    Development of a parallel SAR processor on a Beowulf cluster

    Includes bibliographical references.The purpose of this dissertation is to present the development and testing of the parallelisation of a Range-Doppler SAR processor. The inherent data parallelism found in SAR data lead to the choice of using master slave parallel processor, where copies of a slave task perform the same tasks on different sets of data. However, the SAR processor that was parallelised needed to implement a corner turn without saving data to disk keeping the data set being processed distributed in memory over the nodes in the cluster. This was successfully achieved using a in-place method, thus saving valuable memory resources. Once the parallel processor was implemented some timing tests were performed, yielding a maximum speedup factor of 6.2 for an 8 slave processor system

    dbOGAP - An Integrated Bioinformatics Resource for Protein O-GlcNAcylation

    <p>Abstract</p> <p>Background</p> <p>Protein O-GlcNAcylation (or O-GlcNAc-ylation) is an O-linked glycosylation involving the transfer of β-<it>N</it>-acetylglucosamine to the hydroxyl group of serine or threonine residues of proteins. Growing evidences suggest that protein O-GlcNAcylation is common and is analogous to phosphorylation in modulating broad ranges of biological processes. However, compared to phosphorylation, the amount of protein O-GlcNAcylation data is relatively limited and its annotation in databases is scarce. Furthermore, a bioinformatics resource for O-GlcNAcylation is lacking, and an O-GlcNAcylation site prediction tool is much needed.</p> <p>Description</p> <p>We developed a database of O-GlcNAcylated proteins and sites, dbOGAP, primarily based on literature published since O-GlcNAcylation was first described in 1984. The database currently contains ~800 proteins with experimental O-GlcNAcylation information, of which ~61% are of humans, and 172 proteins have a total of ~400 O-GlcNAcylation sites identified. The O-GlcNAcylated proteins are primarily nucleocytoplasmic, including membrane- and non-membrane bounded organelle-associated proteins. The known O-GlcNAcylated proteins exert a broad range of functions including transcriptional regulation, macromolecular complex assembly, intracellular transport, translation, and regulation of cell growth or death. The database also contains ~365 potential O-GlcNAcylated proteins inferred from known O-GlcNAcylated orthologs. Additional annotations, including other protein posttranslational modifications, biological pathways and disease information are integrated into the database. We developed an O-GlcNAcylation site prediction system, OGlcNAcScan, based on Support Vector Machine and trained using protein sequences with known O-GlcNAcylation sites from dbOGAP. The site prediction system achieved an area under ROC curve of 74.3% in five-fold cross-validation. The dbOGAP website was developed to allow for performing search and query on O-GlcNAcylated proteins and associated literature, as well as for browsing by gene names, organisms or pathways, and downloading of the database. Also available from the website, the OGlcNAcScan tool presents a list of predicted O-GlcNAcylation sites for given protein sequences.</p> <p>Conclusions</p> <p>dbOGAP is the first public bioinformatics resource to allow systematic access to the O-GlcNAcylated proteins, and related functional information and bibliography, as well as to an O-GlcNAcylation site prediction tool. The resource will facilitate research on O-GlcNAcylation and its proteomic identification.</p

    Vertical Cloud Climatology During TC4 Derived from High-Altitude Aircraft Merged Lidar and Radar Profiles

    Aircraft lidar works by shooting laser pulses toward the earth and recording the return time and intensity of any of the light returning to the aircraft after scattering off atmospheric particles and/or the Earth s surface. The scattered light signatures can be analyzed to tell the exact location of cloud and aerosol layers and, with the aid of a few optical assumptions, can be analyzed to retrieve estimates of optical properties such as atmospheric transparency. Radar works in a similar fashion except it sends pulses toward earth at a much larger wavelength than lidar. Radar records the return time and intensity of cloud or rain reflection returning to the aircraft. Lidar can measure scatter from optically thin cirrus and aerosol layers whose particles are too small for the radar to detect. Radar can provide reflection profiles through thick cloud layers of larger particles that lidar cannot penetrate. Only after merging the two instrument products can accurate measurements of the locations of all layers in the full atmospheric column be achieved. Accurate knowledge of the vertical distribution of clouds is important information for understanding the Earth/atmosphere radiative balance and for improving weather/climate forecast models. This paper describes one such merged data set developed from the Tropical Composition, Cloud and Climate Coupling (TC4) experiment based in Costa Rica in July-August 2007 using the nadir viewing Cloud Physics Lidar (CPL) and the Cloud Radar System (CRS) on board the NASA ER-2 aircraft. Statistics were developed concerning cloud probability through the atmospheric column and frequency of the number of cloud layers. These statistics were calculated for the full study area, four sub-regions, and over land compared to over ocean across all available flights. The results are valid for the TC4 experiment only, as preferred cloud patterns took priority during mission planning. The TC4 Study Area was a very cloudy region, with cloudy profiles occurring 94 percent of the time during the ER-2 flights. One to three cloud layers were common, with the average calculated at 2.03 layers per profile. The upper troposphere had a cloud frequency generally over 30%, reaching 42 percent near 13 km during the study. There were regional differences. The Caribbean was much clearer than the Pacific regions. Land had a much higher frequency of high clouds than ocean areas. One region just south and west of Panama had a high probability of clouds below 15 km altitude with the frequency never dropping below 25% and reaching a maximum of 60% at 11-13 km altitude. These cloud statistics will help characterize the cloud volume for TC4 scientists as they try to understand the complexities of the tropical atmosphere

    BNip3 regulates mitochondrial function and lipid metabolism in the liver

    BNip3 localizes to the outer mitochondrial membrane, where it functions in mitophagy and mitochondrial dynamics. While the BNip3 protein is constitutively expressed in adult liver from fed mice, we have shown that its expression is superinduced by fasting of mice, consistent with a role in responses to nutrient deprivation. Loss of BNip3 resulted in increased lipid synthesis in the liver that was associated with elevated ATP levels, reduced AMP-regulated kinase (AMPK) activity, and increased expression of lipogenic enzymes. Conversely, there was reduced β-oxidation of fatty acids in BNip3 null liver and also defective glucose output under fasting conditions. These metabolic defects in BNip3 null liver were linked to increased mitochondrial mass and increased hepatocellular respiration in the presence of glucose. However, despite elevated mitochondrial mass, an increased proportion of mitochondria exhibited loss of mitochondrial membrane potential, abnormal structure, and reduced oxygen consumption. Elevated reactive oxygen species, inflammation, and features of steatohepatitis were also observed in the livers of BNip3 null mice. These results identify a role for BNip3 in limiting mitochondrial mass and maintaining mitochondrial integrity in the liver that has consequences for lipid metabolism and disease

    Agroecological practices in combination with healthy diets can help meet EU food system policy targets

    Agroecology has been proposed as a strategy to improve food system sustainability, but has also been criticised for using land inefficiently. We compared five explorative storylines, developed in a stakeholder process, for future food systems in the EU to 2050. We modelled a range of biophysical (e.g., land use and food production), environmental (e.g., greenhouse gas emissions) and social indicators, and potential for regional food self-sufficiency, and investigated the economic policy needed to reach these futures by 2050. Two contrasting storylines for upscaling agroecological practices emerged. In one, agroecology was implemented to produce high-value products serving high-income consumers through trade but, despite 40 of agricultural area being under organic management, only two out of eight EU environmental policy targets were met. As diets followed current trends in this storyline, there were few improvements in environmental indicators compared with the current situation, despite large-scale implementation of agroecological farming practices. This suggests that large-scale implementation of agroecological practices without concurrent changes on the demand side could aggravate existing environmental pressures. However, our second agroecological storyline showed that if large-scale diffusion of agroecological farming practices were implemented alongside drastic dietary change and waste reductions, major improvements on environmental indicators could be achieved and all relevant EU policy targets met. An alternative storyline comprising sustainable intensification in combination with dietary change and waste reductions was efficient in meeting targets related to climate, biodiversity, ammonia emissions, and use of antibiotics, but did not meet targets for reductions in pesticide and fertiliser use. These results confirm the importance of dietary change for food system climate change mitigation. Economic modelling showed a need for drastic changes in consumer preferences towards more plant-based, agroecological and local foods, and for improvements in technology, for these storylines to be realised, as very high taxes and tariffs would otherwise be needed
