    Stochastic Resonance in Ion Channels Characterized by Information Theory

    We identify a unifying measure for stochastic resonance (SR) in voltage dependent ion channels which comprises periodic (conventional), aperiodic and nonstationary SR. Within a simplest setting, the gating dynamics is governed by two-state conductance fluctuations, which switch at random time points between two values. The corresponding continuous time point process is analyzed by virtue of information theory. In pursuing this goal we evaluate for our dynamics the tau-information, the mutual information and the rate of information gain. As a main result we find an analytical formula for the rate of information gain that solely involves the probability of the two channel states and their noise averaged rates. For small voltage signals it simplifies to a handy expression. Our findings are applied to study SR in a potassium channel. We find that SR occurs only when the closed state is predominantly dwelled. Upon increasing the probability for the open channel state the application of an extra dose of noise monotonically deteriorates the rate of information gain, i.e., no SR behavior occurs.Comment: 10 pages, 2 figures, to appear in Phys.     Nonstationary Stochastic Resonance in a Single Neuron-Like System

    Stochastic resonance holds much promise for the detection of weak signals in the presence of relatively loud noise. Following the discovery of nondynamical and of aperiodic stochastic resonance, it was recently shown that the phenomenon can manifest itself even in the presence of nonstationary signals. This was found in a composite system of differentiated trigger mechanisms mounted in parallel, which suggests that it could be realized in some elementary neural networks or nonlinear electronic circuits. Here, we find that even an individual trigger system may be able to detect weak nonstationary signals using stochastic resonance. The very simple modification to the trigger mechanism that makes this possible is reminiscent of some aspects of actual neuron physics. Stochastic resonance may thus become relevant to more types of biological or electronic systems injected with an ever broader class of realistic signals.Comment: Plain Latex, 7 figure

    An online analytical processing multi-dimensional data warehouse for malaria data

    Malaria is a vector-borne disease that contributes substantially to the global burden of morbidity and mortality. The management of malaria-related data from heterogeneous, autonomous, and distributed data sources poses unique challenges and requirements. Although online data storage systems exist that address specific malaria-related issues, a globally integrated online resource to address different aspects of the disease does not exist. In this article, we describe the design, implementation, and applications of a multidimensional, online analytical processing data warehouse, named the VecNet Data Warehouse (VecNet-DW). It is the first online, globally-integrated platform that provides efficient search, retrieval and visualization of historical, predictive, and static malaria-related data, organized in data marts. Historical and static data are modelled using star schemas, while predictive data are modelled using a snowflake schema. The major goals, characteristics, and components of the DW are described along with its data taxonomy and ontology, the external data storage systems and the logical modelling and physical design phases. Results are presented as screenshots of a Dimensional Data browser, a Lookup Tables browser, and a Results Viewer interface. The power of the DW emerges from integrated querying of the different data marts and structuring those queries to the desired dimensions, enabling users to search, view, analyse, and store large volumes of aggregated data, and responding better to the increasing demands of users

    Heavy quark action on the anisotropic lattice

    We investigate the O(a)O(a) improved quark action on anisotropic lattice as a potential framework for the heavy quark, which may enable precision computation of hadronic matrix elements of heavy-light mesons. The relativity relations of heavy-light mesons as well as of heavy quarkonium are examined on a quenched lattice with spatial lattice cutoff aσ1a_\sigma^{-1} \simeq 1.6 GeV and the anisotropy ξ=4\xi=4. We find that the bare anisotropy parameter tuned for the massless quark describes both the heavy-heavy and heavy-light mesons within 2% accuracy for the quark mass aσmQ<0.8a_\sigma m_Q < 0.8, which covers the charm quark mass. This bare anisotropy parameter also successfully describes the heavy-light mesons in the quark mass region aσmQ1.2a_\sigma m_Q \leq 1.2 within the same accuracy. Beyond this region, the discretization effects seem to grow gradually. The anisotropic lattice is expected to extend by a factor ξ\xi the quark mass region in which the parameters in the action tuned for the massless limit are applicable for heavy-light systems with well controlled systematic errors.Comment: 11 pages, REVTeX4, 11 eps figure

    Wilson Lines off the Light-cone in TMD PDFs

    Transverse Momentum Dependent (TMD) parton distribution functions (PDFs) also take into account the transverse momentum (pTp_T) of the partons. The pTp_T-integrated analogues can be linked directly to quark and gluon matrix elements using the operator product expansion in QCD, involving operators of definite twist. TMDs also involve operators of higher twist, which are not suppressed by powers of the hard scale, however. Taking into account gauge links that no longer are along the light-cone, one finds that new distribution functions arise. They appear at leading order in the description of azimuthal asymmetries in high-energy scattering processes.     Proximity-dependent biotin identification (BioID) reveals a dynamic LSD1-CoREST interactome during embryonic stem cell differentiation

    Lysine specific demethylase 1 (LSD1) regulates gene expression as part of the CoREST complex, along with co-repressor of REST (CoREST) and histone deacetylase 1 (HDAC1). CoREST is recruited to specific genomic loci by core components and numerous transient interactions with chromatin-associated factors and transcription factors. We hypothesise that many of these weaker and transient associations may be difficult to identify using traditional co-immunoprecipitation methods. We have therefore employed proximity-dependent biotin-identification (BioID) with four different members of the CoREST complex, in three different cell types, to identify a comprehensive network of LSD1/CoREST associated proteins. In HEK293T cells, we identified 302 CoREST-associated proteins. Among this group were 16 of 18 known CoREST components and numerous novel associations, including readers (CHD3, 4, 6, 7 and 8), writers (KMT2B and KMT2D) and erasers (KDM2B) of histone methylation. However, components of other HDAC1 containing complexes (e.g. Sin3) were largely absent. To examine the dynamic nature of the CoREST interactome in a primary cell type, we replaced endogenous LSD1 with BirA*-LSD1 in embryonic stem (ES) cells and performed BioID in pluripotent, early- and late-differentiating environments. We identified 156 LSD1-associated proteins of which 67 were constitutively associated across all three time-points (43%), including novel associations with the MMB and ChAHP complexes, implying that the majority of interactors are both dynamic and cell type dependent. In total, we have performed 16 independent BioID experiments for LSD1 in three different cell types, producing a definitive network of LSD1-assoicated proteins that should provide a major resource for the field

    Rabies vaccine and immunoglobulin supply and logistics: Challenges and opportunities for rabies elimination in Kenya

    Prompt provision of post-exposure-prophylaxis (PEP) including vaccines and rabies immunoglobulin (RIG) to persons bitten by suspect rabid dogs is a key strategy to eliminating human deaths from dog-mediated rabies in Kenya by 2030. We assessed the availability, forecasting and supply chain logistics for rabies PEP in Kenya, compared with the system used for vaccines in the expanded program of immunization (routine vaccines). Semi-structured questionnaires capturing data on forecasting, procurement, distribution, cold chain and storage, monitoring and reporting for routine vaccines and rabies vaccines and RIG were administered to 35 key personnel at the national, county, sub-county and health facility levels in five counties. Results showed large variability in PEP availability (stockouts ranged from 3 to 36 weeks per year) with counties implementing rabies elimination activities having shorter stockouts. PEP is administered intramuscularly using the 5-dose Essen regimen (day 0, 3, 7, 14 and 28). PEP costs to bite patients were reported to range from 10 to 15 US dollars per dose; RIG was seldom available. A less robust supply and logistics infrastructure is used for rabies PEP compared to routine vaccines. Forecasting and monitoring mechanisms for rabies PEP was poor in the study counties. The supply of vaccines from the national to the sub-national level is mainly through two government agencies and a private agency. Since government decentralization, the National Vaccine and Immunization Program has remained as the main supplier of the routine vaccines, playing a lesser role in the supply of rabies biologicals. Adoption of the dose-saving intradermal route for PEP administration, reduction of PEP costs to patients, and placing rabies vaccines within the routine vaccines supply and logistics system would significantly improve PEP availability and accessibility to persons at risk of rabies; a critical step to achieving elimination of human deaths from rabies
