Caracterizaci贸n molecular de genes localizados en el Locus responsable de la apomixis (ACL) en Paspalum notatum
Paspalum notatum Fl眉gge es una gram铆nea perenne rizomatosa ampliamente
distribuida desde el centro-este de M茅xico e islas del Caribe hasta la Argentina. Las razas
tetraploides se reproducen casi exclusivamente por apomixis de tipo aposp贸rica. La apomixis
en P. notatum est谩 controlada por un locus simple dominante que presenta distorsi贸n de la
segregaci贸n y represi贸n de la recombinaci贸n. El mismo se halla inserto en una regi贸n
gen贸mica de gran tama帽o (apomixis controlling locus, ACL) que contiene secuencias
codificantes, elementos repetitivos y metilaci贸n de citosinas consistentes con una regi贸n
heterocromatinizada. Estudios de mapeo comparativo determinaron que un segmento de
aproximadamente 5,8 cM del cromosoma 12 de arroz (comprendido entre los marcadores
C1069 y C996) es sint茅nico al ACL en al menos cuatro especies del g茅nero Paspalum. Varias
de las secuencias incluidas en este segmento muestran homolog铆as con genes asociados a
la se帽alizaci贸n y el crecimiento (LOC_Os12g40770 - prote铆na con repeticiones de anquirina),
el metabolismo de hormonas (LOC_Os12g40890 - prote铆na de la familia Aux/IAA de respuesta
temprana a auxinas), y el desarrollo (LOC_Os12g41060 - prote铆na con dominio AP2). El
objetivo general de este trabajo de tesis fue caracterizar las secuencias de P. notatum
ort贸logas a los genes localizados en el segmento de arroz sint茅nico al ACL, descriptas
anteriormente, dado que por su anotaci贸n funcional podr铆an participar en alguno de los
mecanismos de la reproducci贸n en la especie.
Una poblaci贸n de mapeo tipo F1 segregante por el modo de reproducci贸n, desarrollada
a partir del cruzamiento de una planta tetraploide completamente sexual (Q4188) (progenitor
femenino) y un individuo natural apom铆ctico obligado (Q4117) (dador de polen), fue extendida
a 50 individuos totales y reclasificada. La clasificaci贸n por el modo de reproducci贸n a trav茅s
de t茅cnicas citoembriol贸gicas y moleculares mostr贸 11 individuos apom铆cticos y 39 sexuales
(relaci贸n 3,5 sex: 1 apo). La detecci贸n de secuencias de P. notatum similares a los genes de
inter茅s se llev贸 adelante utilizando un transcriptoma del desarrollo reproductivo sexual y
apom铆ctico de la especie. El an谩lisis del ligamiento de las secuencias identificadas con el ACL
fue realizado mediante an谩lisis BSA y posteriormente an谩lisis de cosegregaci贸n utilizando la
poblaci贸n de mapeo disponible. Asimismo, se realiz贸 un mapeo f铆sico sobre un borrador del
genoma del citotipo diploide de la especie recientemente desarrollado en nuestro laboratorio.
En primer lugar, se caracteriz贸 el gen LOC_Os12g40770 codificante para una prote铆na con
repeticiones de anquirina de la subfamilia ANK-TPR. A partir de b煤squedas BLAST fue posible
identificar cuatro miembros pertenecientes a la subfamilia ANK-TPR expresados durante el
desarrollo reproductivo de P. notatum. Uno de estos, nombrado como PnANK-TPR3, present贸
elevada homolog铆a con OsANK-TPR (codificada por LOC_Os12g40770). Los estudios de
ligamiento no pudieron determinar la localizaci贸n de PnANK-TPR3 en el ACL. Sin embargo,
el mapeo in silico de PnANK-TPR3 sobre el borrador del genoma diploide de P. notatum,
mostr贸 que una secuencia altamente similar a esta 煤ltima se posiciona en el supercontig
utg001669l que contiene adem谩s una secuencia similar a la sonda heter贸loga C1069, que
mapea 100% ligada ACL en varias especies del g茅nero. Este resultado indica que PnANK TPR3 se localiza en el ACL. Estudios de expresi贸n por PCR en tiempo real (qRT-PCR) en
diferentes estadios del desarrollo reproductivo del genotipo Q4188 (sexual) y Q4117
(apom铆ctico) mostraron que PnANK-TPR3 se sobreexpresa significativamente en los estadios
de meiosis y antesis durante el desarrollo reproductivo sexual, comparado con el apom铆ctico.
Los resultados para el estadio de meiosis fueron corroborados empleando seis individuos (tres
sexuales y tres apom铆cticos) de la poblaci贸n F1 (Q4188 x Q4117). Esto indica que PnANK TPR3 est谩 regulado negativamente al momento de la meiosis en los individuos aposp贸ricos
analizados. Sumado a esto, PnANK-TPR3 mostr贸 muy bajos niveles de expresi贸n en tejido
som谩tico (hoja y ra铆z). Por otro lado, se detect贸 una prote铆na quinesina como interactora
directa de OsANK-TPR. Este tipo de prote铆nas juegan un papel fundamental en el control del
ciclo celular. Los resultados obtenidos para PnANK-TPR3 indican que podr铆a formar parte de
una cascada de se帽alizaci贸n involucrada en la determinaci贸n del destino de las c茅lulas de la
nucela y su posible canalizaci贸n hacia la gametog茅nesis.
Posteriormente, se caracteriz贸 el gen relacionado al LOC_Os12g40890, codificante
para una prote铆na miembro de la familia Aux/IAA de respuesta temprana a auxinas. A trav茅s
de b煤squedas BLAST se detectaron 22 miembros de dicha familia expresados durante el
desarrollo reproductivo de P. notatum. Uno de estos miembros, renombrado como PnIAA30,
mostr贸 ser ort贸logo a LOC_Os12g40890 (OsIAA30). Los an谩lisis de ligamiento determinaron
que una forma al茅lica de PnIAA30 se encuentra gen茅ticamente ligada al ACL a una distancia
de recombinaci贸n aproximada de r = 0,30. Sumado a esto, el mapeo in silico de PnIAA30
sobre el borrador del genoma diploide de P. notatum, mostr贸 que una secuencia altamente
similar a esta 煤ltima se posiciona en el mismo supercontig (utg001669l) que las secuencias
hom贸logas a PnANK-TPR3 y a la sonda heter贸loga C1069 100% ligada al ACL de P. notatum.
Esos resultados marcan una evidencia consistente de que PnIAA30 es el ort贸logo de
OsIAA30, est谩 efectivamente localizado cerca del ACL y que su disposici贸n g茅nica, la de
PnANK-TPR3 y el marcador C1069 en esta regi贸n de P. notatum, es colineal con la regi贸n del
cromosoma 12 de arroz. Por otra parte, los estudios de expresi贸n por qRT-PCR para PnIAA30
mostraron que los transcriptos de este gen est谩n significativamente m谩s expresados durante
el desarrollo sexual (Q4188) que el apom铆ctico (Q4117) al momento de la antesis. Estos
resultados se repitieron en cinco individuos (tres sexuales y dos apom铆cticos) de la poblaci贸n
F1 (Q4188 x Q4117). Adem谩s, se observ贸 que la expresi贸n de PnIAA30 se asocia
negativamente con el grado de expresividad de la apospor铆a, lo cual est谩 en l铆nea con la teor铆a
del surgimiento de la apomixis como una desregulaci贸n en la expresi贸n de los genes
involucrados en la v铆a can贸nica sexual. Por otro lado, mediante experimentos RT-PCR se
determin贸 que PnIAA30 presenta mayor expresi贸n durante la embriog茅nesis en el genotipo
sexual respecto del apom铆ctico. Este resultado sugiere que PnIAA30 podr铆a estar relacionado
al control del desarrollo del embri贸n sexual. Experimentos de hibridaci贸n in situ de tejidos,
mostraron una expresi贸n contrastante entre el genotipo sexual y el apom铆ctico. PnIAA30
parece estar activo en la CMM del genotipo apom铆ctico y se expresa fuertemente en la nucela
de plantas sexuales. Esta expresi贸n localizada, podr铆a estar relacionada con una diferente
regulaci贸n de los destinos celulares. En el estadio de antesis, los experimentos de hibridaci贸n
in situ mostraron que PnIAA30 se sobreexpresa en la nucela, n煤cleos polares y aparato
oosf茅rico del megagamet贸fito del genotipo sexual comparado con el apom铆ctico, donde la
actividad de PnIAA30 es casi imperceptible. Estos 煤ltimos resultados se帽alan un posible rol
de PnIAA30 en la se帽alizaci贸n involucrada en la partenog茅nesis. Sumado a eso la red de
prote铆nas interactoras de OsIAA30 determin贸 una relaci贸n directa con factores de
transcripci贸n ARFs (Auxin Response Factors) asociados a la megaesporog茅nesis de arroz, al
igual que OsIAA30 ort贸logo de PnIAA30.
Por otro lado, se identificaron mediante b煤squedas BLASTP, nueve prote铆nas
miembros de la superfamilia AP2/ERF expresadas durante el desarrollo reproductivo de P.
notatum. Cuatro de estas con elevada homolog铆a a miembros representativos del grupo de
prote铆nas BBM (BABY BOOM) pertenecientes al clado euANT y cinco hom贸logas a miembros
del clado euAP2 perteneciente a la familia AP2-like (APETALA2-LIKE). PnAP2-like, ort贸logo
putativo de APL25 (Oryza sativa) y SiAP2-like (Setaira it谩lica), presenta un alelo especifico
del genotipo materno sexual que cosegrega ligado al modo reproductivo sexual. La identidad
de los fragmentos de PnAP2-like amplificados sobre ADN gen贸mico del genotipo sexual y
apom铆ctico, arrojaron homolog铆a con una secuencia codificantes AP2-like de Setaria viridis, y
dos secuencias TARGE OF EAT3 (TOE3) de Setaria italica y Panicum halli. Los genes TOE
son reguladores postrancripcionales y parecen jugar un rol importante en la identidad de los
贸rganos florales, junto a APETALA2 y AGAMOUS. PnBBM-like, mostr贸 una representaci贸n
posiblemente diferencial entre los transcriptomas de C4-4x (sexual) y Q4117 (apom铆ctico). El
gen PsASGR-BABYBOOM-like fue asociado a la partenog茅nesis en Pennisetum glaucum
(especie aposp贸rica), por lo que podr铆amos pensar un posible rol de PnBBM-like en la
partenog茅nesis de especies aposp贸ricas como Paspalum notatum.
Los resultados obtenidos en esta Tesis permitieron detectar secuencias expresadas
durante el desarrollo reproductivo de P. notatum, hom贸logas a genes correspondientes a la
regi贸n del cromosoma 12 de arroz sint茅nica al ACL de la especie bajo estudio. Se detectaron
los genes ort贸logos de P. notatum y su localizaci贸n en los genomas diploide y tetraploide. El
mapeo in silico sobre el borrador del genoma diploide mostr贸 una colinealidad entre las
secuencias de P. notatum y de la regi贸n estudiada de arroz. Paralelamente, se pudo
demostrar que tanto PnANK-TPR3 como PnIAA30 est谩n regulados diferencialmente durante
el desarrollo reproductivo sexual y apom铆ctico. Por otro lado, se determin贸 que un alelo de
PnAP2-like cosegrega con la sexualidad y que PnBBM-like se encuentra regulado
diferencialmente seg煤n la base global del transcripto del desarrollo reproductivo de P.
notatum. Estos resultados aportan evidencia de que los genes relacionados con la
se帽alizaci贸n y el crecimiento celular, el metabolismo de hormonas y el desarrollo, localizados
en el ACL, presentan una alteraci贸n en sus patrones de expresi贸n durante el desarrollo sexual
y apom铆ctico que probablemente derive de la estructura de dicha regi贸n gen贸mica y se
relacione con el cambio del modo reproductivo sexual al apom铆ctico.Paspalum notatum Fl眉gge is a perennial rhizomatous grass distributed from Argentina
to central Mexico and the Caribbean Island. The natural tetraploid cytotype reproduces by
obligated aposporous apomixis. Apomixis in P. notatum is controlled by a single locus with
distorted segregation ratio and suppression of recombination. This locus (apomixis controlling
locus, ACL) is located in a large genomic region that includes coding sequences, repetitive
elements, and cytosine methylation. Comparative mapping analysis identified a segment of
approximately 5.8 cM of the rice chromosome 12 (between the C1069 and C996 markers)
retained at the ACL of at least four species of the genus Paspalum. Several specific sequences
from this rice segment show homology with genes associated with signaling and growth
(LOC_Os12g40770 - protein with ankyrin repeats), hormone metabolism (LOC_Os12g40890
- Aux/IAA family), and development (LOC_Os12g41060 - protein with AP2 domain). The
general objective of this work was to characterize P. notatum orthologous to those genes
located in the rice segment synthetic to the ACL due to their functional annotation could be
involved in some mechanisms controlling the reproduction mode of the species.
An F1 mapping population segregating by the reproduction mode derived from a cross
between a fully sexual tetraploid genotype (Q4188) and an obligate apomictic tetraploid pnat
(Q4117) was classified according to the mode of reproduction. Thirty-nine plants were
classified as sexual and 11 as apomictic (3,5:1 sexual: apomictic ratio) by molecular and
cytoembryological analysis. The detection of P. notatum sequences similar to rice genes was
carried out using transcriptomes of both sexual and apomictic reproductive developments of
the species. Linkage analyses of the sequences with the ACL were performed by BSA analysis
and cosegregation tests using the mapping population. Moreover, a physical mapping was
carried out on a draft of the diploid genome of the species.
First, we characterized the LOC_Os12g40770, coding for a protein with ankyrin repeats
belong to ANK-TPR subfamily. Using BLAST searches four members from ANK-TPR
subfamily expressed during reproductive development were detected. One of them, called as
PnANK-TPR3, shows high homology with OsANK-TPR (encoded by LOC_Os12g40770).
Mapping assays using the F1 population could not find a linkage of PnANK-TPR3 to ACL.
However, in silico mapping of PnANK-TPR3 on the diploid genome showed a highly similar
sequence positioned in the supercontig utg001669l, which also contains a sequence similar to
the heterologous probe C1069, which maps 100% linked to the ACL in several species of the
genus. This result indicates that PnANK-TPR3 is localized at the ACL and is the ortholog of
OsANK-TPR. Expression analysis by qRT-PCR at different stages of the reproductive
development of Q4188 (sexual) and Q4117 (apomictic) showed that PnANK-TPR3 is
significantly overexpressed at meiosis and anthesis in the sexual genotype, compared to the
apomictic one. The results obtained at the meiosis stage were corroborated using six
individuals (three sexual and three apomictic) from the F1 population (Q4188 x Q4117). These
results indicate that PnANK-TPR3 is negatively regulated at meiosis of the apomictic plants.
Besides, the expression levels of PnANK-TPR3 in somatic tissues (leaf and root) were very
low. Interestingly, a kinesin protein was detected to interact with whit OsANK-TPR. These
proteins play an essential role in the control of the cell cycle. These results indicate that
PnANK-TPR3 could be part of a signaling cascade involved in determining the fate of the
nucellar cells and their possible switch towards gametogenesis.
Subsequently, we characterized the LOC_Os12g40890 coding for a protein of the
Aux/IAA family. Using BLAST searches, 22 members from the Aux/IAA family expressed
during the reproductive development of P. notatum were detected. One of them, called as
PnIAA30, shows orthology with OsIAA30 (encoded by LOC_Os12g40770). Mapping assays
using the F1 population determined an allelic variant of PnIAA30 is genetically linked to 30 cM
of the ACL. Moreover, in silico mapping of PnIAA30 on the diploid genome, showed a highly
similar sequence to PnIAA30 positioned in the supercontig utg001669l as well as sequences
homologous to PnANK-TPR3 and the heterologous probe C1069 100% linked to the ACL of
P. notatum. These results support that PnIAA30 is the ortholog of OsIAA30 and it is located
near the ACL. Also, the position of PnIAA30, PnANK-TPR3, and the marker C1069 in this
region of P. notatum is collinear with the rice chromosome 12 region. On the other hand,
expression analysis by qRT-PCR of PnIAA30 showed significant differences at the anthesis
stage between sexual and apomictic genotypes. These results were observed also in five
plants (three sexual and two apomictic) of the F1 population (Q4188 x Q4117). Moreover, we
detected a negative correlation between PnIAA30 expression levels and the degree of
expressiveness of the apospory, which would support the theory that apomixis results from the
deregulation of the sexual developmental program. Besides, using RT-PCR analysis we
detected high expression of PnIAA30 during embryogenesis of the sexual genotype respect
apomictic one. This result suggests PnIAA30 could be related to the control of sexual embryo
development. In situ hybridization of PnIAA30, showed a contrasting expression between the
apomictic and sexual plants. The sense transcripts of PnIAA30 appears to be active in the
CMM of the apomictic genotype and is strongly expressed in the nucellus of the sexual one.
These results could be related to different regulation of cell fate surrounding the MMC. In situ
hybridization with PnIAA30 at anthesis showed overexpression in the nucella, polar nuclei, and
egg apparatus in the sexual megagametophyte compared to the apomictic one, where the
activity of PnIAA30 is almost imperceptible. These results indicate a possible role of PnIAA30
in signaling during the parthenogenesis. In addition, we identified a direct relationship between
OsIAA30 (ortholog of PnIAA30) and ARFs (Auxin Response Factors) transcription factors
during the rice megasporogenesis.
On the other hand, we identified nine members from the AP2/ERF superfamily
expressed during reproductive development of P. notatum. Four of these transcripts showed
high homology with representative members of the BBM protein coding group (BABY BOOM)
belonging to the euANT clade. The remaining five, showed homologies to members of the
clade euAP2 belonging to the AP2-like (APETALA2-Like) family. One of them called as
PnAP2-like, putative orthologous of APL25 (Oryza sativa) and SiAP2-like (Setaira italica),
presents a specific allele only present in the maternal sexual genotype that cosegregates
linked to the sexual reproductive mode. The identity of the PnAP2-like fragments amplified
from genomic DNA of the sexual and apomictic genotype showed homology with an AP2-like
coding sequence from Setaria viridis, and with two TARGE OF EAT3 (TOE3) sequences from
Setaria italica and Panicum halli. TOE genes are post-transcriptional regulators and appear to
play an important role in the identity of floral organs along with APETALA2 and AGAMOUS
genes. On the other hand, PnBBM-like showed a possibly differential representation between
the C4-4x (sexual) and Q4117 (apomictic) transcriptomes. PsASGR-BABYBOOM-like gene
was associated with parthenogenesis in Pennisetum glaucum (an aposporous species), so we
could think of a possible role of PnBBM-like in the parthenogenesis of Paspalum notatum.
The results obtained in this work allowed to detect sequences expressed during
reproductive development of P. notatum that are homologous to genes located to the segment
of the rice chromosome 12 syntenic to the ACL of the species. We detected the orthologous
genes of P. notatum and their location on the diploid and tetraploid genomes. In silico mapping
on the draft diploid genome showed conserved collinearity between the P. notatum and rice
sequences of the region. At the same time, it could be shown that both PnANK-TPR3 and
PnIAA30 are differentially regulated during sexual and apomictic reproductive development.
On the other hand, it was determined that an allele of PnAP2-like cosegregates with sexuality,
while PnBBM-like is differentially regulated between sexual and apomictic reproductive
development of P. notatum. These results provide evidence that the genes associated with
signaling and growth, hormone metabolism, and development located at the ACL present
altered expression patterns between sexual and apomictic developments. This alteration
probably derives from the structure of the ACL genomic region and is related to the switch from

The Auxin-Response Repressor IAA30 Is Down-Regulated in Reproductive Tissues of Apomictic Paspalum notatum
International audienceThe capacity for apomixis in Paspalum notatum is controlled by a single-dominant genomic region, which shows strong synteny to a portion of rice chromosome 12 long arm. The locus LOC_Os12g40890, encoding the Auxin/Indole-3-Acetic Acid (Aux/IAA) family member OsIAA30, is located in this rice genomic segment. The objectives of this work were to identify transcripts coding for Aux/IAA proteins expressed in reproductive tissues of P. notatum, detect the OsIAA30 putative ortholog and analyze its temporal and spatial expression pattern in reproductive organs of sexual and apomictic plants. Thirty-three transcripts coding for AUX/IAA proteins were identified. Predicted protein alignment and phylogenetic analysis detected a highly similar sequence to OsIAA30 (named as PnIAA30) present in both sexual and apomictic samples. The expression assays of PnIAA30 showed a significant down-regulation in apomictic spikelets compared to sexual ones at the stages of anthesis and post-anthesis, representation levels negatively correlated with apospory expressivity and different localizations in sexual and apomictic ovules. Several PnIAA30 predicted interactors also appeared differentially regulated in the sexual and apomictic floral transcriptomes. Our results showed that an auxin-response repressor similar to OsIAA30 is down-regulated in apomictic spikelets of P. notatum and suggests a contrasting regulation of auxin signaling during sexual and asexual seed formation
Small rna-seq reveals novel regulatory components for apomixis in paspalum notatum
Background: Apomixis is considered an evolutionary deviation of the sexual reproductive pathway leading to the generation of clonal maternal progenies by seeds. Recent evidence from model and non-model species suggested that this trait could be modulated by epigenetic mechanisms involving small RNAs (sRNAs). Here we profiled floral sRNAs originated from apomictic and sexual Paspalum notatum genotypes in order to identify molecular pathways under epigenetic control that might be involved in the transition from sexuality to agamospermy. Results: The mining of genes participating in sRNA-directed pathways from floral Paspalum transcriptomic resources showed these routes are functional during reproductive development, with several members differentially expressed in apomictic and sexual plants. Triplicate floral sRNA libraries derived from apomictic and a sexual genotypes were characterized by using high-Throughput sequencing technology. EdgeR was apply to compare the number of sRNA reads between sexual and apomictic libraries that map over all Paspalum floral transcripts. A total of 1525 transcripts showed differential sRNA representation, including genes related to meiosis, plant hormone signaling, biomolecules transport, transcription control and cell cycle. Survey for miRNA precursors on transcriptome and genome references allowed the discovery of 124 entities, including 40 conserved and 8 novel ones. Fifty-six clusters were differentially represented in apomictic and sexual plants. All differentially expressed miRNAs were up-regulated in apomictic libraries but miR2275, which showed different family members with opposed representation. Examination of predicted miRNAs targets detected 374 potential candidates. Considering sRNA, miRNAs and target surveys together, 14 genes previously described as related with auxin metabolism, transport and signaling were detected, including AMINO ACID/AUXIN PERMEASE 15, IAA-AMIDO SYNTHETASE GH3-8, IAA30, miR160, miR167, miR164, miR319, ARF2, ARF8, ARF10, ARF12, AFB2, PROLIFERATING CELL FACTOR 6 and NITRATE TRANSPORTER 1.1. Conclusions: This work provides a comprehensive survey of the sRNA differential representation in flowers of sexual and apomictic Paspalum notatum plants. An integration of the small RNA profiling data presented here and previous transcriptomic information suggests that sRNA-mediated regulation of auxin pathways is pivotal in promoting apomixis.
