    Issues and challenges of using web blogs as a medium for research communication.

    The advent of web-based technology has initially allowed millions of users to get hold of immense information and to communicate worldwide. In the field of education, for example, web-based technology has brought about significant influence in terms of teaching and learning approaches (Supyan, 2003; Supyan & Roziana, 2001; Zuwati, 2006). In fact, web-based technology is also now popular as a medium for data collection among researchers (C. Cooper, Cooper, Del Junco, Shipp, Whitworth, & Cooper, 2006; White, Carey, & Dailey, 2000). The purpose of this paper is to report on both issues that need addressing, and challenges in using web blogs as a medium for communicating with respondents for research purposes. The issues and challenges discussed in the paper were based on the researchers' own experience in conducting data collection using a qualitative approach through web blog discussions. With the socio-cultural approach in view, some recommendations are also included as guidelines for those planning to use such web-based technology as a medium of data collection in research

    Perspectives on informed consent: an investigation into attitudes and practices in relation to informed consent to medical treatment in a group of New Zealand hospitals

    Words do not of themselves carry meaning but are interpreted by users and within the contexts of their use. These contexts extend beyond the immediate to include historical, contemporary and evolving uses. Particularly within interpersonal communication, shared meanings and therefore understandings are often negotiated. This theory of language applies both to the phrase ‘informed consent’ and to the sharing of information that is believed to be an integral part of informed consent. The notion labelled ‘informed consent’ in New Zealand society today occurs within individuals’ understandings of the phrase, and the philosophical, legal, official, scholarly and popular expressions of understandings that are publicly articulated through various media. Active and adequate recognition of the rights of consumers of New Zealand’s health and disability services, including those that hospitals provide, rests on a shared understanding of ‘informed consent’. This understanding, which constitutes what is called a concept, may be arrived at through careful consideration of a wide range of interpretations associated with this phrase. Such a consideration makes up the content of this thesis

    The GALAH Survey: Stellar streams and how stellar velocity distributions vary with Galactic longitude, hemisphere and metallicity

    Using GALAH survey data of nearby stars, we look at how structure in the planar (u,v) velocity distribution depends on metallicity and on viewing direction within the Galaxy. In nearby stars, with distance d < 1 kpc, the Hercules stream is most strongly seen in higher metallicity stars [Fe/H] > 0.2. The Hercules stream peak v value depends on viewed galactic longitude, which we interpret as due to the gap between the stellar stream and more circular orbits being associated with a specific angular momentum value of about 1640 km/s kpc. The association of the gap with a particular angular momentum value supports a bar resonant model for the Hercules stream. Moving groups previously identified in Hipparcos observations are easiest to see in stars nearer than 250 pc, and their visibility and peak velocities in the velocity distributions depends on both viewing direction (galactic longitude and hemisphere) and metallicity. We infer that there is fine structure in local velocity distributions that varies over distances of a few hundred pc in the Galaxy.Comment: accepted for publication in MNRA

    Pan-Cancer Analysis of lncRNA Regulation Supports Their Targeting of Cancer Genes in Each Tumor Context

    Long noncoding RNAs (lncRNAs) are commonly dys-regulated in tumors, but only a handful are known toplay pathophysiological roles in cancer. We inferredlncRNAs that dysregulate cancer pathways, onco-genes, and tumor suppressors (cancer genes) bymodeling their effects on the activity of transcriptionfactors, RNA-binding proteins, and microRNAs in5,185 TCGA tumors and 1,019 ENCODE assays.Our predictions included hundreds of candidateonco- and tumor-suppressor lncRNAs (cancerlncRNAs) whose somatic alterations account for thedysregulation of dozens of cancer genes and path-ways in each of 14 tumor contexts. To demonstrateproof of concept, we showed that perturbations tar-geting OIP5-AS1 (an inferred tumor suppressor) andTUG1 and WT1-AS (inferred onco-lncRNAs) dysre-gulated cancer genes and altered proliferation ofbreast and gynecologic cancer cells. Our analysis in-dicates that, although most lncRNAs are dysregu-lated in a tumor-specific manner, some, includingOIP5-AS1, TUG1, NEAT1, MEG3, and TSIX, synergis-tically dysregulate cancer pathways in multiple tumorcontexts

    Pan-cancer Alterations of the MYC Oncogene and Its Proximal Network across the Cancer Genome Atlas

    Although theMYConcogene has been implicated incancer, a systematic assessment of alterations ofMYC, related transcription factors, and co-regulatoryproteins, forming the proximal MYC network (PMN),across human cancers is lacking. Using computa-tional approaches, we define genomic and proteo-mic features associated with MYC and the PMNacross the 33 cancers of The Cancer Genome Atlas.Pan-cancer, 28% of all samples had at least one ofthe MYC paralogs amplified. In contrast, the MYCantagonists MGA and MNT were the most frequentlymutated or deleted members, proposing a roleas tumor suppressors.MYCalterations were mutu-ally exclusive withPIK3CA,PTEN,APC,orBRAFalterations, suggesting that MYC is a distinct onco-genic driver. Expression analysis revealed MYC-associated pathways in tumor subtypes, such asimmune response and growth factor signaling; chro-matin, translation, and DNA replication/repair wereconserved pan-cancer. This analysis reveals insightsinto MYC biology and is a reference for biomarkersand therapeutics for cancers with alterations ofMYC or the PMN

    Spatial Organization and Molecular Correlation of Tumor-Infiltrating Lymphocytes Using Deep Learning on Pathology Images

    Beyond sample curation and basic pathologic characterization, the digitized H&E-stained images of TCGA samples remain underutilized. To highlight this resource, we present mappings of tumorinfiltrating lymphocytes (TILs) based on H&E images from 13 TCGA tumor types. These TIL maps are derived through computational staining using a convolutional neural network trained to classify patches of images. Affinity propagation revealed local spatial structure in TIL patterns and correlation with overall survival. TIL map structural patterns were grouped using standard histopathological parameters. These patterns are enriched in particular T cell subpopulations derived from molecular measures. TIL densities and spatial structure were differentially enriched among tumor types, immune subtypes, and tumor molecular subtypes, implying that spatial infiltrate state could reflect particular tumor cell aberration states. Obtaining spatial lymphocytic patterns linked to the rich genomic characterization of TCGA samples demonstrates one use for the TCGA image archives with insights into the tumor-immune microenvironment

This is the accepted manuscript version of an article which has been published in final form at https://doi.org/10.1093/mnras/stab1242The ensemble of chemical element abundance measurements for stars, along with precision distances and orbit properties, provides high-dimensional data to study the evolution of the Milky Way. With this third data release of the Galactic Archaeology with HERMES (GALAH) survey, we publish 678 423 spectra for 588 571 mostly nearby stars (81.2% of stars are within 75 stellar clusters. We derive stellar parameters TeffT_\text{eff}, logg\log g, [Fe/H], vmicv_\text{mic}, vbroadv_\text{broad} & vradv_\text{rad} using our modified version of the spectrum synthesis code Spectroscopy Made Easy (SME) and 1D MARCS model atmospheres. We break spectroscopic degeneracies in our spectrum analysis with astrometry from GaiaGaia DR2 and photometry from 2MASS. We report abundance ratios [X/Fe] for 30 different elements (11 of which are based on non-LTE computations) covering five nucleosynthetic pathways. We describe validations for accuracy and precision, flagging of peculiar stars/measurements and recommendations for using our results. Our catalogue comprises 65% dwarfs, 34% giants, and 1% other/unclassified stars. Based on unflagged chemical composition and age, we find 62% young low-α\alpha, 9% young high-α\alpha, 27% old high-α\alpha, and 2% stars with [Fe/H]1\mathrm{[Fe/H]} \leq -1. Based on kinematics, 4% are halo stars. Several Value-Added-Catalogues, including stellar ages and dynamics, updated after GaiaGaia eDR3, accompany this release and allow chrono-chemodynamic analyses, as we showcase.Peer reviewe
