    Merging of the Case 2 Regional Coast Colour and Maximum-Peak Height chlorophyll-a algorithms: validation and demonstration of satellite-derived retrievals across US lakes

    Water quality monitoring is relevant for protecting the designated, or beneficial uses, of water such as drinking, aquatic life, recreation, irrigation, and food supply that support the economy, human well-being, and aquatic ecosystem health. Managing finite water resources to support these designated uses requires information on water quality so that managers can make sustainable decisions. Chlorophyll-a (chl-a, µg L−1) concentration can serve as a proxy for phytoplankton biomass and may be used as an indicator of increased anthropogenic nutrient stress. Satellite remote sensing may present a complement to in situ measures for assessments of water quality through the retrieval of chl-a with in-water algorithms. Validation of chl-a algorithms across US lakes improves algorithm maturity relevant for monitoring applications. This study compares performance of the Case 2 Regional Coast Colour (C2RCC) chl-a retrieval algorithm, a revised version of the Maximum-Peak Height (MPH(P)) algorithm, and three scenarios merging these two approaches. Satellite data were retrieved from the MEdium Resolution Imaging Spectrometer (MERIS) and the Ocean and Land Colour Instrument (OLCI), while field observations were obtained from 181 lakes matched with U.S. Water Quality Portal chl-a data. The best performance based on mean absolute multiplicative error (MAEmult) was demonstrated by the merged algorithm referred to as C15−M10 (MAEmult = 1.8, biasmult = 0.97, n = 836). In the C15−M10 algorithm, the MPH(P) chl-a value was retained if it was > 10 µg L−1; if the MPH(P) value was ≤ 10 µg L−1, the C2RCC value was selected, as long as that value was  <  15 µg L−1. Time-series and lake-wide gradients compared against independent assessments from Lake Champlain and long-term ecological research stations in Wisconsin were used as complementary examples supporting water quality reporting requirements. Trophic state assessments for Wisconsin lakes provided examples in support of inland water quality monitoring applications. This study presents and assesses merged adaptations of chl-a algorithms previously reported independently. Additionally, it contributes to the transition of chl-a algorithm maturity by quantifying error statistics for a number of locations and times

    Predictive Modeling of Non-Viral Gene Transfer

    In non-viral gene delivery, the variance of transgenic expression stems from the low number of plasmids successfully transferred. Here, we experimentally determine Lipofectamine- and PEI-mediated exogenous gene expression distributions from single cell time-lapse analysis. Broad Poisson-like distributions of steady state expression are observed for both transfection agents, when used with synchronized cell lines. At the same time, co-transfection analysis with YFP- and CFP-coding plasmids shows that multiple plasmids are simultaneously expressed, suggesting that plasmids are delivered in correlated units (complexes). We present a mathematical model of transfection, where a stochastic, two-step process is assumed, with the first being the low-probability entry step of complexes into the nucleus, followed by the subsequent release and activation of a small number of plasmids from a delivered complex. This conceptually simple model consistently predicts the observed fraction of transfected cells, the cotransfection ratio and the expression level distribution. It yields the number of efficient plasmids per complex and elucidates the origin of the associated noise, consequently providing a platform for evaluating and improving non-viral vectors.Comment: 20 pages, 6 figures, 12 pages supporting informatio

    Profile of Immune Cells in Axillary Lymph Nodes Predicts Disease-Free Survival in Breast Cancer

    BACKGROUND: While lymph node metastasis is among the strongest predictors of disease-free and overall survival for patients with breast cancer, the immunological nature of tumor-draining lymph nodes is often ignored, and may provide additional prognostic information on clinical outcome. METHODS AND FINDINGS: We performed immunohistochemical analysis of 47 sentinel and 104 axillary (nonsentinel) nodes from 77 breast cancer patients with 5 y of follow-up to determine if alterations in CD4, CD8, and CD1a cell populations predict nodal metastasis or disease-free survival. Sentinel and axillary node CD4 and CD8 T cells were decreased in breast cancer patients compared to control nodes. CD1a dendritic cells were also diminished in sentinel and tumor-involved axillary nodes, but increased in tumor-free axillary nodes. Axillary node, but not sentinel node, CD4 T cell and dendritic cell populations were highly correlated with disease-free survival, independent of axillary metastasis. Immune profiling of ALN from a test set of 48 patients, applying CD4 T cell and CD1a dendritic cell population thresholds of CD4 ≥ 7.0% and CD1a ≥ 0.6%, determined from analysis of a learning set of 29 patients, provided significant risk stratification into favorable and unfavorable prognostic groups superior to clinicopathologic characteristics including tumor size, extent or size of nodal metastasis (CD4, p < 0.001 and CD1a, p < 0.001). Moreover, axillary node CD4 T cell and CD1a dendritic cell populations allowed more significant stratification of disease-free survival of patients with T1 (primary tumor size 2 cm or less) and T2 (5 cm or larger) tumors than all other patient characteristics. Finally, sentinel node immune profiles correlated primarily with the presence of infiltrating tumor cells, while axillary node immune profiles appeared largely independent of nodal metastases, raising the possibility that, within axillary lymph nodes, immune profile changes and nodal metastases represent independent processes. CONCLUSION: These findings demonstrate that the immune profile of tumor-draining lymph nodes is of novel biologic and clinical importance for patients with early stage breast cancer

    Estimating the concentration of total suspended solids in inland and coastal waters from Sentinel-2 MSI: A semi-analytical approach

    Inland and coastal waters provide key ecosystem services and are closely linked to human well-being. In this study, we propose a semi-analytical method, which can be applied to Sentinel-2 MultiSpectral Instrument (MSI) images to retrieve high spatial-resolution total suspended solids (TSS) concentration in a broad spectrum of aquatic ecosystems ranging from clear to extremely turbid waters. The presented approach has four main steps. First, the remote sensing reflectance (Rrs) at a band lacking in MSI (620 nm) is estimated through an empirical relationship from Rrs at 665 nm. Second, waters are classified into four types (clear, moderately turbid, highly turbid, and extremely turbid). Third, semi-analytical algorithms are used to estimate the particulate backscattering coefficient (bbp) at a reference band depending on the water types. Last, TSS is estimated from bbp at the reference band. Validation and comparison of the proposed method with three existing methods are performed using a simulated dataset (N = 1000), an in situ dataset collected from global inland and coastal waters (N = 1265) and satellite matchups (N = 40). Results indicate that the proposed method can improve TSS estimation and provide accurate retrievals of TSS from all three datasets, with a median absolute percentage error (MAPE) of 14.88 %, 31.50 % and 41.69 % respectively. We also present comparisons of TSS mapping between the Sentinel-3 Ocean and Land Colour Instrument (OLCI) and MSI in Lake Kasumigaura, Japan and the Tagus Estuary, Portugal. Results clearly demonstrate the advantages of using MSI for TSS monitoring in small water bodies such as rivers, river mouths and other nearshore waters. MSI can provide more detailed and realistic TSS estimates than OLCI in these water bodies. The proposed TSS estimation method was applied to MSI images to produce TSS time-series in Lake Kasumigaura, which showed good agreements with in situ and OLCI-derived TSS time-series

    Expression variability of co-regulated genes differentiates Saccharomyces cerevisiae strains

    Background: Saccharomyces cerevisiae (Baker’s yeast) is found in diverse ecological niches and is characterized by high adaptive potential under challenging environments. In spite of recent advances on the study of yeast genome diversity, little is known about the underlying gene expression plasticity. In order to shed new light onto this biological question, we have compared transcriptome profiles of five environmental isolates, clinical and laboratorial strains at different time points of fermentation in synthetic must medium, during exponential and stationary growth phases. Results: Our data unveiled diversity in both intensity and timing of gene expression. Genes involved in glucose metabolism and in the stress response elicited during fermentation were among the most variable. This gene expression diversity increased at the onset of stationary phase (diauxic shift). Environmental isolates showed lower average transcript abundance of genes involved in the stress response, assimilation of nitrogen and vitamins, and sulphur metabolism, than other strains. Nitrogen metabolism genes showed significant variation in expression among the environmental isolates. Conclusions: Wild type yeast strains respond differentially to the stress imposed by nutrient depletion, ethanol accumulation and cell density increase, during fermentation of glucose in synthetic must medium.     High levels of untreated distress and fatigue in cancer patients

    The purpose of the study was to assess a large representative sample of cancer patients on distress levels, common psychosocial problems, and awareness and use of psychosocial support services. A total of 3095 patients were assessed over a 4-week period with the Brief Symptom Inventory-18 (BSI-18), a common problems checklist, and on awareness and use of psychosocial resources. Full data was available on 2776 patients. On average, patients were 60 years old, Caucasian (78.3%), and middle class. Approximately, half were attending for follow-up care. Types of cancer varied, with the largest groups being breast (23.5%), prostate (16.9%), colorectal (7.5%), and lung (5.8%) cancer patients. Overall, 37.8% of all patients met criteria for general distress in the clinical range. A higher proportion of men met case criteria for somatisation, and more women for depression. There were no gender differences in anxiety or overall distress severity. Minority patients were more likely to be distressed, as were those with lower income, cancers other than prostate, and those currently on active treatment. Lung, pancreatic, head and neck, Hodgkin's disease, and brain cancer patients were the most distressed. Almost half of all patients who met distress criteria had not sought professional psychosocial support nor did they intend to in the future. In conclusion, distress is very common in cancer patients across diagnoses and across the disease trajectory. Many patients who report high levels of distress are not taking advantage of available supportive resources. Barriers to such use, and factors predicting distress and use of psychosocial care, require further exploration

    NK-cell and T-cell functions in patients with breast cancer: effects of surgery and adjuvant chemo- and radiotherapy

    Breast cancer is globally the most common malignancy in women. Her2-targeted monoclonal antibodies are established treatment modalities, and vaccines are in late-stage clinical testing in patients with breast cancer and known to promote tumour-killing through mechanisms like antibody-dependent cellular cytotoxicity. It is therefore increasingly important to study immunological consequences of conventional treatment strategies. In this study, functional tests and four-colour flow cytometry were used to detect natural killer (NK)-cell functions and receptors as well as T-cell signal transduction molecules and intracellular cytokines in preoperative breast cancer patients, and patients who had received adjuvant radiotherapy or adjuvant combined chemo-radiotherapy as well as in age-matched healthy controls. The absolute number of NK cells, the density of NK receptors as well as in vitro quantitation of functional NK cytotoxicity were significantly higher in preoperative patients than the post-treatments group and controls. A similar pattern was seen with regard to T-cell signalling molecules, and preoperative patients produced significantly higher amounts of cytokines in NK and T cells compared to other groups. The results indicate that functions of NK and T cells are well preserved before surgery but decrease following adjuvant therapy, which may speak in favour of early rather than late use of immunotherapeutic agents such as trastuzumab that may depend on intact immune effector functions

    Variations in Stress Sensitivity and Genomic Expression in Diverse S. cerevisiae Isolates

    Interactions between an organism and its environment can significantly influence phenotypic evolution. A first step toward understanding this process is to characterize phenotypic diversity within and between populations. We explored the phenotypic variation in stress sensitivity and genomic expression in a large panel of Saccharomyces strains collected from diverse environments. We measured the sensitivity of 52 strains to 14 environmental conditions, compared genomic expression in 18 strains, and identified gene copy-number variations in six of these isolates. Our results demonstrate a large degree of phenotypic variation in stress sensitivity and gene expression. Analysis of these datasets reveals relationships between strains from similar niches, suggests common and unique features of yeast habitats, and implicates genes whose variable expression is linked to stress resistance. Using a simple metric to suggest cases of selection, we found that strains collected from oak exudates are phenotypically more similar than expected based on their genetic diversity, while sake and vineyard isolates display more diverse phenotypes than expected under a neutral model. We also show that the laboratory strain S288c is phenotypically distinct from all of the other strains studied here, in terms of stress sensitivity, gene expression, Ty copy number, mitochondrial content, and gene-dosage control. These results highlight the value of understanding the genetic basis of phenotypic variation and raise caution about using laboratory strains for comparative genomics
