Mapping pervasive selective logging in the south-west Brazilian Amazon 2000–2019
Tropical forests harbour the highest biodiversity on the planet and are essential to human livelihoods and the global economy. However, continued loss and degradation of forested landscapes, coupled with a rapidly rising global population is placing incredible pressure on forests globally. The United Nations has developed the Reducing Emissions from Deforestation and forest Degradation (REDD+) programme in response to the challenges facing tropical forests and in recognition of the role they can play in climate mitigation. REDD+ requires consistent and reliable monitoring of forests, however, national-level methodologies for measuring degradation are often bespoke and, because of an inability to track degradation effectively, the majority of countries combine reporting for deforestation and forest degradation into a single value. Here, we extend a recent analysis that enabled the detection of selective logging at the scale of a logging concession to a regional-scale estimation of selective logging activities. We utilized logging records from across Brazil to train a supervised classification algorithm for detecting logged pixels in Landsat imagery then predicted the extent of logging over a 20 year period throughout Rondônia, Brazil. Approximately one-quarter of the forested lands in Rondônia were cleared between 2000 and 2019. We estimate that 11.0% of the forest area present in 2000 had been selectively logged by 2019, comprising >11,500 km2 of forest. In general, rates of selective logging were twice as high in the first decade relative to the last decade of the period. Our approach is a considerable advance in developing an operationalized selective logging monitoring system capable of detecting subtle forest disturbances over large spatial scales
miRMaid: a unified programming interface for microRNA data resources
<p>Abstract</p> <p>Background</p> <p>MicroRNAs (miRNAs) are endogenous small RNAs that play a key role in post-transcriptional regulation of gene expression in animals and plants. The number of known miRNAs has increased rapidly over the years. The current release (version 14.0) of miRBase, the central online repository for miRNA annotation, comprises over 10.000 miRNA precursors from 115 different species. Furthermore, a large number of decentralized online resources are now available, each contributing with important miRNA annotation and information.</p> <p>Results</p> <p>We have developed a software framework, designated here as miRMaid, with the goal of integrating miRNA data resources in a uniform web service interface that can be accessed and queried by researchers and, most importantly, by computers. miRMaid is built around data from miRBase and is designed to follow the official miRBase data releases. It exposes miRBase data as inter-connected web services. Third-party miRNA data resources can be modularly integrated as miRMaid plugins or they can loosely couple with miRMaid as individual entities in the World Wide Web. miRMaid is available as a public web service but is also easily installed as a local application. The software framework is freely available under the LGPL open source license for academic and commercial use.</p> <p>Conclusion</p> <p>miRMaid is an intuitive and modular software platform designed to unify miRBase and independent miRNA data resources. It enables miRNA researchers to computationally address complex questions involving the multitude of miRNA data resources. Furthermore, miRMaid constitutes a basic framework for further programming in which microRNA-interested bioinformaticians can readily develop their own tools and data sources.</p
Threat-sensitive anti-predator defence in precocial wader, the northern lapwing Vanellus vanellus
Birds exhibit various forms of anti-predator behaviours to avoid reproductive failure, with mobbing—observation, approach and usually harassment of a predator—being one of the most commonly observed. Here, we investigate patterns of temporal variation in the mobbing response exhibited by a precocial species, the northern lapwing (Vanellus vanellus). We test whether brood age and self-reliance, or the perceived risk posed by various predators, affect mobbing response of lapwings. We quantified aggressive interactions between lapwings and their natural avian predators and used generalized additive models to test how timing and predator species identity are related to the mobbing response of lapwings. Lapwings diversified mobbing response within the breeding season and depending on predator species. Raven Corvus corax, hooded crow Corvus cornix and harriers evoked the strongest response, while common buzzard Buteo buteo, white stork Ciconia ciconia, black-headed gull Chroicocephalus ridibundus and rook Corvus frugilegus were less frequently attacked. Lapwings increased their mobbing response against raven, common buzzard, white stork and rook throughout the breeding season, while defence against hooded crow, harriers and black-headed gull did not exhibit clear temporal patterns. Mobbing behaviour of lapwings apparently constitutes a flexible anti-predator strategy. The anti-predator response depends on predator species, which may suggest that lapwings distinguish between predator types and match mobbing response to the perceived hazard at different stages of the breeding cycle. We conclude that a single species may exhibit various patterns of temporal variation in anti-predator defence, which may correspond with various hypotheses derived from parental investment theory
The importance of post-translocation monitoring of habitat use and population growth: insights from a Seychelles Warbler (Acrocephalus sechellensis) translocation
Translocations are a valuable tool within conservation, and when performed successfully can rescue species from extinction. However, to label a translocation a success, extensive post-translocation monitoring is required, ensuring the population is growing at the expected rate. In 2011, a habitat assessment identified Frégate Island as a suitable island to host a Seychelles Warbler (Acrocephalus sechellensis) population. Later that year, 59 birds were translocated from Cousin Island to Frégate Island. Here, we determine Seychelles Warbler habitat use and population growth on Frégate Island, assessing the status of the translocation and identifying any interventions that may be required. We found that territory quality, an important predictor of fledgling production on Cousin Island, was a poor predictor of bird presence on Frégate Island. Instead, tree diversity, middle-storey vegetation density, and broad-leafed vegetation density all predicted bird presence positively. A habitat suitability map based on these results suggests most of Frégate Island contains either a suitable or a moderately suitable habitat, with patches of unsuitable overgrown coconut plantation. To achieve the maximum potential Seychelles Warbler population size on Frégate Island, we recommend habitat regeneration, such that the highly diverse subset of broad-leafed trees and a dense middle storey should be protected and replace the unsuitable coconut. Frégate Island’s Seychelles Warbler population has grown to 141 birds since the release, the slowest growth rate of all Seychelles Warbler translocations; the cause of this is unclear. This study highlights the value of post-translocation monitoring, identifying habitat use and areas requiring restoration, and ultimately ensuring that the population is growing
Spider mite web mediates anti-predator behaviour
Herbivores suffer significant mortality from predation and are therefore subject to natural selection on traits promoting predator avoidance and resistance. They can employ an array of strategies to reduce predation, for example through changes in behaviour, morphology and life history. So far, the anti-predator response studied most intensively in spider mites has been the avoidance of patches with high predation risk. Less attention has been given to the dense web produced by spider mites, which is a complex structure of silken threads that is thought to hinder predators. Here, we investigate the effects of the web produced by the red spider mite, Tetranychus evansi Baker & Pritchard, on its interactions with the predatory mite, Phytoseiulus longipes Evans. We tested whether female spider mites recognize predator cues and whether these can induce the spider mites to produce denser web. We found that the prey did not produce denser web in response to such cues, but laid more eggs suspended in the web, away from the leaf surface. These suspended eggs suffered less from predation by P. longipes than eggs that were laid on the leaf surface under the web. Thus, by altering their oviposition behaviour in response to predator cues, females of T. evansi protect their offspring
Early changes in Orthopteran assemblages after grassland restoration : a comparison of space-for-time substitution versus repeated-measures monitoring
Grasslands harbour significant biodiversity and their restoration is a common intervention in biodiversity conservation. However, we know very little on how grassland restoration influences arthropod groups. Here we compared orthopteran assemblages in croplands, natural grasslands and one to four-year-old grasslands restored in a large-scale restoration on former croplands in Hortobágy National Park (E-Hungary). Sampling was done by standardized sweep-netting both in a repeated measures design and space-for-time substitution (chronosequence) design. General linear models with repeated measures from five years showed that species richness, abundance and Shannon diversity of orthopterans decreased in the year following restoration but increased afterwards. By the fourth year, species richness almost doubled and abundance increased almost ten-fold in restored grasslands compared to croplands. Multivariate analyses showed that species composition in the first two years did not progress much but by the third and fourth year there was partial overlap with natural grasslands. Local restoration conditions (last crop, seed mixture) and landscape configuration (proportion of natural grasslands < 1 km away) did not influence the above patterns in either the repeated measures or the chronosequence design, whereas time since restoration affected almost all community variables. Our results suggest that generalist ubiquitous species appeared in restored grasslands first and the more sensitive species colonized the restored fields gradually in later years. The qualitative and quantitative properties of the orthopteran assemblages in restored fields did not yet reach those of natural grasslands, therefore, our study suggests that the full regeneration of the orthopteran assemblages takes more than four years
Detection of equine herpesvirus-4 and physiological stress patterns in young Thoroughbreds consigned to a South African auction sale
BACKGROUND : The prevalence of equine herpesvirus types-1 and -4 (EHV-1 and -4) in South African Thoroughbreds
at auction sales is currently undefined. Commingling of young Thoroughbreds from various populations together
with physiological stress related to their transport and confinement at a sales complex, may be associated with
shedding and transmission of EHV-1 and -4. This prospective cohort study sampled 90 young Thoroughbreds
consigned from eight farms, originating from three provinces representative of the South African Thoroughbred
breeding demographic to a sales complex. Nasal swabs for quantitative real-time polymerase chain reaction
(qPCR) assay to detect EHV-1 and -4 nucleic acid and blood samples for enzyme-linked immunosorbent assay
for EHV-1 and -4 antibodies were collected from all horses on arrival and departure. Additional nasal swabs for
qPCR were obtained serially from those displaying pyrexia and, or nasal discharge. Daily faecal samples were
used for determination of faecal glucocorticoid metabolite (FGM) concentrations as a measurement of physiological
stress and these values were modelled to determine the factors best explaining FGM variability.
RESULTS : EHV-4 nucleic acid was detected in 14.4 % and EHV-1 from none of the animals in the study population.
Most (93.3 %) and very few (1.1 %) of this population showed antibodies indicating prior exposure to EHV-4 and
EHV-1 respectively. Pyrexia and nasal discharge were poor predictors for detecting EHV-4 nucleic acid. The horses’
FGM concentrations increased following arrival before decreasing for most of the remaining study period including the
auction process. Model averaging showed that variation in FGM concentrations was best explained by days post-arrival
and transport duration.
CONCLUSIONS : In this study population, sales consignment was associated with limited detection of EHV-4 nucleic
acid in nasal secretions, with most showing prior exposure to EHV-4 and very few to EHV-1. The physiological stress
response shown by most reflected the combination of stressors associated with transport and arrival and these are
key areas for future investigation into management practices to enhance health and welfare of young Thoroughbreds

Runoff sources and land cover change in the Amazon : an end-member mixing analysis from small watersheds

The clearing of Amazon forest to cattle pasture has the potential to change runoff sources to streams by shifting runoff to more surficial flow pathways. We applied end member mixing analysis (EMMA) to ten small watersheds throughout the Amazon in which solute composition of streamwater and groundwater, overland flow, soil solution, throughfall and rainwater were measured, largely as part of the Large-Scale Biosphere-Atmosphere Experiment in Amazonia. We found a range in the extent to which streamwater samples fell within the mixing space determined by potential flowpath end members, suggesting that some water sources to streams were not sampled. The contribution of overland flow as a source of stream flow was greater in pasture watersheds than in forest watersheds of comparable size. Increases in overland flow contribution to pasture streams ranged in some cases from 0% in forest to 27 to 28% in pasture and were broadly consistent with results from hydrometric sampling of Amazon forest and pasture watersheds that indicate 17- to 18-fold increase in the overland flow contribution to stream flow in pastures. In forest, overland flow was an important contribution to stream flow (45 to 57%) in ephemeral streams where flows were dominated by stormflow. Overland flow contribution to stream flow decreased in importance with increasing watershed area, from 21 to 57% in forest and 60 to 89% in pasture watersheds 100 ha. Soil solution contributions to stream flow were similar across watershed area and groundwater inputs generally increased in proportion to decreases in overland flow.
