    Topological Degeneracy and Vortex Manipulation in Kitaev's Honeycomb Model

    The classification of loop symmetries in Kitaev's honeycomb lattice model provides a natural framework to study the Abelian topological degeneracy. We derive a perturbative low-energy effective Hamiltonian that is valid to all orders of the expansion and for all possible toroidal configurations. Using this form we demonstrate at what order the system's topological degeneracy is lifted by finite size effects and note that in the thermodynamic limit it is robust to all orders. Further, we demonstrate that the loop symmetries themselves correspond to the creation, propagation, and annihilation of fermions. We note that these fermions, made from pairs of vortices, can be moved with no additional energy cost

    Rigorous Calculations of Non-Abelian Statistics in the Kitaev Honeycomb Model

    We develop a rigorous and highly accurate technique for calculation of the Berry phase in systems with a quadratic Hamiltonian within the context of the Kitaev honeycomb lattice model. The method is based on the recently found solution of the model which uses the Jordan-Wigner-type fermionization in an exact effective spin-hardcore boson representation. We specifically simulate the braiding of two non-Abelian vortices (anyons) in a four vortex system characterized by a two-fold degenerate ground state. The result of the braiding is the non-Abelian Berry matrix which is in excellent agreement with the predictions of the effective field theory. The most precise results of our simulation are characterized by an error on the order of 10510^{-5} or lower. We observe exponential decay of the error with the distance between vortices, studied in the range from one to nine plaquettes. We also study its correlation with the involved energy gaps and provide preliminary analysis of the relevant adiabaticity conditions. The work allows to investigate the Berry phase in other lattice models including the Yao-Kivelson model and particularly the square-octagon model. It also opens the possibility of studying the Berry phase under non-adiabatic and other effects which may constitute important sources of errors in topological quantum computation.Comment: 27 pages, 9 figures, 3 appendice

    Exploring Author Gender in Book Rating and Recommendation

    Collaborative filtering algorithms find useful patterns in rating and consumption data and exploit these patterns to guide users to good items. Many of the patterns in rating datasets reflect important real-world differences between the various users and items in the data; other patterns may be irrelevant or possibly undesirable for social or ethical reasons, particularly if they reflect undesired discrimination, such as gender or ethnic discrimination in publishing. In this work, we examine the response of collaborative filtering recommender algorithms to the distribution of their input data with respect to a dimension of social concern, namely content creator gender. Using publicly-available book ratings data, we measure the distribution of the genders of the authors of books in user rating profiles and recommendation lists produced from this data. We find that common collaborative filtering algorithms differ in the gender distribution of their recommendation lists, and in the relationship of that output distribution to user profile distribution

    Enhanced Cas12a editing in mammalian cells and zebrafish

    Type V CRISPR-Cas12a systems provide an alternate nuclease platform to Cas9, with potential advantages for specific genome editing applications. Here we describe improvements to the Cas12a system that facilitate efficient targeted mutagenesis in mammalian cells and zebrafish embryos. We show that engineered variants of Cas12a with two different nuclear localization sequences (NLS) on the C terminus provide increased editing efficiency in mammalian cells. Additionally, we find that pre-crRNAs comprising a full-length direct repeat (full-DR-crRNA) sequence with specific stem-loop G-C base substitutions exhibit increased editing efficiencies compared with the standard mature crRNA framework. Finally, we demonstrate in zebrafish embryos that the improved LbCas12a and FnoCas12a nucleases in combination with these modified crRNAs display high mutagenesis efficiencies and low toxicity when delivered as ribonucleoprotein complexes at high concentration. Together, these results define a set of enhanced Cas12a components with broad utility in vertebrate systems

    Inhibition of TGF beta 1 and TGF beta 3 promotes hematopoiesis in Fanconi anemia

    Fanconi anemia (FA) is a chromosome instability syndrome with congenital abnormalities, cancer predisposition and bone marrow failure (BMF). Although hematopoietic stem and progenitor cell (HSPC) transplantation is the recommended therapy, new therapies are needed for FA patients without suitable donors. BMF in FA is caused, at least in part, by a hyperactive growth-suppressive transforming growth factor beta (TGF beta) pathway, regulated by the TGF beta 1, TGF beta 2, and TGF beta 3 ligands. Accordingly, the TGF beta pathway is an attractive therapeutic target for FA. While inhibition of TGF beta 1 and TGF beta 3 promotes blood cell expansion, inhibition of TGF beta 2 is known to suppress hematopoiesis. Here, we report the effects of AVID200, a potent TGF beta 1- and TGF beta 3-specific inhibitor, on FA hematopoiesis. AVID200 promoted the survival of murine FA HSPCs in vitro. AVID200 also promoted in vitro the survival of human HSPCs from patients with FA, with the strongest effect in patients progressing to severe aplastic anemia or myelodysplastic syndrome (MDS). Previous studies have indicated that the toxic upregulation of the nonhomologous end-joining (NHEJ) pathway accounts, at least in part, for the poor growth of FA HSPCs. AVID200 downregulated the expression of NHEJ-related genes and reduced DNA damage in primary FA HSPC in vitro and in in vivo models. Collectively, AVID200 exhibits activity in FA mouse and human preclinical models. AVID200 may therefore provide a therapeutic approach to improving BMF in FA.     Topological quantum computation started as a niche area of research aimed at employing particles with exotic statistics, called anyons, for performing quantum computation. Soon it evolved to include a wide variety of disciplines. Advances in the understanding of anyon properties inspired new quantum algorithms and helped in the characterization of topological phases of matter and their experimental realization. The conceptual appeal of topological systems as well as their promise for building fault-tolerant quantum technologies fuelled the fascination in this field. This 'focus on' collection brings together several of the latest developments in the field and facilitates the synergy between different approaches

    Effect of the COVID-19 pandemic on surgery for indeterminate thyroid nodules (THYCOVID): a retrospective, international, multicentre, cross-sectional study

    Background Since its outbreak in early 2020, the COVID-19 pandemic has diverted resources from non-urgent and elective procedures, leading to diagnosis and treatment delays, with an increased number of neoplasms at advanced stages worldwide. The aims of this study were to quantify the reduction in surgical activity for indeterminate thyroid nodules during the COVID-19 pandemic; and to evaluate whether delays in surgery led to an increased occurrence of aggressive tumours.Methods In this retrospective, international, cross-sectional study, centres were invited to participate in June 22, 2022; each centre joining the study was asked to provide data from medical records on all surgical thyroidectomies consecutively performed from Jan 1, 2019, to Dec 31, 2021. Patients with indeterminate thyroid nodules were divided into three groups according to when they underwent surgery: from Jan 1, 2019, to Feb 29, 2020 (global prepandemic phase), from March 1, 2020, to May 31, 2021 (pandemic escalation phase), and from June 1 to Dec 31, 2021 (pandemic decrease phase). The main outcomes were, for each phase, the number of surgeries for indeterminate thyroid nodules, and in patients with a postoperative diagnosis of thyroid cancers, the occurrence of tumours larger than 10 mm, extrathyroidal extension, lymph node metastases, vascular invasion, distant metastases, and tumours at high risk of structural disease recurrence. Univariate analysis was used to compare the probability of aggressive thyroid features between the first and third study phases. The study was registered on ClinicalTrials.gov, NCT05178186.Findings Data from 157 centres (n=49 countries) on 87 467 patients who underwent surgery for benign and malignant thyroid disease were collected, of whom 22 974 patients (18 052 [78 center dot 6%] female patients and 4922 [21 center dot 4%] male patients) received surgery for indeterminate thyroid nodules. We observed a significant reduction in surgery for indeterminate thyroid nodules during the pandemic escalation phase (median monthly surgeries per centre, 1 center dot 4 [IQR 0 center dot 6-3 center dot 4]) compared with the prepandemic phase (2 center dot 0 [0 center dot 9-3 center dot 7]; p<0 center dot 0001) and pandemic decrease phase (2 center dot 3 [1 center dot 0-5 center dot 0]; p<0 center dot 0001). Compared with the prepandemic phase, in the pandemic decrease phase we observed an increased occurrence of thyroid tumours larger than 10 mm (2554 [69 center dot 0%] of 3704 vs 1515 [71 center dot 5%] of 2119; OR 1 center dot 1 [95% CI 1 center dot 0-1 center dot 3]; p=0 center dot 042), lymph node metastases (343 [9 center dot 3%] vs 264 [12 center dot 5%]; OR 1 center dot 4 [1 center dot 2-1 center dot 7]; p=0 center dot 0001), and tumours at high risk of structural disease recurrence (203 [5 center dot 7%] of 3584 vs 155 [7 center dot 7%] of 2006; OR 1 center dot 4 [1 center dot 1-1 center dot 7]; p=0 center dot 0039).Interpretation Our study suggests that the reduction in surgical activity for indeterminate thyroid nodules during the COVID-19 pandemic period could have led to an increased occurrence of aggressive thyroid tumours. However, other compelling hypotheses, including increased selection of patients with aggressive malignancies during this period, should be considered. We suggest that surgery for indeterminate thyroid nodules should no longer be postponed even in future instances of pandemic escalation.Funding None.Copyright (c) 2023 Published by Elsevier Ltd.
