Epidemic spread of smut fungi (Quambalaria) by sexual reproduction in a native pathosystem
Quambalaria are fungal pathogens of Corymbia, Eucalyptus and related genera of Myrtaceae. They are smut fungi (Ustilaginomycota) described from structures that resemble conidia and conidiophores. Whether these spore forms have asexual or sexual roles in life cycles of Quambalaria is unknown. An epidemic of Q. pitereka destroyed plantations of Corymbia in New South Wales and Queensland (Australia) in 2008. We sampled 177 individuals from three plantations of C. variegata and used AFLPs to test hypotheses that the epidemic was spread by asexual reproduction and dominated by a single genotype. There was high genotypic diversity across ≥600 AFLP loci in the pathogen populations at each plantation, and evidence of sexual reproduction based on neighbour-net analyses and rejection of linkage disequilibrium. The populations were not structured by host or location. Our data did not support a hypothesis of asexual reproduction but instead that Q. pitereka spreads exclusively by sexual reproduction, similar to life cycles of other smut fungi. Epidemics were exacerbated by monocultures of Corymbia established from seed collected from a single provenance. This study showcases an example of an endemic pathogen, Q. pitereka, with a strictly outbreeding life cycle that has caused epidemics when susceptible hosts were planted in large monoculture plantations
Phylogeny of the Quambalariaceae fam. nov., including important Eucalyptus pathogens in South Africa and Australia
The genus Quambalaria consists of plant-pathogenic fungi causing
disease on leaves and shoots of species of Eucalyptus and its close
relative, Corymbia. The phylogenetic relationship of
Quambalaria spp., previously classified in genera such as
Sporothrix and Ramularia, has never been addressed. It has,
however, been suggested that they belong to the basidiomycete orders
Exobasidiales or Ustilaginales. The aim of this study was
thus to consider the ordinal relationships of Q. eucalypti and Q.
pitereka using ribosomal LSU sequences. Sequence data from the ITS nrDNA
were used to determine the phylogenetic relationship of the two
Quambalaria species together with Fugomyces (=
Cerinosterus) cyanescens. In addition to sequence data, the
ultrastructure of the septal pores of the species in question was compared.
From the LSU sequence data it was concluded that Quambalaria spp. and
F. cyanescens form a monophyletic clade in the
Microstromatales, an order of the Ustilaginomycetes.
Sequences from the ITS region confirmed that Q. pitereka and Q.
eucalypti are distinct species. The ex-type isolate of F.
cyanescens, together with another isolate from Eucalyptus in
Australia, constitute a third species of Quambalaria, Q.
cyanescens (de Hoog & G.A. de Vries) Z.W. de Beer, Begerow & R.
Bauer comb. nov. Transmission electron-microscopic studies of the septal pores
confirm that all three Quambalaria spp. have dolipores with swollen
lips, which differ from other members of the Microstromatales (i.e.
the Microstromataceae and Volvocisporiaceae) that have
simple pores with more or less rounded pore lips. Based on their unique
ultrastructural features and the monophyly of the three Quambalaria
spp. in the Microstromatales, a new family, Quambalariaceae
Z.W. de Beer, Begerow & R. Bauer fam. nov., is described
Testing of quantum phase in matter wave optics
Various phase concepts may be treated as special cases of the maximum
likelihood estimation. For example the discrete Fourier estimation that
actually coincides with the operational phase of Noh, Fouge`res and Mandel is
obtained for continuous Gaussian signals with phase modulated mean.Since
signals in quantum theory are discrete, a prediction different from that given
by the Gaussian hypothesis should be obtained as the best fit assuming a
discrete Poissonian statistics of the signal. Although the Gaussian estimation
gives a satisfactory approximation for fitting the phase distribution of almost
any state the optimal phase estimation offers in certain cases a measurable

Quantum Phase and Quantum Phase Operators: Some Physics and Some History
After reviewing the role of phase in quantum mechanics, I discuss, with the
aid of a number of unpublished documents, the development of quantum phase
operators in the 1960's. Interwoven in the discussion are the critical physics
questions of the field: Are there (unique) quantum phase operators and are
there quantum systems which can determine their nature? I conclude with a

Threats to freshwater fisheries in the United States: perspectives and investments of state fisheries administrators and Agricultural Experiment Station directors
Freshwater fisheries provide human benefits (e.g., food, recreation) but are increasingly threatened by climate change, invasive species, and other stressors. Our purpose was to survey fisheries administrators from state fisheries agencies and Agricultural Experiment Stations (AESs) about their perceptions of, and resource investment toward threats to freshwater fisheries in the United States. Our rationale for studying these two types of fisheries administrators simultaneously was to inform state fisheries professionals about the fisheries relevance of AESs, elevate the profile of fisheries within AESs, and promote mutually beneficial state agency–AES partnerships. Survey respondents generally agreed that recreational, socioeconomic, and ecological services of fisheries were more important than nutritional and commercial benefits. The greatest perceived fisheries threats were water quality/quantity impairment, land‐use change, and invasive species—but, interestingly, not climate change. State fisheries agencies invested more personnel and finances into issues rated as less important but more controllable (e.g., fish production, habitat management) than issues rated as more important but larger in scale and more difficult to control (e.g., water quality/quantity, invasive species). Our research underscores the importance of ensuring that state agencies can address long‐term, socio‐ecologically critical management issues (e.g., climate change) amid budgetary constraints. We call for state agencies to collaborate with new partners (e.g., AESs) to mitigate fisheries threats by expanding fisheries management to more fully encompass terrestrial and human systems; promoting receptiveness to novel research/management ideas; actively predicting, monitoring, and planning for future stressors; and enhancing fisheries social‐ecological resilience

Prognostic Value of Three Different Methods of MGMT Promoter Methylation Analysis in a Prospective Trial on Newly Diagnosed Glioblastoma
Hypermethylation in the promoter region of the MGMT gene encoding the DNA repair protein O6-methylguanine-DNA methyltransferase is among the most important prognostic factors for patients with glioblastoma and predicts response to treatment with alkylating agents like temozolomide. Hence, the MGMT status is widely determined in most clinical trials and frequently requested in routine diagnostics of glioblastoma. Since various different techniques are available for MGMT promoter methylation analysis, a generally accepted consensus as to the most suitable diagnostic method remains an unmet need. Here, we assessed methylation-specific polymerase chain reaction (MSP) as a qualitative and semi-quantitative method, pyrosequencing (PSQ) as a quantitative method, and methylation-specific multiplex ligation-dependent probe amplification (MS-MLPA) as a semi-quantitative method in a series of 35 formalin-fixed, paraffin-embedded glioblastoma tissues derived from patients treated in a prospective clinical phase II trial that tested up-front chemoradiotherapy with dose-intensified temozolomide (UKT-05). Our goal was to determine which of these three diagnostic methods provides the most accurate prediction of progression-free survival (PFS). The MGMT promoter methylation status was assessable by each method in almost all cases (n = 33/35 for MSP; n = 35/35 for PSQ; n = 34/35 for MS-MLPA). We were able to calculate significant cut-points for the continuous methylation signals at each CpG site analysed by PSQ (range, 11.5 to 44.9%) and at one CpG site assessed by MS-MLPA (3.6%) indicating that a dichotomisation of continuous methylation data as a prerequisite for comparative survival analyses is feasible. Our results show that, unlike MS-MLPA, MSP and PSQ provide a significant improvement of predicting PFS compared with established clinical prognostic factors alone (likelihood ratio tests: p<0.001). Conclusively, taking into consideration prognostic value, cost effectiveness and ease of use, we recommend pyrosequencing for analyses of MGMT promoter methylation in high-throughput settings and MSP for clinical routine diagnostics with low sample numbers
A phase II trial of lomeguatrib and temozolomide in metastatic colorectal cancer
To evaluate the tumour response to lomeguatrib and temozolomide (TMZ) administered for 5 consecutive days every 4 weeks in patients with metastatic colorectal carcinoma. Patients with stage IV metastatic colorectal carcinoma received lomeguatrib (40 mg) and TMZ (50–200 mg m−2) orally for 5 consecutive days every 4 weeks. Response was determined every two cycles. Pharmacokinetics of lomeguatrib and TMZ as well as their pharmacodynamic effects in peripheral blood mononuclear cells (PBMC) were determined. Nineteen patients received 49 cycles of treatments. Despite consistent depletion of O6-methylguanine-DNA methyltransferase in PBMC, none of the patients responded to treatment. Three patients had stable disease, one for the duration of the study, and no fall in carcinoembryonic antigen was observed in any patient. Median time to progression was 50 days. The commonest adverse effects were gastrointestinal and haematological and these were comparable to those of TMZ when given alone. This combination of lomeguatrib and TMZ is not efficacious in metastatic colorectal cancer. If further studies are to be performed, emerging data suggest that higher daily doses of lomeguatrib and a dosing period beyond that of TMZ should be evaluated
