    BACKGROUND Associations between acute respiratory inflammatory responses, changes in bronchial hyperresponsiveness, serum pneumoprotein levels, and exposure to fire smoke were studied. METHODS The study comprised 51 firefighters. Blood samples were taken within 24 hr following exposure to fire smoke, and after a week and 3 months. Sputum was induced within 5 days post-exposure and subjects underwent spirometry and methacholine provocation one week post-exposure. Exposure was registered by a questionnaire. RESULTS No changes were observed following smoke exposure in bronchial hyperresponsiveness and serum pneumoprotein levels. Nevertheless, in a sizable proportion of the firefighters (44%) elevated sputum neutrophil levels (≥60%) were found. Serum IL-8 concentrations were higher 24 hr post-exposure compared to pre-exposure. Elevated neutrophil levels in sputum were associated with elevated serum IL-8 (β = 0.010, P = 0.004) and TNFα (β = 0.005, P = 0.034) levels within 24 hr post-exposure and IL-8 elevation lasted up to 3 months. CONCLUSIONS Acute exposure to fire smoke induces acute neutrophilic airway and long-lasting systemic inflammation in healthy firefighters in the absence of bronchial hyperresponsiveness. Am. J. Ind.     proovframe: frameshift-correction for long-read (meta)genomics

    Long-read sequencing technologies hold big promises for the genomic analysis of complex samples such as microbial communities. Yet, despite improving accuracy, basic gene prediction on long-read data is still often impaired by frameshifts resulting from small indels. Consensus polishing using either complementary short reads or to a lesser extent the long reads themselves can mitigate this effect but requires universally high sequencing depth, which is difficult to achieve in complex samples where the majority of community members are rare. Here we present proovframe, a software implementing an alternative approach to overcome frameshift errors in long-read assemblies and raw long reads. We utilize protein-to-nucleotide alignments against reference databases to pinpoint indels in contigs or reads and correct them by deleting or inserting 1-2 bases, thereby conservatively restoring reading-frame fidelity in aligned regions. Using simulated and real-world benchmark data we show that proovframe performs comparably to short-read-based polishing on assembled data, works well with remote protein homologs, and can even be applied to raw reads directly. Together, our results demonstrate that protein-guided frameshift correction significantly improves the analyzability of long-read data both in combination with and as an alternative to common polishing strategies.     Correction factors for oxygen and flow-rate effects on neonatal Fleisch and Lilly pneumotachometers

    Objective: To assess the effects of different oxygen concentrations and flow rates on the measurement errors of neonatal pneumotachometers in heated and unheated situations and to develop correction factors to correct for these effects. Design: Prospective laboratory study. Setting: Outpatient clinic with equipment in a standardized setting. Subjects: Neonatal pneumotachometers. Interventions: In standardized conditions, the tested pneumotachometer was calibrated at a flow rate of 3 L/min with 60% oxygen and was set in series with a closed spirometer system being used as a reference. Different air-flow levels (1-9 L/min) and oxygen concentrations (21-100%) were infused into the closed system with the pneumotachometer and spirometer. Measurements and Main Results: The pneumotachometers were significantly affected by changing oxygen concentrations (p < .01) and increasing flow rates (p < .01), increasing the actually measured flow rate. Correction factors, developed by multiple regression analysis, significantly reduced the overall maximum errors of the pneumotachometers from -1.1 to 0.6 L/min to -0.5 to 0.4 L/min. Conclusions: The effects of changes in oxygen concentrations and flow rates on neonatal pneumotachometers could be considerably decreased by the use of correction factors such as were calculated in this study.     Mean field effects in a trapped classical gas

    In this article, we investigate mean field effects for a bosonic gas harmonically trapped above the transition temperature in the collisionless regime. We point out that those effects can play also a role in low dimensional system. Our treatment relies on the Boltzmann equation with the inclusion of the mean field term. The equilibrium state is first discussed. The dispersion relation for collective oscillations (monopole, quadrupole, dipole modes) is then derived. In particular, our treatment gives the frequency of the monopole mode in an isotropic and harmonic trap in the presence of mean field in all dimensions.Comment: 4 pages, no figure submitted to Phys.     Four-Wave mixing in degenerate Fermi gases: Beyond the undepleted pump approximation

    We analyze the full nonlinear dynamics of the four-wave mixing between an incident beam of fermions and a fermionic density grating. We find that when the number of atoms in the beam is comparable to the number of atoms forming the grating, the dephasing of that grating, which normally leads to a decay of its amplitude, is suppressed. Instead, the density grating and the beam density exhibit large nonlinear coupled amplitude oscillations. In this case four-wave mixing can persist for much longer times compared to the case of negligible back-action. We also evaluate the efficiency of the four-wave mixing and show that it can be enhanced by producing an initial density grating with an amplitude that is less than the maximum value. These results indicate that efficient four-wave mixing in fermionic alkali gases should be experimentally observable.Comment: 9 pages, 8 figure

    We study the dynamics of a beam of fermions diffracted off a density grating formed by fermionic atoms in the limit of a large grating. An exact description of the system in terms of particle-hole operators is developed. We use a combination of analytical and numerical methods to quantitatively explore the Raman-Nath and the Bragg regimes of diffraction. We discuss the limits in diffraction efficiency resulting from the dephasing of the grating due the distribution of energy states occupied by the fermions. We propose several methods to overcome these limits, including the novel technique of ``atom echoes''.Comment: 8 pages, 7 figure

    Boson gas in a periodic array of tubes

    We report the thermodynamic properties of an ideal boson gas confined in an infinite periodic array of channels modeled by two, mutually perpendicular, Kronig-Penney delta-potentials. The particle's motion is hindered in the x-y directions, allowing tunneling of particles through the walls, while no confinement along the z direction is considered. It is shown that there exists a finite Bose- Einstein condensation (BEC) critical temperature Tc that decreases monotonically from the 3D ideal boson gas (IBG) value T0T_{0} as the strength of confinement P0P_{0} is increased while keeping the channel's cross section, axaya_{x}a_{y} constant. In contrast, Tc is a non-monotonic function of the cross-section area for fixed P0P_{0}. In addition to the BEC cusp, the specific heat exhibits a set of maxima and minima. The minimum located at the highest temperature is a clear signal of the confinement effect which occurs when the boson wavelength is twice the cross-section side size. This confinement is amplified when the wall strength is increased until a dimensional crossover from 3D to 1D is produced. Some of these features in the specific heat obtained from this simple model can be related, qualitatively, to at least two different experimental situations: 4^4He adsorbed within the interstitial channels of a bundle of carbon nanotubes and superconductor-multistrand-wires Nb3_{3}Sn.Comment: 9 pages, 10 figures, submitte

    [HDL inhibit cytokine production in a mouse model of urate crystal-induced inflammation].

    Objectives: To evaluate whether high density lipoproteins (HDL) affect monosodium urate (MSU) crystal-induced inflammation in the murine air pouch model. Methods: MSU crystals were prepared by Denko's method and sterilized by heating at 180°C for 2 h before each experiment. Human HDL were isolated from peripheral blood of healthy volunteers. MSU crystals (2 mg in 1 ml of PBS) were injected into subcutaneous air pouches in mice in the presence or absence of HDL (0.1 mg). Negative control pouches received 1 ml of PBS. To recover pouch fluid, the pouches were washed with 2 ml of PBS after the animals were sacrificed. The leukocyte count in the lavage fluids was obtained using a hemocytometer and differential leukocyte count was determined by May-Grünwald-Giemsa staining. IL-6, KC, CCL2 and TNF-α levels were measured in exudates by ELISA. Results: MSU crystals increased the number of leukocytes and the neutrophil migration, as well as the concentrations of IL-6, KC and CCL2 in pouch fluids, while the TNF-α levels were not detectable. The treatment with HDL led to a reduction in all inflammatory parameters: the leukocyte count decreased by 73%; the neutrophil density decreased by 35%; the IL-6, KC and CCL2 concentration decreased by 4-, 6- and 5-fold respectively. Conclusions: This study shows that HDL may limit the inflammatory process by inhibiting leukocyte recruitment and cytokine release. HDL are likely to represent a mechanism of control of crystal-induced inflammation
