A Computational Algebra Approach to the Reverse Engineering of Gene Regulatory Networks

This paper proposes a new method to reverse engineer gene regulatory networks from experimental data. The modeling framework used is time-discrete deterministic dynamical systems, with a finite set of states for each of the variables. The simplest examples of such models are Boolean networks, in which variables have only two possible states. The use of a larger number of possible states allows a finer discretization of experimental data and more than one possible mode of action for the variables, depending on threshold values. Furthermore, with a suitable choice of state set, one can employ powerful tools from computational algebra, that underlie the reverse-engineering algorithm, avoiding costly enumeration strategies. To perform well, the algorithm requires wildtype together with perturbation time courses. This makes it suitable for small to meso-scale networks rather than networks on a genome-wide scale. The complexity of the algorithm is quadratic in the number of variables and cubic in the number of time points. The algorithm is validated on a recently published Boolean network model of segment polarity development in Drosophila melanogaster.Comment: 28 pages, 5 EPS figures, uses elsart.cl

Fresh Activity in Old Systems: Radio AGN in Fossil Groups of Galaxies

We present the first systematic 1.4 GHz Very Large Array radio continuum survey of fossil galaxy group candidates. These are virialized systems believed to have assembled over a gigayear in the past through the merging of galaxy group members into a single, isolated, massive elliptical galaxy and featuring an extended hot X-ray halo. We use new photometric and spectroscopic data from SDSS Data Release 7 to determine that three of the candidates are clearly not fossil groups. Of the remaining 30 candidates, 67% contain a radio-loud (L_1.4GHz > 10^23 W Hz^-1) active galactic nucleus (AGN) at the center of their dominant elliptical galaxy. We find a weak correlation between the radio luminosity of the AGN and the X-ray luminosity of the halo suggesting that the AGN contributes to energy deposition into the intragroup medium. We only find a correlation between the radio and optical luminosity of the central elliptical galaxy when we include X-ray selected, elliptically dominated non-fossil groups, indicating a weak relationship between AGN strength and the mass assembly history of the groups. The dominant elliptical galaxy of fossil groups is on average roughly an order of magnitude more luminous than normal group elliptical galaxies in optical, X-ray, and radio luminosities and our findings are consistent with previous results that the radio-loud fraction in elliptical galaxies is linked to the stellar mass of a population. The current level of activity in fossil groups suggests that AGN fueling continues long after the last major merger. We discuss several possibilities for fueling the AGN at the present epoch.Comment: Accepted for publication in A

This paper describes GeoWeightedModel, a R package, which provides a graphical user friendly web pplication to perform techniques from a subarea of spatial Statistics known as Geographically Weighted (GW) models, such as Geographically Weighted Regression (GWR) and its extensions: Robust GWR, Generalized GWR, Heteroskedastic GWR, Mixed GWR, and ‘‘Scalable GWR), Geographically Weighted Principal Component Analysis, and Geographically Weighted Discriminant analysis. It also allows calculating a basic and robust Geographically weighted summary. The main goal of GeoWeightedModel package was to make the workflow easier to use, especially for those who are not familiar with the R environment. With GeoWeightedModel, analyses can be performed interactively (point-and-click way) in a web browser, making the applications easier for many more researchers. In addition with this tool, the results of the analyses can be mapped providing a valuable tool for exploring the spatial heterogeneity of the data.info:eu-repo/semantics/publishedVersio

    Get PDF
In 2017 a visiting teaching fellow program was introduced in the School of Physics, University of New South Wales. Each year a high school teacher is seconded to the university to teach first year classes and develop outreach materials. This has led to a very fruitful partnership between teachers and academics. Projects that the teaching fellows have worked on include the introduction of online depth study resources to support the introduction of new Higher School Certificate syllabi; the opening of the first year physics laboratory out of term for school excursions; and the introduction of a summer school program, SciX, to support the extension science syllabus. Many of these projects expanded from physics to encompass the entire science faculty. The teachers have found the experience rewarding and refreshing while academics have benefitted from having a high school teacher’s insights into the background of our incoming students

The present work has as object of research the teaching in early childhood education and investigates the genesis and the conceptions of teaching nowadays. This research is theoretical and bibliographical nature, grounded in dialectical historical materialism, and delves into the critical ontology. To identify contemporary conceptions in relation to teaching, was taken as the unit of analysis papers related to early childhood education teacher presented between 1998 and 2011 in the Grupo de Trabalho 7, which deals with the education of children 0-6 years of Associação Nacional de Pós-Graduação e Pesquisa em Educação (ANPED). In order to search in the genesis and history of the area of Early Childhood Education determinations underlying the teaching profession in the education of children under 6 years, there was a brief history of early childhood education in Brazil, focusing on the different conceptions that permeated this trajectory and the professionals who worked on it. The presentation of the historical movement of the constitution of childhood education demonstrated that different conceptions and policies established along its trajectory directly involved the identity of the teacher who works in this level of education. The discussion of the analysis of the papers of the GT 7 ANPED unfolded in two areas: teacher formation and aspects that characterize teaching. As regards formation, it was observed that the initial and continuing education appears as a central point within the claims and arguments of the area. With regard to the aspects that characterize teaching in early childhood education, the discussion suggests that the preschool teacher should have a different identity other levels of education; act in complementarity to the family; establish their pedagogical action having children as the center and starting point; organize the spaces; plan the classes in order to prioritize the joke; consider proposals that promote children's development in all its dimensions, allowing them to express their multiple languages; constantly reflect on their practice and care and educate inseparably. This conception of teaching is aligned to the pedagogia da infância is consistent with the documents published by the Ministry of Education during the study period. Some thoughts about the teacher were performed in the most general sense, understanding that the redefinition of teaching is present in all levels of education. Then, indications were given about teaching in early childhood education grounded on the historical and cultural perspective. The main indications listed were: emphasize the school character of early childhood education, meet the specificities of child development, uphold the teaching of the shaft as pedagogical activities, intentionally organized in order to involve different areas of content, allowing the child ownership of knowledge produced by mankind throughout history, and ensure that the teacher has a theoretical training that solidly substantiate your work

In order to provide subsidies to the analysis of the speech-language and hearing pathologist work in Primary Care, specifically in the Nucleus of Support for Family Health (NASF), this study conducted a literature review on the subject using the search tools of Medline, SciELO and LILACS, through the simultaneous advanced database search of the Virtual Health Library - Bireme. The study briefly recovered the history of Speech-Language and Hearing Pathology on the Brazilian's national health system (Unified Health System - SUS), and emphasized the importance of the Family Health Strategy related to Speech-Language and Hearing Pathology services in the NASFs. The literature review indicates that the performance of Speech-Language and Hearing Pathology within the health system is quite extensive, spanning different levels of assistance, which requires the development of different technologies of health work. Actions developed by NASFs necessarily require the performance of interdisciplinary teams, involved in interdisciplinary work processes and in the creation/invention of therapeutic strategies. The analysis of Speech-Language and Hearing Pathology's experiences in Primary Health Care, in Family Health Care and, more recently, in NASFs, deserves to be closely monitored and evaluated, so the production and systematization of health care practices can advance to attend the population needs, and can be able to face the serious effects of language, voice, oral motor and hearing disorders. Thus, it is necessary to monitor and to systematize the limits and potentials of this model, aiming its improvement and ownership as a strategy for the integration of Speech-Language and Hearing Pathology in the SUS

Regarding Susana Mendes, this work was funded by national funds through FCT - Fundação para a Ciência e a Tecnologia, I.P., under the project MARE (UIDB/04292/2020 and UIDP/04292/2020) and the project LA/P/0069/2020 granted to the Associate Laboratory ARNET.Publications about COVID-19 have occurred practically since the first outbreak. Therefore, studying the evolution of the scientific publications on COVID-19 can provide us with information on current research trends and can help researchers and policymakers to form a structured view of the existing evidence base of COVID-19 and provide new research directions. This growth rate was so impressive that the need for updated information and research tools become essential to mitigate the spread of the virus. Therefore, traditional bibliographic research procedures, such as systematic reviews and meta-analyses, become time-consuming and limited in focus. This study aims to study the scientific literature on COVID-19 that has been published since its inception and to map the evolution of research in the time range between February 2020 and January 2022. The search was carried out in PubMed extracting topics using text mining and latent Dirichlet allocation modeling and a trend analysis was performed to analyze the temporal variations in research for each topic. We also study the distribution of these topics between countries and journals. 126,334 peerreviewed articles and 16 research topics were identified. The countries with the highest number of scientific publications were the United States of America, China, Italy, United Kingdom, and India, respectively. Regarding the distribution of the number of publications by journal, we found that of the 7040 sources Int. J. Environ. Res. Public Health, PLoS ONE, and Sci. Rep., were the ones that led the publications on COVID-19. We discovered a growing tendency for eight topics (Prevention, Telemedicine, Vaccine immunity, Machine learning, Academic parameters, Risk factors and morbidity and mortality, Information synthesis methods, and Mental health), a falling trend for five of them (Epidemiology, COVID-19 pathology complications, Diagnostic test, Etiopathogenesis, and Political and health factors), and the rest varied throughout time with no discernible patterns (Therapeutics, Pharmacological and therapeutic target, and Repercussion health services).info:eu-repo/semantics/publishedVersio
