    Solitons in Yakushevich-like models of DNA dynamics with improved intrapair potential

    The Yakushevich (Y) model provides a very simple pictures of DNA torsion dynamics, yet yields remarkably correct predictions on certain physical characteristics of the dynamics. In the standard Y model, the interaction between bases of a pair is modelled by a harmonic potential, which becomes anharmonic when described in terms of the rotation angles; here we substitute to this different types of improved potentials, providing a more physical description of the H-bond mediated interactions between the bases. We focus in particular on soliton solutions; the Y model predicts the correct size of the nonlinear excitations supposed to model the ``transcription bubbles'', and this is essentially unchanged with the improved potential. Other features of soliton dynamics, in particular curvature of soliton field configurations and the Peierls-Nabarro barrier, are instead significantly changed

    The Yakushevich model of DNA torsion dynamics supports soliton solutions, which are supposed to be of special interest for DNA transcription. In the discussion of the model, one usually adopts the approximation ℓ0→0\ell_0 \to 0, where ℓ0\ell_0 is a parameter related to the equilibrium distance between bases in a Watson-Crick pair. Here we analyze the Yakushevich model without ℓ0→0\ell_0 \to 0. The model still supports soliton solutions indexed by two winding numbers (n,m)(n,m); we discuss in detail the fundamental solitons, corresponding to winding numbers (1,0) and (0,1) respectively

    On the geometry of lambda-symmetries, and PDEs reduction

    We give a geometrical characterization of λ\lambda-prolongations of vector fields, and hence of λ\lambda-symmetries of ODEs. This allows an extension to the case of PDEs and systems of PDEs; in this context the central object is a horizontal one-form μ\mu, and we speak of μ\mu-prolongations of vector fields and μ\mu-symmetries of PDEs. We show that these are as good as standard symmetries in providing symmetry reduction of PDEs and systems, and explicit invariant solutions

    Experimental cannibalization of plagioclase by alkaline basalt magmas

    Time-series crystallization/dissolution experiments were conducted on a natural potassic basalt seeded with bytownitic plagioclases (Plg) at atmospheric pressure, in air, at 1180- 1240 °C and isothermal dwell time up to 20 hours. Plg-seed presence promotes the early formation of new-Plg, dampening the clinopyroxene (Cpx) crystallization. New-Plgs grow at a rate from 10-6 up to 10-8 cm·s-1 as the dwell time increases. Seeds overgrow at similar rate. Cpx crystallizes with a delay of at least 3 hours; this has a significant impact on the composition of both residual melt and new-Plgs. For undercooling >35 °C the Cpx delay causes a strong supersaturation of this phase in the melt resulting in a decrease in the new-Plg nucleation rate by 2 orders of magnitude in the 3 h-experiment. In the 15h-run, Cpx coarsening and the decrease of crystallinity suggest the achievement of a near-equilibrium conditions. Cpx growth rate is in the order of 10-7 cm·s-1 showing very limited variation. Finally, for the investigated superheating (5-15 °C) only the long lasting experiments allows an estimation of Plg dissolution rate (10-9 cm·s-1) although changes in the melt composition are already detectable in the 3h-runs. As a whole our results suggest that in natural systems, the takeover of antecrysts/ xenocrysts by a magma can induce on a short time scales, changes in its initial nucleation behavior with remarkable petrological implications for the solidification paths and eruptive dynamics of potassic magmatic systems

    We classify the possible behaviour of Poincar\'e-Dulac normal forms for dynamical systems in RnR^n with nonvanishing linear part and which are equivariant under (the fundamental representation of) all the simple compact Lie algebras and thus the corresponding simple compact Lie groups. The ``renormalized forms'' (in the sense of previous work by the author) of these systems is also discussed; in this way we are able to simplify the classification and moreover to analyze systems with zero linear part.     Isolation and characterization of Faecalibacterium prausnitzii from calves and piglets.

    The goal of our study was to isolate and characterize Faecalibacterium prausnitzii from fecal samples of healthy calves and piglets, in order to develop a novel probiotic for livestock animals. We identified 203 isolates of Faecalibacterium sp., which were clustered in 40 genetically distinct groups. One representative isolate from each cluster was selected for further characterization. The concentrations of the short chain fatty acids (SCFA) acetate, butyrate, propionate and isobutyrate in the culture media were measured by gas chromatography. We observed reduction in the concentration of acetate followed by concomitant increase in the concentration of butyrate, suggesting that the isolates were consuming acetate present in the media and producing butyrate. Butyrate production correlated positively with bacterial growth. Since butyrate has many benefits to the colonic epithelial cells, the selection of strains that produce higher amounts of butyrate is extremely important for the development of this potential probiotic. The effect of pH and concentration of bile salts on bacterial growth was also evaluated in order to mimic the conditions encountered by F. prausnitzii in vivo. The optimal pH for growth ranged between 5.5 and 6.7, while most isolates were inhibited by of the lowest concentration of bile salts tested (0.1%). Antimicrobial resistance profile showed that most isolates of Faecalibacterium sp. were resistant against ciprofloxacin and sulfamethoxazole-trimethoprim. More than 50% of the isolates were resistant to tetracycline, amikacin, cefepime and cefoxitin. A total of 19 different combinations of multidrug resistance were observed among the isolates. Our results provide new insights into the cultural and physiological characteristics of Faecalibacterium prausnitzii illustrating large variability in short chain fatty acid production, in vitro growth, sensitivity to bile salts, and antibiotic resistance and suggesting that future probiotic candidates should be carefully studied before elected for in vivo studies

    Coherent resonant interactions and slow light with molecules confined in photonic band-gap fibers

    We investigate resonant nonlinear optical interactions and demonstrate induced transparency in acetylene molecules in a hollow-core photonic band-gap fiber at 1.5μ\mum. The induced spectral transmission window is used to demonstrate slow-light effects, and we show that the observed broadening of the spectral features is due to collisions of the molecules with the inner walls of the fiber core. Our results illustrate that such fibers can be used to facilitate strong coherent light-matter interactions even when the optical response of the individual molecules is weak.Comment: 5 pages, 4 figure

    On the relation between standard and μ\mu-symmetries for PDEs

    We give a geometrical interpretation of the notion of μ\mu-prolongations of vector fields and of the related concept of μ\mu-symmetry for partial differential equations (extending to PDEs the notion of λ\lambda-symmetry for ODEs). We give in particular a result concerning the relationship between μ\mu-symmetries and standard exact symmetries. The notion is also extended to the case of conditional and partial symmetries, and we analyze the relation between local μ\mu-symmetries and nonlocal standard symmetries.Comment: 25 pages, no figures, latex. to be published in J.
