    Landslide susceptibility modeling applying machine learning methods: A case study from Longju in the Three Gorges Reservoir area, China

    Landslide is a common natural hazard and responsible for extensive damage and losses in mountainous areas. In this study, Longju in the Three Gorges Reservoir area in China was taken as a case study for landslide susceptibility assessment in order to develop effective risk prevention and mitigation strategies. To begin, 202 landslides were identified, including 95 colluvial landslides and 107 rockfalls. Twelve landslide causal factor maps were prepared initially, and the relationship between these factors and each landslide type was analyzed using the information value model. Later, the unimportant factors were selected and eliminated using the information gain ratio technique. The landslide locations were randomly divided into two groups: 70% for training and 30% for verifying. Two machine learning models: the support vector machine (SVM) and artificial neural network (ANN), and a multivariate statistical model: the logistic regression (LR), were applied for landslide susceptibility modeling (LSM) for each type. The LSM index maps, obtained from combining the assessment results of the two landslide types, were classified into five levels. The performance of the LSMs was evaluated using the receiver operating characteristics curve and Friedman test. Results show that the elimination of noise-generating factors and the separated modeling of each landslide type have significantly increased the prediction accuracy. The machine learning models outperformed the multivariate statistical model and SVM model was found ideal for the case study area

    MUC1-C Oncoprotein Regulates Glycolysis and Pyruvate Kinase m2 Activity in Cancer Cells

    Aerobic glycolysis in cancer cells is regulated by multiple effectors that include Akt and pyruvate kinase M2 (PKM2). Mucin 1 (MUC1) is a heterodimeric glycoprotein that is aberrantly overexpressed by human breast and other carcinomas. Here we show that transformation of rat fibroblasts by the oncogenic MUC1-C subunit is associated with Akt-mediated increases in glucose uptake and lactate production, consistent with the stimulation of glycolysis. The results also demonstrate that the MUC1-C cytoplasmic domain binds directly to PKM2 at the B- and C-domains. Interaction between the MUC1-C cytoplasmic domain Cys-3 and the PKM2 C-domain Cys-474 was found to stimulate PKM2 activity. Conversely, epidermal growth factor receptor (EGFR)-mediated phosphorylation of the MUC1-C cytoplasmic domain on Tyr-46 conferred binding to PKM2 Lys-433 and inhibited PKM2 activity. In human breast cancer cells, silencing MUC1-C was associated with decreases in glucose uptake and lactate production, confirming involvement of MUC1-C in the regulation of glycolysis. In addition, EGFR-mediated phosphorylation of MUC1-C in breast cancer cells was associated with decreases in PKM2 activity. These findings indicate that the MUC1-C subunit regulates glycolysis and that this response is conferred in part by PKM2. Thus, the overexpression of MUC1-C oncoprotein in diverse human carcinomas could be of importance to the Warburg effect of aerobic glycolysis

    Analysis of Gene Regulatory Networks in the Mammalian Circadian Rhythm

    Circadian rhythm is fundamental in regulating a wide range of cellular, metabolic, physiological, and behavioral activities in mammals. Although a small number of key circadian genes have been identified through extensive molecular and genetic studies in the past, the existence of other key circadian genes and how they drive the genomewide circadian oscillation of gene expression in different tissues still remains unknown. Here we try to address these questions by integrating all available circadian microarray data in mammals. We identified 41 common circadian genes that showed circadian oscillation in a wide range of mouse tissues with a remarkable consistency of circadian phases across tissues. Comparisons across mouse, rat, rhesus macaque, and human showed that the circadian phases of known key circadian genes were delayed for 4–5 hours in rat compared to mouse and 8–12 hours in macaque and human compared to mouse. A systematic gene regulatory network for the mouse circadian rhythm was constructed after incorporating promoter analysis and transcription factor knockout or mutant microarray data. We observed the significant association of cis-regulatory elements: EBOX, DBOX, RRE, and HSE with the different phases of circadian oscillating genes. The analysis of the network structure revealed the paths through which light, food, and heat can entrain the circadian clock and identified that NR3C1 and FKBP/HSP90 complexes are central to the control of circadian genes through diverse environmental signals. Our study improves our understanding of the structure, design principle, and evolution of gene regulatory networks involved in the mammalian circadian rhythm

    Conductivity and quasinormal modes in holographic theories

    We show that in field theories with a holographic dual the retarded Green's function of a conserved current can be represented as a convergent sum over the quasinormal modes. We find that the zero-frequency conductivity is related to the sum over quasinormal modes and their high-frequency asymptotics via a sum rule. We derive the asymptotics of the quasinormal mode frequencies and their residues using the phase-integral (WKB) approach and provide analytic insight into the existing numerical observations concerning the asymptotic behavior of the spectral densities.Comment: 24 pages, 3 figure

    What little we know about alcoholism amongst professional footballers comes largely from the media (often tabloid newspapers) and published autobiographies and biographies of high profile stars. The coverage often focuses on deviant behaviour when drunk, such as driving under the influence, marital infidelity, violence, and breaking team rules. There is little or no published research which seeks to understand better what it is like to suffer from alcoholism from the perspective of the player-addicts themselves. In this paper I present a case study of British footballer who had a brief professional career and is in recovery from alcoholism. His subjective experience of alcoholism provides valuable insights into the underlying triggers and/or causes of the illness; its destructive nature; the link between the individual’s addiction and his social circumstances (including football); and his recovery

    Structural constraints revealed in consistent nucleosome positions in the genome of S. cerevisiae

    <p>Abstract</p> <p>Background</p> <p>Recent advances in the field of high-throughput genomics have rendered possible the performance of genome-scale studies to define the nucleosomal landscapes of eukaryote genomes. Such analyses are aimed towards providing a better understanding of the process of nucleosome positioning, for which several models have been suggested. Nevertheless, questions regarding the sequence constraints of nucleosomal DNA and how they may have been shaped through evolution remain open. In this paper, we analyze in detail different experimental nucleosome datasets with the aim of providing a hypothesis for the emergence of nucleosome-forming sequences.</p> <p>Results</p> <p>We compared the complete sets of nucleosome positions for the budding yeast (<it>Saccharomyces cerevisiae</it>) as defined in the output of two independent experiments with the use of two different experimental techniques. We found that < 10% of the experimentally defined nucleosome positions were consistently positioned in both datasets. This subset of well-positioned nucleosomes, when compared with the bulk, was shown to have particular properties at both sequence and structural levels. Consistently positioned nucleosomes were also shown to occur preferentially in pairs of dinucleosomes, and to be surprisingly less conserved compared with their adjacent nucleosome-free linkers.</p> <p>Conclusion</p> <p>Our findings may be combined into a hypothesis for the emergence of a weak nucleosome-positioning code. According to this hypothesis, consistent nucleosomes may be partly guided by nearby nucleosome-free regions through statistical positioning. Once established, a set of well-positioned consistent nucleosomes may impose secondary constraints that further shape the structure of the underlying DNA. We were able to capture these constraints through the application of a recently introduced structural property that is related to the symmetry of DNA curvature. Furthermore, we found that both consistently positioned nucleosomes and their adjacent nucleosome-free regions show an increased tendency towards conservation of this structural feature.</p

    Prevalence of Hepatitis E Virus in Swine Fed on Kitchen Residue

    The aim of this study was to investigate the prevalence of swine hepatitis E virus (HEV) in pigs fed different feedstuffs (kitchen residue or mixed feeds) and genetic identification of HEV isolated in Hebei province, China. Serum and fecal samples were collected from adult swine. Anti-HEV antibody was evaluated by double sandwich antigen enzyme immunoassay. HEV RNA was extracted from fecal samples and amplified by nested RT-PCR. The reaction products were sequenced, and the sequence analyzed. Virus-like particles were distinguishable by negative staining in the electron microscope. Histopathological observation and immunohistochemical localization were used in the animal models. Overall, the anti-HEV positive percentage of serum samples from pigs fed on kitchen residue was 87.10% (27/31), and 53.06% (130/245) from pigs fed on complete feed. The HEV RNA positivity rate of fecal samples from pigs fed on kitchen residue was 61.54% (8/13), but zero for pigs fed on complete feed. Sequence analysis of these eight samples and comparison with the published sequence showed that there were eight groups that belonged to genotype 4 d and the nucleotide identity was 95.6–99.3%. swHE11 is most closely related to strain CCC220, and the other seven HEV isolates were most closely related to strains swGX40, SwCH189 and V0008ORF3, which are isolates from human and pigs. Histopathological observation showed that there was liver damage in the experimental group, and immunohistochemistry indicated that the HEV antigens were strongly positive at 7 days after infection. The results demonstrated that the prevalence of HEV in pigs fed on kitchen residue was higher than in those fed on complete feed (P<0.05)

    Injecting drug use predicts active tuberculosis in a national cohort of people living with HIV from 2000 to 2014

    OBJECTIVES: Tuberculosis (TB) is common in people living with HIV (PLHIV), leading to worse clinical outcomes including increased mortality. We investigated risk factors for developing TB following HIV diagnosis. DESIGN: Adults aged ≥15 years first presenting to health services for HIV care in England, Wales or Northern Ireland from 2000-2014 were identified from national HIV surveillance data and linked to TB surveillance data. METHODS: We calculated incidence rates for TB occurring >91 days after HIV diagnosis and investigated risk factors using multivariable Poisson regression. RESULTS: 95,003 adults diagnosed with HIV were followed for 635,591 person-years (PY); overall incidence of TB was 344/100,000PY (95% confidence interval 330-359). TB incidence was high for people who acquired HIV through injecting drugs (PWID; men 876 [696-1,104], women 605 [528-593]) and black Africans born in high TB incidence countries (644 [612-677]). The adjusted incidence rate ratio (IRR) for TB amongst PWID was 4.79 [3.35-6.85] for men and 6.18 [3.49-10.93] for women, compared to men who have sex with men. The adjusted IRR for TB in black Africans from high-TB countries was 4 27 (3 42-5 33), compared to white UK-born individuals. Lower time-updated CD4 count was associated with increased rates of TB. CONCLUSIONS: PWID had the greatest risk of TB; incidence rates were comparable to those in black Africans from high TB incidence countries. Most TB cases in PWID were UK-born, and likely acquired TB through transmission within the UK. Earlier HIV diagnosis and quicker initiation of ART should reduce TB incidence in these populations
