    Dispersion of swimming algae in laminar and turbulent channel flows: consequences for photobioreactors

    Shear flow significantly affects the transport of swimming algae in suspension. For example, viscous and gravitational torques bias bottom-heavy cells to swim towards regions of downwelling fluid (gyrotaxis). It is necessary to understand how such biases affect algal dispersion in natural and industrial flows, especially in view of growing interest in algal photobioreactors. Motivated by this, we here study the dispersion of gyrotactic algae in laminar and turbulent channel flows using direct numerical simulation (DNS) and the analytical swimming dispersion theory of Bees and Croze (2010). Time-resolved dispersion measures are evaluated as functions of the Peclet and Reynolds numbers in upwelling and downwelling flows. For laminar flows, DNS results are compared with theory using competing descriptions of biased swimming cells in shear flow. Excellent agreement is found for predictions that employ generalized-Taylor-dispersion. The results highlight peculiarities of gyrotactic swimmer dispersion relative to passive tracers. In laminar downwelling flow the cell distribution drifts in excess of the mean flow, increasing in magnitude with Peclet number. The cell effective axial diffusivity increases and decreases with Peclet number (for tracers it merely increases). In turbulent flows, gyrotactic effects are weaker, but discernable and manifested as non-zero drift.     Dissemination of multiple carbapenem-resistant clones of Acinetobacter baumannii in the Eastern District of Saudi Arabia

    It has previously been shown that carbapenem-resistant Acinetobacter baumannii are frequently detected in Saudi Arabia. The present study aimed to identify the epidemiology and distribution of antibiotic resistance determinants in these bacteria. A total of 83 A. baumannii isolates were typed by pulsed-field gel electrophoresis (PFGE), and screened by PCR for carbapenemase genes and insertion sequences. Antibiotic sensitivity to imipenem, meropenem, tigecycline, and colistin were determined. Eight different PFGE groups were identified, and were spread across multiple hospitals. Many of the PFGE groups contained isolates belonging to World-wide clone 2. Carbapenem resistance or intermediate resistance was detected in 69% of isolates. The blaVIM gene was detected in 94% of isolates, while blaOXA–23–like genes were detected in 58%. The data demonstrate the co-existence and wide distribution of a number of clones of carbapenem-resistant A. baumannii carrying multiple carbapenem-resistance determinants within hospitals in the Eastern Region of Saudi Arabia

    Alcohol Production as an Adaptive Livelihood Strategy for Women Farmers in Tanzania and Its Potential for Unintended Consequences on Women's Reproductive Health.

    Although women occupy a central position in agriculture in many developing countries, they face numerous constraints to achieving their full potential including unequal access to assets and limited decision-making authority. We explore the intersection of agricultural livelihoods, food and economic security, and women's sexual and reproductive health in Iringa Region, Tanzania. Our goal was to understand whether the benefits of supporting women in the agricultural sector might also extend to more distal outcomes, including sexual and reproductive health. Using the Sustainable Livelihoods Framework to guide data collection, we conducted 13 focus group discussions (FGD) with female (n = 11) and male farmers (n = 2) and 20 in-depth interviews with agricultural extension officers (n = 10) and village agro-dealers (n = 10). Despite providing the majority of agricultural labor, women have limited control over land and earned income and have little bargaining power. In response to these constraints, women adopt adaptive livelihood strategies, such as alcohol production, that allow them to retain control over income and support their households. However, women's central role in alcohol production, in concert with the ubiquitous nature of alcohol consumption, places them at risk by enhancing their vulnerability to unsafe or transactional sex. This represents a dangerous confluence of risk for female farmers, in which alcohol plays an important role in income generation and also facilitates high-risk sexual behavior. Alcohol production and consumption has the potential to both directly and indirectly place women at risk for undesirable sexual and reproductive health outcomes. Group formation, better access to finance, and engaging with agricultural extension officers were identified as potential interventions for supporting women farmers and challenging harmful gender norms. In addition, joint, multi-sectoral approaches from health and agriculture and alternative income-generating strategies for women might better address the complexities of achieving safe and sustainable livelihoods for women in this context

    Observation and Interpretation of Microstructurally Induced Fluctuations of Back-Surface Signals and Ultrasonic Attenuation in Titanium Alloys

    During ultrasonic inspection for flaws in engineering materials, it is important to understand the interactions between the inspecting beam and the microstructure in which flaws are embedded. It has been found that in certain materials such interactions can have dramatic effects on the characteristics of the beam as it propagates to and from a flaw and consequently can have deleterious effects on both flaw characterization and the probability of detection. It is well known that, the microstructure can backscatter energy, creating noise which can mask small flaws. In addition, a flaw signal can be attenuated by the removal of energy from the beam by absorption and scattering. Considerable progress has been made towards developing a theoretical understanding of these phenomena. For example, backscattered grain noise has been successfully modeled by Han and Thompson [1] for duplex microstructures that commonly occur in Ti-17 and Ti-6A1-4V alloys used in the rotating components of aircraft engines. In addition, attenuation has been modeled for randomly oriented, equiaxed, cubic microstructures [2], for textured, equiaxed, cubic, stainless-steel [3], and also for elongated textured microstructures [4]

    Errors in CGAP xProfiler and cDNA DGED: the importance of library parsing and gene selection algorithms

    <p>Abstract</p> <p>Background</p> <p>The Cancer Genome Anatomy Project (CGAP) xProfiler and cDNA Digital Gene Expression Displayer (DGED) have been made available to the scientific community over a decade ago and since then were used widely to find genes which are differentially expressed between cancer and normal tissues. The tissue types are usually chosen according to the ontology hierarchy developed by NCBI. The xProfiler uses an internally available flat file database to determine the presence or absence of genes in the chosen libraries, while cDNA DGED uses the publicly available UniGene Expression and Gene relational databases to count the sequences found for each gene in the presented libraries.</p> <p>Results</p> <p>We discovered that the CGAP approach often includes libraries from dependent or irrelevant tissues (one third of libraries were incorrect on average, with some tissue searches no correct libraries being selected at all). We also discovered that the CGAP approach reported genes from outside the selected libraries and may omit genes found within the libraries. Other errors include the incorrect estimation of the significance values and inaccurate settings for the library size cut-off values. We advocated a revised approach to finding libraries associated with tissues. In doing so, libraries from dependent or irrelevant tissues do not get included in the final library pool. We also revised the method for determining the presence or absence of a gene by searching the UniGene relational database, revised calculation of statistical significance and sorted the library cut-off filter.</p> <p>Conclusion</p> <p>Our results justify re-evaluation of all previously reported results where NCBI CGAP expression data and tools were used.</p

    Luminally expressed gastrointestinal biomarkers

    Introduction: A biomarker is a measurable indicator of normal biologic processes, pathogenic processes or pharmacological responses. The identification of a useful biomarker is challenging, with several hurdles to overcome before clinical adoption. This review gives a general overview of a range of biomarkers associated with inflammatory bowel disease or colorectal cancer along the gastrointestinal tract. Areas covered: These markers include those that are already clinically accepted, such as inflammatory markers such as faecal calprotectin, S100A12 (Calgranulin C), Fatty Acid Binding Proteins (FABP), malignancy markers such as Faecal Occult Blood, Mucins, Stool DNA, Faecal microRNA (miRNA), other markers such as Faecal Elastase, Faecal alpha-1-antitrypsin, Alpha2-macroglobulin and possible future markers such as microbiota, volatile organic compounds and pH. Expert commentary: There are currently a few biomarkers that have been sufficiently validated for routine clinical use at present such as FC. However, many of these biomarkers continue to be limited in sensitivity and specificity for various GI diseases. Emerging biomarkers have the potential to improve diagnosis and monitoring but further study is required to determine efficacy and validate clinical utility

    Influence of Columnar Microstructure on Ultrasonic Backscattering

    Most structural materials are polycrystalline, that is, they are composed of numerous discrete grains, each having a regular, crystalline atomic structure. The elastic properties of the grains are anisotropic and their crystallographic axes are differently oriented. When an ultrasonic wave propagates through such a polycrystalline aggregate, it is scattered at the grain boundaries. The fraction of sound energy thus removed from the main beam is responsible for important phenomenons like attenuation and dispersion of the main beam, and background “noise” associated with a given ultrasonic inspection system. The amount of sound energy removed from the main beam depends on the size, shape, and orientation distributions of the grains. If the grains are equiaxed and randomly oriented, propagation direction of the ultrasonic wave has no effect upon the magnitude of the scattered energy. Such is not the case when an acoustic wave travels through materials like centrifugally cast stainless steel and austenitic stainless steel welds, which are used extensively in nuclear power plants. The microstructures of these stainless steels vary from randomly oriented, equiaxed grains to highly oriented, columnar grains.1,2 Since the backscattered signals tend to mask the signals from small and subtle defects, the estimation of probability of detection of such defects requires quantitative description of these signals.
