    Machine Learning and Integrative Analysis of Biomedical Big Data.

    Recent developments in high-throughput technologies have accelerated the accumulation of massive amounts of omics data from multiple sources: genome, epigenome, transcriptome, proteome, metabolome, etc. Traditionally, data from each source (e.g., genome) is analyzed in isolation using statistical and machine learning (ML) methods. Integrative analysis of multi-omics and clinical data is key to new biomedical discoveries and advancements in precision medicine. However, data integration poses new computational challenges as well as exacerbates the ones associated with single-omics studies. Specialized computational approaches are required to effectively and efficiently perform integrative analysis of biomedical data acquired from diverse modalities. In this review, we discuss state-of-the-art ML-based approaches for tackling five specific computational challenges associated with integrative analysis: curse of dimensionality, data heterogeneity, missing data, class imbalance and scalability issues

    Hidden Sector Gaugino Condensation and the Model-independent Axion

    In the effective field theory framework, we consider the effect of supersymmetry breaking via gaugino condensation and supergravity in the hidden sector gauge group on the hidden sector vacuum angle θh\theta_h. The θh\theta_h parameter dependence of the potential yields phenomenologically acceptable invisible axion solutions if the U(1)RU(1)_R symmetry is broken down to a discrete subgroup ZNZ_N with N≥3N\ge 3 (N=4 is marginal).     Officer Accommodation in Police-Civilian Encounters: Reported Compliance with Police in Mongolia and the United States

    Recent research has demonstrated that, for young adults, officers' communicative practices are potent predictors of civilians’ attributed trust in police, and their perceived likelihood of compliance with police requests. This line of work has important applied implications for ameliorating police-civilian relations on the one hand and promoting a joint law enforcement/community response to crime prevention on the other. The present study continued this line of work in Mongolia and the USA. Mongolia is not only intriguing as little communication research has been conducted in this setting, but is significant as its government (and the law enforcement arm of it) is currently experiencing significant social upheavals. Besides differences between nations, results revealed that, for American participants, officer accommodativeness indirectly predicted civilian compliance through trust. This also emerged for the Mongolian counterparts, although a direct relationship was evident between officer accommodation and compliance as well. The latter finding is unique in that it is the first cultural context where both direct and indirect paths have been identified. The practical significance of these findings is discussed.     Intergenerational Communication Satisfaction and Age Boundaries in Bulgaria and the United States

    This paper examines Bulgarian and American young adults’ perceptions of prior experiences of intergenerational communication. Irrespective of culture, as age of target increased from young adult to middle-aged and elderly adult, so did attributions of benevolence, norms of politeness and deference, and communicative respect and avoidance; conversely, attributions of personal vitality and communication satisfaction decreased linearly. However, American youth reported more of a tendency to avoid, but expressed more respect when communicating with, older adults than their Bulgarian counterparts. In both settings, young adults’ avoidant communication with older people negatively, and the norm of politeness positively, predicted intergenerational communication satisfaction. In Bulgaria only, age stereotypes also predicted communication satisfaction whereas only in the USA was communicative respect a predictor

    Percutaneous Biopsy of the Renal Mass: Fine Needle Aspiration or Core Biopsy?

    BACKGROUND In recent years, there have been increasing indications for percutaneous renal biopsy. Fine-needle aspiration (FNA), with or without core needle biopsy (CB), has been used increasingly in the management of renal tumors at the study institution. METHODS A computerized search of laboratory records was conducted to retrieve FNA cases of renal masses as well as the correlating CB and/or nephrectomy specimens. The cases spanned a period of 10 years (2006-2015). The diagnoses were classified into 5 categories: malignant, suspicious for malignancy, neoplastic, atypical, and negative/nondiagnostic. Based on the results of the nephrectomy specimens, the diagnostic rate, sensitivity, and diagnostic accuracy were calculated among 3 groups of specimens: FNA only, CB only, and combined FNA and CB. RESULTS A total of 247 cases of FNA with 123 correlating CB and 101 follow-up nephrectomy specimens were identified. The diagnostic rate, sensitivity, and diagnostic accuracy were 72%, 78%, and 96%, respectively, for FNA; 87%, 92%, and 94%, respectively, for CB; and 92%, 92%, and 94%, respectively, for the combined FNA and CB group. Renal cell carcinoma and its variants were the most common histologic diagnoses (112 of 174 cases; 64%). Significant diagnostic discrepancy was noted in one case: a malignant melanoma that was misdiagnosed as renal cell carcinoma in both the preoperative FNA specimen and in the CB specimen. CONCLUSIONS In the current study, both FNA and CB demonstrated excellent diagnostic accuracy (96% and 94%, respectively). The combination of FNA and CB was found to significantly improve the diagnostic rate when compared with either FNA alone (92% vs 72%; P<.05) or CB alone (92% vs 87%)

    NeuroComparatives: Neuro-Symbolic Distillation of Comparative Knowledge

    Comparative knowledge (e.g., steel is stronger and heavier than styrofoam) is an essential component of our world knowledge, yet understudied in prior literature. In this paper, we study the task of comparative knowledge acquisition, motivated by the dramatic improvements in the capabilities of extreme-scale language models like GPT-4, which have fueled efforts towards harvesting their knowledge into knowledge bases. While acquisition of such comparative knowledge is much easier from models like GPT-4, compared to their considerably smaller and weaker counterparts such as GPT-2, not even the most powerful models are exempt from making errors. We thus ask: to what extent are models at different scales able to generate valid and diverse comparative knowledge? We introduce NeuroComparatives, a novel framework for comparative knowledge distillation overgenerated from language models such as GPT-variants and Llama, followed by stringent filtering of the generated knowledge. Our framework acquires comparative knowledge between everyday objects, producing a corpus of up to 8.8M comparisons over 1.74M entity pairs - 10X larger and 30% more diverse than existing resources. Moreover, human evaluations show that NeuroComparatives outperform existing resources (up to 32% absolute improvement). We also demonstrate the utility of our distilled NeuroComparatives on three downstream tasks. Our results show that neuro-symbolic manipulation of smaller models offer complementary benefits to the currently dominant practice of prompting extreme-scale language models for knowledge distillation

    A mutli-technique search for the most primitive CO chondrites

    As part of a study to identify the most primitive COs and to look for weakly altered CMs amongst the COs, we have conducted a multi-technique study of 16 Antarctic meteorites that had been classified as primitive COs. For this study, we have determined: (1) the bulk H, C and N abundances and isotopes, (2) bulk O isotopic compositions, (3) bulk modal mineralogies, and (4) for some selected samples the abundances and compositions of their insoluble organic matter (IOM). Two of the 16 meteorites do appear to be CMs – BUC 10943 seems to be a fairly typical CM, while MIL 090073 has probably been heated. Of the COs, DOM 08006 appears to be the most primitive CO identified to date and is quite distinct from the other members of its pairing group. The other COs fall into two groups that are less primitive than DOM 08006 and ALH 77307, the previously most primitive CO. The first group is composed of members of the DOM 08004 pairing group, except DOM 08006. The second group is composed of meteorites belonging to the MIL 03377 and MIL 07099 pairing groups. These two pairing groups should probably be combined. There is a dichotomy in the bulk O isotopes between the primitive (all Antarctic finds) and the more metamorphosed COs (mostly falls). This dichotomy can only partly be explained by the terrestrial weathering experienced by the primitive Antarctic samples. It seems that the more equilibrated samples interacted to a greater extent with 16O-poor material, probably water, than the more primitive meteorites
