    This paper develops a statistically unbiased and simple method for measuring the difference of independent empirical distributions estimated by bootstrapping or other simulation approaches. This complete combinatorial method is compared with other unbiased and biased methods that have been suggested in the literature, first in Monte Carlo simulations and then in a field test of external and internal scope testing in contingent valuation.     Prompt Electromagnetic Transients from Binary Black Hole Mergers

    Binary black hole (BBH) mergers provide a prime source for current and future interferometric GW observatories. Massive BBH mergers may often take place in plasma-rich environments, leading to the exciting possibility of a concurrent electromagnetic (EM) signal observable by traditional astronomical facilities. However, many critical questions about the generation of such counterparts remain unanswered. We explore mechanisms that may drive EM counterparts with magnetohydrodynamic simulations treating a range of scenarios involving equal-mass black-hole binaries immersed in an initially homogeneous fluid with uniform, orbitally aligned magnetic fields. We find that the time development of Poynting luminosity, which may drive jet-like emissions, is relatively insensitive to aspects of the initial configuration. In particular, over a significant range of initial values, the central magnetic field strength is effectively regulated by the gas flow to yield a Poynting luminosity of 10451046ρ13M82ergs110^{45}-10^{46} \rho_{-13} M_8^2 \, {\rm erg}\,{\rm s}^{-1}, with BBH mass scaled to M8M/(108M)M_8 \equiv M/(10^8 M_{\odot}) and ambient density ρ13ρ/(1013gcm3)\rho_{-13} \equiv \rho/(10^{-13} \, {\rm g} \, {\rm cm}^{-3}). We also calculate the direct plasma synchrotron emissions processed through geodesic ray-tracing.     Improved Moving Puncture Gauge Conditions for Compact Binary Evolutions

    Robust gauge conditions are critically important to the stability and accuracy of numerical relativity (NR) simulations involving compact objects. Most of the NR community use the highly robust---though decade-old---moving-puncture (MP) gauge conditions for such simulations. It has been argued that in binary black hole (BBH) evolutions adopting this gauge, noise generated near adaptive-mesh-refinement (AMR) boundaries does not converge away cleanly with increasing resolution, severely limiting gravitational waveform accuracy at computationally feasible resolutions. We link this noise to a sharp (short-wavelength), initial outgoing gauge wave crossing into progressively lower resolution AMR grids, and present improvements to the standard MP gauge conditions that focus on stretching, smoothing, and more rapidly settling this outgoing wave. Our best gauge choice greatly reduces gravitational waveform noise during inspiral, yielding less fluctuation in convergence order and 40\sim 40% lower waveform phase and amplitude errors at typical resolutions. Noise in other physical quantities of interest is also reduced, and constraint violations drop by more than an order of magnitude. We expect these improvements will carry over to simulations of all types of compact binary systems, as well as other NN+1 formulations of gravity for which MP-like gauge conditions can be chosen.Comment: 25 pages, 16 figures, 2 tables.     DNA methylation of ESR-1 and N-33 in colorectal mucosa of patients with Ulcerative Colitis (UC)

    Introduction: Epigenetic marking such as DNA methylation influence gene transcription and chromosomal stability and may also be affected by environmental exposures. Few studies exist on alteration in DNA methylation profiles (genomic and gene specific methylation) in patients with Ulcerative Colitis (UC) and none assessing its relationship with lifestyle exposures. Aims & Methods: To assess genomic methylation and promoter methylation of the ESR-1 (oestrogen receptor - 1) and N-33 (tumour suppressor candidate-3) genes in the macroscopically normal mucosa of UC patients as well as to investigate effects of anthropometric and lifestyle exposures on DNA methylation. Sixty eight subjects were recruited (24 UC and 44 age and sex matched controls). Colorectal mucosal biopsies were obtained and DNA was extracted. Genomic DNA methylation was quantified using the tritium-labelled cytosine extension assay (3[H] dCTP) whilst gene specific methylation was quantified using the COBRA method. Results: The methylation level of both ESR-1 and N-33 genes were significantly higher in UC subjects compared with controls (7.9% vs 5.9%; p = 0.015 and 66% vs 9.3%; p < 0.001 respectively). There was no detectable difference in global DNA methylation between patients with UC and age and sex matched controls. No associations between indices of DNA methylation and anthropometric measures or smoking patterns were detected. Conclusions: For the first time, we have shown increased methylation in the promoter regions of the putative tumour suppressor gene N-33 in macroscopically normal mucosa of patients with UC. In addition, we have confirmed that methylation of ESR-1 promoter is higher in UC patients compared with age and sex matched controls. These findings suggests that, inactivation through methylation of the putative tumour suppressor genes N-33 and ESR-1, may not be associated with colorectal carcinogenesis in UC

    Slingshot: cell lineage and pseudotime inference for single-cell transcriptomics.

    BackgroundSingle-cell transcriptomics allows researchers to investigate complex communities of heterogeneous cells. It can be applied to stem cells and their descendants in order to chart the progression from multipotent progenitors to fully differentiated cells. While a variety of statistical and computational methods have been proposed for inferring cell lineages, the problem of accurately characterizing multiple branching lineages remains difficult to solve.ResultsWe introduce Slingshot, a novel method for inferring cell lineages and pseudotimes from single-cell gene expression data. In previously published datasets, Slingshot correctly identifies the biological signal for one to three branching trajectories. Additionally, our simulation study shows that Slingshot infers more accurate pseudotimes than other leading methods.ConclusionsSlingshot is a uniquely robust and flexible tool which combines the highly stable techniques necessary for noisy single-cell data with the ability to identify multiple trajectories.
