor frames with Gaussian windows. Our purpose is to apply a space-variant filter-like operation in the space-frequency domain to correct medical images corrupted by different types of acquisitions errors. The Gabor frames are constructed with Gaussian windows sampled on non-separable lattices for a better packing of the space-frequency plane. An implementable solution for 3D-Gabor frames with non-separable lattice is given and numerical tests on simulated data are presented.Austrian Science Fund (FWF) P2751

    The Convergence of the Hedgehog/Intein Fold in Different Protein Splicing Mechanisms

    Protein splicing catalyzed by inteins utilizes many different combinations of amino-acid types at active sites. Inteins have been classified into three classes based on their characteristic sequences. We investigated the structural basis of the protein splicing mechanism of class 3 inteins by determining crystal structures of variants of a class 3 intein from Mycobacterium chimaera and molecular dynamics simulations, which suggested that the class 3 intein utilizes a different splicing mechanism from that of class 1 and 2 inteins. The class 3 intein uses a bond cleavage strategy reminiscent of proteases but share the same Hedgehog/INTein (HINT) fold of other intein classes. Engineering of class 3 inteins from a class 1 intein indicated that a class 3 intein would unlikely evolve directly from a class 1 or 2 intein. The HINT fold appears as structural and functional solution for trans-peptidyl and trans-esterification reactions commonly exploited by diverse mechanisms using different combinations of amino-acid types for the active-site residues

    A proposal for a coordinated effort for the determination of brainwide neuroanatomical connectivity in model organisms at a mesoscopic scale

    In this era of complete genomes, our knowledge of neuroanatomical circuitry remains surprisingly sparse. Such knowledge is however critical both for basic and clinical research into brain function. Here we advocate for a concerted effort to fill this gap, through systematic, experimental mapping of neural circuits at a mesoscopic scale of resolution suitable for comprehensive, brain-wide coverage, using injections of tracers or viral vectors. We detail the scientific and medical rationale and briefly review existing knowledge and experimental techniques. We define a set of desiderata, including brain-wide coverage; validated and extensible experimental techniques suitable for standardization and automation; centralized, open access data repository; compatibility with existing resources, and tractability with current informatics technology. We discuss a hypothetical but tractable plan for mouse, additional efforts for the macaque, and technique development for human. We estimate that the mouse connectivity project could be completed within five years with a comparatively modest budget.Comment: 41 page

    Diplolepis rosae (l.) (hymenoptera: Cynipidae): Development, ecology and galls in the brno region

    The paper results from two years of studying development and formation of the galls of Diplolepis rosae (L.) on Rosa canina (L.) in the Brno region (Czech Republic). Following the extremely warm and dry growing season of 2015, 70 % of prepupae and 30 % of grown-up 2nd instar larvae hibernated. After the climatically milder growing period of 2016, only 47 % of prepupae and 53 % of grown-up larvae hibernated. Pupae were recorded from mid-March to mid-July and imagoes occurred from April to July. The average percentage of males in the populations was 4.5 %. Eggs were found in the galls from May to July. Larvae of the 1st and 2nd instars were found in the galls from June to August and from July to October (or to next March), respectively. Average cranium width in the 1st instar larvae increased during the growth of larvae from 0.25 to 0.35 mm, i.e. by 38 %. Average cranium width in the 2nd instar larvae was 0.55 mm and practically did not change during the growth of the larvae. 85.1 % of galls were formed on budding leaves, 14.9 % on flowers and fruits. The galls were growing most rapidly in June and July, and their growth ended in October when they reached average height and width of 40 mm and 47 mm, respectively. They consisted of 1 to 20 (on average 7) +- intergrown parts with 1 to 225 (on average 54) cells. 63.5 % of them were localized along the sides of shoots and 36.5 % were found on the shoot tips. The largest cells (3.9 x 3.1 mm) were those with the completed development of gall wasp larvae. Cells inhabited by parasitoids were by 15.0 % smaller and by 24.5 % smaller were cells with dead gallwasp larvae due to natural reasons. As compared with the cells with the completed development of gall wasp, cells with the larvae of inquiline Periclistus brandtii (Ratz.) were by 43.6 % shorter and by 50.6 % narrower. The inquiline was found in 10 % of galls and in 3.6 % of cells. In 2015, parasitoids inhabited on average 15.0 % (in 2016 22.1 %) of cells. Approximately 50 % of the population of D. rosae died in the galls during the preimaginal development.O

    Expression of pendrin in benign and malignant human thyroid tissues

    The Pendred syndrome gene (PDS) encodes a transmembrane protein, pendrin, which is expressed in follicular thyroid cells and participates in the apical iodide transport. Pendrin expression has been studied in various thyroid neoplasms by means of immunohistochemistry (IHC), Western blot and RT–quantitative real-time PCR. The expression was related to the functional activity of the thyroid tissue. Follicular cells of normal, nodular goitre and Graves' disease tissues express pendrin at the apical pole of the thyrocytes. In follicular adenomas, pendrin was detected in cell membranes and cytoplasm simultaneously in 10 out of 15 cases. Pendrin protein was detected in 73.3 and 76.7% of the follicular (FTC) and papillary (PTC) thyroid carcinomas, respectively, where pendrin was solely localised inside the cytoplasm. An extensive intracellular immunostaining of pendrin was observed in six out of 11 (54.5%) of positive FTCs and 19 out of 23 (82%) of PTCs. Focal reactivity was detected in one follicular- and three papillary carcinomas, whereas pendrin protein was absent in three of 15 FTC and four of 30 PTC; mRNA of pendrin was detected in 92.4% of thyroid tumours. The relative mRNA expression of pendrin was lower in cancers than in normal thyroid tissues (P<0.001). The pendrin protein level was found to parallel its mRNA expression, which was not, however, related to the tumour size and tumour stage. In conclusion, pendrin is expressed in the majority of differentiated thyroid tumours with high individual variability but its targeting to the apical cell membrane is affected
