Comunicação inter-específica e o seu efeito na taxa de mutação

No entanto, a função deste sistema conhece-se em poucas espécies. Em Escherichia coli, a produção de AI-2 activa a expressão do operão lsr, o qual regula a internalização e processamento do sinal. Nenhuma outra função é conhecida para o AI-2 nesta espécie. Foi demonstrado anteriormente que a E. coli remove o AI-2 do meio ambiente, sendo assim capaz de interferir no ciclo de virulência de Vibrio cholerae. Porém, o benefício do sistema do AI-2 em E. coli nunca foi quantificado. Neste trabalho, os custos da ausência de AI-2 e de genes fundamentais do operão lsr nesta espécie foram determinados in vitro por ensaios de competição e tais custos, embora baixos, são significativos, o que sugere que em E. coli este sistema confere um benefício. Nesta espécie, a internalização e o processamento do AI-2 pelo sistema lsr leva à produção do composto mutagénico metilglioxal, o que levou à hipótese de o AI-2 aumentar a taxa de mutação. A confirmar-se, o AI-2 poderia ser fulcral no potencial adaptativo de populações da espécie ao ambiente, ao aumentar a variabilidade genética por mutação. Tal hipótese foi apoiada por dados preliminares que mostravam que a estirpe selvagem tinha uma taxa de mutação três vezes superior à das estirpes mutantes no sistema do AI-2. Porém, a hipótese foi aqui testada com testes de flutuação e foi rejeitada. Foi também utilizado o método de Jones, optimizado por Gerrish, que permitiria o uso de um algoritmo alegadamente mais preciso de estimação da taxa de mutação, mas as estimações assim obtidas não foram suficientemente robustas para uma resposta conclusiva. Mesmo assim, pode-se concluir que o AI-2 dificilmente pode aumentar a taxa de mutação em E. coli.Bacteria are capable of signalling between different species by production and release of an inter-species communication signal called autoinducer-2 (AI-2). Yet, the function of this system is only known in very few species. In Escherichia coli, AI-2 production activates the expression of the lsr operon, which regulates AI-2 uptake and processing. No functions other than these are known for AI-2 in this species. Previously, it was shown that E. coli removes AI-2 from the environment and hence interferes with the virulence cycle of Vibrio cholerae. However, the benefit of the AI-2 system in E. coli had never been quantified. Here, the costs of the absence of AI-2 and of fundamental genes of the lsr system were determined in this species by competition assays in vitro and those costs were found to be low, but significant, suggesting that E. coli gains benefits from this system. In this species, AI-2 internalization and processing via the Lsr system leads to the production of the mutagenic compound methylglyoxal. This has led to the hypothesis that AI-2 could increase mutation rate. If so, AI-2 could be of paramount importance on adaptive potential of populations of the species, increasing genetic variation by mutation. This hypothesis was supported by preliminary data showing that the wild-type strain had a mutation rate three-fold higher than mutants in AI-2 system. Yet, this hypothesis was tested here using fluctuation tests and it was rejected. The Jones method optimized by Gerrish was also tested, which should have implied the use of a more precise mutation rate estimation algorithm. Unfortunately, with this method the mutation rate estimations were not robust enough to effectively re-test the hypothesis. Even though, we can conclude that AI-2 can hardly affect mutation rate in E. coli

Designing concept mapping models with neural architecture search
Artificial neural networks are widely used in all sorts of applications, many of which directly
impact the public’s lives. For all of their qualities, these systems have a major flaw:
their black-box nature impedes us from interpreting their behavior, which harms public
trust and their overall applicability. Explainable AI is a field that focuses on developing
interpretable AI systems. However, the current solutions for black-box models do not
provide fully accurate or easy-to-understand explanations. Concept mapping, proposed
by Sousa Ribeiro and Leite [60], promises to do both. In this method, classifiers - dubbed
mapping networks - are used to map a black-box model’s sub-symbolic internal representations
into symbolic, human-understandable ontology concepts, opening the way to
explainability. However, little investigation was done in the original work on consistently
designing quality architectures for concept mapping. In this dissertation, we fill the
existing knowledge gaps by conducting extensive empirical evaluation of architectures
for concept mapping. We create a custom-made image classification dataset designed
to facilitate observing how the black-box model’s task affects concept mapping. Further,
we employ a custom adaption of differentiable architecture search (DARTS [33]) to automatically
find good architectures. Our adaption of DARTS for concept mapping proves
capable of consistently learning exemplary architectures and shows more resilience to
context changes than manual trial-and-error.A rede neuronal artificial tem tido vasto uso em todo o tipo de aplicações, muitas das
quais têm um impacto direto na vida pública. Apesar de todas as suas qualidades, estes
sistemas têm uma fraqueza crucial: a sua natureza opaca impede-nos de interpretar
o seu comportamento, algo que tem um impacto negativo na sua aceitação publica e
aplicabilidade. Explainable AI é uma área que se foca em desenvolver sistemas de inteligência
artificial interpretáveis, mas muitas das soluções atuais para modelos opacos
não providenciam justificações acertadas ou fáceis de entender. Mapeamento de conceitos,
proposto por Sousa Ribeiro e Leite, promete ambos. Neste método, classificadores
adicionais - chamados de redes mapeadoras - são criados para mapear as representações
internas subsimbólicas de um modelo em conceitos pertencentes a uma ontologia:
simbólicos e passíveis de compreensão humana. Todavia, pouca investigação foi feita no
trabalho original sobre as arquitecturas destas peças instrumentais, as redes mapeadoras.
Nesta dissertação, preenchemos as atuais brechas de conhecimento realizando extensos
testes empíricos sobre arquitecturas para mapeamento de conceitos. Usamos um dataset
de classificação de imagens, gerado por nós especificamente para facilitar a observação
de como o mapeamento de conceitos é afetado pela tarefa do modelo original. Para além
disso, usamos uma versão de procura de arquiteturas diferencial (DARTS [33]), adaptada
para aprender automaticamente boas arquitecturas mapeadoras. Essa nossa adaptação
prova ser capaz de consistentemente encontrar arquitecturas competentes, e demonstra
uma maior resiliência a mudanças de contexto do que o método original de tentativa e
erro
Maintenance Strategy Choice Supported by the Failure Rate Function: Application in a Serial Manufacturing Line
The purpose of this article is to choose a maintenance procedure for the critical equipment of a forging production line with five machines. The research method is quantitative modelling and simulation. The main research technique includes retrieving time between failure and time to repair data and find the most likely distribution that has produced the data. The most likely failure rate function helps to define the maintenance strategy. The study includes two kinds of maintenance policies, reactive and anticipatory. Reactive policies include emergency and corrective procedures. Anticipatory policies include predictive and preventive ones combined with a total productive maintenance management approach. The most suitable combination for the first three machines is emergency and corrective choice. For the other machines, a combination of total productive maintenance and a predictive approach is optimal. The study encompasses the case of a serial production manufacturing line and maximum likelihood estimation. The failure rate function defines a combination of strategies for each machine. In addition, the study calculates the individual and systemic mean time to failure, mean time to repair, availability, and the most likely number of failures per production order, which follows a Poisson process. The main contribution of the article is a structured method to help define maintenance choices for critical equipment based on empirical data
Tomographic image processing using Julia and GPU
Image processing is an essential work component for material science researchers, and
there’s a constant quest for novel ways to explore it. One of the areas this can be done is in
computerized tomography (CT) processing. CT images are an efficient and commonly used
method to characterize materials. The resulting images can be combined and processed by
a GPU. Work on CT image processing has been done previously, however the appearance of
novel programming languages allows for further improvement. Julia programming language
has the advantage of being both fast and user-friendly and poses an interesting resource for
the image processing area.
In this dissertation, the development and evaluation of an application written in Julia
capable of processing CT images is described. Additionally, an analysis of the potential this
programming language has on the image processing field was performed. It was possible to
conclude that Julia contributes as an useful tool for material science researchers, and that the
solution developed can aid developing their work.O processamento de imagens constitui um elemento base no trabalho desenvolvido por
investigadores de engenharia de materiais. Isto resulta numa procura contínua de novas maneiras
de explorar este tema. Uma das áreas de processamento de imagem em que se pode
fazê-lo é no processamento de tomografia computadorizada (TC). As imagens de TC são meios
eficazes e comumente utilizados para caracterizar materiais. As imagens resultantes podem ser
posteriormente combinadas e processadas por uma GPU. No passado já foram desenvolvidos
projetos no âmbito de processamento de imagens TC, contudo o aparecimento de linguagens
de programação mais recentes abrem espaço para novos testes e desenvolvimentos. A linguagem
de programação Julia, em particular, apresenta a vantagem de ser simultaneamente
rápida e de ter uma sintaxe de fácil compreensão, pelo que pode constituir um recurso útil
para a área de processamento de imagem.
Nesta dissertação é descrito, o desenvolvimento e avaliação de um programa de computador
escrito em Julia capaz de processar imagens de TC. Adicionalmente, é feita uma análise
do potencial desta linguagem de programação no campo de processamento de imagem. Foi
possível concluir que Julia contibui como uma ferramenta útil para investigadores de de engenharia
de materiais, e que a solução desenvolvida pode auxiliar a desenvolver o seu trabalho
no futuro
QT-Routenet: Improved GNN generalization to larger 5G networks by fine-tuning predictions from queueing theory
In order to promote the use of machine learning in 5G, the International
Telecommunication Union (ITU) proposed in 2021 the second edition of the ITU
AI/ML in 5G challenge, with over 1600 participants from 82 countries. This work
details the second place solution overall, which is also the winning solution
of the Graph Neural Networking Challenge 2021. We tackle the problem of
generalization when applying a model to a 5G network that may have longer paths
and larger link capacities than the ones observed in training. To achieve this,
we propose to first extract robust features related to Queueing Theory (QT),
and then fine-tune the analytical baseline prediction using a modification of
the Routenet Graph Neural Network (GNN) model. The proposed solution
generalizes much better than simply using Routenet, and manages to reduce the
analytical baseline's 10.42 mean absolute percent error to 1.45 (1.27 with an
ensemble). This suggests that making small changes to an approximate model that
is known to be robust can be an effective way to improve accuracy without
compromising generalization
Vital signs monitoring and management using mobile devices
Constant breakthroughs in medical sensor technology
and mobile devices fields, combined with growing wireless
communication capabilities, have made possible the emergence of
new health monitoring paradigms. The ever-increasing features
of PDAs and smartphones make them a vital component in
innovative health monitoring systems. In this paper, we introduce
a handset mobile monitoring and management system, developed
as complement to a complete vital signs monitoring project
(MOHLL). The main purpose of this system is to provide
physicians with real-time visualization of the patients’ vital
parameters, namely the ECG trace, heart rate, and body

Análise espácio-temporal de hospitalizações por cancro da mama em Portugal em 2002–2016
ABSTRACT - Introduction: Breast cancer (BC) is the most common cancer
among Portuguese women and it is associated with high
hospitalization rates. Therefore, this study aims to characterize
the BC hospital admission rate (HAR) in women in the
period of 2002–2016, with an additional focus on spatiotemporal
patterns of hospitalizations by BC (main code). Methods:
After a descriptive analysis of all BC hospitalizations, the
main BC code HAR was studied using mapping techniques,
analysis of spatiotemporal clusters, and analysis of spatial
variations in temporal trends. Results: The BC-HAR was
118.72/105 women, showing a growth of 3.109% per year in
this period. The median length of stay (LOS) in these patients
was 5 days, and most cases were programmed surgical admissions.
Several spatiotemporal clusters and spatial variations
in temporal trends were detected. The seaside area of
the country showed 4 high HAR clusters in the spatiotemporal
analysis. Additionally, the seaside north of the country
and 2 isolated counties presented significantly different
temporal trends in BC-HAR versus the rest of the country.
These clusters suggest regional asymmetries, as they showed
differences in terms of: demographic characteristics (age at
admission and rurality of county of residence), the type of
admission, LOS, and outcomes of hospitalization. Conclusion:
This study identified key areas of high BC-HAR and increasing
trends for female HAR, providing evidence of spatial
heterogeneities in this health indicator.RESUMO - Introdução: O cancro da mama é a neoplasia mais comum
em mulheres Portuguesas e é responsável por elevadas
taxas de hospitalização. Como tal, este estudo pretende
caracterizar as admissões hospitalares por cancro
da mama feminino no período de 2002–2016, com foco
adicional nos padrões espácio-temporais das hospitalizações
por cancro da mama (código principal). Métodos:
Após uma análise descritiva de todas as hospitalizações
com código de cancro da mama, os internamentos com código principal para esta patologia foram estudados
com recurso a técnicas de mapeamento, análise de clusters
espácio-temporais e variações espaciais em tendências
temporais. Resultados: A taxa de internamento hospitalar
por cancro da mama foi 118.72/105 mulheres,
mostrando um crescimento de 3.109%/ano neste período.
A mediana do tempo de hospitalização nestas doentes
foi 5 dias, e a maioria dos internamentos corresponderam
a admissões cirúrgicas programadas. Vários clusters
espácio-temporais e variações espaciais em tendências
temporais foram detetados. A zona costeira do país apresentou
4 clusters com elevada taxa de internamento hospitalar
na análise espácio-temporal. Adicionalmente, a
zona norte costeira e 2 concelhos isolados exibiram
tendências temporais significativamente diferentes das
descritas no resto do país. Estes clusters sugerem assimetrias
regionais, apresentando divergências nas características
demográficas (idade de admissão e ruralidade do
concelho de residência), tipo de admissão, tempo de internamento
e outcome da hospitalização. Conclusão: Este
estudo identificou áreas chave de elevada taxa de internamento
hospitalar por cancro da mama e uma tendência
crescente nestes internamentos, fornecendo dados sobre
